Sideroflexin family genes were dysregulated and associated with tumor progression in prostate cancers.

Sideroflexin (SFXN) family genes encode for a group of mitochondrial proteins involved in cellular processes such as iron homeostasis, amino acid metabolism, and energy production. Recent studies showed that they were aberrantly expressed in certain human cancers. However, there is a paucity of information about their expression in prostate cancer. In this study, we took a comprehensive approach to investigate their expression profiles in benign prostate tissue, prostate-derived cell lines, and prostate cancer tissues using multiple transcriptome datasets. Our results showed that SFXN1/3/4 gen

Development of a diagnostic model for ovarian cancer based on machine learning algorithms and functional analysis of key biomarker SOX17.

BACKGROUND: Ovarian cancer (OC) demonstrates the poorest prognosis among gynecological malignancies, with five-year survival rates below 45%, primarily due to late-stage diagnosis. To address this challenge, we systematically identified OC-specific differentially expressed genes (DEGs) to develop a robust diagnostic model based on eleven machine learning algorithms. Furthermore, we explored the potential mechanism of key DEG in OC. METHODS: We acquired RNA sequencing data of 426 tissues (352 °C tumor and 74 adjacent non-tumor) from the Gene Expression Omnibus (GEO) repository. Following rigor

Characterization and comparison of two NPC cell lines, C17 and C666-1, as models for studying the pathogenesis of nasopharyngeal carcinoma.

Nasopharyngeal carcinoma (NPC) is a malignant tumor that originates from the epithelial cells of the nasopharynx. NPC is closely linked to Epstein-Barr virus (EBV) infection, which necessitates the use of EBV-positive cell lines for accurate pathology studies. In this paper, we present a detailed comparison of the C666-1 and C17 cell lines using bulk RNA-sequencing (RNA-Seq) methods. By thoroughly examining the gene expression profiles of these cell lines, we aim to elucidate the molecular mechanisms that drive NPC progression and metastasis. Understanding these mechanisms is crucial for devel

Exon-Skipping-Based Subtyping of Colorectal Cancers.

BACKGROUND & AIMS: The identification of colorectal cancer (CRC) molecular subtypes has prognostic and potentially diagnostic value for patients, yet reliable subtyping remains unavailable in the clinic. The current consensus molecular subtype (CMS) classification in CRCs is based on complex RNA expression patterns quantified at the gene level. The clinical application of these methods, however, is challenging due to high uncertainty of single-sample classification and associated costs. Alternative splicing, which strongly contributes to transcriptome diversity, has rarely been used for tissue

Signature of immune-related metabolic genes predicts the prognosis of hepatocellular carcinoma.

INTRODUCTION: The majority of liver cancer cases (90%) are attributed to hepatocellular carcinoma (HCC), which exhibits significant heterogeneity and an unfavorable prognosis. Modulating the immune response and metabolic processes play a crucial role in both the prevention and treatment of HCC. However, there is still a lack of comprehensive understanding regarding the immune-related metabolic genes that can accurately reflect the prognosis of HCC. METHODS: In order to address this issue, we developed a prognostic prediction model based on immune and metabolic genes. To evaluate the accuracy

Biomarker identification of medullary thyroid carcinoma from gene expression profiles considering without-treatment and with-treatment studies-A bioinformatics approach.

Medullary thyroid carcinoma (MTC) is a neuroendocrine tumor derived from parafollicular thyroid gland cells. In both hereditary MTC and sporadic forms, genetic changes result in fundamental changes, and prognosis and mutational status are highly correlated. In this work, biomarker genes (DEGs and DEmiRNAs) for MTC will be computationally identified in order to help in their diagnosis and treatment. The gene expression profiles of two different types of studies, namely without-treatment (wo-trt) and with-treatment (w-trt), are considered for discovering biomarkers. The datasets were retrieved f

Transcriptomic characterization of the histopathological growth patterns in breast cancer liver metastases.

Metastatic breast cancer (mBC) remains incurable and liver metastases (LM) are observed in approximately 50% of all patients with mBC. In some cases, surgical resection of breast cancer liver metastases (BCLM) is associated with prolonged survival. However, there are currently no validated marker to identify these patients. The interactions between the metastatic cancer cells and the liver microenvironment result in two main histopathological growth patterns (HGP): replacement (r-HGP), characterized by a direct contact between the cancer cells and the hepatocytes, and desmoplastic (d-HGP), in

Primary and recurrent ovarian high-grade serous carcinomas display similar microRNA expression patterns relative to those of normal ovarian tissue.

Most patients with epithelial ovarian cancer eventually die due to recurrence. However, little is known about the microRNA (miRNA) expression pattern and its involvement in recurrent ovarian cancer. We analyzed miRNA expression profiles related to the recurrence of advanced ovarian high-grade serous carcinoma (HGSC) using miRNA microarrays. Between May 2006 and December 2012, 37 ovarian HGSC patients underwent secondary cyto-debulking surgery at recurrence. Among them, only 8 pairs of primary and recurrent tumor samples were deemed to be adequate for analysis. The expression profiles of primar
