Nanoscale motion of organic π-conjugated molecules: exploring van der Waals forces, friction, and quantum effects.

The single-molecule dynamics of π-conjugated organic molecules on surfaces is fundamental for applications ranging from catalysis to molecular electronics. Adsorption and diffusion, in particular of organic aromatics, are typically driven by van der Waals forces, energy dissipation in terms of friction, and quantum effects, making them ideal for probing surface energy landscapes. However, their fast motion at thermal equilibrium poses experimental challenges. Recent advances have provided unprecedented insights into the diffusion mechanisms of several organic molecules on metallic and graphiti

The gas-phase infrared spectra of the 2-methylallyl radical and its high-temperature reaction products.

The resonance-stabilized 2-methylallyl radical, 2-MA, is considered as a possible intermediate in the formation of polycyclic aromatic hydrocarbons (PAHs) in combustion processes. In this work, we report on its contribution to molecular growth in a high-temperature microreactor and provide mass-selective IR/UV ion dip spectra of the radical, as well as the various jet-cooled reaction products, employing free electron laser radiation in the mid-infrared region. Small (aromatic) hydrocarbons such as fulvene, benzene, styrene, or para-xylene, as well as polycyclic molecules, like (methylated) nap

Gating and Regulatory Mechanisms of TMEM16 Ion Channels and Scramblases.

The transmembrane protein 16 (TMEM16) family consists of Ca2+-activated ion channels and Ca2+-activated phospholipid scramblases (CaPLSases) that passively flip-flop phospholipids between the two leaflets of the membrane bilayer. Owing to their diverse functions, TMEM16 proteins have been implicated in various human diseases, including asthma, cancer, bleeding disorders, muscular dystrophy, arthritis, epilepsy, dystonia, ataxia, and viral infection. To understand TMEM16 proteins in health and disease, it is critical to decipher their molecular mechanisms of activation gating and regulation. St

Digital quantum simulation of molecular vibrations.

Molecular vibrations underpin important phenomena such as spectral properties, energy transfer, and molecular bonding. However, obtaining a detailed understanding of the vibrational structure of even small molecules is computationally expensive. While several algorithms exist for efficiently solving the electronic structure problem on a quantum computer, there has been comparatively little attention devoted to solving the vibrational structure problem with quantum hardware. In this work, we discuss the use of quantum algorithms for investigating both the static and dynamic vibrational properti

Many-Body Coarse-Grained Interactions Using Gaussian Approximation Potentials.

We introduce a computational framework that is able to describe general many-body coarse-grained (CG) interactions of molecules and use it to model the free energy surface of molecular liquids as a cluster expansion in terms of monomer, dimer, and trimer terms. The contributions to the free energy due to these terms are inferred from all-atom molecular dynamics (MD) data using Gaussian Approximation Potentials, a type of machine-learning model that employs Gaussian process regression. The resulting CG model is much more accurate than those possible using pair potentials. Though slower than the

Multiple cardiac rhabdomyomas as a sole symptom of tuberous sclerosis complex: case report with molecular confirmation.

We report a child in whom multiple cardiac rhabdomyomas were identified on routine fetal ultrasonography. Molecular genetic studies identified the TSC2 gene missense mutation (E36; 4672 G>A, 1558 E>K TSC2). Both general and neurodevelopment of the patient have been normal. When last examined at age 6 years, he had no skin manifestations of tuberous sclerosis complex. Computed tomography of the brain revealed two periventricular calcifications consistent with the molecular diagnosis. This is the first report of molecularly confirmed tuberous sclerosis complex in a child with multiple cardiac rh

Creative thinking in humans and artificial intelligence: A comparative review of neural, molecular, and social mechanisms.

Creative thinking drives the generation of novel and useful ideas, contributing to scientific progress and the resolution of social challenges. Evidence from the earliest stone tools, dating to approximately 3.3 million years ago, suggests that creativity among hominin ancestors played a key role in the emergence of human culture and civilization. Although creativity arises from brain activity, the underlying molecular mechanisms and neural substrates remain incompletely understood. Neurotransmitters involved in motivation, reward, and mood play crucial roles in promoting creative processes. R

Engineering the α-Helix Dynamics of Hydroxysteroid Dehydrogenase by Computational Design to Balance Catalytic Activity and Stability.

The stability-activity trade-off remains a major bottleneck in engineering robust biocatalysts for industrial applications. Here, we developed an integrated computational strategy to simultaneously enhance the catalytic activity and thermostability of 7α-hydroxysteroid dehydrogenase (7α-HSDH) by engineering highly flexible regions, with a particular focus on α-helices. Evolutionary conservation analysis combined with multi-temperature molecular dynamics (MD) simulations was first applied to identify weakly conserved and flexible α-helices. Subsequently, computational tools (PROSS and Pythia) w

Serum albumin-ligand interactions: Experimental and computational approaches.

Biomolecular interactions, naturally occurring in living organisms, mediate most of the cellular functions, contribute to understanding the nature, function, and behavior of macromolecules, like proteins, and help to predict the biological processes involving macromolecules with unknown functions. Serum albumin (SA), the most important transport protein in the blood, has the capability to bind, covalently or reversibly, a great number of small endogenous and exogenous compounds. Structural changes in SA determine alterations in its biological function, and denaturation processes may affect bot

Molecular Modeling of Protein-Peptide Complexes Mimicking Factor Xa-Prothrombin Using AlphaFold-Multimer and Molecular Dynamics Simulations for Functional Prediction.

Accurately predicting how point mutations influence protease activity is a major challenge in protein engineering and in the study of coagulation disorders. Factor Xa (FXa) catalyzes the proteolytic activation of prothrombin, a critical step in thrombin generation, yet the molecular details of direct enzyme-substrate recognition and the impact of pathogenic variants remain incompletely defined. Here, we combined AlphaFold-Multimer modeling with explicit-solvent molecular dynamics (MD) simulations to investigate simplified FXa-substrate interactions using prothrombin-derived peptides encompassi

Combining molecular simulations and bitter receptor modelling reveals the bitter-taste mechanism of walnut protease hydrolysates.

Walnut protein hydrolysates (WPHs) have attracted considerable attention owing to their functional properties. However, the enzymatic hydrolysis process frequently leads to the formation of bitter peptides, which impart an undesirable taste to the hydrolysates, consequently limiting their applications. To elucidate the mechanisms underlying bitterness perception, this study used a combined computational and experimental approach to systematically explore bitter peptides derived from walnut proteins and their interaction mechanisms with bitter-taste receptors (type 2 taste receptors, T2Rs). Evaluating Mechanical-Embedding ML/MM for Predicting Mutation Effects in Chorismate Mutase Catalysis.

Predicting how mutations alter enzyme catalysis remains a central challenge in enzymology and enzyme engineering. Although quantum mechanics/molecular mechanics (QM/MM) simulations can in principle compute the activation free energy associated with enzymatic reactions, their high computational cost limits systematic studies across many variants. Here, we benchmark a mechanical-embedding machine learning potential/molecular mechanics (ML/MM) protocol for predicting mutation effects on chorismate mutase catalysis, a model system extensively studied both experimentally and computationally.
