Population Genomics of Almond (Prunus dulcis) Reveals Region-Specific Selection and a Complex History of Domestication.

The domestication of perennial crops in the Mediterranean Basin remains unclear, particularly regarding the genomic consequences of human-mediated demographic shifts and selection. We analysed 8.1 million single nucleotide polymorphisms from 96 cultivated almond (Prunus dulcis) accessions from Europe, North America, Central Asia, and New Zealand, alongside four wild relatives. Population structure analyses revealed four geographically differentiated cultivated groups (Central Asian, North American, and two European) and three wild populations (P. spinosissima, P. orientalis, and P. fenzliana).

Integrative genomics resolves rice loci associated with acidic soil-related aluminum, cadmium, and manganese stress responses.

Meta-QTL and transcriptomic integration prioritized transport, redox, and hormonal modules, while contrasting genotypes revealed coordinated differences in metal partitioning, cell-wall-associated spectral profiles and gene expression under combined stress. Rice in acidic and metal-affected soils may encounter aluminum (Al), cadmium (Cd), and manganese (Mn), whose distinct toxicities have partially overlapping effects on ion and redox homeostasis. We combined meta-quantitative trait locus (M-QTL) analysis with 14 public RNA-sequencing datasets and experimental evaluation of contrasting genotyp

The causal relationships and potential pathways between birth weight and cardiovascular diseases: A human genomics study.

The causal relationships and potential pathways between birth weight (BW) and various cardiovascular diseases (CVDs) remain unclear, particularly when discriminating maternal and fetal contributions of BW to CVDs. Leveraging the genome-wide association studies (GWASs) of BW (N = 321,223) and a range of CVDs (ncases = 43,676-181,522), we performed a 2-sample Mendelian randomization (MR) analysis to estimate the causal effect of BW, fetal-specific BW, and maternal-specific BW on coronary artery disease (CAD), myocardial infarction (MI), heart failure (HF), atrial fibrillation (AF), and stroke. APOL1 and chronic kidney disease in pediatrics: a study from the Biorepository and Integrative Genomics Initiative.

BACKGROUND: APOL1 variants confer increased risk for kidney disease in individuals of African ancestry, particularly in homozygous or compound heterozygous states. A missense variant, p.N264K, has been shown to attenuate this risk when co-inherited with the G2 allele. While these associations are established in adults, data in pediatric populations remain limited. Using the University of Tennessee Health Science Biorepository and Integrative Genomics initiative, we assessed chronic kidney disease (CKD) risk by APOL1 high-risk genotype and the potential protective effect of p.N264K in a diverse…

Evolutionary Dynamics of Endogenous Feline Leukemia Virus in the Felis Genus Through the Lens of Genomics.

Feline leukemia virus (Gammaretrovirus felleu) causes variable pathologies, partially modulated by its endogenous form (enFeLV). Although enFeLV is found in genomes of all species of the Felis genus, the limitations of transposable element sequencing have hindered a comprehensive characterization. In this study, we examined 17 felid genomes for enFeLV copies, confirming that enFeLV is restricted to the Felis genus. From the long-read genomes of Felis catus, Felis nigripes, and Felis chaus, we identified 73 solo LTRs, 64 copies with genic segments, and 4 atypical copies. These were annotated an

Flow Orchestrated Regulatory Genomics Engine (FORGE): A Configurable Nextflow Pipeline for End-to-End snMultiome Analysis.

UNLABELLED: Single-nucleus multiome assays jointly profile gene expression and chromatin accessibility, yet their analysis typically requires bespoke chaining of modality-specific tools, creating barriers to reproducibility, scalability, and regulatory interpretation. We present FORGE (Flow Orchestrated Regulatory Genomics Engine), a configurable workflow that automates standalone snRNA-seq and snATAC-seq analysis, integrates the pair through complementary linear and nonlinear latent-variable models, and carries them through regulatory-network inference and differential testing. We evaluated F…

Unravelling the biological nexus of smoking and postpartum depression: a meta-analysis and functional genomics approach.

PURPOSE: Postpartum depression (PPD) is a prevalent psychological condition among birthing women. While several psycho-socio-economic and neurobiological factors influence its development, its relationship with smoking behavior and nicotine addiction remains largely inconclusive. METHODS: In this combinatorial study, we first evaluate the relationship between smoking and depressive behaviors in postpartum women using data extracted from pertinent primary epidemiological studies. Additionally, to discern the molecular and cellular mechanisms underlying this association, we identified common ge

Museum genomics links MC1R alleles to adaptive winter coat color polymorphism in the long-tailed weasel.

Understanding the architecture of biological adaptations is a major endeavor of evolutionary biology. Using Natural History collections, we study the genetic basis and evolution of white/brown winter coat color variation in the long-tailed weasel (Neogale frenata), a crucial phenological adaptation for camouflage in habitats with seasonal snow. We produced whole-genome sequencing data for museum specimens, along two winter color morph transition areas in North America, at the West and East coasts. Genome-wide association scans identified a single genomic region linked to color variation polymo

Integrative Multivariate Genomics Identifies Shared Epithelial-Immune and Cytokine-Regulatory Mechanisms Across Major Chronic Lung Diseases.

Chronic lung diseases, including asthma, chronic obstructive pulmonary disease, bronchiectasis, and idiopathic pulmonary fibrosis, are clinically distinct but share epithelial injury, host-defense, inflammatory, and remodeling processes. We integrated European-ancestry genome-wide association study (GWAS) summary statistics for these four diseases using genomic structural equation modeling to construct a multivariate chronic lung disease (mvCLD) factor. Variant-level association testing was combined with genomic control assessment, locus annotation, GWAS-by-subtraction, fine-mapping, transcrip

Accelerating equitable cancer genomics and precision oncology in health care and research: a Lancet Oncology Commission.

Cancer genomics and precision oncology are increasingly central to cancer care, but many health systems struggle to implement them equitably, effectively, and sustainably. This Commission defines the current global precision oncology landscape and analyses the scientific, structural, and health-system challenges shaping its delivery and impact. Findings indicate that access to cancer genomics and precision oncology remains profoundly unequal across and within countries, leaving millions of patients without guideline-indicated interventions each year. These disparities extend to research, with …

Estimating probabilities of malaria importation in southern Mozambique through modelling P. falciparum genomics and mobility patterns.

Imported malaria is a critical obstacle to achieving elimination in low transmission settings, but importation classification tools combining human mobility and parasite genomics are lacking. A Bayesian model combining epidemiological, human mobility, and parasite genetic data was developed to estimate malaria importation and geographic origins of Plasmodium falciparum cases. Using microhaplotype-based genetic relatedness from 1605 samples across nine Mozambican provinces in 2022, the study focused on two low-transmission districts in the south: Magude and Matutuine. Parasites from southern Mo…

Towards precision antileishmanial drug discovery: Integrating multi-omics, functional genomics, artificial intelligence and host-directed therapeutics.

Leishmaniasis remains one of the most neglected tropical diseases, affecting millions of people worldwide and posing a substantial public health burden in endemic regions. Current treatment options are limited by toxicity, high costs, prolonged treatment regimens, treatment failure, and the increasing emergence of drug-resistant parasites. Moreover, the remarkable genomic plasticity and adaptive capacity of Leishmania species, driven by mosaic aneuploidy and copy number variation, complicate durable target identification and underscore the need for precision-oriented therapeutic approaches.
