Combination of mouse models and genomewide association studies highlights novel genes associated with human kidney function.

Genomewide association studies have identified numerous chronic kidney disease-associated genetic variants, but often do not pinpoint causal genes. This limitation was addressed by combining Mouse Genome Informatics with human genomewide association studies of kidney function. Genes for which mouse models showed abnormal renal physiology, morphology, glomerular filtration rate (GFR), or urinary albumin-to-creatinine ratio were identified from Mouse Genome Informatics. The corresponding human orthologs were then evaluated for GFR-associated single-nucleotide polymorphisms in 133,814 individuals

Shunt timing in low-weight infants in the treatment of hydrocephalus.

OBJECTIVE: The optimal timing of ventricular shunt placement in low-weight and preterm infants remains an unresolved topic in modern pediatric neurosurgery. Shunt placement for hydrocephalus is performed over a wide range of infant weights, and the standard weight threshold for shunt placement can vary substantially across institutions. The aim of this study was to investigate shunt outcome in infants of low body weight. METHODS: An IRB-approved retrospective analysis of 76 infants (29 females, 47 males) who received primary shunt placement between 2003 and 2018 was performed. Uniform criteri

Recommendations to distinguish behavioural variant frontotemporal dementia from psychiatric disorders.

The behavioural variant of frontotemporal dementia (bvFTD) is a frequent cause of early-onset dementia. The diagnosis of bvFTD remains challenging because of the limited accuracy of neuroimaging in the early disease stages and the absence of molecular biomarkers, and therefore relies predominantly on clinical assessment. BvFTD shows significant symptomatic overlap with non-degenerative primary psychiatric disorders including major depressive disorder, bipolar disorder, schizophrenia, obsessive-compulsive disorder, autism spectrum disorders and even personality disorders. To date, ∼50% of patie

Diagnostic research in immune checkpoint inhibitor-related pneumonitis: a bibliometric analysis of research evolution, diagnostic focuses, and future priorities.

BACKGROUND: Immune checkpoint inhibitor-related pneumonitis (CIP) is an important pulmonary toxicity in cancer immunotherapy. Its diagnostic assessment is difficult because symptoms and imaging overlap with infection, radiation pneumonitis, tumor progression, pre-existing interstitial lung disease, and other drug-induced lung injuries. Although publications on CIP have increased in recent years, research on diagnostic assessment remains insufficiently described. METHODS: Publications on CIP and diagnostic assessment were retrieved from the Web of Science Core Collection (WoSCC) and PubMed. Af

Gene-guided repurposing identifies dihydroergotamine as a candidate inhibitor of the BCL2-SIVA1 axis in advanced gastric cancer in vitro.

BACKGROUND: Advanced gastric cancer is frequently refractory to therapy because of multidrug resistance and apoptotic escape. BCL2 and SIVA1 are core apoptosis regulators, and their direct interaction suggests a potentially druggable BCL2–SIVA1 signaling axis that remains insufficiently explored in advanced gastric cancer. METHODS: We integrated bulk transcriptomics, single-cell RNA sequencing, spatial transcriptomics, and immune infiltration analyses from GEO/TCGA to characterize the BCL2–SIVA1 axis and applied a bioinformatics-guided drug-repurposing workflow (2D-QSAR machine learning, molec

Secreted phosphoprotein 1 promotes the activation of keloid fibroblasts via the CD44/TGF-β1/Smad pathway.

Keloids, characterized by pruritic and painful lesions, severely impact quality of life. Although Secreted Phosphoprotein 1 (SPP1) has been linked to fibrotic disorders, its role in keloid pathogenesis remains unclear. Bioinformatics analysis and Gene Expression Omnibus (GEO) datasets were utilized to identify key genes in keloid development. mRNA and protein expression levels were assessed using qRT-PCR and Western blot. Cellular proliferation was evaluated via CCK-8 and EdU assays, while cell motility was analyzed through scratch wound healing and migration/invasion assays. Mitochondrial net

Causal and mediating link between sarcopenia and nonalcoholic fatty liver disease: A bidirectional two-sample, two-step Mendelian randomization study.

BACKGROUND AND AIM: Recent research underscores potential links between sarcopenia traits and nonalcoholic fatty liver disease (NAFLD), but the causal mechanisms and pathways mediating these links are not yet clear. The objective of this research is to tackle this problem through a bidirectional two-step Mendelian randomization (MR) study. METHODS AND RESULTS: We applied a bidirectional MR approach to large-scale European genomic datasets to examine the causal relationships between sarcopenia traits-appendicular lean mass (ALM), handgrip strength, and walking pace (WP)-and NAFLD risk. Development and validation of a ferroptosis-related prognostic model for the prediction of progression-free survival and immune microenvironment in patients with papillary thyroid carcinoma.

BACKGROUND: Ferroptosis is an iron-dependent and regulated cell death that has been widely reported in a variety of malignancies. The overall survival of papillary thyroid cancer (PTC) is excellent, but the identification of patients with poor prognosis still faces challenges. Nevertheless, whether ferroptosis-related genes (FRGs) can be used to screen high-risk patients is not clear. METHODS: We obtained the clinical data of patients with PTC and FRGs from the UCSC Xena platform and the FerrDb respectively. Differentially expressed genes (DEGs) of FRGs were obtained from the entire The Cance

Rare and low-frequency exonic variants and gene-by-smoking interactions in pulmonary function.

Genome-wide association studies have identified numerous common genetic variants associated with spirometric measures of pulmonary function, including forced expiratory volume in one second (FEV1), forced vital capacity, and their ratio. However, variants with lower minor allele frequencies are less explored. We conducted a large-scale gene-smoking interaction meta-analysis on exonic rare and low-frequency variants involving 44,429 individuals of European ancestry in the discovery stage and sought replication in the UK BiLEVE study with 45,133 European ancestry samples and UK Biobank study wit

Identification of Potential Risk Genes and the Immune Landscape of Idiopathic Pulmonary Arterial Hypertension via Microarray Gene Expression Dataset Reanalysis.

Gene dysfunction and immune cell infiltration play an essential role in the pathogenesis of idiopathic pulmonary arterial hypertension (IPAH). We aimed to investigate the immune landscape and novel differentially expressed genes (DEGs) of IPAH. In addition, potential druggable molecular targets for IPAH were also explored. In this study, the GSE117261 dataset was reanalyzed to explore the immune landscape and hub DEGs of IPAH. Lasso Cox regression analysis and receiver operating characteristic curve analysis were performed to detect the predictive value of IPAH. Additionally, the underlying dr

Identification of key immune regulatory genes in HIV-1 progression.

Human immunodeficiency virus (HIV) infection causes acquired immunodeficiency syndrome (AIDS), one of the most devastating diseases affecting humankind. Here, we have proposed a framework to examine the differences among microarray gene expression data of uninfected and three different HIV-1 infection stages using module preservation statistics. We leverage the advantage of gene co-expression networks (GCN) constructed for each infection stages to detect the topological and structural changes of a group of differentially expressed genes. We examine the relationship among a set of co-expression

Uterine fibroids may play a protecting role against endometrial carcinoma in Chinese women with gynecological diseases.

BACKGROUND: It has been reported that uterine fibroids (UFs) may increase the risk of endometrial carcinoma (EC) with the underlying mechanism largely unknown. Here, we explore whether UF could be an influential factor for EC. METHODS: We have collected and analyzed clinical data from 4537 Chinese patients to study the co-incidence of UF and EC. Then, a large-scale literature-based data mining was conducted to identify genes implicated as UF downstream regulating targets and EC upstream regulators. In addition, a meta-analysis has been conducted for each of the EC-specific genes, using six in

Tensor decomposition of stimulated monocyte and macrophage gene expression profiles identifies neurodegenerative disease-specific trans-eQTLs.

Recent human genetic studies suggest that cells of the innate immune system have a primary role in the pathogenesis of neurodegenerative diseases. However, the results from these studies often do not elucidate how the genetic variants affect the biology of these cells to modulate disease risk. Here, we applied a tensor decomposition method to uncover disease associated gene networks linked to distal genetic variation in stimulated human monocyte and macrophage gene expression profiles. We report robust evidence that some disease associated genetic variants affect the expression of multiple gen

Outcomes of bendamustine- or cyclophosphamide-based first-line chemotherapy in older patients with indolent B-cell lymphoma.

Clinical trials comparing bendamustine/rituximab (BR) with cyclophosphamide-based regimens (RCHOP/RCVP) have pooled various histologies of indolent B-cell lymphomas. We examined real-life outcomes of older patients with follicular (FL), mantle cell (MCL), or marginal zone/lymphoplasmacytic lymphoma (MZL/LPL), treated with these first-line regimens. We identified Medicare beneficiaries with FL, MCL, or MZL/LPL, who received either first-line BR or RCHOP/RCVP in 2009-2016, and matched groups using a propensity score. Outcomes of claims-based event-free survival (EFS), overall survival (OS), toxi

Accelerated brain aging towards transcriptional inversion in a zebrafish model of the K115fs mutation of human PSEN2.

BACKGROUND: The molecular changes involved in Alzheimer's disease (AD) progression remain unclear since we cannot easily access antemortem human brains. Some non-mammalian vertebrates such as the zebrafish preserve AD-relevant transcript isoforms of the PRESENILIN genes lost from mice and rats. One example is PS2V, the alternative transcript isoform of the PSEN2 gene. PS2V is induced by hypoxia/oxidative stress and shows increased expression in late onset, sporadic AD brains. A unique, early onset familial AD mutation of PSEN2, K115fs, mimics the PS2V coding sequence suggesting that forced, ea
