Discriminating Strains of Self-Propagating Protein Aggregates Using a Conformational Stability Assay.

Prions and other self-propagating protein aggregates can exist as distinct strains, which are thought to represent different conformations of aggregates. There is growing evidence that protein aggregate strains may be important for understanding the biology of common neurodegenerative disorders, such as Alzheimer's disease and Parkinson's disease. While methodology for discriminating prion strains is in widespread use, there is a paucity of tools for comparing the conformational properties of aggregates composed of β-amyloid (Aβ) peptide or α-synuclein protein, particularly when present in com

Calcium-induced conformational changes of the recombinant CBP3 protein from Dictyostelium discoideum.

Calcium-binding proteins play various and significant roles in biological systems. Conformational changes in their structures are closely related to their physiological functions. To understand the role of calcium-binding protein 3 (CBP3) in Dictyostelium discoideum, its recombinant proteins were analyzed using circular dichroism (CD) and fluorescence spectroscopy. Gel mobility shift analysis showed that Ca2+ induced a mobility shift of the recombinant CBP3. Far ultra-violet CD spectra and intrinsic fluorescence spectra on CBP3 and its N- and C-terminal domains exhibited that they underwent a

Potential involvement of copper and thiol-disulphide interchange in prion proteins' conformational conversion.

The prion protein PrP(C) in transmissible spongiform encephalopathy converts to the pathogenic isoform PrP(Sc) containing less alpha-helical structure and a greater beta-pleated sheet content. The stability of PrP(C) protein is partly dependent on the disulphide bond between two alpha-helices designated B and C. Further stability could arise from ligand complexes of Cu(II) ions formed with carboxylic acid side chains in PrP(C). Electron spin resonance (E.S.R.) spectra and atomic absorption measurements have shown for alpha-keratin that the formation of ligands by Cu(II) is 10(2) more rapid tha

Conformational studies of mono- and bicyclic parathyroid hormone-related protein-derived agonists.

Parathyroid hormone-related protein (PTHrP) is expressed in a wide variety of cells where it acts as an autocrine and/or paracrine factor involved in regulation of cellular growth, differentiation, and embryonic development. It may also play a physiological endocrine role in calcium transport across the placenta or during lactation. The N-terminal portion, PTHrP-(1-34), retains all the calciotropic parathyroid hormone-like activity and is a lead structure for the design of novel, bone anabolic agents for the treatment of bone disorders such as osteoporosis. To characterize the putative bioacti

Thermal stability and conformational transitions of scrapie amyloid (prion) protein correlate with infectivity.

The scrapie amyloid (prion) protein (PrP27-30) is the protease-resistant core of a larger precursor (PrPSc) and a component of the infectious scrapie agent; the potential to form amyloid is a result of posttranslational event or conformational abnormality. The conformation, heat stability, and solvent-induced conformational transitions of PrP27-30 were studied in the solid state in films by CD spectroscopy and correlated with the infectivity of rehydrated and equilibrated films. The exposure of PrP27-30 in films to 60 degrees C, 100 degrees C, and 132 degrees C for 30 min did not change the be

Conformation-Locked Near-Infrared Probes for Real-Time Visualization of G Protein-Coupled Receptor Dimers in Living Systems.

Visualizing G protein-coupled receptor dimerization in living systems remains a significant challenge due to the lack of activatable and biocompatible imaging tools. Here, we report a supramolecular near-infrared fluorophore based on a twisted intramolecular charge transfer (TICT) design whose emission is selectively activated by cucurbit[7]uril (CB[7]) complexation. The dye, DMA-BTZ, incorporates a strong electron donor (dimethylamino) and acceptor (benzothiazolium) pair to promote TICT-driven quenching in the free state. Upon CB[7] binding, TICT is suppressed via steric and electrostatic con

A proton-coupled folate transporter mutation causing hereditary folate malabsorption locks the protein in an inward-open conformation.

The proton-coupled folate transporter (PCFT, SLC46A1) is required for folate intestinal absorption and transport across the choroid plexus. Recent work has identified a F392V mutation causing hereditary folate malabsorption. However, the residue properties responsible for this loss of function remains unknown. Using site-directed mutagenesis, we observed complete loss of function with charged (Lys, Asp, and Glu) and polar (Thr, Ser, and Gln) Phe-392 substitutions and minimal function with some neutral substitutions; however, F392M retained full function. Using the substituted-cysteine accessib

Crystal structure of full-length Zika virus NS5 protein reveals a conformation similar to Japanese encephalitis virus NS5.

The rapid spread of the recent Zika virus (ZIKV) epidemic across various countries in the American continent poses a major health hazard for the unborn fetuses of pregnant women. To date, there is no effective medical intervention. The nonstructural protein 5 of Zika virus (ZIKV-NS5) is critical for ZIKV replication through the 5'-RNA capping and RNA polymerase activities present in its N-terminal methyltransferase (MTase) and C-terminal RNA-dependent RNA polymerase (RdRp) domains, respectively. The crystal structure of the full-length ZIKV-NS5 protein has been determined at 3.05 Å resolution

Determining in situ protein conformation and orientation from the amide-I sum-frequency generation spectrum: theory and experiment.

Vibrational sum-frequency generation (VSFG) spectra of the amide-I band of proteins can give detailed insight into biomolecular processes near membranes. However, interpreting these spectra in terms of the conformation and orientation of a protein can be difficult, especially in the case of complex proteins. Here we present a formalism to calculate the amide-I infrared (IR), Raman, and VSFG spectra based on the protein conformation and orientation distribution. Based on the protein conformation, we set up the amide-I exciton Hamiltonian for the backbone amide modes that generate the linear and…

Unusual conformation of the SxN motif in the crystal structure of penicillin-binding protein A from Mycobacterium tuberculosis.

PBPA from Mycobacterium tuberculosis is a class B-like penicillin-binding protein (PBP) that is not essential for cell growth in M. tuberculosis, but is important for proper cell division in Mycobacterium smegmatis. We have determined the crystal structure of PBPA at 2.05 A resolution, the first published structure of a PBP from this important pathogen. Compared to other PBPs, PBPA has a relatively small N-terminal domain, and conservation of a cluster of charged residues within this domain suggests that PBPA is more related to class B PBPs than previously inferred from sequence analysis. Enhanced Sampling of Protein Conformations in AlphaFold3 with Repulsive Bias in the Diffusion Generative Model.

Conformational changes in proteins are vital to their function yet remain challenging for state-of-the-art artificial intelligence, such as AlphaFold3 (AF3), to predict. It has been observed that AF3 sometimes fails to capture ligand-induced conformational changes, even though it explicitly includes ligand molecules that induce such changes. To address this challenge, we develop an enhanced sampling scheme that leverages the diffusion-based generative model used in AF3 to predict protein structures. Interpreting the diffusion generative model as a stochastic sampling process analogous to molec

An optimized contact map for GōMartini 3 enabling conformational changes in protein assemblies.

Advances in structural biology, particularly cryo-electron microscopy, have enabled high-resolution characterization of complex protein assemblies. These developments underscore the need for computational approaches capable of describing biologically relevant conformational changes over extended timescales. GōMartini 3 is a coarse-grained approach that demonstrates computational efficiency and versatility across several systems, from membrane-binding proteins and soluble proteins to intrinsically disordered proteins, while preserving key physicochemical features. In this work, we introduce an

The Human Circadian Clock Protein Cryptochrome-1 Responds to Photochemistry by Conformational Changes.

The human clock protein cryptochrome-1 (HsCRY1) can be targeted by small molecular modulators to shift the 24 h rhythm, opening up possibilities for treating circadian disorders. GO1323 is a photopharmacological compound that selectively binds to HsCRY1 and enables light-controlled manipulation of the circadian rhythm via photoisomerization. We synthesized isotope-labeled and unlabeled GO1323 to investigate conformational changes in full-length HsCRY1 that are caused by isomerization of GO1323 using infrared difference spectroscopy. Activation of GO1323 induces specific changes in secondary st

Steric confinement-induced emission probe for monitoring protein conformations in live cells.

Protein conformational changes drive signal transduction to regulate cellular activities, yet monitoring of these changes in living cells remains challenging. Here, we introduce BIOSCE (BIOprobe based on Steric Confinement-induced Emission), a technique that enables tracking of individual protein conformations in living cells across millisecond-to-minute timescales. BIOSCE reports protein conformational changes via steric confinement-induced luminescence switching from non-luminescent to luminescent states. We demonstrate that BIOSCE rapidly senses calmodulin conformational changes triggered b…

Nanopore Tweezer Design and Operating Principles for Resolving Native Protein Conformational Dynamics.

Single-molecule methods that track protein conformational dynamics in real time can reveal transient states hidden by ensemble averaging. Nanopore tweezers achieve this by confining natively folded proteins within engineered nanopore lumens and monitoring ionic current signatures that report discrete conformational states. However, nanopore architecture and recording conditions may affect both measurement quality and analyte behavior. Here, we systematically examine how luminal surface properties, pore size, and applied voltage influence capture, residence time, and conformational-state resolu…

EPR Techniques to Probe Insertion and Conformation of Spin-Labeled Proteins in Lipid Bilayers.

Electron paramagnetic resonance (EPR) spectroscopy of spin-labeled membrane proteins is a valuable biophysical technique to study structural details and conformational transitions of proteins close to their physiological environment, e.g., in liposomes, membrane bilayers, and nanodiscs. Unlike in nuclear magnetic resonance (NMR) spectroscopy, having only one or a few specific side chains labeled at a time with paramagnetic probes makes the size of the object under investigation irrelevant in terms of technique sensitivity. As a drawback, extensive site-directed mutagenesis is required in order

Protein function evolution through the lens of conformational dynamics: A single-molecule perspective.

Understanding how proteins evolve requires moving beyond the classical sequence-structure paradigm toward a framework that incorporates conformational dynamics as a substrate of innovation. Within this framework, function emerges not only from single structures but from an ensemble encoded in the sequence. In this context, single-molecule Förster resonance energy transfer, which resolves heterogeneous and transient conformations inaccessible to ensemble methods, has shown that dynamics can tune activity, specificity, and regulation. Importantly, disordered proteins - which maintain biochemical

Explainable Machine Learning Guided Enhanced Sampling of Protein Conformational Transition in HSP90.

Elucidating the thermodynamics, kinetics, and mechanisms of protein conformational transitions remains a longstanding challenge in molecular dynamics simulations. We employ enhanced sampling simulations using explainable machine-learning (ML)-based collective variables (CVs) to efficiently explore the free-energy landscape of the millisecond-time scale ATP-lid conformational transition in heat shock protein 90 (HSP90). Our simulations yielded relative free energies consistent with nuclear magnetic resonance (NMR) experiments at modest computational cost. The interpretability of the surrogate m…

Method for the Determination of Dynamic Domains in Proteins From Structural Pairs and Conformational Ensembles.

A straightforward method for the determination of dynamic domains from pairs of conformations or general conformational ensembles of proteins is presented. The method applies metric multi-dimensional scaling (MDS) to distance-differences or root-mean square-fluctuations of inter-atomic distances (RMSFIDs). The approach determines points in a low-dimensional space, each representing an amino-acid residue, where distances between the points give an approximation to the distance-differences, in the case of a pair of conformations, or RMSFIDs for an ensemble. This point-based representation enable
