Dura immunity configures leptomeningeal metastasis immunosuppression for cerebrospinal fluid barrier invasion.

The cerebrospinal fluid (CSF) border accommodates diverse immune cells that permit peripheral cell immunosurveillance. However, the intricate interactions between CSF immune cells and infiltrating cancer cells remain poorly understood. Here we use fate mapping, longitudinal time-lapse imaging and multiomics technologies to investigate the precise origin, cellular crosstalk and molecular landscape of macrophages that contribute to leptomeningeal metastasis (LM) progression. Mechanically, we find that dura-derived LM-associated macrophages (dLAMs) migrate into the CSF in a matrix metalloproteina…

Single cell transcriptomes and multiscale networks from persons with and without Alzheimer's disease.

The emergence of single nucleus RNA sequencing (snRNA-seq) offers to revolutionize the study of Alzheimer's disease (AD). Integration with complementary multiomics data such as genetics, proteomics and clinical data provides powerful opportunities to link cell subpopulations and molecular networks with a broader disease-relevant context. We report snRNA-seq profiles from superior frontal gyrus samples from 101 well characterized subjects from the Banner Brain and Body Donation Program in combination with whole genome sequences. We report findings that link common AD risk variants with CR1 expr…

Gut Bacteroides act in a microbial consortium to cause susceptibility to severe malaria.

Malaria is caused by Plasmodium species and remains a significant cause of morbidity and mortality globally. Gut bacteria can influence the severity of malaria, but the contribution of specific bacteria to the risk of severe malaria is unknown. Here, multiomics approaches demonstrate that specific species of Bacteroides are causally linked to the risk of severe malaria. Plasmodium yoelii hyperparasitemia-resistant mice gavaged with murine-isolated Bacteroides fragilis develop P. yoelii hyperparasitemia. Moreover, Bacteroides are significantly more abundant in Ugandan children with severe malar…

Species-specific FMRP regulation of RACK1 is critical for prenatal cortical development.

Fragile X messenger ribonucleoprotein 1 protein (FMRP) deficiency leads to fragile X syndrome (FXS), an autism spectrum disorder. The role of FMRP in prenatal human brain development remains unclear. Here, we show that FMRP is important for human and macaque prenatal brain development. Both FMRP-deficient neurons in human fetal cortical slices and FXS patient stem cell-derived neurons exhibit mitochondrial dysfunctions and hyperexcitability. Using multiomics analyses, we have identified both FMRP-bound mRNAs and FMRP-interacting proteins in human neurons and unveiled a previously unknown role …

Promoting Butenyl-spinosyn Production Based on Omics Research and Metabolic Network Construction in Saccharopolyspora pogona.

Understanding the metabolism of Saccharopolyspora pogona on a global scale is essential for manipulating its metabolic capabilities to improve butenyl-spinosyn biosynthesis. Here, we combined multiomics analysis to parse S. pogona genomic information, construct a metabolic network, and mine important functional genes that affect the butenyl-spinosyn biosynthesis. This research not only elucidated the relationship between butenyl-spinosyn biosynthesis and the primary metabolic pathway but also showed that the low expression level and continuous downregulation of the bus cluster and the competit…

Genome sequencing and RNA-seq analyses of mitochondrial complex I deficiency revealed Alu insertion-mediated deletion in NDUFV2.

Isolated complex I deficiency is the most common cause of pediatric mitochondrial disease. Exome sequencing (ES) has revealed many complex I causative genes. However, there are limitations associated with identifying causative genes by ES analysis. In this study, we performed multiomics analysis to reveal the causal variants. We here report two cases with mitochondrial complex I deficiency. In both cases, ES identified a novel c.580G>A (p.Glu194Lys) variant in NDUFV2. One case additionally harbored c.427C>T (p.Arg143*), but no other variants were observed in the other case. RNA sequencing show…

Single-Tube Mass Spectrometry-Based Workflow for Multi-Omics Profiling of Diverse Biomolecules.

Advances in mass spectrometry-based omics technologies enable detailed exploration of biological processes. However, robust detection of multiple biomolecule types from the same biological sample remains challenging. We developed a multi-omics platform for the simultaneous detection of metabolites (polar and semi-polar), lipids, proteins, and native peptides, all detected in a high-throughput manner from a single tube. As a proof-of-concept for the platform, we profiled the profound and dynamic molecular changes occurring in tomato during fruit development. This included optimizing sample coll

Topology-guided dual-masked contrastive learning for weakly supervised cell-type annotation in single-cell multi-omics.

Single-cell multi-omics technologies provide complementary views of cellular states, but are challenged by pervasive feature sparsity, pronounced cross-modality heterogeneity, and a critical shortage of labeled cells, hindering accurate cell-type annotation. We propose dual-masked contrastive learning (DMCL), a topology-guided weakly supervised cross-modal representation learning framework that addresses these challenges within a unified architecture. DMCL first constructs modality-specific K-nearest neighbor graphs to capture cell-cell topological relationships within each omics layer. A dual

Integrative analysis of immune and microbial subtypes predicts immunotherapy response in stomach adenocarcinoma.

The tumor immune microenvironment and intratumoral microbiota play critical roles in cancer progression and immunotherapy response, yet their integrated functions in stomach adenocarcinoma (STAD) are not well understood. This study conducted a multi-omics analysis of transcriptomic and microbiome data from 348 patients with STAD. Using the ImmuCellAI algorithm, immune cell infiltration (ICI) was estimated, and non-negative matrix factorization classified samples into three immune subtypes (INC-1, INC-2, and INC-3). Differential expression analysis identified immune-related signature genes enri

Integrated network toxicology and multi-omics analysis reveals Benzo(a)pyrene-driven molecular networks and prognostic biomarkers in colon cancer.

Benzo(a)pyrene (BaP), an environmental carcinogen, contributes to colon cancer pathogenesis through incompletely elucidated mechanisms. This study integrated network toxicology and multi-omics analyses to decipher BaP-associated molecular signatures and clinical relevance in colon cancer. Using TCGA-COAD data, 113 differentially expressed BaP-related targets were identified via CTD and Super-PRED databases. PPI networks, functional enrichment, and Cox/Lasso regression revealed key pathways (xenobiotic metabolism, p53 signaling, cell cycle) and six prognostic genes (CLK2, CRYAB, RPS6KA1, DPP7,

scGSI: Graph-guided self-supervised integration of paired single-cell multi-omics.

Paired single-cell multi-omics technologies provide direct within-cell correspondence across molecular layers and offer a powerful route to dissecting cellular heterogeneity and regulatory relationships. However, effective integration requires more than modality mixing: a useful model must accurately align paired cells while preserving modality-specific topological structure and biologically meaningful variation. Existing methods often struggle with topology mismatch across modalities, underuse cross-modal complementarity within paired cells, or improve alignment at the cost of biological fide

Evolution, disciplinary integration, and frontiers of multi-omics and single-cell technologies in periodontology: a bibliometric analysis (2000-2025) with an early-2026 frontier update.

The field of periodontology is undergoing a paradigm shift from traditional microbiology to systems biology, driven by advancements in multi-omics and single-cell technologies. Despite the rapid surge in publications, a Web of Science Core Collection (WoSCC)-based bibliometric and scientometric analysis mapping the evolutionary trajectory and emerging frontiers of these technologies in periodontal research remains needed. We performed a bibliometric and scientometric analysis of literature published from 2000 to 2025, with records from early 2026 used only as an exploratory frontier update, us

SpaHDSRL: hierarchical dual-graph self-supervised representation learning for integrating spatially resolved multi-omics data.

Spatial multi-omics technologies facilitate simultaneous measurement of multiple molecular modalities within their native spatial context, offering opportunities to characterize tissue organization and cellular heterogeneity. However, effective integration remains challenging because such data concurrently encode spatial adjacency and molecular similarity, while also being limited by high dimensionality, sparsity, noise, and cross-modality heterogeneity. Here, we propose SpaHDSRL, a hierarchical dual-graph self-supervised representation learning framework for spatial multi-omics integration. S

DeeDeeExperiment: building an infrastructure for integrating and managing omics data analysis results in R/Bioconductor.

SUMMARY: Modern omics experiments now involve multiple conditions and complex designs, producing an increasingly large set of differential expression and functional enrichment analysis results. However, no standardized data structure exists to store and contextualize these results together with their metadata, leaving researchers with an unmanageable and potentially non-reproducible collection of results that are difficult to navigate and/or share. Here we introduce DeeDeeExperiment, a new S4 class for managing and storing omics data analysis results, implemented within the Bioconductor ecosys

Multi-omics reveals the microbial succession-driven metabolic regulation during sequential fermentation of fresh Spirulina.

Fermented Spirulina has superior sensorial and bioactive properties, but the impact of microbial succession on metabolic regulations of these attributes remains unclear. This study investigates metabolic regulations via integrated multi-omics analyses that link microbial succession with coordinated shifts in volatile and non-volatile metabolites. Sequential fermentation enhanced the sensory score of Spirulina from 40.09 to 89.29 points and improved its in vitro hypoglycemic and hypolipidemic activities as depicted by higher α-glucosidase inhibition (90.2%), pancreatic lipase inhibition (36.5%)
