Genome Assembly and Annotation of a Plant Pathogen Using the Example of Botrytis cinerea.

The availability of a high-quality genome assembly facilitates the analysis of fungal genomes. This chapter outlines the tools and steps involved in genome sequence assembly and annotation of a plant pathogen, Botrytis cinerea. We describe the use of Illumina short-read and Oxford Nanopore long-read sequencing data to assemble the B. cinerea genome. The steps include the pre-processing of sequencing data, genome assembly using Flye, scaffolding with NtLink, and polishing with Racon, Medaka, and NextPolish. The quality of the final assembly is evaluated using BUSCO, which serves as a benchmark

Targeted long-read sequencing for high-resolution repeat profiling in myotonic dystrophy type 1.

Tandem repeat expansion disorders can be difficult to diagnose when expansions exceed 200 repeats, as standard methods (for example, Southern blot and modified PCR) often fail. We present a Cas9-targeted nanopore sequencing workflow and an automated analysis pipeline, RepeatLab, for accurate repeat-length estimation, structure assessment, and high-resolution methylation profiling. Validated on 13 myotonic dystrophy type 1 samples, 4 healthy controls, and 4 cell lines, this approach demonstrates improved sensitivity and accuracy for large expansions. Key refinements include an alternative basec

Performance and practicality of 16S nanopore sequencing for routine bacterial identification in clinical samples.

UNLABELLED: The accurate and timely identification of bacterial pathogens in low-diversity samples is critical for clinical diagnostics, yet traditional culture-based methods often fail due to prior antibiotic exposure or fastidious growth requirements. While 16S rRNA gene sequencing provides a culture-independent alternative, traditional Sanger sequencing cannot resolve polymicrobial infections, and short-read sequencing platforms are often limited by long turnaround times and high associated costs. Oxford Nanopore Technologies (ONT) offers a promising solution through rapid turnaround times

Nanopore adaptive sampling of a metagenomic sample derived from a human monkeypox case.

In 2022, a series of human monkeypox cases in multiple countries led to the largest and most widespread outbreak outside the known endemic areas. Setup of proper genomic surveillance is of utmost importance to control such outbreaks. To this end, we performed Nanopore (PromethION P24) and Illumina (NextSeq. 2000) Whole Genome Sequencing (WGS) of a monkeypox sample. Adaptive sampling was applied for in silico depletion of the human host genome, allowing for the enrichment of low abundance viral DNA without a priori knowledge of sample composition. Nanopore sequencing allowed for high viral geno

Identification of an Aerococcus urinaeequi isolate by whole genome sequencing and average nucleotide identity analysis.

OBJECTIVES: Identification and classification of microorganisms is one of the most important but difficult and challenging issues in microbiology. Whole genome sequencing (WGS), which can give a thorough understanding for the genome of bacteria strain, has been universally used for studying bacterial classification, evolution, and drug-related resistant genes. We in this study aimed to identify a Gram-positive, microaerophilic, catalase-negative cocci strain named AV208, which has shown resistance to vancomycin, by whole genome's average nucleotide identity (ANI) and high-throughput sequencing

High-throughput sequencing-based profiling of endophytic bacterial community composition and diversity in seeds of Yunnan cytoplasmic male-sterile rice.

As an important food crop in China, hybrid rice is of significant importance for national food security and supply. Cytoplasmic male-sterile (CMS) rice is a key component of hybrid rice technology, while plant endophytes, especially seed endophytes, play a crucial role in promoting plant growth and reproduction. Therefore, understanding the diversity and community structure of seed endophytes in CMS rice is essential for hybrid rice technology. However, relevant research in this area remains scarce. This study systematically analyzed the diversity and community structure characteristics of see

Somatic mosaicism in ALS and FTD identifies focal mutations associated with widespread degeneration.

Although mutations in many genes cause familial amyotrophic lateral sclerosis (ALS) and frontotemporal dementia (FTD), most cases are sporadic (sALS and sFTD) with unclear etiology. Here we tested whether somatic mutations contribute to sALS and sFTD by deep targeted sequencing of 88 neurodegeneration-related genes in postmortem brain and spinal cord samples from 399 sporadic cases and 144 controls. Predicted deleterious somatic variants in ALS/FTD genes were observed in 2.1% of sporadic cases lacking deleterious germline variants. These variants occurred at very low allele fractions (typicall

Decoding adaptive immunity: advanced strategies in T and B cell repertoire analysis.

BACKGROUND: The immune repertoire (IR) reflects the adaptive immune system of an organism by encompassing the diversity and composition of receptor sequences expressed by T and/or B lymphocytes. Despite significant advances in the efficiency and accuracy of antigen discrimination facilitated by high-throughput sequencing technologies, IR analysis remains challenging due to its extraordinary heterogeneity and the high dimensional nature of sequencing data. MAIN BODY: This review provides an overview of the key steps involved in IR profiling, highlighting factors that impact data accuracy, inclu

Metagenomic Insights Into Red Sea Biodiversity Across the Web of Life.

Earth's biodiversity is central to ecosystem health and resilience, providing essential functions and services. The Red Sea is a recognised marine biodiversity hotspot with high endemism and unique environmental conditions that support extensive but poorly resolved biodiversity. Here, we applied metagenomic analyses to sediment samples collected from coastal to deep-sea environments during the Red Sea Decade Expedition 2022 to characterise biodiversity across the web of life. From a single shotgun assay per sample, this approach simultaneously characterised the sediment microbiome, which ampli

The RAS testing in real world management of metastatic colorectal cancer: The results of Italian Laboratories Survey.

Approximately 15-30 % of patients with colorectal cancer (CRC) present with metastases at diagnosis, while up to 50 % will develop metastases during follow-up. The integration of targeted drugs into standard chemotherapy has significantly improved clinical outcomes, with anti-EGFR monoclonal antibodies playing a crucial role in the treatment of RAS wild-type metastatic CRC. In this context, high-quality RAS testing is essential. A national survey was carried out among 60 Italian laboratories to assess the state of the art for RAS testing. Based on the reported frequency of RAS mutations, labor

Enhancing statistical accuracy in gene perturbation studies.

Accurately analysing gene expression changes in high-throughput perturbation studies remains a challenge due to confounding technical factors. This paper evaluates and extends the SCEPTRE (Single-Cell PerTurbation screens via Conditional REsampling) framework, originally introduced by Barry et al. (2021), demonstrating its applicability to high-multiplicity-of-infection (MOI) CRISPR screens. By leveraging a resampling-based methodology, our approach effectively adjusts for sequencing biases, reducing false discoveries while maintaining statistical power.

Viral Metagenomic Analysis of Bat Fly Pupae.

Bats are important reservoirs of zoonotic viruses, yet the role of their obligate ectoparasites, particularly bat flies, in viral maintenance and transmission remains poorly understood. Although viral sequences have been detected in adult bat flies, vertical transmission to their offspring has not been investigated. Here, we present the first metagenomic analysis of bat fly pupae to assess transgenerational viral persistence. Eighty pupae associated with a large Miniopterus schreibersii colony in Hungary were analyzed by next-generation sequencing. We generated more than 69 million reads and o
