Ultrafast dynamics of exciton localization in photochemically reactive molecular crystals.

Ultrafast exciton localization in molecular crystals plays an essential role in the solid-state photochemical reactions. Studying exciton dynamics that convert separate electrons and holes into a molecular excited state is challenging because it requires a computational approach that bridges condensed-phase and molecular electronic structure theories. In this work, we take advantage of the periodic time-dependent density functional theory to investigate the exciton localization dynamics in three molecular crystals, 1,2-bis(4-(anthracen-9-yl)phenyl)diazene (1), 1-methylimidazoyl enone (2), and

Revealing Nanomedicine Design Principles for Efficient siRNA Delivery to the Central Nervous System.

A series of polymer nanocapsules were designed and synthesized for non-viral siRNA delivery to the central nervous system via intracerebroventricular injection. Various factors can contribute to superior diffusion profiles. In this study, we find that size, charge, and morphology play important roles. Further, we report an analysis that demonstrates the subtle effects that small chemical changes can have on whole-particle properties and the corresponding in vivo readouts. We use computational modeling to reveal previously unconsidered design criteria and hypothesize that cargo-templating consi

Molecular dynamics simulations of mucins.

Mucins are central to cellular health and their dysregulation is implicated in many diseases, including cancers. Detailing biophysical implications of mucin dysregulation could therefore be crucial to diagnostic and/or therapeutic development. Investigating relationships between mucin O-glycan sequence and structural properties is challenged by the inherent heterogeneity and flexibility of these macromolecules. Herein, we review an ecosystem of computational tools for conducting and analyzing molecular dynamics (MD) simulations of mucins. We expressely detail MD simulation procedures and showc

PyOrbb-Automated Analyses of Orbital-Interaction Mechanisms.

We present PyOrbb, an open-source, user-friendly Python-based program that automates the analysis and visualization of orbital interaction mechanisms between molecular fragments or reactants, based on quantum-chemical computations with the Amsterdam Density Functional (ADF) program. PyOrbb extracts the essential mixing patterns, presents them in an interactively adjustable orbital interaction diagram, and summarizes all relevant quantitative data in a convenient Excel spreadsheet for further analysis. The tool enables efficient interpretation of chemical bonding across a broad range of systems

Substrate Epoxidation Catalyzed by the Nonheme Iron Dioxygenase Dapdiamide Biosynthesis Enzyme C. Why Is the Substrate Tethered?

Enzymes usually react with a free substrate, although some examples have appeared in the literature of enzymes that utilize a substrate tethered to a protein carrier. However, it is not clear what advantage the tethering has, and therefore a computational study was performed. In particular, we report here the first computational study on the nonheme iron dioxygenase involved in the epoxidation reaction during the dapdiamide biosynthesis (DdaC) and investigate tethered and nontethered substrates. Molecular dynamics (MD) simulations show that the protein carrier applies pressure onto the surface

Screening of antitumor polypeptide drug and enhanced CT imaging based on drug target analysis.

Molecular targeted antitumor drugs is a major progress in recent years, these drugs usually target specific molecules to tumor cell signaling pathways, reduce toxicity, and can achieve individualized treatment. In this study, we screened three polypeptide proteins by yeast two hybrid systems, which could inhibit tumor growth obviously. The results of this study are expected to further develop new antitumor drugs. Moreover, by using contrast-enhanced computed tomography (CECT) imaging, this study proposes an algorithm for the computer-aided diagnosis (CAD) and classification of adrenal tumors.

Conformational dynamics of human IAPP monomers.

We study the conformational dynamics of the human Islet Amyloid Polypeptide (hIAPP) molecule - a 37 residue-long peptide associated to type 2 diabetes - using molecular dynamics (MD) simulations. We identify partially structured conformational states of the hIAPP monomer, categorized by both end-to-end distance and secondary structure, as suggested by previous experimental and computational studies. The MD trajectories of hIAPP are analyzed using data-driven methods, in particular principal component analysis, in order to identify preferred conformational states of the amylin monomer and to di

Discovery of Benfotiamine as a subnanomolar P2Y14R antagonist for inflammatory diseases via drug repurposing and molecular dynamics-guided mechanism elucidation.

Integrated computational-experimental platforms are promising for GPCR drug discovery, but systematically connecting high-resolution structural prediction with functional validation remains challenging. Here, we apply an integrated platform to discover a novel, potent antagonist targeting the P2Y14 receptor (P2Y14R), a key target in inflammatory diseases. Combining structure-based virtual screening, BPMD, all-atom molecular dynamics simulations, and cellular cAMP functional assays, our platform pinpointed Benfotiamine, an approved drug, as a nanomolar-potency P2Y14R antagonist (IC50 = 0.31 nM)

On topological co-index polynomials for predictive modeling of the physicochemical properties of antiviral drugs.

This study investigates the potential of topological co-indices and their polynomials as computational tools for predicting the physicochemical properties of antiviral compounds targeting the Ebola virus. For an in-depth Quantitative Structure-Property Relationship (QSPR) analysis, we develop and compute topological co-indices using CoM and CoNM polynomials derived from the molecular structures of antiviral drugs, including Galidesivir, Chloroquine, Favipiravir, Amodiaquine, Azithromycin, Brincidofovir, and Clomiphene. These indices were correlated with some important experimental physicochemi

A novel bioinformatics strategy to uncover the active ingredients and molecular mechanisms of Bai Shao in the treatment of non-alcoholic fatty liver disease.

Introduction: As a new discipline, network pharmacology has been widely used to disclose the material basis and mechanism of Traditional Chinese Medicine in recent years. However, numerous researches indicated that the material basis of TCMs identified based on network pharmacology was the mixtures of beneficial and harmful substances rather than the real material basis. In this work, taking the anti-NAFLD (non-alcoholic fatty liver disease) effect of Bai Shao (BS) as a case, we attempted to propose a novel bioinformatics strategy to uncover the material basis and mechanism of TCMs in a precis

Imaging-anchored multiomics in cardiovascular disease: integrating cardiac imaging, bulk, single-cell, and spatial transcriptomics.

Cardiovascular disease arises from interactions between inherited risk, molecular programmes, and tissue-scale remodelling that are observed clinically through imaging. Cardiac MRI (CMR), computed tomography (CT), and echocardiography are integral to routine cardiovascular care, while bulk RNA sequencing, single-cell RNA sequencing, and spatial transcriptomics are providing increasingly detailed molecular characterization of cardiac tissue. Yet, these imaging and molecular data are still analysed in largely separate pipelines. This review examines joint representations that link cardiac imagin

Theoretical Exploring of a Molecular Mechanism for Melanin Inhibitory Activity of Calycosin in Zebrafish.

Tyrosinase is an oxidase that is the rate-limiting enzyme for controlling the production of melanin in the human body. Overproduction of melanin can lead to a variety of skin disorders. Calycosin is an isoflavone from Astragali Radix, which is a traditional Chinese medicine that exhibits several pharmacological activities including skin whitening. In our study, the inhibitory effect of calycosin on melanin production is confirmed in a zebrafish in vivo model by comparing with hydroquinone, kojic acid, and arbutin, known as tyrosinase inhibitors. Moreover, the inhibitory kinetics of calycosin o

Computational enzymology for degradation of chemical warfare agents: promising technologies for remediation processes.

Chemical weapons are a major worldwide problem, since they are inexpensive, easy to produce on a large scale and difficult to detect and control. Among the chemical warfare agents, we can highlight the organophosphorus compounds (OP), which contain the phosphorus element and that have a large number of applications. They affect the central nervous system and can lead to death, so there are a lot of works in order to design new effective antidotes for the intoxication caused by them. The standard treatment includes the use of an anticholinergic combined to a central nervous system depressor and

Rotational excitation of protonated carbon dioxide (HOCO+) in collisions with molecular hydrogen.

The protonated carbon dioxide (HOCO+) ion has been observed in the interstellar medium and can provide an indirect probe of carbon dioxide, which cannot be detected by millimeter spectroscopic observations. Accurate modeling of HOCO+ spectra requires accurate radiative and collisional rates. While radiative rates are available, collisional rate coefficients for rotational transitions involving collisions with the dominant H2 molecule must be calculated. In this work, the potential energy surface (PES) describing the interaction of the HOCO+ with H2 has been computed through the use of the expl

Hemoperitoneum due to spontaneous rupture of ovarian adenocarcinoma.

We report the case of a 65-year-old woman who was treated with low-molecular-weight heparin and suffered spontaneous rupture of an ovarian cystadenocarcinoma. We present the computed tomography findings and make a review of the literature. Spontaneous hemoperitoneum is an infrequent complication of ovarian neoplasms and, to the best of our knowledge, this is the first-described case report of peritoneal bleeding secondary to a cystadenocarcinoma in the recent English literature.

Exploring the molecular link between arecoline exposure and prostate cancer-related alterations: integrative evidence from network toxicology, single-cell transcriptomics, molecular simulation, and experimental validation.

Arecoline, the major alkaloid of areca nut, is a common exposure in chewing products, but its relationship with prostate cancer (PCa) is unclear. We integrated network toxicology, bulk RNA machine learning, single-cell transcriptomics, molecular simulation, and in vitro validation to prioritize candidate molecular nodes potentially linking arecoline exposure to PCa-related alterations. Potential arecoline targets were intersected with PCa-related genes, followed by protein-protein interaction and enrichment analyses. Candidate genes were prioritized using TCGA-PRAD and external GEO cohorts, th
