The Evolution of Dengue Virus in India.

The evolution of dengue virus (DENV) is highly modulated by pathogen transmission bottlenecks and immunological pressures. These evolutionary events lead to mutations that cause antigenic changes and the replacement of DENV genotypes, which are directly correlated with epidemic magnitude and severe disease. India bears a disproportionately high dengue burden, accounting for nearly one-third of global cases, making it a persistent public health challenge. The periodic recurrence of outbreaks and cocirculation of all four serotypes pose challenges in disease control efforts. Nearly half of the c

Global phylogenomics of Bordetella pertussis ST2 reveals regional heterogeneity in China and lineage-specific genome evolution.

BACKGROUND: Bordetella pertussis sequence type 2 (ST2) is widely detected in China and in public genome datasets, yet the evolutionary relationships, dissemination patterns, and genomic features that distinguish its major lineages have not been systematically characterized. RESULTS: In this study, we conducted a comprehensive genomic analysis of 580 ST2 genomes from 24 countries between 1942 and 2024, integrating 46 newly sequenced clinical isolates from Wenzhou, China. Phylogenetic reconstruction showed that the Wenzhou isolates were not homogeneous but comprised two distinct clades, includi

DNA repair pathways in Mycobacterium leprae: insights from reductive genome evolution and therapeutic opportunities.

DNA repair mechanisms are critical for shielding the bacterial genome from damage induced by various stressors. The survival of Mycobacterium leprae, the causative agent of leprosy, within the human host is also closely linked to the maintenance of its genomic integrity and requires the coordinated action of multiple DNA repair pathways. However, the M. leprae genome is characterised by extensive reductive evolution, retaining only 49.5% functional gene content. A total of 61 genes related to DNA repair pathways have been identified in M. leprae, comprising 36 encoding well-annotated functiona

Seeing in the Deep: Evolution of the Opsin Gene Expression in Bermin Crater Lake Cichlids.

Cichlid visual systems can evolve rapidly during adaptive radiations. The Bermin crater lake species flock in Cameroon, comprising 13 (nine valid and four undescribed) Coptodon species, offers an ideal model to investigate visual adaptation to the deep-water light environments. Here, we examine visual opsin genes sequences and expression using 109 retina transcriptomes, focusing on interspecific variation with habitat depth, as well as on seasonal changes in the migratory species between depths. All species possess a multichromatic system with at least five cone opsins. While opsin coding sequ

Evolutionary Mechanisms of the Emergence of the Variants of Concern of SARS-CoV-2.

The evolutionary origin of the variants of concern (VOCs) of SARS-CoV-2, characterized by a large number of new substitutions and strong changes in virulence and transmission rate, is intensely debated. The leading explanation in the literature is a chronic infection in immunocompromised individuals, where the virus evolves before returning into the main population. The present article reviews less-investigated hypotheses of VOC emergence with transmission between acutely infected hosts, with a focus on the mathematical models of stochastic evolution that have proved to be useful for other vir

Diversity and evolutionary history of endogenous retroviruses in the genome of Manis pentadactyla.

Endogenous retroviruses (ERVs), remnants of ancient viral infections integrated into host genomes, serve as invaluable molecular fossils for studying viral evolution. In this study, we performed a genomic analysis of the Chinese pangolin (Manis pentadactyla), identifying novel full-length endogenous retroviruses, designated as Manis pentadactyla ERVs (MPERVs). MPERVs span three retroviral genera: Alpha-, Beta-, and Gamma-retroviruses. Using genomic screening and phylogenetic analysis, we classified MPERVs and reconstructed their evolutionary history, uncovering evidence of complex recombinatio

Subfamily-selective PCR primers for the human LINE1 L1PA lineage.

Long interspersed nuclear element-1 (LINE1) retrotransposons are classified into different subfamilies based on evolutionary history. For human biology, the L1PA lineage of LINE1s is particularly significant. This lineage contains both retrotransposition-competent and inactive subfamilies. PCR-based methods are widely used to monitor LINE1s in genomic DNA. However, PCR analysis distinguishing between L1PA lineage subfamilies of different evolutionary age is thus far challenging due to the difficulty to design primers that are sufficiently specific. Here, we developed and applied a workflow to

Chromosome Data and Karyotype Diversity of Anurans from Madagascar: Half a Century After the First Broad Cytosystematic Approach.

Madagascar is one of the world's most prominent biodiversity hotspots and is characterized by exceptionally high amphibian diversity, with 429 currently described, mostly endemic species. However, cytogenetic research on Malagasy amphibians has been conducted only intermittently over the years. Previous studies, mostly using conventional staining and banding methods and often confined to single taxa or isolated families, have provided only partial insights into the karyotype evolution and genome organization of the major Malagasy clades. In this contribution, we present the first comprehensive

Improvement of autochthonous Saccharomyces cerevisiae by rapid laboratory evolution technique of genome shuffling.

The process of selecting indigenous Saccharomyces cerevisiae strains as a starter culture for specific fermentation has several requisites, including the assessment of distinct parameters based on desirable and traditional enological criteria. In most wineries, commercial S. cerevisiae strains are used for wine fermentation. However, it is rare to find indigenous S. cerevisiae strains used in wine production, even though these isolates are better adapted to specific regions and are often preferred for producing local fruit wines. Here, the identification and characterization of indigenous S. c

Metabolic Engineering and Adaptive Evolution of Escherichia coli for Enhanced Conversion of D‑Xylose to D-Glucaric Acid Mediated by Methanol.

d-Glucaric acid is a value-added dicarboxylic acid that can be utilized in the chemical, food, and pharmaceutical industries. Due to the complex process and environmental pollution associated with the chemical production of d-glucaric acid, bioconversion for its synthesis has garnered increasing attention in recent years. In this study, a novel cell factory was developed for the efficient production of d-glucaric acid using d-xylose and methanol. Mdh, Hps, Phi, Miox, Ino1, Suhb, and Udh were first co-expressed in E. coli JM109 to construct the d-glucaric acid synthesis pathway. The deletion of

Evolution-assisted engineering of formate assimilation via the formyl phosphate route in Escherichia coli.

The transition towards a sustainable bioeconomy requires the use of alternative feedstocks, with CO2-derived formate emerging as a promising candidate for industrial biotechnology. Despite its beneficial characteristics as a feedstock, microbial assimilation of formate is limited by the inefficiency of naturally evolved formate-fixing pathways. To overcome this limitation, synthetic formate reduction cascades could enable formate assimilation via formaldehyde, a key intermediate of several existing one carbon assimilation pathways. Recently, the formyl phosphate route, combining ATP-dependent

Collagen IV of basement membranes: I. Origin and diversification of COL4 genes enabling metazoan multicellularity, evolution, and adaptation.

Collagen IV (Col-IV) is a major component of basement membranes, a specialized form of extracellular matrix that enabled the assembly of multicellular epithelial tissues. In mammals, Col-IV assembles from a family of six α-chains (α1-α6), forming three supramolecular scaffolds: Col-IVα121, Col-IVα345, and Col-IVα121-α556. The α-chains are encoded by six genes (COL4A1-6) that occur in pairs in a head-to-head arrangement. In Alport syndrome, variants in COL4A3, 4, or 5 genes, encoding Col-IVα345 scaffold in glomerular basement membrane (GBM), the kidney ultrafilter, cause progressive renal failu

The Mycobacterium tuberculosis complex pangenome is small and shaped by sub-lineage-specific regions of difference.

The Mycobacterium tuberculosis complex (MTBC) is a group of bacteria causing tuberculosis (TB) in humans and animals. Understanding MTBC genetic diversity is crucial for insights into its adaptation and traits related to survival, virulence, and antibiotic resistance. While it is known that within-MTBC diversity is characterised by large deletions found only in certain lineages (regions of difference [RDs]), a comprehensive pangenomic analysis incorporating both coding and non-coding regions remains unexplored. We utilised a curated dataset representing various MTBC genomes, including under-re

Generation of genetic codes with 2-adic codon algebra and adaptive dynamics.

This is a brief review on modeling genetic codes with the aid of 2-adic dynamical systems. In this model amino acids are encoded by the attractors of such dynamical systems. Each genetic code is coupled to the special class of 2-adic dynamics. We consider the discrete dynamical systems, These are the iterations of a function F:Z2→Z2, where Z2 is the ring of 2-adic numbers (2-adic tree). A genetic code is characterized by the set of attractors of a function belonging to the code generating functional class. The main mathematical problem is to reduce degeneration of dynamic representation and se

Convergent reductive evolution in bee-associated lactic acid bacteria.

Distantly related organisms may evolve similar traits when exposed to similar environments or engaging in certain lifestyles. Several members of the Lactobacillaceae [lactic acid bacteria (LAB)] family are frequently isolated from the floral niche, mostly from bees and flowers. In some floral LAB species (henceforth referred to as bee-associated LAB), distinctive genomic (e.g., genome reduction) and phenotypic (e.g., preference for fructose over glucose or fructophily) features were recently documented. These features are found across distantly related species, raising the hypothesis that spec

Genetic diversity and evolution of G12P[6] DS-1-like and G12P[9] AU-1-like Rotavirus strains in Brazil.

In the early 2000s, the global emergence of rotavirus (RVA) G12P[8] genotype was noted, while G12P[6] and G12P[9] combinations remained rare in humans. This study aimed to characterize and phylogenetically analyze three Brazilian G12P[9] and four G12P[6] RVA strains from 2011 to 2020, through RT-PCR and sequencing, in order to enhance our understanding of the genetic relationship between human and animal-origin RVA strains. G12P[6] strains displayed a DS-1-like backbone, showing a distinct genetic clustering. G12P[6] IAL-R52/2020, IAL-R95/2020 and IAL-R465/2019 strains clustered with 2019 Nort
