Exploitation of Biodiversity in Bioeconomy: Examples, Opportunities, and Challenges.

While bioprocesses using Escherichia coli, Corynebacterium glutamicum, various species of Bacillus, lactic acid bacteria, Clostridia, the yeasts Saccharomyces cerevisiae and Pichia pastoris, fungi such as Aspergillus niger, and Chinese hamster ovary cells are well established, the high level of microbial diversity has not yet been exploited industrially. However, the use of alternative organisms has the potential to significantly expand the process window of bioprocesses. These extensions include the use of alternative substrates (e.g., CO2, syngas, or methane), unusual process conditions (e.g

The mycomembrane proteins PorH and ProtX are inserted at polar growth zones and linked to the cell wall.

The Mycobacteriales order of bacteria includes important pathogens such as Mycobacterium tuberculosis. These organisms are surrounded by a unique cell envelope architecture that includes a two-layered cell wall composed of peptidoglycan (PG) and arabinogalactan. They also build an outer membrane called the mycomembrane that is made of mycolic acids. Mycolate outer membrane proteins (MOMPs) reside within the mycomembrane and a subset are thought to form pores that allow essential nutrients to permeate the envelope. However, little is known about the structure of these proteins or the mechanism

CRISPR-Cas gene editing technology in biomanufacturing to enhance stress tolerance of microbial strains.

In response to the loss of microbial efficiency caused by environmental stress in biomanufacturing, CRISPR-Cas gene editing technology has become a core tool for enhancing stress tolerance by accurately targeting genomic loci. This article systematically reviews the progress of its application. By optimizing engineered nucleases, gRNA design, and innovative delivery strategies, this technology successfully regulates key pathways in oxidative stress responses. It integrates functional genome screening with dynamic regulation to examine the networks of multi-gene collaborative tolerance. In the

A Novel and Simple Fermentation Approach for Adjusting the Amino Acid Composition in Plant Biomasses to Enhance Nutritional Value for Humans and Animals.

Humans and animals are unable to biosynthesize the so-called essential amino acids, which plants and their crops often lack in sufficient quantities. To address this challenge, we devised a simple two-stage fermentation strategy involving two safe microorganisms. First, Bacillus subtilis subsp. Natto was used to degrade resilient plant proteins into peptides and amino acids, which were metabolized, releasing ammonia. In the second stage, ammonia was utilized by an optimized Corynebacterium glutamicumnstrain to produce l-lysine. Starting with fava beans and rapeseed press cake, 37.5 g/kg and 29

Safety evaluation of dried L-tryptophan fermentation product in Sprague-Dawley rats.

The subchronic toxicity of oral L-tryptophan produced by fermentation with metabolically engineered Corynebacterium glutamicum was evaluated in Sprague-Dawley rats. Doses of 0, 500, 1000, and 2000 mg/kg/day were administered to groups of 10 male and 10 female rats for 90 days. For the groups administered 0 and 2000 mg/kg/day, an additional 5 male and 5 female rats were tested as a recovery group. No adverse effects associated with the test substance were observed in all rats during the 90-day administration of the product, irrespective of dose, and at 4 weeks of recovery at dosages of 0 and 20

Predicting the protein interaction landscape of a mycobacterial pathogen.

High-dimensional phenotypic screens of bacterial loss-of-function mutant libraries have determined gene-gene connections and specific phenotypes for thousands of bacterial genes in many species, but deciphering the underlying mechanisms remains decidedly low-throughput. Here, we demonstrate the utility of proteome-wide AI-based protein-protein interaction (PPI) predictions for overcoming this gap by using pooled-AlphaFold3 to assess all ∼1.3 million possible pairwise interactions in the proteome of Mycobacterium leprae. We identify ∼2,000 strong and intermediate PPIs that underlie a significan

Deciphering the Transformed bacterial ocular surface microbiome in diabetic mice and its Consequential influence on corneal wound healing restoration.

To obtain a profound understanding of microbiome variations and their associations with diabetic cornea wound healing, a type 1 diabetic mouse model and a corneal epithelial wound healing model were established. Corneal tissues from diabetic mice and healthy controls were collected. The 2bRAD sequencing for microbiome (2bRAD-M)technique was used to analyze the ocular microbiome profiles. Fifty-five distinct bacterial species were identified through alignment against the 2bRAD-M database. Among all the species identified on the corneal wound, 17 (30.91 %) unique species were discovered on the d

AhfA is required for mycolic acid homeostasis and cell envelope integrity in Corynebacteriales.

Mycolic acids are critical components of the Corynebacteriales cell envelope, contributing to cellular morphology, permeability and antibiotic resistance. While the core enzymes responsible for mycolic acid synthesis are relatively well described, little is known about the accessory factors that coordinate their biosynthesis and integration into the cell envelope. In this study, we investigated the role of AhfA in Corynebacterium glutamicum using genetic, biochemical and physiological approaches. Loss of AhfA resulted in broad effects on cell growth, morphology, lipid composition and cell enve

Cooperativity in microbial biotechnology: synthetic consortia as emerging metabolic engineering strategy for sustainable bioproduction.

Microbial cell factories play an important role in the sustainable production of chemicals used in several industries, including pharmaceutical, food, polymer, and energy. Biosynthesis of these desired chemicals typically occurs through complex or extended metabolic pathways via multiple enzymatic steps. However, introducing multiple heterologous genes into a single microbial strain often creates a significant metabolic burden, making the efficient production of target chemicals challenging. To overcome the limitations of monocultures, microbial consortia can be engineered to divide complex ca

Engineering a compact CgCas12n platform for efficient genome and base editing in mammalian cells.

Type V CRISPR-Cas12 systems evolved from transposon-encoded TnpB proteins, with type V-U4 nucleases (Cas12n) as evolutionary intermediates linking TnpB to larger type V effectors. Despite their compact size, most Cas12n orthologs, including Corynebacterium glutamicum Cas12n (CgCas12n), exhibit low genome-editing activity in mammalian cells. Here, we engineered CgCas12n using an arginine enrichment strategy, generating a variant with approximately 60-fold enhanced editing efficiency. Concurrently, we optimized the sgRNA scaffold to reduce its size without compromising activity. These improvemen

Fermented milk derived from a novel probiotic strain enhances digestive function and attenuates dextran sulfate sodium-induced colitis via the microbiota-metabolite-immune axis.

Probiotic-fermented dairy products are increasingly recognized for their dual role in nutrient optimization and disease prevention. This study investigated the mechanisms by which Bifidobacterium animalis subsp. lactis Probio-M8 fermented milk enhances digestive efficiency and protects against dextran sulfate sodium-induced colitis in rats. FM8 supplementation promoted weight gain without excessive adipogenesis, elevated leptin levels, and amplified sucrase, lactase, aminopeptidase, and lipase activities, outperforming conventional fermented milk. Metagenomic analysis revealed microbial restru

Halomonas as a chassis.

With the rapid development of systems and synthetic biology, the non-model bacteria, Halomonas spp., have been developed recently to become a cost-competitive platform for producing a variety of products including polyesters, chemicals and proteins owing to their contamination resistance and ability of high cell density growth at alkaline pH and high salt concentration. These salt-loving microbes can partially solve the challenges of current industrial biotechnology (CIB) which requires high energy-consuming sterilization to prevent contamination as CIB is based on traditional chassis, typical

Genetic basis of β-lactam resistance in Corynebacterium auriscanis and association with otitis externa in dogs and cats.

Corynebacterium (C.) auriscanis is an opportunistic pathogen regularly isolated from canine otitis externa, an important condition often hard to treat. We found a surprisingly high prevalence of β-lactam resistant isolates of C. auriscanis (47 %), even though β-lactams are not routinely used for otitis externa treatment in Switzerland. To determine the genetic base of this phenotype, a selection of isolates of C. auriscanis with high and low minimal inhibitory concentration values were subjected to whole genome sequencing. Comparative analysis revealed a gene cassette containing three genes (h

Population genomics and antimicrobial resistance in Corynebacterium diphtheriae.

BACKGROUND: Corynebacterium diphtheriae, the agent of diphtheria, is a genetically diverse bacterial species. Although antimicrobial resistance has emerged against several drugs including first-line penicillin, the genomic determinants and population dynamics of resistance are largely unknown for this neglected human pathogen. METHODS: Here, we analyzed the associations of antimicrobial susceptibility phenotypes, diphtheria toxin production, and genomic features in C. diphtheriae. We used 247 strains collected over several decades in multiple world regions, including the 163 clinical isolates

Advances in gene editing tools for four typical Gram-positive bacteria.

Gram-positive bacteria serve as important chassis microorganisms in synthetic biology, industrial fermentation, and probiotic development. The rapid advancement of gene editing technologies has provided critical technical support for the iterative construction and functional validation of engineered strains. However, due to factors such as cell wall structure, differences in genetic backgrounds, and tool compatibility, the development and editing efficiency of gene editing systems for Gram-positive bacteria still face many challenges. This review focuses on four representative Gram-positive ba

Hybrid use of Raman spectroscopy and artificial neural networks to discriminate Mycobacterium bovis BCG and other Mycobacteriales.

Even in the face of the COVID-19 pandemic, Tuberculosis (TB) continues to be a major public health problem and the 2nd biggest infectious cause of death worldwide. There is, therefore, an urgent need to develop effective TB diagnostic methods, which are cheap, portable, sensitive and specific. Raman spectroscopy is a potential spectroscopic technique for this purpose, however, so far, research efforts have focused primarily on the characterisation of Mycobacterium tuberculosis and other Mycobacteria, neglecting bacteria within the microbiome and thus, failing to consider the bigger picture. Expediting chemoenzymatic access to bacterial 'sialic acid-like' sugars via mapping of wild type sialic acid aldolase enzyme substrate tolerance and promiscuity.

Bacterial 'sialic-acid-like' sugars, including legionaminic acid and pseudaminic acid, are critical for the virulence and immune evasion of numerous human pathogens, including pan-drug resistant Acinetobacter baumannii and global gut pathogens Campylobacter jejuni and Helicobacter pylori. Despite this importance, a detailed understanding of the role these sugars play in pathogenesis is hampered by the challenging synthesis of their 9-deoxy nonulosonic acid backbones. Herein, we expedite access to these complex glyco-architectures through exploration of the biocatalytic potential of sialic acid

Branched-chain amino acid biosynthetic platforms in prokaryotic cell factories: metabolic engineering and value-added chemical biomanufacturing.

Branched-chain amino acids (BCAAs) are recognized not only as industrially important fermentation products but also as versatile biosynthetic platforms for the production of branched-chain value-added chemicals. The characteristic branched carbon skeletons of BCAAs, together with their metabolically versatile intermediates, enable the biosynthesis of a broad spectrum of value-added chemicals, including branched-chain α-keto acids (BCKAs), alcohols, and carboxylic acids. This review systematically examines the metabolic basis of BCAA biosynthesis and the features underpinning its platform funct

SynBioGPT2: A dynamic reasoning framework enables high-fidelity design of microbial cell factories.

The rational design of microbial cell factories is essential for sustainable biomanufacturing, yet the traditional Design-Build-Test-Learn (DBTL) cycle is bottlenecked by the highly non-linear and interconnected nature of biological systems. Although large language models (LLMs) offer computational advantages for automated design, their application in systems metabolic engineering is hindered by factual inconsistencies and a limited capacity for multi-hop causal reasoning-challenges that static single-pass retrieval-augmented generation (RAG) fails to resolve. Here, we present SynBioGPT2, a dy

Construction of 5-aminolevulinic acid synthase variants by cysteine-targeted mutation to release heme inhibition.

5-Aminolevulinic acid (5-ALA), a vital precursor for the biosynthesis of tetrapyrrole compounds, has been widely applied in agriculture and medicine, while extremely potential for the treatment of cancers, corona virus disease 2019 (COVID-19) and metabolic diseases in recent years. With the development of metabolic engineering and synthetic biology, the biosynthesis of 5-ALA has attracted increasing attention. 5-Aminolevulinic acid synthase (ALAS), the key enzyme for 5-ALA synthesis in the C4 pathway, is subject to stringent feedback inhibition by heme. In this work, cysteine-targeted mutation
