Identifying polymorphic cis-regulatory variants as risk markers for lung carcinogenesis and chemotherapy responses in tobacco smokers from eastern India.

Aberrant expression of xenobiotic metabolism and DNA repair genes is critical to lung cancer pathogenesis. This study aims to identify the cis-regulatory variants of the genes modulating lung cancer risk among tobacco smokers and altering their chemotherapy responses. From a list of 2984 SNVs, prioritization and functional annotation revealed 22 cis-eQTLs of 14 genes within the gene expression-correlated DNase I hypersensitive sites using lung tissue-specific ENCODE, GTEx, Roadmap Epigenomics, and TCGA datasets. The 22 cis-regulatory variants predictably alter the binding of 44 transcription f…

Molecular Characterization of Malignant Mesothelioma: Time for New Targets?

Malignant pleural mesothelioma (MPM) is an aggressive lethal malignancy for which very few therapeutic options exist. In this issue of Cancer Discovery, Hmeljak and colleagues report on a comprehensive integrative analysis of histology-independent genomic characteristics of MPM. They confirm previous observations that inactivation of tumor suppressor genes is the predominant oncogenic mechanism. This study provides a scientific rationale for potentially novel therapeutic options, including immune-checkpoint targeting VISTA and small-molecule inhibitors targeting the epigenome, DNA-repair pathw

Utility of DNA methylation to assess placental health.

DNA methylation (DNAm), a mitotically stable epigenetic mark, can influence as well as reflect gene expression. DNAm has been gaining interest for use as a biomarker for many conditions including placental insufficiency, specifically preeclampsia (PE) and intrauterine growth restriction (IUGR). Additionally, DNAm may retain a "memory" of earlier in utero exposures and hence provide insight into pathogeneses occurring earlier in gestation. This review will discuss the placental DNA methylome, the uses of DNAm to assess placental health, and considerations and limitations to understand in epigen

Wortmannilactones I-L, new NADH-fumarate reductase inhibitors, induced by adding suberoylanilide hydroxamic acid to the culture medium of Talaromyces wortmannii.

With the aim of finding more potential inhibitors against NADH-fumarate reductase (specific target for treating helminthiasis and cancer) from natural resources, Talaromyces wortmannii was treated with the epigenome regulatory agent suberoylanilide hydroxamic acid, which resulted in the isolation of four new wortmannilactones derivatives (wortmannilactones I-L, 1-4). The structures of these new compounds were elucidated based on IR, HRESIMS and NMR spectroscopic data analyses. These four new compounds showed potent inhibitory activity against NADH-fumarate reductase with the IC50 values rangin

Analysis of spliceosome-related coding and noncoding genes and pseudogenes reveals novel candidates.

Splicing is a complex molecular mechanism in eukaryotic cells essential to gene expression and regulation, involving more than 300 protein-coding genes (PCGs) and 43 small nuclear RNA (snRNA) genes. However, fewer than 30 gene-disease relationships have been described as spliceosomopathies to date. This discrepancy suggests the splicing machinery as an underexplored area for human disease gene discovery. For snRNA currently classified as pseudogenes, we prioritized candidates with similar epigenomic, genomic, and hypermutability features as functional snRNA genes. Population-variant-depletion

Enhanced efficacy of a specific HDAC3 inhibitor in combination with 5-azacitidine against diffuse large B-cell lymphoma.

Diffuse large B-cell lymphoma (DLBCL) refers to an aggressive lymphoma that arises from germinal center (GC) B cells, which differentiate into plasma cells to produce high-affinity antibodies. A total of 40% of patients with DLBCL relapse or are refractory to the conventional immunochemotherapy treatment, usually with fatal consequences. DLBCL is characterized by profound alterations in the epigenome, which is correlated with poor survival. The abnormal epigenetic landscape of DLBCL tumors is associated with a blockade in GC exit and differentiation programs, which are regulated by the transcr

Does early-life respiratory syncytial virus infection induce epigenetic changes that promote asthma development?

Respiratory viral infections in early life are strongly associated with the development of childhood asthma, although the mechanisms linking infection to long-term respiratory outcomes remain unclear. It is not yet established whether viral infections directly cause persistent airway damage or instead unmask an underlying host susceptibility. Increasing evidence suggests that epigenetic mechanisms, particularly DNA methylation, may act as a biological interface connecting environmental exposures with immune and respiratory development. Epigenome-wide association studies have identified consist

The fetal exposome: cellular and epigenetic programming of neonatal immune function.

Fetal life represents a critical period in the development of the neonatal immune system. During this period of high epigenomic plasticity, environmental exposures, maternal health conditions and perinatal factors can have a lifelong impact on gene expression and function, influencing neonatal immune function and contributing to the later development of immune-mediated disease. We conducted a narrative review of human and translational evidence linking antenatal exposures with cellular and epigenetic regulation of neonatal immune function. Evidence was synthesised across maternal health, envir

A Single-Cell and Spatial 3D Multi-omic Atlas of Developing Human Basal Ganglia and Inhibitory Neurons.

The human basal ganglia (BG), subcortical nuclei fundamental to motor regulation and cognitive modulation, is constructed from neurons produced during gestation in the adjacent ganglionic eminences (GEs). GEs are transient structures in the ventral prenatal brain that also generate GABAergic inhibitory neurons which migrate to destinations in the BG, cortex and other destinations. This study aims to elucidate the epigenomic and 3D-genomic dynamics involved in the specification and maturation of GEs and GE-derived neurons, using single-nucleus methyl-3C sequencing (snm3C-seq), highly-multiplexe

Epigenetic alterations in rheumatoid arthritis: multilayer mechanisms and translational opportunities.

Rheumatoid arthritis (RA) is a chronic inflammatory disease driven by immune dysregulation, in which genetic susceptibility and environmental exposures promote persistent synovitis, progressive joint damage, and systemic comorbidities. Recent epigenomic studies show several recurring abnormalities. Many RA susceptibility variants lie outside protein-coding sequence and map to immune-cell and synovial fibroblast regulatory elements, linking inherited risk to enhancer activity, methylation quantitative trait effects, and distal gene control. Blood-based epigenome-wide association studies identif

Upfront menin-inhibitor resistance in multiply pretreated leukemias.

Inhibitors of the menin-KMT2A interaction are promising agents for the treatment of KMT2A-rearranged leukemias. We evaluated menin inhibition in patient-derived xenografts of KMT2A-rearranged leukemias with high-risk features. Three acute myeloid leukemias with high-risk fusion partners (mixed-lineage leukemia-10 [MLLT10] and mixed-lineage leukemia-4 [MLLT4]) and two infant acute lymphocytic leukemia (ALL) samples were sensitive to menin inhibition. We also evaluated serial samples from two patients with multiply relapsed ALL. We found that highly pretreated KMT2A::AFF1 ALL samples were much l

Integrative Multiomics Insights into the Genetic and Epigenetic Architecture of Alzheimer's Disease.

Alzheimer's disease (AD) is a multifactorial neurodegenerative disorder driven by complex genetic and molecular interactions. Despite major advances in genomics, current discoveries explain less than 40% of AD heritability, underscoring the need for integrative approaches that capture cross-omic regulation. Here, we propose a multiomics integration framework combining genomic, epigenomic, and transcriptomic data sets to identify convergent molecular signatures underlying AD pathogenesis. Exposure to childhood maltreatment is associated with specific epigenetic patterns in sperm.

Childhood maltreatment exposure (CME) increases the risk of adverse long-term health consequences for the exposed individual. Animal studies suggest that CME may also influence the health and behaviour in the next generation offspring through CME-driven epigenetic changes in the germ line. Here we investigated the associated between early life stress on the epigenome of sperm in humans with history of CME. We measured paternal CME using the Trauma and Distress Scale (TADS) questionnaire and mapped sperm-borne sncRNAs expression by small RNA sequencing (small RNA-seq) and DNA methylation (DNAme

c-FLIP/Ku70 complex; A potential molecular target for apoptosis induction in hepatocellular carcinoma.

Hepatocellular carcinoma (HCC) is one of the most lethal malignancies worldwide and the most common form of liver cancer. Despite global efforts toward early diagnosis and effective treatments, HCC is often diagnosed at advanced stages, where conventional therapies frequently lead to resistance and/or high recurrence rates. Therefore, novel biomarkers and promising medications are urgently required. Epi-drugs, or epigenetic-based medicines, have recently emerged as a promising therapeutic modality. Since the epigenome of the cancer cells is always dysregulated and this is followed by apoptosis
