Assessing G‑Quadruplex Stability and Nonspecific Interactions in Living Cells Using 19F NMR.

G-quadruplex (G4) structures play key physiological roles and serve as functional building blocks in DNA/RNA-based aptamer biosensors. Their function critically depends on their structural stability and nonspecific interactions in cells. However, the behavior of exogenously delivered G4s in living cells remains poorly understood. Here, using 19F NMR, we monitored three representative G4 sequences, HT, hVEGFP, and TBA, in intact Xenopus laevis oocytes, HeLa cells, and derived lysates. We found that G4 structural stability, interactions, and NMR signal detectability are cell-type-dependent. In o

Mood-stabilizers differentially affect housekeeping gene expression in human cells.

Recent studies have revealed that antidepressants affect the expression of constitutively expressed "housekeeping genes" commonly used as normalizing reference genes in quantitative polymerase chain reaction (qPCR) experiments. There has yet to be an investigation however on the effects of mood-stabilizers on housekeeping gene stability. The current study utilized lymphoblastoid cell lines (LCLs) derived from patients with mood disorders to investigate the effects of a range of doses of lithium (0, 1, 2 and 5 mM) and sodium valproate (0, 0.06, 0.03 and 0.6 mM) on the stability of 12 housekeepi

Preformulation study of highly purified inactivated polio vaccine, serotype 3.

To improve the effectiveness of the polio vaccination campaign, improvements in the thermal stability of the vaccine are being investigated. Here, inactivated polio vaccine, serotype 3 (IPV3) was characterized via a number of biophysical techniques. The size was characterized by transmission electronic microscopy and light scattering. The capsid protein conformation was evaluated by intrinsic fluorescence and circular dichroism (CD), and the D-antigen content by enzyme-linked immunosorbent assay (ELISA). The pH thermal stability of IPV3 (pH 3.0-8.0; 10°C-87.5°C) was evaluated by fluorescence,

Marked for protection: ac4C guides mRNAs into stress granules during heat stress.

Rising global temperatures and increasingly frequent heat events pose a major threat to crop productivity and food security. Heat stress disrupts plant physiological and metabolic processes, compromising growth, development, and ultimately yield (Lesk et al. 2021). Understanding the molecular mechanisms that allow plants to withstand elevated temperatures is therefore increasingly important for improving crop resilience. Post-transcriptional regulation provides plants with a rapid means of reshaping gene expression during stress. RNA modifications can influence mRNA stability, translation, and…

The ANXA2P1-hnRNP F-HK2/c-Myc Positive Feedback Loop Promotes Proliferation and Glycolytic Metabolism in Gastric Cancer.

Pseudogene-derived long non-coding RNAs (lncRNAs) contribute to carcinogenesis. However, the role of the pseudogene ANXA2P1 in gastric cancer (GC) growth and glucose metabolism remains unknown. Analysis of microarray and RNA sequencing (RNA-seq) reveals that ANXA2P1 is increased upon glucose starvation in GC cells and displays elevated expression in GC. Moreover, ANXA2P1 overexpression promotes proliferation and metastasis by enhancing aerobic glycolysis in GC. Mechanistically, ANXA2P1 binds to the RNA-binding protein hnRNP F and promotes proximal polyadenylation site usage of HK2, thereby gen

Targeted RNAi screen reveals novel regulators of RNA-binding protein phase transitions in Caenorhabditis elegans oocytes.

The ability of oocytes to maintain their quality is essential for successful reproduction. One critical aspect of oocyte quality and successful embryogenesis after fertilization is the proper regulation of the stores of maternal mRNA by RNA-binding proteins. Many RNA-binding proteins undergo regulated phase transitions during oogenesis, and alterations of the protein phase can disrupt its ability to regulate mRNA stability and translation. In Caenorhabditis elegans, regulators of RNA-binding protein phase transitions in maturing oocytes of young adult hermaphrodites remain poorly characterized…

DDX39A unwinds viral RNA G-quadruplexes to limit α-Synuclein amyloidogenesis.

Amyloid aggregates of α-Synuclein are hallmarks of Parkinson's disease (PD) and related neurodegenerative disorders. Literature suggests that mRNA G-quadruplexes (rG4s) bind to α-Synuclein, facilitating its amyloidogenesis. In parallel, α-Synuclein interacts with RNA-binding proteins (RBPs) within cytosolic RNA-protein granules to modulate mRNA stability. However, mechanisms by which α-Synuclein-interacting RBPs regulate its amyloidogenesis remain unexplored. Here, we report that rG4-dependent cytosolic interaction with the DEAD-box helicase DDX39A decelerates α-Synuclein amyloidogenesis. Nota…

Paraspeckle condensation is controlled via TDP-43 polymerization and linked to neuroprotection.

The paraspeckle is a disease-relevant biomolecular condensate assembled from long non-coding RNA (lncRNA) NEAT1_2 ribonucleoprotein particles. Paraspeckle biogenesis is suppressed in normal tissues, yet it can be rapidly upregulated under stress. Here we demonstrate that a neurodegeneration-linked RNA-binding protein TDP-43 inhibits NEAT1_2 ribonucleoprotein particle condensation into the paraspeckle, in a concentration-dependent manner, which requires its intact polymerization and RNA binding. This effect is counterbalanced by core paraspeckle proteins such as FUS. Below disruptive concentrat

The OsAGO2-miR11337-5p-OsLRR Module Confers Rice Resistance to Rhizoctonia solani by Modulating Vitamin B6 Biosynthesis.

Argonaute (AGO) proteins play a pivotal role in small RNA (sRNA)-mediated RNA silencing and plant immunity. However, their roles in rice defense against sheath blight remain largely unknown. In this study, we found that the osago2 mutant exhibited enhanced resistance to Rhizoctonia solani (R. solani). Small RNA sequencing revealed that miR11337-5p, an OsAGO2-associated sRNA, was significantly upregulated upon R. solani infection. OsLRR, which encodes a leucine-rich repeat protein, was identified as the direct target of miR11337-5p. Functional analyses demonstrated that miR11337-5p negatively r

ELAVL Proteins, miRNA Fate, and Extracellular RNA Communication in Brain Aging and Neurodegeneration.

Brain aging is accompanied by changes in RNA homeostasis, intercellular communication, and stress responses that increase vulnerability to neurodegenerative diseases. The neuronal protein HuD (ELAVL4) and the broadly expressed HuR (ELAVL1) regulate RNA stability, translation, localization, and selected microRNA (miRNA) activities. Recent studies further show that HuD can promote export of let-7a and miR-125b during differentiation of PC12 cells, whereas HuR can bind selected miRNAs and engage endosomal export or intracellular buffering mechanisms in other cellular contexts. These observations …

m6A modification profiles of the CHO cells with differential recombinant protein expression using MeRIP-seq/RNA-seq.

Chinese hamster ovary (CHO) cells remain the primary host system for recombinant therapeutic protein production. Enhancing transgene expression efficiency while maintaining stable production persists as a key challenge in CHO cell engineering. While N6-methyladenosine (m6A) modification - the most abundant RNA methylation - regulates RNA stability and translational efficiency, its role in modulating recombinant protein expression remains underexplored. In this study, through m6A-specific methylated RNA immunoprecipitation sequencing (MeRIP-seq) of high- (ADM-H) and low- (ADM-L) recombinant ada…

METTL3 uncouples chromatin accessibility from transcription during retinal development.

METTL3 is a key regulator of RNA metabolism, yet its genomic and epitranscriptomic roles in tissue development are largely unexplored. Using embryonic stem cell-derived 3D retinal organoids to model retinal progenitor cell (RPC) differentiation, we integrated transcriptome-wide m6A profiling (GLORI), protein-DNA (chromatin immunoprecipitation sequencing [ChIP-seq] and CUT&RUN) and chromatin accessibility (ATAC-seq) mapping, and targeted m6A engineering (dCas13b-FTO) to dissect METTL3 function. Loss of METTL3 nuclear m6A activity disrupted Rx+ retinal anlage formation in vitro, with dCas13b-FTO

RNA-binding proteins in autoimmunity: From genetics to molecular biology.

Autoimmune diseases (ADs) are chronic pathologies generated by the loss of immune tolerance to the body's own cells and tissues. There is growing recognition that RNA-binding proteins (RBPs) critically govern immunity in healthy and pathological conditions by modulating gene expression post-transcriptionally at all levels: nuclear mRNA splicing and modification, export to the cytoplasm, as well as cytoplasmic mRNA transport, storage, editing, stability, and translation. Despite enormous efforts to identify new therapies for ADs, definitive solutions are not yet available in many instances. Rec

Long noncoding RNA H19 interacts with polypyrimidine tract-binding protein 1 to reprogram hepatic lipid homeostasis.

UNLABELLED: H19 is an imprinted long noncoding RNA abundantly expressed in embryonic liver and repressed after birth. We show that H19 serves as a lipid sensor by synergizing with the RNA-binding polypyrimidine tract-binding protein 1 (PTBP1) to modulate hepatic metabolic homeostasis. H19 RNA interacts with PTBP1 to facilitate its association with sterol regulatory element-binding protein 1c mRNA and protein, leading to increased stability and nuclear transcriptional activity. H19 and PTBP1 are up-regulated by fatty acids in hepatocytes and in diet-induced fatty liver, which further augments l

Identification of a Small Interface between the Methyltransferase and RNA Polymerase of NS5 that is Essential for Zika Virus Replication.

The spread of Zika virus (ZIKV) has caused an international health emergency due to its ability to cause microcephaly in infants. Yet, our knowledge of how ZIKV replicates at the molecular level is limited. For example, how the non-structural protein 5 (NS5) performs replication, and in particular whether the N-terminal methytransferase (MTase) domain is essential for the function of the C-terminal RNA-dependent RNA polymerase (RdRp) remains unclear. In contrast to previous reports, we find that MTase is absolutely essential for all activities of RdRp in vitro. For instance, the MTase domain c

Stereodifferentiation--the effect of P chirality of oligo(nucleoside phosphorothioates) on the activity of bacterial RNase H.

P stereoregular phosphorothioate analogs of pentadecamer 5'-d(AGATGTTTGAGCTCT)-3' were synthesized by the oxathiaphospholane method. Their diastereomeric purity was assigned by means of enzymatic degradation with nuclease P1 and, independently, with snake venom phosphodiesterase. DNA-RNA hybrids formed by phosphorothioate oligonucleotides (PS-oligos) with the corresponding complementary pentadecaribonucleotide were treated with bacterial RNase H. The DNA-RNA complex containing the PS-oligo of [all-RP] configuration was found to be more susceptible to RNase H-dependent degradation of the pentad
