Molecular and biochemical insights into dysregulation of glycosphingolipid metabolism in a mouse model of lysosomal free sialic acid storage disorder.

Free sialic acid storage disorder (FSASD) is caused by pathogenic biallelic variants in SLC17A5, which encodes the lysosomal sialic acid exporter, sialin. FSASD is characterized by the accumulation of lysosomal free sialic acid, leading to either a severe, childhood-lethal form or a more slowly progressive neurodegenerative disorder associated with the p.Arg39Cys (p.R39C) variant, i.e., Salla disease. While dysregulated glycosphingolipid (GSL) metabolism has been observed in cellular models of FSASD, this study provides the first in vivo biochemical dissection of GSL metabolism in a knock-in m

A conceptual health economic modelling framework to assess the cost-effectiveness of molecular target-driven treatment regimens in oncology.

BACKGROUND AND PURPOSE: Molecularly targeted cancer therapies challenge conventional health economic evaluation frameworks that are structured around tumour-specific indications, comparators, and trial designs. Existing models often rely on pooled estimates from heterogeneous early-phase evidence or single-indication analyses, creating uncertainty for reimbursement decision-makers. We propose a conceptual modelling framework that aligns cost-effectiveness analyses with the biological rationale of precision oncology, evaluating therapies according to shared molecular alterations across tumour t

SIGNAL: A Scalable, Real-World Model for Rapid Intraoperative Molecular Classification of Gliomas Using Stimulated Raman Histology.

BACKGROUND: Previous machine learning models to intraoperatively predict the molecular status of gliomas using stimulated Raman histology (SRH), such as DeepGlioma, have achieved high performance (91.5% accuracy) on curated datasets. However, when used intraoperatively, DeepGlioma (162M parameters) runs slowly on current SRH hardware and underperforms due to its lack of an image rejection mechanism and its validation on curated images. Here, we introduce SRH-Informed Glioma classificatioN with Attention Learning (SIGNAL) (27M parameters), a lighter model with a built-in attention-based rejecti

Property-Conditioned Transformer Language Model for De Novo Molecular Generation Using Self-Referencing Embedded Strings.

Transformer-based molecular language models have demonstrated strong capabilities for de novo molecular generation by modeling chemical structures as token sequences. However, controllable generation of molecules with desired physicochemical properties remains challenging without reinforcement learning (RL) or post-generation filtering. In this study, we propose a property-conditioned autoregressive transformer framework for molecular generation using the SELFIES representation. Continuous molecular descriptors, including logP, quantitative estimate of drug-likeness, and molecular weight (MolW

Mechanistic insights into macromolecular recognition at the PP2A-B55α regulatory groove from structure-based modeling and molecular dynamics.

Protein phosphatase 2A (PP2A) achieves signaling specificity through regulatory B subunits, but the chemical and structural determinants of regulatory-subunit recognition surfaces remain incompletely defined. The first PP2A-B55α complex structure identified a regulatory groove on the β-propeller surface, spatially separated from the catalytic site and occupied by a FAM122A regulatory segment. This groove therefore represents a macromolecular recognition surface that can be systematically probed for cyclic peptide engagement. Here, 8466 cyclic peptides from CycPeptMPDB were screened against the

Molecular modeling and quantum chemical calculation study of derived peptides from a Bowman-Birk inhibitor in complexes with trypsin.

CONTEXT: Bowman-Birk inhibitors (BBIs) are cysteine-rich proteins that inhibit trypsin and chymotrypsin proteases. Derived from soybeans, these natural BBIs have been identified as potential anticarcinogenic agents. Recent studies of the black-eyed pea trypsin/chymotrypsin inhibitor (BTCI) demonstrated that peptides derived from the BBI family may retain their structure and inhibitory activity. Therefore, this study aimed to investigate the effects of solvent on BTCI-derived peptides and their inhibitory activity against trypsin. The results show that cyclic peptides exhibit reduced conformati

Prosta-omics: machine learning-driven TPSA prediction and molecular modeling of ASPM-inhibitors for prostate cancer treatment.

Prostate cancer exhibits complex transcriptional heterogeneity that underlies disease progression and therapeutic resistance. We developed an integrative omics-to-therapy pipeline to identify actionable biomarkers and screen drug candidates using a combination of single-cell transcriptomics, cheminformatics, and machine learning. Single-cell RNA sequencing (scRNA-seq) of prostate cancer tissues enabled fine-grained clustering and differential gene expression analysis across malignant and non-malignant cell populations. ASPM (Abnormal Spindle Microtubule Assembly) emerged as a statistically sig

Suppression of astrocyte BMP signaling improves molecular signatures and functional deficits in a fragile X syndrome mouse model.

Fragile X syndrome (FXS) is a monogenic neurodevelopmental disorder with molecular, neuroanatomical, and behavioral changes. In FXS, astrocytes express dysregulated gene and protein networks, therefore identifying upstream pathways mediating astrocyte changes may provide a point of intervention. We focus on the bone morphogenetic protein (BMP) pathway, which is upregulated in FXS astrocytes. We generated a conditional KO (cKO) of Smad4 in astrocytes to suppress BMP signaling, finding that this lessens audiogenic seizure severity in male FXS mice. We performed in vivo transcriptomic and proteom

Molecular modeling and crystal structure analysis of the mixed-anion sodium copper selenite chloride Na2Cu8(SeO3)8Cl2.

CONTEXT: A new mixed-anion sodium copper selenite chloride, Na2Cu8(SeO3)8Cl2, was successfully synthesized via a hydrothermal method and structurally elucidated using single-crystal X-ray diffraction. The compound crystallizes in the tetragonal space group P4/ncc and forms a three-dimensional framework built from trigonal pyramidal SeO32- units with stereochemically active lone electron pairs, Jahn-Teller-distorted CuO4Cl coordination polyhedra exhibiting a distorted vacant octahedral (vOC-5) geometry, and irregularly coordinated Na+ cations. The interplay between the stereoactivity of Se(IV)

Design, Synthesis, Molecular Dynamics Analysis, and Biological Evaluation of New Urea Derivatives in an Animal Model of Alzheimer Disease.

BACKGROUND: Alzheimer disease (AD), first described by Alois Alzheimer more than a century ago, remains a major global health challenge. Glycogen synthase kinase-3β (GSK-3β) plays an important role in AD pathophysiology. Dysregulation of GSK-3β is associated with beta-amyloid accumulation, tau hyperphosphorylation, neurodegeneration, and cognitive impairment. OBJECTIVES: This study aimed to design and synthesize 17 arylalkyl urea derivatives as GSK-3β inhibitors and evaluate them in an animal model of AD. METHODS: New arylalkyl derivatives were designed on the basis of the pharmacophores of

Mapping Molecular Transitions in Barrett's-Associated Oesophageal Adenocarcinoma via Multi-Omics Integration and Pathway Activity Modelling.

Background/Objectives: Interpretation of high-dimensional molecular profiling data requires computational strategies that go beyond single-layer analyses to resolve coordinated biological programs. Although multi-omics integration has advanced latent structure discovery, translating these cross-omics signals into interpretable, functionally meaningful molecular states remains a central challenge. Methods: Here, we present an interpretable, pathway-centric multi-omics integration framework that combines expression, DNA methylation, and copy-number alteration data to capture nonlinear cross-omic

Structural and thermal impacts of phosalone binding to human serum albumin: perspectives from molecular modeling and spectroscopic methods.

Phosalone (Pln) is an organophosphate pesticide that poses potential risks to human health due to its widespread use. We investigated the interaction between Pln and human serum albumin (HSA) using molecular modeling and multi-spectral methods. Molecular docking studies identified the binding site and key residues involved in the interaction with Pln. Additionally, molecular dynamics (MD) simulations revealed that the average root mean square deviation (RMSD) of the complex exceeded that of the free HSA system, consistent with thermal stability studies indicating a decrease in Tm. Ultraviolet-

Muscle-specific gene editing improves molecular and phenotypic defects in a mouse model of myotonic dystrophy type 1.

BACKGROUND: Myotonic dystrophy type 1 (DM1) is a genetic multisystemic disease, characterised by pleiotropic symptoms that exhibit notable variability in severity, nature and age of onset. The genetic cause of DM1 is the expansion of unstable CTG-repeats in the 3' untranslated region (UTR) of the DMPK gene, resulting in the accumulation of toxic CUG-transcripts that sequester RNA-binding proteins and form nuclear foci in DM1 affected tissues and, consequently, alter various cellular processes. Therapeutic gene editing for treatment of monogenic diseases is a powerful technology that could in p

Linalool exerts antiemetic effects via dopaminergic and serotonergic pathways: Evidence from chick model and molecular docking.

Linalool (LIN), a naturally occurring monoterpene alcohol found in aromatic plants, exhibits diverse pharmacological properties, yet its antiemetic potential remains underexplored. In this study, we investigated the antiemetic efficacy of LIN using both in vivo and in silico approaches. Emesis was induced in chicks via oral administration of copper sulfate pentahydrate (50 mg/kg), and LIN was tested at doses of 25, 50, and 100 mg/kg. Its effects were compared against the standard antiemetics domperidone (DOM, 7 mg/kg) and ondansetron (OND, 5 mg/kg). Results demonstrated that LIN at 100 mg/kg s

Computational insights of deucravacitinib's selectivity for TYK2 pseudokinase vs. JAK kinase domain via molecular modeling studies.

Deucravacitinib (Sotyktu) stands out as a novel and highly specific oral inhibitor targeting tyrosine kinase 2 (TYK2). Its mechanism of action involves an allosteric binding, to catalytically inactive pseudokinase domain of TYK2, this stabilizes an inhibitory contact between the catalytic and regulatory domains. This inhibition of Janus kinase (JAK) is associated with suppression of cytokine signaling using diverse molecules defining wide importance in current research. In our recent investigation, we examined the selectivity of the TYK2JH2 inhibitor, deucravacitinib, against four JAK kinases
