Closing the loop: Experimentally validated methods in artificial intelligence-driven protein design.

Artificial intelligence (AI) has reshaped protein design by enabling models trained on large-scale sequence and structure data to generate proteins with specified functions. These models are best understood in the context of an end-to-end pipeline that includes data curation, model development, candidate generation and filtering, and experimental validation. Here, we review AI-driven protein design methods that span this full pipeline. We begin with a primer on AI-driven protein design and then outline the key components of the pipeline and assess performance across three major application are

In Vitro Production of Full-Length Myosin 2 and Visualization of Actin Filament Motility by Total Internal Reflection Microscopy.

In vitro protein production constitutes a valid resource to generate data regarding the structure and function of myosin 2. This technique can be combined with proteins, molecular complexes and small molecules to study myosin II conformation, binding to actin and the effect of various myosin and actin modulators. Here, we describe a straightforward protocol to produce and purify NM2 (non-muscle myosin 2) in Spodoptera frugiperda Sf9 cells. We also provide an example of produced protein use in an in vitro actin motility assay using TIRF microscopy to visualize myosin 2-driven F-actin motion and

Protein aggregation as a cause for disease.

The ability of proteins to fold into a defined and functional conformation is one of the most fundamental processes in biology. Certain conditions, however, initiate misfolding or unfolding of proteins. This leads to the loss of functional protein or it can result in a wide range of diseases. One group of diseases, which includes Alzheimer's, Parkinson's, Huntington's disease, and the transmissible spongiform encephalopathies (prion diseases), involves deposition of aggregated proteins. Normally, such protein aggregates are not found in properly functioning biological systems, because a variet

Electron microscopy of biochemically characterized, newly secreted tooth enamel proteins.

The protein complex of developing tooth enamel is a unique product of biological synthesis in vertebrates, and its role in enamel mineralization is unknown. Using simple methods, molecular aggregates and polycrystalline deposits from purified extracts of the total protein complex and a 21-20 kDa component were discovered and compared with sectioned material. The size and conformation of the aggregates correspond closely with the morphology of the so-called stippled material found adjacent to the secreting ameloblasts in sectioned electron-microscopic preparations. For the first time, polycryst

LH receptor defects.

In this article the role of LH receptor gene mutations in patients with aberrant sex differentiation is discussed. In a dominant autosomal familial form of precocious puberty in boys (familial male-limited precocious puberty) LH receptor gene mutations have been identified. These single amino acid changes, mostly found in the sixth transmembrane helix and the third intracellular loop of the transmembrane domain of the LH receptor, cause constitutive activation of LH receptor protein without the hormone present, resulting in precocious production of testosterone by the testicular Leydig cells.

[The role of the AP2 Adaptor Protein Complex in clathrin-mediated endocytosis].

This work presents an overall characterization of the endocytosis process, including its various forms, stages, and biological significance. Particular emphasis is placed on clathrin-mediated endocytosis (CME) and the adaptor protein complexes AP1–AP5 that participate in this pathway. Their structure, subcellular localization, function, as well as the disorders and diseases associated with them are addressed. The main attention is devoted to the AP2 complex, which is indispensable in CME. The conformational changes of this complex and their importance in the initiation and progression of clath

Diastereomers (R(C),S(P))- and (R(C),R(P))-S-methyl P-(3-azidopropyl)-N-[(1R)-1-phenylethyl]phosphonamidothioate.

Diastereoisomers of the title organophosphorus compound, C(12)H(19)N(4)OPS, denoted R(C)S(P), (I), and R(C)R(P), (II), were structurally characterized and compared. Asymmetric phosphorus compounds are of interest with regard to the use of these systems as possible protein probes via the stereoselective delivery of an azide group tethered to the P atom into key protein regions. The diastereomers were produced in a 1:1 mixture and isolated by chromatography. Although both isomers crystallize in the same space group with superficially similar cell constants, conformational and packing differences

Identification of mimotopes of the Japanese encephalitis virus envelope protein using phage-displayed combinatorial peptide library.

The phage-displayed combinatorial peptide library is a revolutionary method for discovering epitopes, in particular conformational epitopes. In this study, we characterized a Japanese encephalitis virus (JEV) conformational epitope by biopanning of phage-displayed random peptide libraries with a JEV envelope (E) protein-specific monoclonal antibody (mAb) 2H2. Eleven identified phage clones with high affinity to mAb 2H2 were identified using direct and inhibitory binding ELISA. Sequence alignment, structure modeling and mutational analysis revealed that the identified mimotopes for mAb 2H2 poss

Parkinson's disease and alpha synuclein: is Parkinson's disease a prion-like disorder?

Altered protein handling is thought to play a key role in the etiopathogenesis of Parkinson's disease (PD), as the disorder is characterized neuropathologically by the accumulation of intraneuronal protein aggregates (Lewy bodies and Lewy neurites). Attention has particularly focused on the α-synuclein protein, as it is the principal component of Lewy pathology. Moreover, point mutations in the α-synuclein gene cause rare familial forms of PD. Importantly, duplication/triplication of the wild type α-synuclein gene also cause a form of PD, indicating that increased levels of the normal α-synucl

Cryo-electron tomography reveals the microtubule-bound form of inactive LRRK2.

Parkinson's disease (PD) is the second most common neurodegenerative disorder. Mutations in human leucine-rich repeat kinase 2 (LRRK2), a multi-domain protein containing both a kinase and a GTPase, are a leading cause of the familial form of PD. Pathogenic LRRK2 mutations increase LRRK2 kinase activity. While the bulk of LRRK2 is found in the cytosol, the protein associates with membranes where its Rab GTPase substrates are found, and under certain conditions, with microtubules. Integrative structural studies using single-particle cryo-electron microscopy and in situ cryo-electron tomography (

Organization and replicon interactions within the highly segmented genome of Borrelia burgdorferi.

Borrelia burgdorferi, a causative agent of Lyme disease, contains the most segmented bacterial genome known to date, with one linear chromosome and over twenty plasmids. How this unusually complex genome is organized, and whether and how the different replicons interact are unclear. We recently demonstrated that B. burgdorferi is polyploid and that the copies of the chromosome and plasmids are regularly spaced in each cell, which is critical for faithful segregation of the genome to daughter cells. Regular spacing of the chromosome is controlled by two separate partitioning systems that involv

Fatty-acid receptor CD36 functions as a hydrogen sulfide-targeted receptor with its Cys333-Cys272 disulfide bond serving as a specific molecular switch to accelerate gastric cancer metastasis.

BACKGROUND: Hydrogen Sulfide (H2S), a third member of gasotransmitter family along with nitric oxide (NO) and carbon monoxide (CO), exerts a wide range of cellular and molecular actions in our body. There is a large body of evidence suggesting that H2S plays an important role in cancer metastasis; however, the molecular mechanisms of H2S-mediated acceleration of cancer metastasis remain unknown. METHODS: We examined the promote effects of H2S on phenotype of gastric cancer (GC) cells (including those of express wild type CD36 and mutant CD36) in vitro and in vivo. GC patients' samples were us

Antibody 9D5 recognizes oligomeric pyroglutamate amyloid-β in a fraction of amyloid-β deposits in Alzheimer's disease without cross-reactivity with other protein aggregates.

Recent evidence suggests that soluble oligomeric amyloid-β (Aβ) assemblies are critically involved in the pathogenesis of Alzheimer's disease (AD). We have generated a conformation-dependent monoclonal antibody (9D5) that selectively recognizes low-molecular weight AβpE3 oligomers, and demonstrated its diagnostic and therapeutic potential. Here, we further characterize the specificity of this antibody by evaluating a spectrum of neurodegeneration-related protein deposits for cross-reactivity, and by comparing the staining pattern of 9D5 with a generic Aβ antibody that targets a linear epitope

Role of biased hypermutation in evolution of subacute sclerosing panencephalitis virus from progenitor acute measles virus.

We identified an acute measles virus (Nagahata strain) closely related to a defective virus (Biken strain) isolated from a patient with subacute sclerosing panencephalitis (SSPE). The proteins of Nagahata strain measles virus are antigenically and electrophoretically similar to the proteins of Edmonston strain measles virus. However, the nucleotide sequence of the Nagahata matrix (M) gene is significantly different from the M genes of all the acute measles virus strains studied to date. The Nagahata M gene is strikingly similar to the M gene of Biken strain SSPE virus isolated several years la

Separation of the enantiomers of beta-receptor blocking agents and other cationic drugs using a CHIRAL-AGP column. Binding properties and characterization of immobilized alpha 1-acid glycoprotein.

The effect of the immobilization procedure on the conformation of alpha 1-acid glycoprotein (AGP) was investigated by recording the fluorescence spectra of native and immobilized AGP. A 20-nm red shift was obtained for the immobilized form of AGP compared with the emission maximum of 338 nm obtained for native AGP. This demonstrates that the tryptophan residues are exposed on the protein surface after immobilization, indicating that the immobilized form of AGP has a more unfolded structure than the native AGP. The effect of N,N-dimethyloctylamine on the enantioselectivity for some fentiazine d

Native CFTR codon bias controls translation rate to balance off-pathway aggregation and channel function by conformational imprinting.

Protein folding in vivo is biologically tuned to minimize off-pathway events and optimize native folding outcomes. A key factor in this process is biased synonymous codon usage, in which synonymous codons modulate local translation rate while maintaining the native amino acid sequence. Here, we demonstrate that native codon usage within the first nucleotide-binding domain (NBD1) of the cystic fibrosis transmembrane conductance regulator (CFTR) induces a translational pause during a critical window of synthesis that affects CFTR folding, processing, and function. Eliminating this pause by subst

Neurotoxic species in prion disease: a role for PrP isoforms?

Prion diseases such as bovine spongiform encephalopathy in cattle and Creutzfeldt-Jakob disease in humans are associated with the misfolding and accumulation of an abnormal conformation of the host-encoded prion protein (PrP). Despite intensive research efforts conducted on PrP, the toxic agent involved in neurodegeneration is as yet unidentified. Several potential candidates have been proposed, each of which may be relevant to subsets of the broad array of prion diseases. In this study, we review current knowledge on neurotoxic PrP species, including the importance of a central hydrophobic do

Hepatitis C virus polymerase-polymerase contact interface: significance for virus replication and antiviral design.

The hepatitis C virus (HCV) replicates its genome in replication complexes located in micro-vesicles derived from endoplasmic reticulum. The composition of these replication complexes indicates that proteins, both viral and cellular in origin, are at high concentrations. Under these conditions, protein-protein interactions must occur although their role in the replication pathways is unknown. HCV RNA-dependent RNA-polymerase (NS5B) initiates RNA synthesis in these vesicles by a de novo (DN) mechanism. After initiation, newly synthesized dsRNA could induce conformational changes that direct the
