In vivo genome-wide CRISPR screens identify FOXR1 as a suppressor of CD8+ T cell antitumor immunity.

T cell dysfunction critically limits the efficacy of T cell-based immunotherapies in solid tumors, yet the intrinsic regulators of T cell dy … as its overexpression impaired T cell activation and effector molecule expression. Mechanistically, multiomics integration of RNA-seq, CUT&Tag-seq, and ATAC-seq revealed that FOXR1 binds directly to promoter regions of key effector genes, including IL2, GZMB, and PRF1, and represses their expression. Importantly, FOXR1 deletion in human anti-CD19 CAR T cells …

A matrix stiffness gene signature identifies SLC20A1 as a novel mechano-immunological checkpoint enabling synergistic immunotherapy in pancreatic ductal adenocarcinoma.

Matrix stiffness is a defining feature of pancreatic ductal adenocarcinoma (PDAC) and drives malignant progression through mechanisms that remain poorly understood. Using an ensemble machine learning approach, we integrated multiomics data from 886 patients with mechano-biology models to develop a nine-gene matrix stiffness-associated gene signature (MSAGS). MSAGS demonstrated superior prognostic accuracy in independent cohorts, outperforming 87 existing signatures. We identified SLC20A1 within MSAGS as a novel mechano-immunological checkpoint where matrix stiffness activates an SLC20A1-STAT3 …

Latent plasticity of the human pancreas across development, health, and disease.

The pancreas plays a central role in major human diseases, yet our understanding of its cellular diversity and plasticity remains incomplete. Here, we present a single-cell multiomics atlas of the human pancreas, profiling over four million cells and nuclei from 57 donors across fetal development, adult homeostasis, and type 2 diabetes (T2D). Integrating sc/snRNA-seq, snATAC-seq, VASA-seq, spatial transcriptomics (Xenium), and multiplexed proteomics (CODEX), we resolve gene expression, chromatin accessibility, and spatial organization at high resolution. We identify transcriptionally plastic c…

Probiotics and Postbiotics Produced by Lacticaseibacillus rhamnosus 1.0320 Isolated from Traditional Fermented Dairy Products Alleviate DSS-Induced Colitis by Modulating the Gut Microbiota and Intestinal Metabolism.

Postbiotics are emerging as promising alternatives to probiotics. However, the mechanisms underlying their regulation of the gut microbiota-metabolite axis, signaling pathways, and multiomics interactions, as well as the key bioactive components responsible for their efficacy variations, remain poorly characterized. This study investigated the protective effects of Lactobacillus rhamnosus 1.0320 (probiotic, 1.0320) and heat-killed Lactobacillus rhamnosus 1.0320 (postbiotic, HK 1.0320) on dextran sulfate sodium (DSS)-induced ulcerative colitis (UC). Results demonstrated that HK1.0320 significan…

Cellular and molecular mechanisms of seahorse male pregnancy.

Seahorses and their relatives (syngnathids) show a unique sex role reversal. Their male pregnancy is facilitated by an evolutionary novel organ-the brood pouch that functions analogously to the mammalian uterus and placenta despite originating from entirely different tissues. Here we use comparative single-cell multiomics and genomics analyses to investigate the transition from egg laying to pregnancy during syngnathid evolution and compare the convergently evolved life history of placental parental care with that in mammals. In vivo experiments show that a population of epithelial progenitors…

Bone marrow breakout lesions act as key sites for tumor-immune cell diversification in multiple myeloma.

The bone marrow microenvironment plays a crucial role in the development of multiple myeloma. As the disease progresses, malignant myeloma cells can evolve to survive outside the bone marrow. However, the processes underlying bone marrow independence and their consequences for immune control remain poorly understood. Here, we conducted single-cell and spatial multiomics analyses of bone marrow-confined intramedullary disease and paired breakout lesions that disrupt the cortical bone. These analyses revealed a distinct cellular microenvironment and architectural features of breakout lesions, ch…

Temporal analysis of doxorubicin-induced cardiac toxicity and hypertrophy.

Doxorubicin (DOX), although effective in treating cancer, has significant cardiac side effects, which limit its clinical utility. In this study, we collected time-course transcriptomics and metabolomics data from the human cardiomyocyte cell line AC16, which we analyzed along with curated public transcriptomics data on DOX-induced toxicity. We developed a multiomics analysis workflow and a computational toolbox, pipeGEM, to integrate RNA-seq data with metabolic models, enabling the simulation of DOX-induced metabolic perturbations at a sample-specific level. Our results revealed that DOX affec…

ALKBH7 mediates the mitigative effect of bismuth drug against cisplatin-induced acute kidney injury.

Cisplatin is a potent chemotherapeutic drug widely used to treat cancers. Unfortunately, its overaccumulation in kidney proximal tubular cel … h can specifically increase the survival rate of human PTC upon excessive cisplatin exposure. Using multiomics and protein-small molecule interaction techniques, we identified mitochondrial iron-binding protein ALKBH7 as a specific target of bismuth. Blocking tumor-intrinsic MNK1 kinase restricts metabolic adaptation and diminishes liver metastasis.

Dysregulation of the mitogen-activated protein kinase interacting kinases 1/2 (MNK1/2)-eukaryotic initiation factor 4E (eIF4E) signaling axis promotes breast cancer progression. MNK1 is known to influence cancer stem cells (CSCs); self-renewing populations that support metastasis, recurrence, and chemotherapeutic resistance, making them a clinically relevant target. The precise function of MNK1 in regulating CSCs, however, remains unexplored. Here, we generated MNK1 knockout cancer cell lines, resulting in diminished CSC properties in vitro and slowed tumor growth in vivo. Using a multiomics a…

Stromal Cell Isolation from Hematopoietic Organs.

Single-cell sequencing has enabled the mapping of heterogeneous cell populations in the stroma of hematopoietic organs. These methodologies provide a lens through which to study previously unresolved heterogeneity at steady state, as well as changes in cell type representation induced by extrinsic stresses or during aging. Here, we present step-wise protocols for the isolation of high-quality stromal cell populations from murine and human thymus, as well as murine bone and bone marrow. Cells isolated through these protocols are suitable for generating high-quality single-cell multiomics datase…

Proteogenomic characterization of primary colorectal cancer and metastatic progression identifies proteome-based subtypes and signatures.

Metastatic progression of colorectal adenocarcinoma (CRC) remains poorly understood and poses significant challenges for treatment. To overcome these challenges, we performed multiomics analyses of primary CRC and liver metastases. Genomic alterations, such as structural variants or copy number alterations, were enriched in oncogenes and tumor suppressor genes and increased in metastases. Unsupervised mass spectrometry-based proteomics of 135 primary and 123 metastatic CRCs uncovered distinct proteomic subtypes, three each for primary and metastatic CRCs, respectively. Integrated analyses reve…
