Multiomics Profiling of T-cell Leukemia and Lymphoma Enables Targeted Therapeutic Discovery.

UNLABELLED: T-cell leukemias and lymphomas (TCL) form a heterogeneous group of rare and often aggressive malignancies. Because of the rarity and heterogeneity of TCL subtypes, clinical trials are challenging to conduct, making pharmacogenomic studies in cell line panels critical for the discovery of targeted therapeutics. The scarcity of data repositories with integrated multiomics and drug screening data hinders the preclinical evaluation of drug vulnerabilities and the identification of molecular markers predictive of responses to monotherapies and combinations. To address this gap, we condu

Machine Learning for Predicting Stroke Risk Stratification Using Multiomics Data: Systematic Review.

BACKGROUND: Stroke is a complex, multidimensional disorder influenced by interacting inflammatory, immune, coagulation, endothelial, and metabolic pathways. Single-omics approaches seldom capture this complexity, whereas multiomics techniques provide complementary insights but generate high-dimensional and correlated feature spaces. Machine learning (ML) offers strategies to manage these challenges; however, the predictive accuracy and reproducibility of multiomics-based ML models for stroke remain poorly characterized. OBJECTIVE: This review aimed to conduct a systematic evaluation of ML mod

Multiomics reveals fatty acid metabolism and immune remodeling in retinal artery occlusion.

Retinal artery occlusion (RAO), an acute ocular ischemic stroke, is critically linked to cardiovascular and metabolic dysfunction. To elucidate the interplay between lipid metabolism and immune regulation in RAO, we performed an integrated analysis using serum metabolomics, PBMC transcriptomics, and machine learning in 66 patients with RAO and 66 cataract controls. We identified systemic disruptions in fatty acid metabolism, notably elevated levels of long-chain fatty acids (C22:5n-3, C22:2n-6, C22:1n-9), as distinguishing features of RAO. Upon stratifying patients by lipid status, C20:2n-6 em

Integrated multiomics analysis reveals the effect of glucose selenol improves rat immunity.

This study aimed to investigate the effects of glucose selenol (SeGlu) on the immune function of rats, with a particular focus on the spleen. Rats were randomly divided into CK (deionized water, oral), Se0.15 group (0.15 mg/L SeGlu, oral), and Se0.4 group (0.4 mg/L SeGlu, oral) for 30 days continuously. 0.15 mg/L SeGlu significantly increased the serum antioxidant levels and the levels of IgM and IgG. The Se0.4 group upregulated the inflammatory factor levels of IL-2 and IL-6, and both concentrations significantly reduced the serum TNF-α level. Transcriptome analysis indicated that the supplem

Serial multiomics uncovers anti-glioblastoma responses not evident by routine clinical analyses.

Recurrent glioblastoma (rGBM) remains incurable. One barrier to the development of effective rGBM therapies is the difficulty in collecting posttreatment tumor tissue. Serial multiomic assays from longitudinal rGBM biopsies may uncover tumor responses to a treatment. Here, we obtained 97 serial rGBM biopsy cores over 4 months from the first two patients participating in a clinical trial of repeated intratumoral dosing of the immunotherapeutic agent CAN-3110. Multiomic analysis of the biopsy cores revealed therapeutic effects, including longitudinal and spatial reshaping of the rGBM's microenvi

Multiomics approach identifies SERPINB1 as candidate biomarker for spinocerebellar ataxia type 2.

Spinocerebellar ataxia type 2 (SCA2) is a polyglutamine disorder, and variants in its disease protein Ataxin-2 act as modifiers in the progression of Amyotrophic Lateral Sclerosis. There are no reliable molecular biomarkers for SCA2. The aim of this study was to define novel molecular biomarker candidates for SCA2. Using cerebellar and cervicothoracic spinal cord RNA/protein from Atxn2-CAG100-KnockIn (KIN) and wildtype mice, a multi-omics study was conducted based on the integration of global transcriptomic, proteomic, and phosphoproteomic data, followed by validation in mice and humans. Placental network differences among obstetric syndromes identified with an integrated multiomics approach.

The placenta is essential for pregnancy, and its dysfunction can harm both mother and fetus. To better understand placental physiology and its disruption in disease, we employ a multiomics approach (transcriptomics, metabolomics, and proteomics) combined with clinical data and histopathology from 321 placentas across conditions: severe fetal growth restriction (FGR), FGR with hypertension (FGR + HDP), severe preeclampsia (PE), and spontaneous preterm delivery (PTD). Cellular deconvolution reveals FGR + HDP placentas have more extravillous trophoblasts than controls (p < 0.0001). After adjustin

Multiomics analysis of neutrophils in SLE: insights from adult and paediatric disease.

Neutrophils contribute to systemic lupus erythematosus (SLE) pathogenesis through reactive oxygen species and neutrophil extracellular trap (NET) production, and increased apoptotic debris which causes autoantibody production and immune complex formation. These processes drive inflammation and tissue damage. The aim of this study was to perform integrated transcriptomic and metabolomic analyses comparing paediatric and adult SLE neutrophils. Adult (aSLE) and paediatric (jSLE) patient and healthy adult (HA) and juvenile (HJ) control neutrophils were subjected to RNAseq and 1H-NMR metabolomics.

Cadmium exacerbates liver injury by remodeling ceramide metabolism: Multiomics and laboratory evidence.

Cadmium (Cd) is a toxic heavy metal that primarily targets the liver. Cd exposure disrupts specific lipid metabolic pathways; however, the underlying mechanisms remain unclear. This study aimed to investigate the lipidomic characteristics of rat livers after Cd exposure as well as the potential mechanisms of Cd-induced liver injury. Our analysis of established Cd-exposed rat and cell models showed that Cd exposure resulted in liver lipid deposition and hepatocyte damage. Lipidomic detection, transcriptome sequencing, and experimental analyses revealed that Cd mainly affects the sphingolipid me

The CD4 Versus CD8 T Cell Fate Decision: A Multiomics-Informed Perspective.

The choice of developing thymocytes to become CD8+ cytotoxic or CD4+ helper T cells has been intensely studied, but many of the underlying mechanisms remain to be elucidated. Recent multiomics approaches have provided much higher resolution analysis of gene expression in developing thymocytes than was previously achievable, thereby offering a fresh perspective on this question. Focusing on our recent studies using CITE-seq (cellular indexing of transcriptomes and epitopes) analyses of mouse thymocytes, we present a detailed timeline of RNA and protein expression changes during CD8 versus CD4 T

Multiomics integration-based immunological characterizations of adamantinomatous craniopharyngioma in relation to keratinization.

Although adamantinomatous craniopharyngioma (ACP) is a tumour with low histological malignancy, there are very few therapeutic options other than surgery. ACP has high histological complexity, and the unique features of the immunological microenvironment within ACP remain elusive. Further elucidation of the tumour microenvironment is particularly important to expand our knowledge of potential therapeutic targets. Here, we performed integrative analysis of 58,081 nuclei through single-nucleus RNA sequencing and spatial transcriptomics on ACP specimens to characterize the features and intercellu

Time-Resolved Multiomics Illustrates Host and Gut Microbe Interactions during Salmonella Infection.

Salmonella infection, also known as Salmonellosis, is one of the most common food-borne illnesses. Salmonella infection can trigger host defensive functions, including an inflammatory response. The provoked-host inflammatory response has a significant impact on the bacterial population in the gut. In addition, Salmonella competes with other gut microorganisms for survival and growth within the host. Compositional and functional alterations in gut bacteria occur because of the host immunological response and competition between Salmonella and the gut microbiome. Host variation and the inherent

Integrated unbiased multiomics defines disease-independent placental clusters in common obstetrical syndromes.

BACKGROUND: Placental dysfunction, a root cause of common syndromes affecting human pregnancy, such as preeclampsia (PE), fetal growth restriction (FGR), and spontaneous preterm delivery (sPTD), remains poorly defined. These common, yet clinically disparate obstetrical syndromes share similar placental histopathologic patterns, while individuals within each syndrome present distinct molecular changes, challenging our understanding and hindering our ability to prevent and treat these syndromes. METHODS: Using our extensive biobank, we identified women with severe PE (n = 75), FGR (n = 40), FGR
