Structure-based identification of potential substrate antagonists for isethionate sulfite-lyase enzyme of Bilophila Wadsworthia: Towards novel therapeutic intervention to curb gut-associated illness.

Bilophila wadsworthia is one of the prominent sources of hydrogen sulfide (H2S) production in appendices, excessive levels of which can result in a weaker colonic mucus barrier, inflammatory bowel disease, and colorectal cancer. Isethionate sulfite-lyase (IslA) enzyme catalyzes H2S production by cleaving CS bond in isethionate, producing acetaldehyde and sulfite. In this study, we aimed to identify potential substrate antagonists for IsIA using a structure-based drug design. Initially, pharmacophore-based computational screening of the ZINC20 database yielded 66 hits that were subjected to mol

Rational design of a multivalent vaccine targeting arthropod-borne viruses using reverse vaccinology strategies.

Viruses transmitted by arthropods, such as Dengue, Zika, and Chikungunya, represent substantial worldwide health threats, particularly in countries like India. The lack of approved vaccines and effective antiviral therapies calls for developing innovative strategies to tackle these arboviruses. In this study, we employed immunoinformatics methodologies, incorporating reverse vaccinology, to design a multivalent vaccine targeting the predominant arboviruses. Epitopes of B and T cells were recognized within the non-structural proteins of Dengue, Zika, and Chikungunya viruses. The predicted epito

Designing a Multiepitope Vaccine against Eastern Equine Encephalitis Virus: Immunoinformatics and Computational Approaches.

Eastern equine encephalitis virus (EEEV) is a significant threat to human and animal populations, causing severe encephalitis, often leading to long-term neurological complications and even mortality. Despite this, no approved antiviral treatments or EEEV human vaccines currently exist. In response, we utilized immunoinformatics and computational approaches to design a multiepitope vaccine candidate for EEEV. By screening the structural polyprotein of EEEV, we predicted both T-cell and linear B-cell epitopes. These epitopes underwent comprehensive evaluations for their antigenicity, toxicity,

Molecular Modeling and Simulation Analysis of Antimicrobial Photodynamic Therapy Potential for Control of COVID-19.

Severe acute respiratory syndrome coronavirus 2 (SARS-CoV-2) can enter the host cells by binding the viral surface spike glycoprotein (SG) to angiotensin-converting enzyme 2. Since antiviral photodynamic therapy (aPDT) has been described as a new method for inhibiting viral infections, it is important to evaluate whether it can be used as a photoactivated disinfectant to control COVID-19. In this in silico study, SARS-CoV-2-SG was selected as a novel target for curcumin as a photosensitizer during aPDT to exploit its physicochemical properties, molecular modeling, hierarchical nature of protei

Current update on molecular cytogenetics, diagnosis and management of gastrointestinal stromal tumors.

Gastrointestinal stromal tumors (GISTs) are the most common mesenchymal tumors of the gastrointestinal (GI) tract and are thought to arise from precursors of the interstitial cells of Cajal. GISTs can arise anywhere in the GI tract, but most commonly originate from the stomach and small intestine. The majority of GISTs occur as a result of activating mutations in two receptor protein tyrosine kinases: KIT and/or platelet-derived growth factor receptor-α. Mutational analyses allow for predicting patient prognosis and treatment response. Clinical presentations can vary from no symptoms, typical

Insight into structural properties of polyethylene glycol monolaurate in water and alcohols from molecular dynamics studies.

By means of molecular dynamics (MD) simulations, we explored the structural properties of polyethylene glycol monolaurate (PEGML) in water and in various aliphatic alcohols (methanol, ethanol, 2-propanol, 2-butanol, tert-butanol, and 1-pentanol). The PEGML and the alcohols were simulated using the optimized potentials for liquid simulations, all-atom (OPLS-AA) force field and water using the extended simple point charge (SPC/E) model. From the isothermal-isobaric (NPT, constant number of particles, constant pressure, and constant temperature) ensemble, we extracted the densities from the simul

In-silico identification of the vaccine candidate epitopes against the Lassa virus hemorrhagic fever.

Lassa virus (LASV), a member of the Arenaviridae, is an ambisense RNA virus that causes severe hemorrhagic fever with a high fatality rate in humans in West and Central Africa. Currently, no FDA approved drugs or vaccines are available for the treatment of LASV fever. The LASV glycoprotein complex (GP) is a promising target for vaccine or drug development. It is situated on the virion envelope and plays key roles in LASV growth, cell tropism, host range, and pathogenicity. In an effort to discover new LASV vaccines, we employ several sequence-based computational prediction tools to identify LA

Quantum Mechanics/Molecular Mechanics (QM/MM) Calculations Support a Concerted Reaction Mechanism for the Zika Virus NS2B/NS3 Serine Protease with Its Substrate.

Zika virus (ZIKV) is mainly transmitted to humans by Aedes species mosquitoes and is associated with serious pathological disorders including microcephaly in newborns and Guillain-Barré syndrome in adults. Currently, there is no vaccine or anti-ZIKV drug available for preventing or controlling ZIKV infection. An attractive drug target for ZIKV treatment is a two-compartment (NS2B/NS3) serine protease that processes viral polyprotein during infection. Here, conventional molecular dynamics simulations of the ZIKV protease in complex with peptide substrate (TGKRS) sequence at the C-terminus of NS

Towards a Central Role of ISL1 in the Bladder Exstrophy⁻Epispadias Complex (BEEC): Computational Characterization of Genetic Variants and Structural Modelling.

Genetic factors play a critical role in the development of human diseases. Recently, several molecular genetic studies have provided multiple lines of evidence for a critical role of genetic factors in the expression of human bladder exstrophy-epispadias complex (BEEC). At this point, ISL1 (ISL LIM homeobox 1) has emerged as the major susceptibility gene for classic bladder exstrophy (CBE), in a multifactorial disease model. Here, GWAS (Genome wide association studies) discovery and replication studies, as well as the re-sequencing of ISL1, identified sequence variants (rs9291768, rs6874700, c

Structure-based methods to predict mutational resistance to diarylpyrimidine non-nucleoside reverse transcriptase inhibitors.

Resistance to non-nucleoside reverse transcriptase inhibitors (NNRTIs) is a leading cause of HIV treatment failure. Often included in antiviral therapy, NNRTIs are chemically diverse compounds that bind an allosteric pocket of enzyme target reverse transcriptase (RT). Several new NNRTIs incorporate flexibility in order to compensate for lost interactions with amino acid conferring mutations in RT. Unfortunately, even successful inhibitors such as diarylpyrimidine (DAPY) inhibitor rilpivirine are affected by mutations in RT that confer resistance. In order to aid drug design efforts, it would b

Computational Design of Hypothetical New Peptides Based on a Cyclotide Scaffold as HIV gp120 Inhibitor.

Cyclotides are a family of triple disulfide cyclic peptides with exceptional resistance to thermal/chemical denaturation and enzymatic degradation. Several cyclotides have been shown to possess anti-HIV activity, including kalata B1 (KB1). However, the use of cyclotides as anti-HIV therapies remains limited due to the high toxicity in normal cells. Therefore, grafting anti-HIV epitopes onto a cyclotide might be a promising approach for reducing toxicity and simultaneously improving anti-HIV activity. Viral envelope glycoprotein gp120 is required for entry of HIV into CD4+ T cells. However, due

In Silico Exploration of Novel Tubulin Inhibitors: A Combination of Docking and Molecular Dynamics Simulations, Pharmacophore Modeling, and Virtual Screening.

Microtubules play a critical role in mitosis and cell division and are regarded as an excellent target for anticancer therapy. Although microtubule-targeting agents have been widely used in the clinical treatment of different human cancers, their clinical application in cancer therapy is limited by both intrinsic and acquired drug resistance and adverse toxicities. In a previous work, we synthesized compound 9IV-c, ((E)-2-(3,4-dimethoxystyryl)-6,7,8-trimethoxy-N-(3,4,5-trimethoxyphenyl)quinoline-4-amine) that showed potent activity against multiple human tumor cell lines, by targeting spindle

Hydrophobic (deep) eutectic solvents: from characterization and modeling to rational design and applications.

(Deep) eutectic solvents (DESs) have emerged as versatile designer solvents because of their simple preparation, broad compositional flexibility, and highly tunable physicochemical properties. Hydrophobic (deep) eutectic solvents (HDESs), first reported in 2015, further extend the potential of eutectic solvents to aqueous and multiphase systems by exhibiting limited affinity toward water. This feature has generated growing interest in HDESs for separation, resource recovery, pollutant removal, gas capture, and reaction processes. Despite their rapid development, HDES research remains relativel

Differentiation Therapy in Acute Myeloid Leukemia: Advances in Phenotypic Screening and CRISPR-Based Functional Genomics.

BACKGROUND: Acute myeloid leukemia (AML) is a clinically and genetically heterogeneous malignancy characterized by a differentiation block in myeloid progenitors. Although advances in molecular targeted therapies have improved outcomes in selected subgroups, long-term prognosis remains poor for many patients. Differentiation therapy, exemplified by the success of all-trans retinoic acid in acute promyelocytic leukemia (APL), represents an alternative therapeutic paradigm that aims to overcome the differentiation blockade rather than directly inducing cytotoxicity. SUMMARY: This review summari

Structure-Based Design and Evaluation of Coumarin-Derived CDK4 Inhibitors for Non-Small Cell Lung Cancer: An Integrated Computational Study.

Lung cancer remains the leading cause of cancer related mortality worldwide, and non-small cell lung cancer (NSCLC) accounts for approximately 85% of cases. Dysregulation of the Cyclin-Dependent Kinase 4-Cyclin D3 complex promotes uncontrolled cell proliferation and represents an attractive therapeutic target in NSCLC. In this study, an integrated computational workflow comprising pharmacokinetic filtering, molecular docking, molecular dynamics (MD) simulations, and MM/PBSA binding free-energy calculations was employed to identify putative coumarin-derived CDK4 inhibitor candidates from a virt

Adapted DFTB3 Repulsive Potentials Reach DFT Accuracy for Hydride Transfer Reactions in Enzymes.

Enzymatic hydride transfer reactions play a crucial role in numerous metabolic pathways, yet their accurate computational modeling remains challenging due to the trade-off between accuracy and computational efficiency. Ideally, molecular dynamics simulations should sample all enzyme configurations along the reaction path using post-Hartree-Fock or DFT QM/MM electrostatic embedding methods, but these are computationally expensive. Here, we introduce a simple approach to improve the third-order density functional tight binding (DFTB3) semi-empirical method to model hydride transfer reactions in

A scoping review of mathematical modeling techniques for gingival keratinization: A framework for periodontal research.

BACKGROUND: Gingival keratinization is a critical physiological process that protects against mechanical stress and microbial invasion. Disruptions in this process contribute to periodontal diseases, affecting over 50% of adults worldwide. Despite its clinical significance, the molecular mechanisms of gingival keratinization remain poorly understood. This scoping review evaluates three predominant mathematical modeling paradigms-Gene Regulatory Networks (GRNs0, Ordinary Differential Equations (ODEs), and Agent-Based Models (ABMs)-to establish a framework for periodontal research. Linear and Nonlinear Optical Responses of Nitrobenzofurazan-Sulfide Derivatives: DFT-QTAIM Investigation on Twisted Intramolecular Charge Transfer.

In this study, we report on the green fluorescence exhibited by nitrobenzofurazan-sulfide derivatives (NBD-Si, i = 1-4). The optical responses of these studied compounds in a polar methanol solvent were simulated by the use of time-dependent density functional theory (TD-DFT) employing the Becke-3-Parameter-Lee-Yang-Parr (B3LYP) functional along with the 6-31G(d,p) basis set. The computed energy and oscillator strength (f) results complement the experimental results. The band gap was calculated as the difference between the lowest unoccupied molecular orbital (LUMO) and the highest occupied mo

Tunable synaptic memory response using organic regioisomeric donor-acceptor-donor luminophore triads.

Modeling synaptic memory with small molecular compounds allows for replication of key features of biological learning and memory in a simplified, controllable, and tunable chemical system, where processes such as signal transmission, plasticity, and information storage can be realized without the complexity of the full biological networks. Aimed at probing the substitution effects on the molecular conjugation and optoelectronic and neuromorphic performance, here we report novel regioisomeric donor-acceptor-donor (DAD) fluorophores that are utilized for optoelectronic synaptic memory devices.
