The Landscape of Long Non-Coding RNAs Provides Insights Into the Domestication and Improvement of Pear Fruit.

Long non-coding RNAs (lncRNAs) play essential roles in plant growth and development. However, their expression variability and contribution to phenotypic changes during the domestication of fruit crops remain unclear. Here, we generated approximately 3.5T of strand-specific RNA sequencing data from wild, landrace, and improved pear varieties and identified 12 422 lncRNAs that exhibited higher tissue specificity and lower sequence conservation than protein-coding genes. Roughly 74% of lncRNAs overlapped with transposable elements (TEs) and significantly impacted sequence diversity, expression v…

Developmental plasticity under human management shaped cereal evolution prior to domestication in the Early Holocene southern Levant.

The domestication of plants in southwest Asia was an evolutionary process that took place over several millennia in the Early Holocene. During this time, domestic species developed distinct traits that distinguished them from their wild counterparts. Current models of plant domestication emphasize the role of genetic selection in the evolution of these traits, viewing these as heritable adaptations that arose in response to selective pressures associated with human cultivation. In cereals, domestication resulted in the evolution of nonshattering rachis and increased grain size, two traits that…

Domestication of radiation sensitive Caenorhabditis Elegans strains suitable for liquid culture systems in long-term space mission.

With the continuous advancement of manned deep-space exploration, the need for effective radiation-risk assessment and protection is increasingly urgent. There is a need to screen space radiation-sensitive Caenorhabditis elegans strains suitable for long-term microfluidic chip-based cultivation and observation in space on orbit. In the study, green fluorescently protein-labeled nematode strains carrying stress-related genes (involved in stress response, DNA-damage, germ-cell apoptosis) were selected. Nematode strains that significantly responded to Co60γ-ray radiation stimulation were screened

Tracking domestication signals across populations of North American raccoons (Procyon lotor) via citizen science-driven image repositories.

North American raccoons are widespread across the contiguous United States and live in close proximity to humans (i.e. urban) and in rural environments. This makes them an excellent species for comparative work on the effects of human environments on phenotypic traits. We use raccoons as a mammalian model system to test whether exposure to human environments triggers a trait of the domestication syndrome. Our data suggests that urban environments produce reductions in snout length, which are consistent with the domestication syndrome phenotype. These results are crucial for the discussion of t…

Development of a microbiome for phenolic metabolism based on a domestication approach from lab to industrial application.

Despite a lot of efforts devoted to construct efficient microbiomes, there are still major obstacles to moving from the lab to industrial applications due to the inapplicability of existing technologies or limited understanding of microbiome variation regularity. Here we show a domestication strategy to cultivate an effciient and resilient functional microbiome for addressing phenolic wastewater challenges, which involves directional domestication in shaker, laboratory water test in small-scale, gas test in pilot scale, water test in pilot scale, and engineering application in industrial scale…

Impacts of Domestication and Veterinary Treatment on Mobile Genetic Elements and Resistance Genes in Equine Fecal Bacteria.

Antimicrobial resistance in bacteria is a threat to both human and animal health. We aimed to understand the impact of domestication and antimicrobial treatment on the types and numbers of resistant bacteria, antibiotic resistance genes (ARGs), and class 1 integrons (C1I) in the equine gut microbiome. Antibiotic-resistant fecal bacteria were isolated from wild horses, healthy farm horses, and horses undergoing veterinary treatment, and isolates (9,083 colonies) were screened by PCR for C1I; these were found at frequencies of 9.8% (vet horses), 0.31% (farm horses), and 0.05% (wild horses). A co…

Domestication Syndrome in Dacryodes edulis (Burseraceae): Comparison of Morphological and Biochemical Traits between Wild and Cultivated Populations.

For millennia, people have harvested fruits from the wild for their alimentation. Gradually, they have started selecting wild individuals presenting traits of interest, protecting and cultivating them. This was the starting point of their domestication. The passage from a wild to a cultivated status is accompanied by a modification of a number of morphological and genetic traits, commonly known as the domestication syndrome. We studied the domestication syndrome in Dacryodes edulis (G.Don) H.J.Lam (known as 'African plum' or 'safoutier/prunier'), a socio-economically important indigenous fruit…

The wild grape genome sequence provides insights into the transition from dioecy to hermaphroditism during grape domestication.

BACKGROUND: A key step in domestication of the grapevine was the transition from separate sexes (dioecy) in wild Vitis vinifera ssp. sylvestris (V. sylvestris) to hermaphroditism in cultivated Vitis vinifera ssp. sativa (V. vinifera). It is known that V. sylvestris has an XY system and V. vinifera a modified Y haplotype (Yh) and that the sex locus is small, but it has not previously been precisely characterized. RESULTS: We generate a high-quality de novo reference genome for V. sylvestris, onto which we map whole-genome re-sequencing data of a cross to locate the sex locus. Assembly of the f…

Comparison of village dog and wolf genomes highlights the role of the neural crest in dog domestication.

BACKGROUND: Domesticated from gray wolves between 10 and 40 kya in Eurasia, dogs display a vast array of phenotypes that differ from their ancestors, yet mirror other domesticated animal species, a phenomenon known as the domestication syndrome. Here, we use signatures persisting in dog genomes to identify genes and pathways possibly altered by the selective pressures of domestication. RESULTS: Whole-genome SNP analyses of 43 globally distributed village dogs and 10 wolves differentiated signatures resulting from domestication rather than breed formation. We identified 246 candidate domestica…

Tracking sesamin synthase gene expression through seed maturity in wild and cultivated sesame species--a domestication footprint.

Sesamin and sesamolin are the major oil-soluble lignans present in sesame seed, having a wide range of biological functions beneficial to human health. Understanding sesame domestication history using sesamin synthase gene expression could enable delineation of the sesame putative progenitor. This report examined the functional expression of sesamin synthase (CYP81Q1) during capsule maturation (0-40 days after flowering) in three wild Sesamum species and four sesame cultivars. Among the cultivated accessions, only S. indicum (CO-1) exhibited transcript abundance of sesamin synthase along with …

Terpenoids in Young Cladodes of Wild, Semi-Domesticated, and Domesticated Prickly Pear Cactus.

In the genus Opuntia, domestication has led to marked changes in young cladodes, including alterations in morphology, physiology, and soluble fiber content. However, information on how domestication-related categories influence the composition and abundance of terpenoids in young cladodes remains limited. This study aimed to extract, identify, and quantify terpenoid compounds in young cladodes from nine Opuntia variants distributed along a domestication gradient. Cladodes measuring 17.5 ± 2.5 cm in length from five species were analyzed. Organic compounds were extracted from one gram of powder…

Domestic violence, coercive control and mental health in a pandemic: disenthralling the ecology of the domestic.

ABSTRACTDomestic and family violence is a social and public health issue typically positioned in policy frameworks as a consequence of gendered social and economic structures. In this paper, we deploy an approach that draws on Hörl's neo-ecological thinking to propose that the home, as a site of domestic violence, can be usefully framed as an ecology of the domestic, a posthumanist hybrid matrix of bodies, spaces and objects in which various practices enact the smooth running of the domestic together with practices of domestic and family violence, including coercive control. Our interest is in

The impact of domestication on fearfulness: a comparison of tonic immobility reactions in wild and domesticated finches.

We examined differences in the fear response between Bengalese finches and their wild ancestor, the white-backed munia, to explore the evolutionary mechanisms of behavioural changes due to domestication. The Bengalese finch (Lonchura striata var. domestica) was domesticated from the wild-living white-backed munia (L. striata) approximately 250 years ago. A previous study indicated that Bengalese finches sing much more complex songs than white-backed munias. We hypothesised that Bengalese finches are likely able to allocate more resources to reproduction in exchange for reduced survival effort.…

Metabolic rewiring for nutritional enhancement in Tartary buckwheat grains: Reshaping quality along the domestication-to-improvement trajectory.

Tartary buckwheat is a nutrient-rich pseudocereal, yet the metabolic basis underlying quality shifts from domestication to breeding improvement remains poorly understood. Here, phenotyping together with untargeted and targeted metabolomics was integrated to characterize wild-type (WT), cultivated-type (CL), and newly developed (HB) germplasm, and machine-learning analysis was further used for a preliminary assessment of stage discrimination. HB showed larger grains and more pronounced metabolic remodeling than CL/WT. Targeted analyses revealed a V-shaped pattern for several flavonoids, with vi…

Transcriptomic Landscape of Gut Microbiota-Host Interactions Reveals Domestication-Related Changes in the Pearl Oyster Pinctada maxima.

The offspring of domesticated Pinctada maxima exhibited various physiological and microbial adjustments to the complex and dynamic conditions of coastal environments. To support the restoration of P. maxima genetic resources and explore the molecular mechanisms underlying these phenotypic responses, we conducted a comparative analysis of the intestinal transcriptome and microbiota of wild parental and domesticated generations. Each sample generated an average of 43,600,525 clean reads, which were mapped to the P. maxima reference genome with mapping rates ranging from 63.91% to 79.48%, and a t

Genetic structure and domestication footprints of the tusk, coat color, and ear morphology in East Chinese pigs.

The domestication and artificial selection of wild boars have led to dramatic morphological and behavioral changes, especially in East Chinese (ECN) pigs. Here, we provide insights into the population structure and current genetic diversity of representative ECN pig breeds. We identify a 500-kb region containing six tooth development-relevant genes with almost completely different haplotypes between ECN pigs and Chinese wild boars or European domestic pigs. Notably, the c.195A>G missense mutation in exon 2 of AMBN may cause alterations in its protein structure associated with tusk degradation …

12/111phiA Prophage Domestication Is Associated with Autoaggregation and Increased Ability to Produce Biofilm in Streptococcus agalactiae.

CC17 Streptococcus agalactiae carrying group-A prophages is increasingly responsible for neonatal infections. To investigate the impact of t … h characteristics, cell morphology and biofilm formation. Our findings argue in favor of 12/111phiA domestication by the host and a role of prophage features in cell autoaggregation, glycocalyx and biofilm formation. We suggest that lysogeny may promote GBS adaptation to the acid environment of the vagina, consequently colonizing and infecting neonates.
