Single strand conformation analysis of two genes contained within the first intron of the neurofibromatosis type I gene in patients with multiple sclerosis.

Single strand conformation analysis has become the most widely used technique to screen large numbers of DNA samples for unknown mutations which may contribute to genetic susceptibility to disease. The method relies on the electrophoretic migration of a single strand of nucleic acid in a polyacrylamide gel being dependent on its conformation which is in turn dependent on its sequence. We have examined two closely related genes present in the first intron of the neurofibromatosis type I gene--the oligodendrocyte myelin glycoprotein (OMGP) gene and the ecotropic viral integration 2A (EVI2A) gene

YNMG tetraloop formation by a dyskeratosis congenita mutation in human telomerase RNA.

Autosomal dominant dyskeratosis congenita (DKC) has been linked to mutations in the RNA component of telomerase, the ribonucleoprotein responsible for telomere maintenance. Recent studies have investigated the role of the GC (107-108) --> AG mutation in the conserved P3 helix in the pseudoknot domain of human telomerase RNA. The mutation was found to significantly destabilize the pseudoknot conformation, resulting in a shift in the thermodynamic equilibrium to favor formation of a P2b hairpin intermediate. In the wild-type sequence, the hairpin intermediate was found to form a novel sequence o

Transverse relaxation optimized HCN experiment for nucleic acids: combining the advantages of TROSY and MQ spin evolution.

A three-dimensional MQ-TROSY-HCN pulse sequence is presented which provides intra-base and sugar-to-base correlations for 13C, 15N labeled nucleic acids (RNA, DNA). The experiment simultaneously exploits the favorable relaxation properties of 1H-13C multiple quantum coherence for sugar carbons and of 13C TROSY-type spin evolution for base carbons. MQ-TROSY-HCN thus combines the advantages of MQ-HCN for sugar-to-base and TROSY-HCN for intra-base correlations in a single experiment. In addition, two slightly different implementations of the MQ-TROSY-HCN experiment ensure optimal performance for

Nucleotide sequence and deduced amino acid sequence of the nonstructural proteins of dengue type 2 virus, Jamaica genotype: comparative analysis of the full-length genome.

The sequence of the 5'-end of the genome of dengue 2 (Jamaica genotype) virus has been previously reported (V. Deubel, R. M. Kinney, and D. W. Trent, 1986, Virology 155, 365-377). We have now cloned and sequenced the remaining 75% of the genomic RNA that encodes the nonstructural proteins. The complete genome is 10,723 bases in length with a single open reading frame extending from nucleotides 97 to 10,269 encoding 3391 amino acids. The 3'-noncoding extremity presents a stem- and loop-structure and contains a repeated oligonucleotide sequence. Comparisons of the nucleotide sequences of the gen

Comparative insights into single stranded RNAs interaction with methylene blue and new methylene blue: a photophysical, thermodynamic and modeling study.

Studies on RNA and RNA-targeting inhibitors that regulate its expression form a central foundation of contemporary medicinal chemistry research. A combination of experimental methods that is spectroscopy and calorimetry and computational studies was used to maneuver into the interactive phenomenon of two phenothiazinium dyes methylene blue and new methylene blue with four single stranded RNAs -poly(G), poly(U), poly(I) and poly(C). A thorough perusal of comparison between the dyes by McGhee-von Hippel equation revealed highest affinity to poly(G) and least to poly(C). Circular dichroism studie

One chromatin, many structures: From ensemble contact maps to single-cell 3D organization.

Understanding how chromatin folds in three dimensions remains challenging because most experimental assays capture low-dimensional projections of an underlying, highly heterogeneous polymer. Here, we present an ensemble-based interpretive framework built on the previously introduced Self-Returning Excluded Volume (SR-EV) model, a minimal generator of chromatin conformations using a nucleosome-indexed coarse-grained representation based on stochastic return rules and excluded-volume geometry. Despite its simplicity, SR-EV recapitulates key experimental signatures across scales: heterogeneous na

Tunable Patterning of DNA Origami on Surfaces Using Steric Brushes.

Tailoring the properties of 2D materials through precise control of both local arrangement and long-range order on surfaces remains a central challenge in materials science. While surface-assisted assembly of symmetric, non-interacting DNA origami nanostructures offers a facile route to 2D superlattices, existing approaches typically yield close-packed arrays with limited control over inter-origami spacing. Here, we present a tunable and reproducible strategy for regulating the lateral spacing of DNA origami during self-assembly into macroscopic 2D lattice patterns. By controlling the growth o

The influence of 10n and 10n+5 linker lengths on chromatin fiber topologies explored by mesoscale modeling.

The structural organization of chromatin is intricately influenced by the length of linker DNA connecting nucleosomes. Some studies have suggested preferred linker lengths of 10n and 10n+5 base pairs (bp) (n = integer). Because these lengths dictate the rotational orientation of successive nucleosomes in the fiber axis, they can markedly affect chromatin fiber compaction and topology. Using a refined mesoscale chromatin model with 5-bp resolution, we investigate the influence of linker DNA periodicity, linker histone density, salt concentration, and starting fiber topology on chromatin archite

A Flexible Quadruple-Stranded Helicate Demonstrates a Strong Binding Preference for DNA Three-Way Junctions by Induced Fit.

Nucleic acid junctions are key to many biological functions from recombination and repair to viral nucleic acid insertion and are an attractive, functional biomolecular target. We describe a quadruple-stranded diplatinum helicate that binds both three-way (3WJ) and four-way DNA junctions (4WJ). This allows us to probe the relative importance of size and shape in junction-binder design. Despite the helicate's tetragonal symmetry/shape being compatible with the 4WJ, microscale thermophoresis (MST), isothermal calorimetry (ITC), and gel electrophoresis competition experiments demonstrate that thi

Protocol for calculating binding free energy of RNA:RNA interactions through molecular dynamics simulations using adaptive biasing force technique.

The adaptive biasing force (ABF) technique allows sampling to proceed in a flat free energy surface when performing molecular dynamics (MD) simulations. Here, we present a protocol to perform MD simulations using the ABF technique and apply it to calculate the binding free energy of an RNA:RNA interaction. We describe steps for server setup, test running software, and building molecular models. We then detail procedures for running and configuring ABF-MD simulations and analyzing binding free energy and structural change. For complete details on the use and execution of this protocol, please r

Effective synthesis of 3'-deoxy-3'-azido nucleosides for antiviral and antisense ribonucleic guanidine (RNG) applications.

Two synthetic routes to 3'-deoxy-3'-azido nucleosides are described, one toward the synthesis of 3'-deoxy-3'-azidouridine and a second toward 3'-deoxy-3'-azidocytidine. The target compounds may serve as precursors to provide building blocks for use in automated synthesis of guanidine-linked RNA analogs (RNG) or oligonucleotide N3'→P5' phosphoramidates. Moreover, the synthetic approaches are adaptable to the general synthesis of 3'-substituted 3'-deoxynucleosides for development of new antiviral drugs.

Damage induced by stannous chloride in plasmid DNA.

Stannous chloride (SnCl(2)) is widely used in daily human life, for example, to conserve soft drinks, in food manufacturing and biocidal preparations. In nuclear medicine, stannous chloride is used as a reducing agent of Technetium-99m, a radionuclide used to label different cells and molecules. In spite of this, stannous chloride is able to generate reactive oxygen species (ROS) which can damage DNA. In this work, plasmid DNA (pUC 9.1) was incubated with SnCl(2) under different conditions and the results analyzed through DNA migration in agarose gel electrophoresis. Our data reinforce the pow

Evaluation of single-template ligand-based methods for the discovery of small-molecule nucleic acid binders.

Nucleic acid molecules, including ribonucleic acid (RNA) and deoxyribonucleic acid (DNA), are essential for various biological processes and can adopt diverse 3D structures that serve as potential drug targets. The direct targeting of nucleic acid structures by small molecules represents an emerging field in drug design with enormous potential for providing therapeutic options for diseases that are currently not addressed, including genetic diseases and viral infections. In the early days of this promising field, a shortage of reliable structural data presents a bottleneck to the direct adapta

An Isothermal Deoxyribozyme Sensor for Rapid Detection of Enteroviral RNA.

Enteric viruses are a major cause of waterborne infections due to their high environmental stability and extremely low infectious dose. Current molecular diagnostic methods, while accurate, often depend on thermal cycling and centralized laboratory facilities, limiting their applicability in decentralized or resource-limited settings. In this study, we developed an isothermal biosensor based on a split deoxyribozyme that reconstitutes its catalytic core upon hybridization with a conserved sequence of enteroviral RNA. This activation leads to site-specific cleavage of a fluorogenic substrate, p

Time-resolved total internal reflection fluorescence study on hybridization of complementary single-stranded DNAs at a water/oil interface.

Hybridization of complementary single-stranded DNAs (ssDNA) at a water/CCl4 interface was studied on the basis of picosecond total internal reflection fluorescence spectroscopy. Complementary ssDNAs dissolved in water were shown to produce the relevant double-stranded DNA (dsDNA) at a water/CCl4 interface in the presence of octadecylamine (ODA) in the oil phase, while hybridization between ssDNAs did not proceed in the water phase, as demonstrated by the fluorescence dynamics of ethidium bromide as a probe for the DNA structure. The structures of dsDNA and the roles of ODA in hybridization of

Solvent effects on the stability of A7U7p.

The thermodynamics of double-helix formation were measured spectrophotometrically for A7U7 in water at 1 M NaCl and for A7U7p in a variety of solvent mixtures and salt. Comparison of the A7U7 results with calorimetric measurements indicates duplex formation involves intermediate states. For A7U7p between 0.06 and 0.55 M Na+, dTm/d(log [Na+]) = 17.4 degrees C, similar to the value of 19.6 degrees C for poly-(A).poly(U) [Krakauer, H., & Sturtevant, J. M. (1968) Biopolymers 6, 491-512]. At 1 M NaCl, the A7U7p duplex is most stable in 100% water. For 10 mol % solutions, the order for A7U7p duplex

Mapping the Conformational Landscape of DNA Minicircles Through Atomic Force Microscopy and Shape Space Analysis.

The structural dynamics of DNA underpin essential biological processes, yet conventional structural biology methods often obscure conformational heterogeneity through ensemble averaging. Atomic force microscopy (AFM) provides single-molecule topographical maps capable of capturing both local and global variation, but extracting quantitative insight from these images remains challenging. Here, we introduce an automated framework that reduces AFM data to spline representations of the DNA backbone and applies cyclic Procrustes analysis to quantify shape similarity across ensembles. Using purified

RNA-ligand complexes and the attenuation of neutral confinement in the evolution of RNA secondary structures.

RNA molecules with identical nucleotide sequences can adopt different structures. Mutations can alter their properties; for example, some mutations increase the stability of a functionally relevant structure at the expense of other structures' stability. Interestingly, the structural diversity a sequence produces is correlated with the number of structures it can access upon mutation. Thus, enhancing a structure's stability can lead to neutral confinement, an evolutionary dead-end in which mutational access to novel structures is increasingly difficult. If the structure is critical to biologic

Hierarchical Assembly of Multilayer Core-Shell DNA Origami Crystals.

A multilayer core-shell architecture capable of selectively capturing distinct nanomaterials into a predetermined layer is anticipated to facilitate multifunctional isolation or cascade processes at the microscale. However, fabricating single-crystal architectures featuring numerous shells with intricate distribution patterns remains challenging. In this study, we employed DNA nanotechnology to construct microscale multilayer core-shell DNA origami crystals. The internal layers exhibit tunable properties, including size, quantity, self-similarity, and morphology. The shell size can be regulate
