Accurate domain identification with structure-anchored hidden Markov models, saHMMs.

The ever increasing speed of DNA sequencing widens the discrepancy between the number of known gene products, and the knowledge of their function and structure. Proper annotation of protein sequences is therefore crucial if the missing information is to be deduced from sequence-based similarity comparisons. These comparisons become exceedingly difficult as the pairwise identities drop to very low values. To improve the accuracy of domain identification, we exploit the fact that the three-dimensional structures of domains are much more conserved than their sequences. Based on structure-anchored

SMPDB: The Small Molecule Pathway Database.

The Small Molecule Pathway Database (SMPDB) is an interactive, visual database containing more than 350 small-molecule pathways found in humans. More than 2/3 of these pathways (>280) are not found in any other pathway database. SMPDB is designed specifically to support pathway elucidation and pathway discovery in clinical metabolomics, transcriptomics, proteomics and systems biology. SMPDB provides exquisitely detailed, hyperlinked diagrams of human metabolic pathways, metabolic disease pathways, metabolite signaling pathways and drug-action pathways. All SMPDB pathways include information on

V- and VL-scores unveil viral signatures and origins of protein families.

Viruses are key drivers of microbial ecology and evolution, yet their study is hindered due to challenges in culturing. Traditional gene-centric methods, which focus on a few hallmark genes like for capsids, miss much of the viral genome, leaving key viral proteins and functions undiscovered. Here, we introduce two powerful annotation-free metrics, V-score and VL-score, designed to quantify the "virus-likeness" of protein families and genomes and create an open-access searchable database, 'V-Score-Search'. By applying V- and VL-scores to public protein databases, we link 19 - 59% of protein fa

Comprehensive data analysis of human ureter proteome.

Comprehensive human ureter proteome dataset was generated from OFFGel fractionated ureter samples. Our result showed that among 2217 non-redundant ureter proteins, 751 protein candidates (33.8%) were detected in urine as urinary protein/polypeptide or exosomal protein. On the other hand, comparing ureter protein hits (48) that are not shown in corresponding databases to urinary bladder and prostate human protein atlas databases pinpointed 21 proteins that might be unique to ureter tissue. In conclusion, this finding offers future perspectives for possible identification of ureter disease-assoc

To pack or not to pack: revisiting protein side-chain packing in the post-AlphaFold era.

Protein side-chain packing (PSCP), the problem of predicting side-chain conformations given a fixed backbone structure, has important implications in the modeling of structures and interactions. However, despite the groundbreaking progress in protein structure prediction pioneered by AlphaFold, the existing PSCP methods still rely on experimental inputs, and do not leverage AlphaFold-predicted backbone coordinates to enable PSCP at scale. Here, we perform a large-scale benchmarking of the predictive performance of various PSCP methods on public datasets from multiple rounds of the Critical Ass

Categorizing prediction modes within low-pLDDT regions of AlphaFold2 structures: near-predictive, pseudostructure and barbed wire.

AlphaFold2 protein structure predictions are widely available for structural biology uses. These predictions, especially for eukaryotic proteins, frequently contain extensive regions predicted below the pLDDT = 70 level, the rule-of-thumb cutoff for high confidence. This work identifies major modes of behavior within low-pLDDT regions through a survey of human proteome predictions provided by the AlphaFold Protein Structure Database. The near-predictive mode resembles folded protein and can be a nearly accurate prediction. Barbed wire is extremely unprotein-like, being recognized by wide loopi

Local Geometry Recovers but Cooperative Structure Does Not: Residue-Resolved Limits of All-Atom Reconstruction from Single-Bead Coarse-Grained Disordered Protein Ensembles.

Intrinsically disordered proteins (IDPs) drive diverse cellular processes through broad conformational ensembles, but experimental characterization of these ensembles is sparse and high-quality training data is scarce, holding back artificial intelligence (AI) approaches to ensemble prediction. Single-bead coarse-grained (CG) force fields such as CALVADOS, parametrized directly against experimental observables, currently provide a more reliable route to disordered ensembles than direct AI prediction. CG sampling lacks atomistic resolution and must be paired with backmapping; the atomistic info

Using computer-generated protein models to analyze mutations linked to Amelogenesis Imperfecta.

Amelogenesis Imperfecta (AI) is a disorder of tooth development caused by mutations in genes involved in several stages of tooth enamel formation. Few proteins involved in tooth development or developmental anomalies are explored in detail. Knowledge of 3D protein structure is essential to studying protein function. However, crystallized complete protein structures related to teeth and oral development are rare in the Protein Data Bank. Computational approaches for automated protein structure prediction have become a popular alternative for generating protein 3D structures. In this study, we a

Identification of domains in Plasmodium falciparum proteins of unknown function using DALI search on AlphaFold predictions.

Plasmodium falciparum, the causative agent of malaria, poses a significant global health challenge, yet much of its biology remains elusive. A third of the genes in the P. falciparum genome lack annotations regarding their function, impeding our understanding of the parasite's biology. In this study, we employ structure predictions and the DALI search algorithm to analyse proteins encoded by uncharacterized genes in the reference strain 3D7 of P. falciparum. By comparing AlphaFold predictions to experimentally determined protein structures in the Protein Data Bank, we found similarities to kno

Protein-protein correlations based variable dimension expansion algorithm for high efficient serum biomarker discovery.

In this study, we constructed a high specific and efficient serum biomarker discovery pipeline. We utilized dysregulated proteins identified in primary tissue and potentially secreted into the blood as biomarker candidates. The scheduled multiple reaction monitoring method was performed to accurately quantify and verify these candidates directly in serum, thus circumventing the effects of high-abundance proteins. We then generated new variables through assigning values to protein-protein correlations to extend the dimensionality of the dataset (PPC-VDE), and the specificity of disease classifi

Void-X: A generative void-filling model for predicting atomic packing in proteins.

Generative AI algorithms such as the transformer and diffusion models have greatly empowered de novo design of proteins capable of specifically interacting with designated structural sites on another protein. Most of these design methods employ a top-down approach, in which an overall protein shape is generated by an AI model to pack against a given structural site, followed by sequence design to optimize the interaction. Despite being trained on limited protein complex structures available in the database, the top-down approach has yielded encouraging results. Here, we propose a bottom-up app

PETIMOT: a novel framework for inferring protein motions from sparse data using SE(3)-equivariant graph neural networks.

Proteins move and deform to ensure their biological functions. Despite significant progress in protein structure prediction, approximating conformational ensembles under physiological conditions remains a fundamental open problem. This paper presents a novel perspective on the problem by directly targeting continuous compact representations of protein motions inferred from sparse experimental observations. We develop a task-specific loss function enforcing data symmetries, including scaling and permutation operations. Our method PETIMOT (Protein sEquence and sTructure-based Inference of MOTion

The validity of immunotherapy against palate mucoepidermoid carcinoma based on data enrichment from oral cancer database.

BACKGROUND: Palate mucoepidermoid carcinoma (PMEC) is an infrequent but tough subtype of oral carcinoma. Due to the lack of independent and comprehensive database for PMEC, the selection or screening of targeted protein on PMEC might be inaccurate. However, several databases of gene expression based on oral cancers having been constructed and uploaded. With the help of combining data enrichment and lab experiments, the target protein choosing against PMEC could be available. METHOD: We firstly searched multiple databases, which being relevant with oral cancers, and compared the gene expressio

The Order-Disorder Continuum: Linking Predictions of Protein Structure and Disorder through Molecular Simulation.

Intrinsically disordered proteins (IDPs) and intrinsically disordered regions within proteins (IDRs) serve an increasingly expansive list of biological functions, including regulation of transcription and translation, protein phosphorylation, cellular signal transduction, as well as mechanical roles. The strong link between protein function and disorder motivates a deeper fundamental characterization of IDPs and IDRs for discovering new functions and relevant mechanisms. We review recent advances in experimental techniques that have improved identification of disordered regions in proteins. Ye

Plant defense responses in opium poppy cell cultures revealed by liquid chromatography-tandem mass spectrometry proteomics.

Opium poppy (Papaver somniferum) produces a diverse array of bioactive benzylisoquinoline alkaloids, including the narcotic analgesic morphine and the antimicrobial agent sanguinarine. In contrast to the plant, cell cultures of opium poppy do not accumulate alkaloids constitutively but produce sanguinarine in response to treatment with certain fungal-derived elicitors. The induction of sanguinarine biosynthesis provides a model platform to characterize the regulation of benzylisoquinoline alkaloid pathways and other defense responses. Proteome analysis of elicitor-treated opium poppy cell cult

A survey of protein interaction data and multigenic inherited disorders.

BACKGROUND: Multigenic diseases are often associated with protein complexes or interactions involved in the same pathway. We wanted to estimate to what extent this is true given a consolidated protein interaction data set. The study stresses data integration and data representation issues. RESULTS: We constructed 497 multigenic disease groups from OMIM and tested for overlaps with interaction and pathway data. A total of 159 disease groups had significant overlaps with protein interaction data consolidated by iRefIndex. A further 68 disease overlaps were found only in the KEGG pathway databas

Transitioning from Transcriptomics to Proteomics: Enhancing Mechanistic Accuracy in PBPK Modeling via Absolute Protein Abundances.

Reliable physiologically based pharmacokinetic (PBPK) modeling depends on tissue-specific expression profiles that reflect protein activities governing drug disposition. In PK-Sim, existing expression databases rely on transcriptomics data. However, mRNA levels often exhibit limited correlation with protein abundance, frequently necessitating empirical expression modification to align bottom-up simulations with clinical observations. To address this limitation, we developed ProteinDB as a proteomics-based expression database for PK-Sim, using proteomics data primarily from PaxDb v6.0. Raw prot

PDB-CAT: A user-friendly tool to classify and analyze PDB protein-ligand complexes.

The Protein Data Bank (PDB) contains more than 235,000 three-dimensional biostructures and is growing at a rate of nearly 10% per year. The PDB is essential to gain knowledge on how proteins and ligands interact and how these interactions are correlated with the quantitative activity of each ligand/target pair. Unfortunately, the lack of a tool that can classify structures as apo or holo, that is by no means straightforward, and differentiate between covalent and non-covalent ligand-protein complexes makes it difficult to obtain the structures that belong to each set. To address this issue, we

Graph cluster approach in identifying novel proteins and significant pathways involved in polycystic ovary syndrome.

RESEARCH QUESTION: Polycystic ovary syndrome (PCOS) is a complex endocrine disorder with diverse clinical implications, such as infertility, metabolic disorders, cardiovascular diseases and psychological problems among others. The heterogeneity of conditions found in PCOS contribute to its various phenotypes, leading to difficulties in identifying proteins involved in this abnormality. Several studies, however, have shown the feasibility in identifying molecular evidence underlying other diseases using graph cluster analysis. Therefore, is it possible to identify proteins and pathways related

Phosphorus binding sites in proteins: structural preorganization and coordination.

Phosphorus is a ubiquitous element of the cell, which is found throughout numerous key molecules related to cell structure, energy and information storage and transfer, and a diverse array of other cellular functions. In this work, we adopt an approach often used for characterizing metal binding and selectivity of metalloproteins in terms of interactions in a first shell (direct residue interactions with the metal) and a second shell (residue interactions with first shell residues) and use it to characterize binding of phosphorus compounds. Similar analyses of binding have previously been limi
