Threshold-independent meta-analysis of Alzheimer's disease transcriptomes shows progressive changes in hippocampal functions, epigenetics and microRNA regulation.

End-stage Alzheimer's disease (AD) involves drastic modifications in neuronal molecular and cellular processes, but little is known about the dynamics of these modifications during disease initiation and progression. Here, we report meta-analysis of 100 publicly available Microarray datasets using threshold-independent analysis. We found that different patients react to AD progression by variable single transcript alterations which however lead to similar changes in functional gene groups. Stratification by patients' cognitive deterioration pre`sented hippocampal-specific mRNA alterations whic

Comparative Analysis on Abnormal Methylome of Differentially Expressed Genes and Disease Pathways in the Immune Cells of RA and SLE.

We identified abnormally methylated, differentially expressed genes (DEGs) and pathogenic mechanisms in different immune cells of RA and SLE by comprehensive bioinformatics analysis. Six microarray data sets of each immune cell (CD19+ B cells, CD4+ T cells and CD14+ monocytes) were integrated to screen DEGs and differentially methylated genes by using R package "limma." Gene ontology annotations and KEGG analysis of aberrant methylome of DEGs were done using DAVID online database. Protein-protein interaction (PPI) network was generated to detect the hub genes and their methylation levels were

Environmental Epigenetic Transgenerational Inheritance and Generational Toxicology.

Environmental chemicals and toxicants can promote phenotypic variation or disease not only in the individual exposed but also in individuals for multiple subsequent generations. This phenomenon is termed epigenetic transgenerational inheritance and generational toxicology. Most environmental factors and toxicants do not promote genetic mutations that alter the DNA sequence, but they can alter epigenetics and the epigenome. Epigenetic changes in the germline allow for epigenetic transgenerational inheritance and generational toxicology as a result of the previous generations' exposures. The tox

Protocol for single-cell epigenetic profiling in human organoids and tumoroids with Epi-CyTOF.

In this protocol, we present Epi-CyTOF, a cytometry by time of flight (CyTOF) approach for single-cell epigenome profiling in cortical organoids as a model system for human brain development. We describe steps for in silico panel design, antibody conjugation and testing, sample preparation and staining, and high-dimensional data analysis. Additionally, we provide recommendations for applying Epi-CyTOF to other model systems based on our experience with gastroesophageal tumoroids. For complete details on the use and execution of this protocol, please refer to Ditzer et al .1.

Personalized Medicine for the Infertile Male.

Personalized medicine uses a patient's genotype, environment, and lifestyle choices to create a tailored diagnosis and therapy plan, with the goal of minimizing side effects, avoiding lost time with ineffective treatments, and guiding preventative strategies. Although most precision medicine strategies are still within the laboratory phase of development, this article reviews the promising technologies with the greatest potential to improve the diagnosis and treatment options for male infertility, including sperm cell transplantation, genomic editing, and new biomarker assays, based on the lat

Epigenetic Markers Associated with Schistosomiasis.

It is important to consider the use of the epigenome as source of complementary data for genome knowledge, which is suitable for the diagnosis of schistosomiasis. Usually, a laboratory diagnosis of schistosomiasis is performed by means of 1. Egg detection in the stool or urine by microscopy remains with limited sensitivity; 2. Immunological screening, in which positivity persists after treatment, and 3. Molecular appraisals prevail over the disadvantages of the currently used methods. In this sense, molecular methodologies are being developed based on epigenetic biomarkers, aiming to improve t

Epigenetics of cancer-associated muscle catabolism.

Cancer patients are commonly affected by cachexia, a wasting process involving muscle and fat. Specifically, loss of the muscle compartment has been associated with poor prognosis and suboptimal response to therapy. Nutritional support has been ineffective in treating this process leading to investigations into the underlying molecular processes governing muscle catabolism. In this commentary, we discuss the molecular mechanisms of cancer-associated muscle metabolism and the epigenetic processes responsible for the muscle wasting phenotype. Ultimately, we highlight how the epigenome may serve

Adrenocortical carcinoma.

Recent developments in the treatment of adrenocortical carcinoma (ACC) include diagnostic and prognostic risk stratification algorithms, increasing evidence of the impact of historical therapies on overall survival, and emerging targets from integrated epigenomic and genomic analyses. Advances include proper clinical and molecular characterization of all patients with ACC, standardization of proliferative index analyses, referral of these patients to large cancer referral centers at the time of first surgery, and development of new trials in patients with well-characterized ACC. Phenotypic plasticity in fish cell lines: conceptual links to aquatic epigenetics.

Fish cell lines have long supported aquatic research, yet their emerging role as seed cells for cultured seafood requires a deeper understanding of their phenotypic stability. Although these cells often demonstrate prolonged proliferation and relative resistance to culture-associated senescence, they can also exhibit marked culture-dependent variability. In this review, I examine a central feature of fish cell culture: the coexistence of durable growth and flexible cell states. By focusing on spontaneous immortalization, passage-dependent changes, and differentiation-related plasticity, partic

Genome-wide methylation profiling identifies signatures of pain, fatigue and health scores in women with systemic lupus erythematosus.

OBJECTIVES: People with systemic lupus erythematosus (SLE) experience high levels of pain and fatigue with poor overall health, which persist in those with low disease activity. By performing epigenome-wide DNA methylation analysis, this study aims to identify epigenetic alterations associated with self-reported scores for pain, fatigue and health in women with SLE. METHODS: Forty-eight women with SLE from the SLEGOT cohort were included. Study participants exhibited low disease activity (median SLEDAI-2K = 0) and minimal damage (median SLICC damage index = 0). An epigenome-wide DNA methylati

Sperm as a multilayered epigenetic information system: encoding and transmission of paternal environmental signals.

Spermatozoa are increasingly recognized as carriers of non-genetic paternal information, rather than passive vehicles for the haploid genome. During spermatogenesis and post-testicular epididymal maturation, the paternal germline establishes a compact but functionally organized epigenome composed of DNA methylation, retained histones and histone modifications, chromatin-associated factors, and diverse small RNAs. These layers are environmentally responsive. In animal models, paternal diet, stress, toxicant exposure, and inflammatory or microbiome-related challenges can alter sperm DNA methylat

Epigenetic determinants of GLP-1 responsiveness: Integrating dietary modulation beyond genetics.

Glucagon-like peptide-1 receptor (GLP-1R) agonists have become major therapeutic agents for obesity and type 2 diabetes, yet clinical responses vary substantially among individuals. Although genetic variation contributes to this heterogeneity, it does not fully explain differences in glycemic control, body weight reduction, or broader metabolic outcomes. This narrative review discusses diet-driven epigenetic regulation as a potential framework linking modifiable nutritional exposures to GLP-1 physiology and variability in GLP-1R agonist responsiveness. Endogenous GLP-1 biology and the pharmaco

Recurrent spontaneous miscarriages from sperm after ABVD chemotherapy in a patient with Hodgkin's lymphoma: sperm DNA and methylation profiling.

Lymphomas represent one of the most common malignant diseases in young men and an important issue is how treatments will affect their reproductive health. It has been hypothesized that chemotherapies, similarly to environmental chemicals, may alter the spermatogenic epigenome. Here, we report the genomic and epigenomic profiling of the sperm DNA from a 31-year-old Hodgkin lymphoma patient who faced recurrent spontaneous miscarriages in his couple 11-26 months after receiving chemotherapy with adriamycin, bleomycin, vinblastine, and dacarbazine (ABVD). In order to capture the potential deleteri

Vascular Aging and Multi-Omic Regulation in Ischemic Stroke: Toward Precision Neurorepair.

Ischemic stroke (IS) remains a leading cause of disability and mortality in aging populations. Recovery trajectories are shaped not only by the acute vascular insult but also by pre-existing comorbidities, genetic predisposition, and age-dependent molecular remodeling. Common vascular risk factors, such as diabetes mellitus, atrial fibrillation, hypertension, and dyslipidemia, sustain systemic and cerebral inflammation, promote endothelial dysfunction, disrupt blood-brain barrier integrity, and impair neuroplasticity, collectively limiting neurovascular repair and recovery potential. Recent ad

Single-cell multiomics reveal divergent effects of DNMT3A- and TET2-mutant clonal hematopoiesis in inflammatory response.

DNMT3A and TET2 are epigenetic regulator genes commonly mutated in age-related clonal hematopoiesis (CH). Despite having opposed epigenetic functions, these mutations are associated with increased all-cause mortality and a low risk for progression to hematologic neoplasms. Although individual impacts on the epigenome have been described using different model systems, the phenotypic complexity in humans remains to be elucidated. Here, we make use of a natural inflammatory response occurring during coronavirus disease 2019 (COVID-19), to understand the association of these mutations with inflamm

Estrogen Receptor Signaling Alters Sperm DNA Methylation Landscape in Adult Male Rats.

Estrogen through its receptors, ERα and ERβ, regulate various aspects of spermatogenesis and male fertility. Because the sperm epigenome is an important contributing factor to male fertility, we evaluated the effects of estrogen signaling activation through the ERs on sperm DNA methylome in adult rats. Whole genome-bisulfite sequencing in caudal sperm DNA was performed. The differentially methylated CpG (DMC) sites were validated by pyrosequencing, and the expression of differentially methylated genes (DMGs) was evaluated in testis by quantitative RT-PCR. Activation of ERα signaling brought ab

Maternal childhood adversity accelerates epigenetic aging of children.

OBJECTIVE: Although early adversity is strongly related to lifelong health disparities, it is unclear how adversity might confer risk across generations. To investigate, we tested the hypothesis that mothers' childhood adversity was associated with their epigenetic aging and that of their children and examined whether associations differed for Black and White mothers. METHOD: Dyads (N = 215) of mothers (52% White, 48% Black, Mage = 39.2, SD = 1.1) and children (N = 215, 55% female, Mage = 8.3, SD = 4.0, range 2-17) provided saliva samples to assay the Horvath clock and pace of aging calculate

Systems biology approaches investigating mitochondrial dysfunction in cyanotic heart disease: a systematic review.

BACKGROUND: Cyanotic congenital heart disease (CCHD) affects over 3 million individuals globally and can progress to heart failure. Mitochondrial dysfunction is well established in adult heart failure and is also a central feature of CCHD. CCHD cyanosis itself contributes to further mitochondrial dysfunction. Systems biology methods detail the epigenomic, transcriptomic, and metabolomic profile of biological samples. This systematic review highlights CCHD systems biology literature related to mitochondrial dysfunction. METHODS: OVID/Medline was searched between January 2010 and June 2025. Stu
