The grass family (Poaceae) has immense economic and ecological importance and exhibits distinctive metabolic traits, including dual starch and lignin biosynthetic pathways. We sequenced the genomes of Pharus, Joinvillea, Ecdeiocolea, and Typha species to investigate when and how these metabolic innovations evolved relative to the origin of the grass family. The rho whole-genome duplication (ρWGD) within the lineage that led to the last common ancestor of all grasses contributed to the gene family expansions underlying cytosolic starch biosynthesis, whereas an earlier tandem duplication of phen

Background/Objectives:Ficus gasparriniana var. laceratifolia (H. Lév. & Vaniot) Corner is treated as a variety of F. gasparriniana and placed in Ficus subg. Ficus on morphological grounds, but complete plastome evidence for its plastid phylogenetic placement has been lacking. We assembled and analyzed its chloroplast genome to evaluate this morphology-based placement using plastid genomic evidence and to expand genomic resources for the genus. Methods: The plastome was assembled from paired-end reads using GetOrganelle and subsequently annotated. We characterized its genome architecture, simpl

Hox genes, organized in compact genomic clusters, have been central to developmental biology for decades since the discovery of homeotic transformations. Their spatiotemporally regulated expressions strikingly parallel genomic order (3' to 5'), reflecting a deeply conserved blueprint underlying animal form. Advances in genome sequencing have further revealed their unique features, including a remarkably constant length, typically around 100 kilobases in vertebrates, and a striking scarcity of repetitive elements, which commonly reshape genome architecture elsewhere. Given that intergenic regio

Antibody diversity in vertebrates arises through the coordinated actions of V(D)J recombination and somatic hypermutation (SHM). Cartilaginous fishes occupy a key phylogenetic position as the sister lineage to bony vertebrates and therefore provide important comparative insights into the evolution of adaptive immunity. This review focuses on the nurse shark (Ginglymostoma cirratum) as a representative model for examining antibody-diversification mechanisms in cartilaginous fishes. Shark immunoglobulin genes exhibit a multicluster organization, while immunoglobulin new antigen receptor (IgNAR),

Seminal fluid proteins (SFPs)-encoding genes are rapidly evolving at the sequence level and often considered prone to frequent phylogenetic turnover. One mechanism underlying such rapid turnover is the lineage-restricted origin of new SFP genes, which results in a complement of phylogenetically young genes. Recent advances in genome resources and comparative genomics now enable more comprehensive cross-taxa analyses, providing improved estimates of the timing of gene origin during evolution. Using these resources alongside proteomic data from human seminal plasma, we traced the evolutionary or

BACKGROUND: Biting midges of the genus Culicoides (Diptera: Ceratopogonidae) are key arbovirus vectors of human and animal health relevance. Understanding the biological and molecular factors influencing arbovirus transmission is essential for informing effective mitigation strategies. Culicoides brevitarsis Kieffer is of particular importance due to its close relationship to cattle, high population abundance in suitable sites, and demonstrated vector capacity for arboviruses. However, limited genomic resources have constrained investigation into its molecular and evolutionary biology, necessi

Transposable elements (TEs) are key contributors to genome evolution, yet their macroevolutionary roles in adaptive radiations remain poorly understood, as high-quality genomic resources at sufficient phylogenetic breadth and appropriate comparative methods have been lacking. Here, we analyze 163 genomes spanning 12 of 16 extant ant subfamilies to characterize TE impacts over the past 100 million years. We identify convergent TE acquisition bursts in ancestors of the most speciose ant clades, preceding rapid diversification following the Cretaceous-Paleogene extinction event approximately 66 m

Green leaf volatiles (GLVs) are six-carbon volatile organic compounds that mediate plant responses to environmental stresses. The quantity and composition of emitted GLVs can vary with stress type, allowing plants to fine-tune their volatile blends. In addition, insect herbivores are capable of modulating these emissions. A key mechanism underlying this plasticity is the conversion of Z-3-hexenal to E-2-hexenal by the enzyme (3Z):(2E)-hexenal isomerase (Hi), which reshapes GLV profiles and may influence multitrophic interactions. Here we investigate the evolutionary origin, functional diversif

Insect smell and taste is primarily mediated through a chemoreceptor superfamily that includes three lineages of gustatory receptors-sugar, carbon dioxide, and bitter-and a distinct lineage of odorant receptors. Although sugar gustatory receptors can be traced back to ancestral crustaceans, the evolutionary origins of the remaining lineages have been unclear. Here, we resolve this history through homology-driven searches and phylogenetic analyses across insect and non-insect hexapod genomes. We uncover several previously unrecognized gustatory receptor clades, including a fifth insect chemorec

Sex determination was once thought to be unstable in ectothermic vertebrates, but several highly diversified groups of non-avian reptiles, such as iguanas sensu lato (Pleurodonta), appear to have conserved sex chromosomes. However, this statement has been criticized as being based on a parsimonious conclusion from limited sampling. Here, we tested sex chromosome homology in a further 35 species of pleurodont lizards, mainly of the family Anolidae. We demonstrated sex chromosome homology based on the comparison of the gene dosage of X-specific genes by quantitative PCR. Including these new data

Membraneless organelles play essential roles in many cellular processes. In various photosynthetic organisms, they are a crucial part of CO2/carbon-concentrating mechanisms (CCMs) that increase photosynthetic productivity. One example is the pyrenoid in Chlamydomonas reinhardtii, a liquid-phase-separated organelle that localizes and improves CO2 fixation via the intrinsically disordered protein essential pyrenoid component 1 (EPYC1CR). Modern-day pyrenoids are complex structures with an elaborate cellular architecture and dozens of components, raising the question of how they could have develo

Escalating pressures of global climate change necessitate developing agricultural systems and crop varieties with enhanced resilience. Polyploidy, the state of possessing multiple complete sets of chromosomes arising from whole genome duplication (WGD), is a major evolutionary force in plants, often conferring novel genetic and regulatory capacities that facilitate adaptation. Allotetraploid cotton (Gossypium spp.), which formed through the merger of distinct A and D subgenomes approximately 1 to 1.6 Mya, is an exemplary model for elucidating polyploid genome evolution and molecular mechanisms

Nonstandard viral genomes (nsVGs) are heritable viral genomic forms that differ from the canonical full-length genome through structural rearrangements such as deletions, duplications, copy-back/snap-back structures, or recombination. This definition is genomic rather than functional: some nsVGs are defective, some interfere with helper virus replication, and others may be neutral, conditionally beneficial, or encode functional products. Once considered laboratory artifacts, nsVGs are now recognized as pervasive components of RNA virus populations that reshape viral fitness, within-host dynami

Mammalian Y chromosomes acquire lineage-specific gene families1,2,3,4,5 with spermatogenic functions in male fertility,1,2,6,7,8 a mechanism that counters Y chromosome decay. However, in most mammals, the mechanisms by which Y chromosomes acquire new gene families and the benefits they confer to males remain poorly understood. Here, we discover that deer mice (Peromyscus) acquired a lineage-specific, massively amplified Y-linked gene family, Phf8y. Phf8y arose via the transposition of autosomal Phf8l, which previously arose via retrotransposition from an X-linked gene, PHD-finger protein 8 (Ph

The vertebrate ahsg (alpha 2-HS glycoprotein, also coined fetuin-a) homologs are highly expressed in the liver, and their secreted protein products exert complex systemic effects, including the regulation of biomineralization of soft and skeletal tissues. Here, we report a previously uncharacterized ahsg retrocopy in the allotetraploid frog species Xenopus laevis. We show that this young retrocopy was born from the ahsg.L homeologue less than 10 Mya, and landed in the S subgenome in a locus located between asic2.S and smarcd2.S. The ahsg.L-retrocopy ends with a poly(A) tail, is intronless, and

BACKGROUND: Niemann-Pick type C2 (NPC2) proteins have been proposed as soluble carriers for semiochemicals in arthropods, serving as putative functional substitutes for the canonical odorant-binding proteins (OBPs) largely absent in arachnids. However, the evolutionary mechanisms driving NPC2 diversification in spiders—particularly in ambush predators relying heavily on chemical cues—remain unclear. RESULTS: We identified a minimum expressed repertoire of 13 high-confidence NPC2 genes in the crab spider Ebrechtella tricuspidata via comprehensive transcriptomic profiling. Comparative phylogenom

The DUX gene family encodes transcription factors with paired homeodomains. It has critical roles in embryogenesis and disease, including facioscapulohumeral muscular dystrophy (FSHD) and cancer. This study conducts a comparative analysis of the DUX gene family-DUXA, DUXB (including DUXBL), and DUXC (including DUX4 and Dux)-across placental mammals, highlighting their structural diversity within macrosatellite repeat contexts. Using long-read genomes, we explore gene distribution, array patterns, and phylogenetic relationships in various vertebrate species. Our analysis reveals that DUXA and D

Methylation is a crucial biochemical reaction involved in a wide range of processes including gene regulation, signal transduction, epigenetics, metabolism and detoxification. A number of methyltransferases (MTases) catalyze transfer of methyl groups from S-adenosyl-L-methionine (AdoMet or SAM) to nucleic acids, proteins, and small molecules, affecting chromatin structure, RNA function, and metabolic pathways. MTase dysregulation is associated with maladies such as cancer, neurodevelopmental disorders, and metabolic syndromes. Advancements in bioinformatics and high-throughput genomics have re

BACKGROUND: Freshwater snails of the genus Biomphalaria include several species of major public health importance as intermediate hosts of schistosomiasis and represent a key group for evolutionary and taxonomic research within Hygrophila. However, complete mitochondrial genomes are available for only a limited number of Biomphalaria species, restricting comparative assessments of mitogenome evolution and the ability of mitogenomic data to resolve contentious relationships within Planorbidae and across Hygrophila. Here, we generate and analyse six complete mitochondrial genomes from four Neotr

Linking genetic variation with traits of interest has been a longstanding challenge for evolutionary biologists. Here, we explore elements of genome evolution in the hero shrew (Soricidae: Scutisorex somereni): a small, elusive mammal with the most distinctive vertebral column in the entire tree of life. We first assembled and annotated a draft genome from short-read, long-read, and chromosome-conformation-capture sequencing for S. somereni. We combined this genome with publicly available genomes from 30 other mammal species spanning millions of years of evolutionary history to search for gene
