Exploring Privileged Structure Repurposing: Target Similarity as a Catalyst for Cross-Species Drug Discovery.

Privileged drug structures refer to substructures that impart drug-like properties, including high target affinity, favorable pharmacokinetic profiles, and structural modifiability. In cross-species drug repositioning, targets should be prioritized based on homologous proteins that exhibit high structural and functional conservation across members of the same virus family. Subsequently, validated, safe, and druggable privileged structures must be identified. Thereafter, computational chemistry and structural biology approaches are systematically employed to evaluate the structure's potential b…

chARpack: The Chemistry Augmented Reality Package.

Off-loading visualization and interaction into virtual reality (VR) using head-mounted displays (HMDs) has gained considerable popularity in simulation sciences, particularly in chemical modeling. Because of its unique way of soft immersion, augmented reality (AR) HMD technology has even more potential to be integrated into the everyday workflow of computational chemists. In this work, we present our environment to explore the prospects of AR in chemistry and general molecular sciences: The chemistry in Augmented Reality package (chARpack). Besides providing an extensible framework, our softwa

Iodocyclization in Aqueous Media and Supramolecular Reaction Control Using Water-Soluble Hosts.

Iodocyclization of 2-alkynylanisoles is an efficient route for synthesizing substituted benzofurans. Reaction efficiency with copper(II) sulfate and sodium iodide in an aqueous slurry under mild conditions is a manifold higher than in organic solvents. Water-soluble hosts of the cyclodextrin family solubilize the compounds in aqueous media and affect the reaction efficiency through conformation control and steric interactions. Computational chemistry and spectral titration provide information on the host-guest complex structure and insight into the mechanistic basis of the observed effects.

Quantum mechanical determinations of reaction mechanisms, acid base, and redox properties of nitrogen oxides and their donors.

This chapter reviews computational methods based on quantum mechanics and commonly used commercial programs for the exploration of chemical phenomena, particularly in the field of nitrogen oxides. Examples from the literature are then used to demonstrate the application of these methods to the chemistry and biochemistry of various nitrogen oxides. These examples include determining reaction mechanisms using computed reaction energies, predicting rates of reactions using transition state theory, and determining chemical properties such as hydration equilibria, pKa's, and reduction potentials.

Crystal structure and computational study of 1-hy-droxy-3,6,7-trimeth-oxy-2,8-bis-(3-methyl-but-2-en-1-yl)-9H-xanthen-9-one (fuscaxanthone C).

The title xanthone derivative, C26H30O6, extracted from the bark of Cratoxylum glaucum, adopts an almost planar fused ring system with a maximum deviation of 0.078 (1) Å. In the crystal, mol-ecules are linked into inversion dimers by pairwise C-H⋯O inter-actions. These dimers are further linked into chains by C-H⋯π and C-O⋯π inter-actions. Computational chemistry revealed that the overall stabilization energy of the packing is dominated by dispersion energy. The conformations of related xanthones are also surveyed.

Molecular basis of opioid receptor signaling.

Opioids are used for pain management despite the side effects that contribute to the opioid crisis. The pursuit of non-addictive opioid analgesics remains unattained due to the unresolved intricacies of opioid actions, receptor signaling cascades, and neuronal plasticity. Advancements in structural, molecular, and computational tools illuminate the dynamic interplay between opioids and opioid receptors, as well as the molecular determinants of signaling pathways, which are potentially interlinked with pharmacological responses. Here, we review the molecular basis of opioid receptor signaling w

Discovery of Alternative Chemotherapy Options for Leishmaniasis through Computational Studies of Asteraceae.

Leishmaniasis is a complex disease caused by over 20 Leishmania species that primarily affects populations with poor socioeconomic conditions. Currently available drugs for treating leishmaniasis include amphotericin B, paromomycin, and pentavalent antimonials, which have been associated with several limitations, such as low efficacy, the development of drug resistance, and high toxicity. Natural products are an interesting source of new drug candidates. The Asteraceae family includes more than 23 000 species worldwide. Secondary metabolites that can be found in species from this family have b

XPlex: An Effective, Multiplex Cross-Linking Chemistry for Acidic Residues.

Cross-linking/Mass spectrometry (XLMS) is a consolidated technique for structural characterization of proteins and protein complexes. Despite its success, the cross-linking chemistry currently used is mostly based on N-hydroxysuccinimide (NHS) esters, which react primarily with lysine residues. One way to expand the current applicability of XLMS into several new areas is to increase the number of cross-links obtainable for a target protein. We introduce a multiplex chemistry (denoted XPlex) that targets Asp, Glu, Lys, and Ser residues. XPlex can generate significantly more cross-links with rea

High-entropy carbides: structure, synthesis and catalytic applications.

High-entropy carbides (HECs) - multicomponent interstitial compounds with multiple transition metals distributed on a shared metal sublattice and carbon occupying interstitial sites - expand the catalytic design space beyond conventional unary and binary carbides, owing to their diverse local coordination environments, tunable metal-carbon bonding, and rich defect chemistry. Nevertheless, HECs, especially nanoscale HECs, remain far less developed than high-entropy alloys and conventional transition-metal carbides. Their vast compositional space is paired with tightly coupled challenges in phas

Selective Formation of a 1,2-Diborane(4) and Alcohol-Driven B─B Bond Cleavage to Generate H2.

Diborane(4) chemistry continues to reveal new aspects of the reactivity of electron-deficient p-block elements. These systems are capable of bond activation and ligand rearrangement-processes once thought to be exclusive to transition metals. Here, we show that reaction of B2Cat2 (Cat = benzene-1,2-diolate) with mesityllithium (MesLi; Mes = 2,4,6-trimethylphenyl) affords an unusual 1,2-disubstituted diborane(4), Mes-B(μ-Cat)-B-Mes. Structural, spectroscopic, and computational data indicate that the catecholate co-ligand favors formation of the 1,2-isomer. Subsequent reaction with alcohols (ROH

A photogenerated triplet aura-nitrene for gold-mediated nitrene transfer.

The isolation and characterization of metal-stabilized, low-valent nitrogen species remain central challenges in advancing nitrogen-atom transfer chemistry. Although gold has emerged as a powerful catalyst in C-N bond formation, proposed mechanisms have consistently bypassed gold nitrenes as key intermediates-leaving their chemistry largely uncharted. Here we report the characterization of a bona fide aura-nitrene, formed via photochemical N2 extrusion from a gold(III) azide complex. In crystallo and solid-state analyses reveal a diverse reactivity landscape, including a nitrene-to-nitro trans

Copper-Catalyzed Enantioselective Synthesis of Chiral Selenium-Based Versatile Synthons.

Enantioenriched organoselenium compounds have found diverse applications across organic synthesis, asymmetric catalysis, and medicinal chemistry, driving a growing demand for efficient catalytic approaches to access novel chiral organoselenium molecules. However, in contrast to their oxygen- and sulfur-based counterparts, catalytic asymmetric routes to selenium-based chiral compounds remain underdeveloped, and no catalytic method has been reported for preparing chiral selenium-based molecules capable of serving multiple functional roles. Here, we describe a mild and simple Cu-(II)/diamine cata

Extracellular-Matrix-Anchored Click Motifs for Specific Tissue Targeting.

Local presentation of cancer drugs by injectable drug-eluting depots reduces systemic side effects and improves efficacy. However, local depots deplete their drug stores and are difficult to introduce into stiff tissues, or organs, such as the brain, that cannot accommodate increased pressure. We present a method for introducing targetable depots through injection of activated ester molecules into target tissues that react with and anchor themselves to the local extracellular matrix (ECM) and subsequently capture systemically administered small molecules through bioorthogonal click chemistry.

HIP: Hessian Interatomic Potentials without derivatives.

Molecular Hessians, the second derivatives of the potential energy, are fundamental to many workflows in computational chemistry. Usually, accurate Hessians are computationally expensive to calculate and scale poorly with system size, whether computed using quantum chemistry methods or machine learning interatomic potentials. Here we introduce Hessian Interatomic Potentials (HIPs), a deep learning model that directly predicts Hessians without relying on automatic differentiation or finite differences. To do so, we construct SE(3)-equivariant, symmetric Hessians from irreducible representation …

Chiral sodium complex-catalyzed asymmetric cascade cycloaddition/hydration/1,2-rearrangement.

The research on the coordination chemistry and catalytic applications of sodium ions is of great importance. Inspired by the sodium ions-activated enzymes, we explored a sodium complex based on the synergistic coordination of polyfluorophosphate anions and water molecules. X-ray crystallography and computational chemistry revealed its unique spatial structure and highlighted the activation state of the water molecules within the chiral cavity. Furthermore, we have successfully applied the sodium complex in the catalysis of α-ketoimine-type 1,2-rearrangement, overcoming challenges of background…
