Systems biology in the central nervous system: a brief perspective on essential recent advancements.

As recent advances in human genetics have begun to more rapidly identify the individual genes contributing to risk of psychiatric disease, the spotlight now turns to understanding how disruption of these genes alters the brain, and thus behavior. Compared to other tissues, cellular complexity in the brain provides both a substantial challenge and a significant opportunity for systems biology approaches. Current methods are maturing that will allow for finally defining the 'parts list' for the functioning mouse and human brains, enabling new approaches to defining how the system goes awry in di

You can't see what you don't look for: why glycan function remains in the dark.

A weakness in glycobiology research is the insufficient integration of approaches used to connect glycan structure to function. From glycogene knockouts to understanding glycan structures, dynamics, and interactions, to determining whether a single glycan structure underlies a specific cellular function, no single approach provides sufficient information to establish these relationships. We argue that resolving glycan structure-function relationships requires the integration of complementary approaches spanning genetics, analytical glycomics, glycoengineering, structural biology, and computati

Large Language Models for Non-Coding RNA Biomarker Discovery in Breast Cancer.

Breast cancer (BC) remains a leading cause of cancer-related mortality globally, driven by its molecular heterogeneity and complex tumor biology. Early and accurate detection is critical for improving patient survival and guiding targeted therapies. Noncoding RNAs (ncRNAs), particularly circular RNAs (circRNAs), small nucleolar RNAs (snoRNAs), and PIWI-interacting RNAs (piRNAs), have emerged as key regulators in cancer progression and as potential biomarkers. However, the sheer volume of omics data and literature poses challenges in extracting actionable insights. Recent advances in large lang

Tumor Ensemble-Based Modeling and Visualization of Emergent Angiogenic Heterogeneity in Breast Cancer.

There is a critical need for new tools to investigate the spatio-temporal heterogeneity and phenotypic alterations that arise in the tumor microenvironment. However, computational investigations of emergent inter- and intra-tumor angiogenic heterogeneity necessitate 3D microvascular data from 'whole-tumors' as well as "ensembles" of tumors. Until recently, technical limitations such as 3D imaging capabilities, computational power and cost precluded the incorporation of whole-tumor microvascular data in computational models. Here, we describe a novel computational approach based on multimodalit

A Computational Platform and Guide for Acceleration of Novel Medicines and Personalized Medicine.

In the era of big data and informatics, computational integration of data across the hierarchical structures of human biology enables discovery of new druggable targets of disease and new mode of action of a drug. We present herein a computational framework and guide of integrating drug targets, gene expression data, transcription factors, and prior knowledge of protein interactions to computationally construct the signaling network (mode of action) of a drug. In a similar manner, a disease network is constructed using its disease targets. And then, drug candidates are computationally prioriti

Reproducible-by-design: Romics Processor, a FAIR ecosystem for multi-omics and spatial-omics analysis.

Multi-omics and spatial-omics technologies are exploding in use, producing increasingly complex datasets. Existing bioinformatics tools are developing rapidly but fail to fully enforce the FAIR principles, leaving the field vulnerable to escalating issues in computational reproducibility. Here, we introduce a reproducible-by-design paradigm represented in an omics data processing package, RomicsProcessor. At its core, the "Romics_object", which is a self-contained digital artifact that encapsulates the full history of the data from the original data to the fully processed state, capturing the

The grammar of the pangenome: terms, concepts, methods, and emerging patterns-a general framework for comparative genomics and genome biology.

SUMMARYThe concept of the pangenome has emerged as the approach of choice for targeted comparative genomics across groups of organisms, from strain or population levels within a species to broader taxonomic or phenotypic categories. Pangenome analyses employ diverse procedures that inevitably introduce reproducibility challenges. Nevertheless, they have already yielded important insights into the structure, function, and evolution of archaeal, bacterial, and eukaryotic genomes across space, time, biogeography, and phylogeny. There is a wide range of applications from vaccine design to syntheti

Evaluating completeness, coherence, and consistency of genome-scale function annotations.

Protein function annotation traditionally follows a reductionist approach, assigning functions to individual proteins acting in isolation. This treats each annotation as an independent fact, disconnected from the broader biological system. However, proteins operate within integrated networks where their functions depend on genomic context and interacting partners. This needs to be reflected in function annotation and evaluation frameworks. We assess whether annotated protein functions could plausibly coexist within a living organism. To achieve this goal, we formalize three criteria grounded i

Multiscale Modeling Primer: Focus on Chromatin and Epigenetics.

A central challenge in modern biology is to understand how molecular interactions produce cellular and organismal functions across vast spatiotemporal scales. Nowhere is this challenge more apparent than in the study of chromatin, where meters of DNA compact into a micron-sized nucleus. How this polymer folds is a dynamic process, regulated by epigenetic modifications-chemical changes to DNA and histones that involve only a handful of atoms. These small changes cooperate to produce emergent, higher-order structures that define cellular identity and function. To explain this system, we must int

Modeling human placental biology: a review of organoid technologies.

The development of placental organoids represents a significant breakthrough in reproductive biology, offering an advanced platform for studying human placental development and function. Unlike traditional two-dimensional (2D) cell cultures, three-dimensional (3D) organoid models, such as primary trophoblast organoids (TOs), JEG-3 organoids, and stem cell-derived organoids, provide a more robust and physiologically relevant environment. These models enable researchers to mimic the human placenta's complex architecture and cellular interactions. As a result, these advanced models promise to rev

Decoding virulence and resistance in Klebsiella pneumoniae: Pharmacological insights, immunological dynamics, and in silico therapeutic strategies.

Klebsiella pneumoniae (K. pneumoniae) has become a serious global health concern due to its rising virulence and antibiotic resistance. As one of the leading members of ESKAPE pathogens, it plays a major role in a wide range of infections that cause pneumonia, urinary tract infections, and bacteremia, especially in immunocompromised and hospitalized patients. The recent increase in multidrug-resistant (MDR) and hypervirulent (hvKP) strains due to the production of extended-spectrum beta-lactamases (ESBLs) and carbapenemases, has greatly limited therapeutic options that highlights the need for

Resurrecting ancestral antibiotics: unveiling the origins of modern lipid II targeting glycopeptides.

Antibiotics are central to modern medicine, and yet they are mainly the products of intra and inter-kingdom evolutionary warfare. To understand how nature evolves antibiotics around a common mechanism of action, we investigated the origins of an extremely valuable class of compounds, lipid II targeting glycopeptide antibiotics (GPAs, exemplified by teicoplanin and vancomycin), which are used as last resort for the treatment of antibiotic resistant bacterial infections. Using a molecule-centred approach and computational techniques, we first predicted the nonribosomal peptide synthetase assembl

Systems biology approach predicts immunogenicity of the yellow fever vaccine in humans.

A major challenge in vaccinology is to prospectively determine vaccine efficacy. Here we have used a systems biology approach to identify early gene 'signatures' that predicted immune responses in humans vaccinated with yellow fever vaccine YF-17D. Vaccination induced genes that regulate virus innate sensing and type I interferon production. Computational analyses identified a gene signature, including complement protein C1qB and eukaryotic translation initiation factor 2 alpha kinase 4-an orchestrator of the integrated stress response-that correlated with and predicted YF-17D CD8(+) T cell re

Autonomous Learning With High-Dimensional Computing Architecture Similar to Von Neumann's.

We model human and animal learning by computing with high-dimensional vectors (e.g., D = 10,000). The architecture resembles traditional (von Neumann) computing with numbers, but the instructions refer to vectors and operate on them in superposition. The architecture includes a high-capacity memory for vectors, counterpart of the random-access memory (RAM) for numbers. The model's ability to learn from data reminds us of deep learning, but with an architecture closer to biology. The architecture agrees with an idea from psychology that human memory and learning involve a short-term working mem

The silicon trypanosome: a test case of iterative model extension in systems biology.

The African trypanosome, Trypanosoma brucei, is a unicellular parasite causing African Trypanosomiasis (sleeping sickness in humans and nagana in animals). Due to some of its unique properties, it has emerged as a popular model organism in systems biology. A predictive quantitative model of glycolysis in the bloodstream form of the parasite has been constructed and updated several times. The Silicon Trypanosome is a project that brings together modellers and experimentalists to improve and extend this core model with new pathways and additional levels of regulation.
