Pathogen genomics and phage-based solutions for accurately identifying and controlling Salmonella pathogens.

Salmonella is a food-borne pathogen often linked to poultry sources, causing gastrointestinal infections in humans, with the numbers of multidrug resistant (MDR) isolates increasing globally. To gain insight into the genomic diversity of common serovars and their potential contribution to disease, we characterized antimicrobial resistance genes, and virulence factors encoded in 88 UK and 55 Thai isolates from poultry; the presence of virulence genes was detected through an extensive virulence determinants database compiled in this study. Long-read sequencing of three MDR isolates, each from a

Molecular detection of biofilm-related genes and antimicrobial resistance patterns in Pseudomonas aeruginosa isolates from Northern Iran.

Pseudomonas aeruginosa is widely recognized as one of the primary opportunistic pathogens responsible for a wide range of nosocomial infections, notably in immunocompromised patients. Antibiotic resistance and biofilm formation, as two major virulence factors of P. aeruginosa, are related to the persistence of prolonged infections. This study was designed to (1) evaluate the frequency of multidrug-resistant (MDR) P. aeruginosa in northern Iran and (2) analyze the frequency of biofilm-associated genes and their correlation with antimicrobial patterns. Clinical samples (n = 80) were collected fr

Characterization of multidrug-resistant, qnrB2-positive and extended-spectrum-beta-lactamase-producing Salmonella Concord and Salmonella Senftenberg isolates.

OBJECTIVES: To characterize plasmids and resistance genes of multidrug-resistant (MDR) Salmonella Senftenberg and Salmonella Concord isolated from patients in the Netherlands. METHODS: The resistance genes of four MDR Salmonella isolates (three Salmonella Concord and one Salmonella Senftenberg) were identified by miniaturized microarray, PCR and sequencing. Plasmids were characterized by S1 nuclease-PFGE and PCR-based replicon typing (PBRT). Linkage between plasmids and genes was determined by conjugation experiments and microarray analysis. The genetic relationship between the three Salmonel

Genomic insights into multidrug-resistant and hypervirulent Klebsiella pneumoniae co-harboring metal resistance genes in aquatic environments.

Klebsiella pneumoniae is one of the most important pathogens related to hospital-acquired infections. The incidence of infections by hypervirulent K. pneumoniae (hvKp), especially community-acquired infections, has been increasing in recent decades. The occurrence of multidrug-resistant (MDR) hvKp has been increasingly reported worldwide decreasing the treatment options, which is a concern. Aquatic environments have been considered a reservoir of MDR pathogens, which contribute to the spread of MDR pathogens. Therefore, this study aimed to characterize MDR-hvKp strains obtained from public aqu

Multidrug-resistant hypervirulent Klebsiella pneumoniae: an evolving superbug.

Multidrug-resistant hypervirulent Klebsiella pneumoniae (MDR-hvKP) combines high pathogenicity with multidrug resistance to become a new superbug. MDR-hvKP reports continue to emerge, shattering the perception that hypervirulent K. pneumoniae (hvKP) strains are antibiotic sensitive. Patients infected with MDR-hvKP strains have been reported in Asia, particularly China. Although hvKP can acquire drug resistance genes, MDR-hvKP seems to be more easily transformed from classical K. pneumoniae (cKP), which has a strong gene uptake ability. To better understand the biology of MDR-hvKP, this review …

Emergent multidrug-resistant nontyphoidal Salmonella serovars isolated from poultry in Brazil coharboring blaCTX-M-2 and qnrB or blaCMY-2 in large plasmids.

The number of foodborne gastroenteritis caused by nontyphoidal Salmonella (NTS) worldwide is estimated to be 80.3 million each year. Currently, antimicrobial-resistant NTS disseminated in the animal environment increases the risk of aggravated foodborne outbreaks. Poultry are important source of foodborne NTS infections. This study was conducted to evaluate the phenotypic and genotypic characteristics of 83 NTS isolates from poultry, classified within 36 different serovars. The most prevalent serovar was S. Schwarzengrund (10/83), from which 8/10 were multidrug resistant (MDR). The antimicrobi

Lethal neonatal meningoencephalitis caused by multi-drug resistant, highly virulent Escherichia coli.

Neonatal meningitis is a rare but devastating condition. Multi-drug resistant (MDR) bacteria represent a substantial global health risk. This study reports on an aggressive case of lethal neonatal meningitis due to a MDR Escherichia coli (serotype O75:H5:K1). Serotyping, MDR pattern and phylogenetic typing revealed that this strain is an emergent and highly virulent neonatal meningitis E. coli isolate. The isolate was resistant to both ampicillin and gentamicin; antibiotics currently used for empiric neonatal sepsis treatment. The strain was also positive for multiple virulence genes including

Increased expression of multidrug resistance-associated genes after chemotherapy in pediatric solid malignancies.

BACKGROUND/PURPOSE: The overexpression of multidrug resistance (MDR)-associated genes in primary untreated tumors has been proven to be associated with worse prognosis in various pediatric malignancies. This study compared the expression of 3 MDR-associated genes, MDR1, MDR-associated protein 1 (MRP1), and lung resistance-related protein (LRP), in pediatric tumors before and after chemotherapy to elucidate the mechanism of MDR during chemotherapy. METHODS: Surgical specimens of both primary and chemotherapy-treated tumors were obtained from 24 patients with pediatric malignancies (neuroblasto…

Multifactor dimensionality reduction: an analysis strategy for modelling and detecting gene-gene interactions in human genetics and pharmacogenomics studies.

The detection of gene-gene and gene-environment interactions associated with complex human disease or pharmacogenomic endpoints is a difficult challenge for human geneticists. Unlike rare, Mendelian diseases that are associated with a single gene, most common diseases are caused by the non-linear interaction of numerous genetic and environmental variables. The dimensionality involved in the evaluation of combinations of many such variables quickly diminishes the usefulness of traditional, parametric statistical methods. Multifactor dimensionality reduction (MDR) is a novel and powerful statist

Occurrence of ESBL-producing avian pathogenic Escherichia coli (APEC) isolates in spiced chicken meat in Goias, Brazil.

Some extraintestinal pathogenic Escherichia coli isolates (ExPEC), obtained from humans and chickens avian pathogenic E. coli (APEC), share similar virulence genes. Thus, products of avian origin can be a source of human infection. Moreover, these APEC isolates are resistant to antimicrobials and can spread in the environment through the chicken feces. Although the development of multidrug-resistant (MDR) microorganisms in poultry is on the rise, healthcare entities have raised concerns since MDRs can horizontally transfer resistance genes to other microorganisms and complicate the management

Occurrence, variability and evolutionary relations of efflux pump determinants across five pathogenic Staphylococcus species.

Multidrug efflux pumps (MDR EPs) play a major role in the emergence of antimicrobial resistance in Staphylococcus aureus. Among these, the native NorA is the most well-studied MDR EP in this species. However, efflux-mediated resistance is only scarcely characterized in other staphylococci. The aims of this study were to assess the genetic variability and phylogenetic relations of main efflux pump genes in S. aureus and four other pathogenic staphylococci, and to identify new putative MDR transporters in these species. Nucleotide sequences of norA, norB, norC, norB/C, mepA and related sequences

Whole genome sequencing reveals significant intra-hospital clonal transmission and a potential multidrug resistant and hypervirulent sequence cluster of Corynebacterium striatum.

With increasing reports about Corynebacteritum straitum, its role as an emerging human pathogen is been recognized. However, few studies have explored the genomic epidemiology of C. straitum in China. A total of 263 isolates collected in various specimens from 2021 to 2022 were analyzed from a tertiary hospital in China. Nearly all isolates (98.5%, 259/263) were multidrug resistant (MDR). The highest resistance was observed for clindamycin (96.5%), followed by ciprofloxacin (95.0%) and erythromycin (93.5%). Genome sequencing indicated a significant prevalence of intra-hospital clonal transmiss

Molecular detection of fluoroquinolone-resistance in multi-drug resistant tuberculosis in Cambodia suggests low association with XDR phenotypes.

BACKGROUND: Drug susceptibility testing (DST) remains an important concern for implementing treatment of MDR tuberculosis patients. Implementation of molecular tests for drug resistance identification would facilitate DST particularly in developing countries where culturing is difficult to perform. We have characterized multidrug resistant strains in Cambodia using MDTDRsl tests, drug target sequencing and phenotypic tests. METHODS: A total of 65 non-MDR and 101 MDR TB isolates collected between May 2007 and June 2009 were tested for resistance to fluoroquinolones and aminoglycosides/cyclic p

Whole genome sequence analysis reveals high genomic diversity and potential host-driven adaptations among multidrug-resistant Escherichia coli from pre-weaned dairy calves.

Food-producing animals such as dairy cattle are potential reservoirs of antimicrobial resistance (AMR), with multidrug-resistant (MDR) organisms such as Escherichia coli observed in higher frequency in young calves compared to older cattle. In this study, we characterized the genomes of enteric MDR E. coli from pre-weaned dairy calves with and without diarrhea and evaluated the influence of host-level factors on genomic composition. Whole genome sequence comparative analysis of E. coli (n = 43) revealed substantial genomic diversity that primarily clustered by sequence type and was minimally d

Genomic characterization and comparative analysis of multidrug-resistant uropathogenic Escherichia coli strain U1 from Pakistan revealed ST131 as dominant clade.

Uropathogenic Escherichia coli (UPEC) is a primary etiological agent of urinary tract infections (UTIs) worldwide. The emergence of multidrug-resistant (MDR) UPEC strains, especially the globally disseminated ST131 clone, poses a critical health threat in regions like Pakistan, where comprehensive genomic data is limited. This study performed an in-depth genomic characterization of a newly isolated MDR UPEC strain (U1) and conducted a comparative pangenome analysis of 73 UPEC genomes from Pakistan. The overall cohort exhibited an average genome size of 5.2 Mb, an average GC content of 50.6%, a

Molecular detection of multidrug-resistant Mycobacterium leprae from Indian leprosy patients.

OBJECTIVES: The emergence of multidrug-resistant (MDR) organisms for any infectious disease is a public health concern. Global efforts to control leprosy by intensive chemotherapy have led to a significant decrease in the number of registered patients. Currently recommended control measures for treating leprosy with multidrug therapy (MDT) were designed to prevent the spread of dapsone-resistant Mycobacterium leprae strains. Here we report the identification of MDR M. leprae from relapse leprosy patients from endemic regions in India. METHODS: Resistance profiles to rifampicin, dapsone and of
