The neurofibromin 1 (NF1) splice-site mutation c.61-2A>G (rs1131691100) is a rare, pathogenic, autosomal dominant variant that disrupts NF1 tumor-suppressor function, causing neurofibromatosis type 1 (NF1). Its pathogenic mechanism is poorly understood, and the potential for personalized therapeutic genome editing remains unknown due to the absence of a standard framework for investigating splicing disorders. Here, we performed a comprehensive multi-omics analysis of a de novo c.61-2A>G case from South Korea, integrating short- and long-read whole genome sequencing, whole transcriptome sequenc

Aberrant RNA structure and function operate in neurological disease progression and severity. As RNA contributes to disease pathology in a complex fashion, that is, via various mechanisms, it has become an attractive therapeutic target for small molecules and oligonucleotides. In this review, we discuss the identification of RNA structures that cause or contribute to neurological diseases as well as recent progress toward the development of small molecules that target them, including small molecule modulators of pre-mRNA splicing and RNA repeat expansions that cause microsatellite disorders su…

Here, we discuss three RNA-based therapeutic technologies exploiting various oligonucleotides that bind to RNA by base pairing in a sequence-specific manner yet have different mechanisms of action and effects. RNA interference and antisense oligonucleotides downregulate gene expression by inducing enzyme-dependent degradation of targeted mRNA. Steric-blocking oligonucleotides block the access of cellular machinery to pre-mRNA and mRNA without degrading the RNA. Through this mechanism, steric-blocking oligonucleotides can redirect alternative splicing, repair defective RNA, restore protein prod

RNA N6-methyladenosine (m6A) modifications dynamically modulate RNA stability, splicing, and translation in plants, influencing developmental and stress response processes. In this review, we provide an overview of the key protein complexes involved in RNA m6A modification, including methyltransferases, demethylases, and m6A-binding proteins. We then demonstrate that m6A modulates vegetative growth, reproductive processes, responses to stresses, and hormone signaling. In agronomically important crops, RNA m6A modifications affect stress resilience, developmental timing, and quality traits, suc

Over the past few years only, next-generation sequencing technologies became accessible and many applications were rapidly derived, such as the development of RNA-seq, a technique that uses deep sequencing to profile whole transcriptomes. RNA-seq has the power to discover new transcripts and splicing variants, single nucleotide variations, fusion genes, and mRNA levels-based expression profiles. Preparing RNA-seq libraries can be delicate and usually obligates buying expensive kits that require large amounts of stating materials. The method presented here is flexible and cost-effective. Antisense oligonucleotide-mediated splicing modulation is an attractive strategy for treating genetic disorders. In 2016, two splice-switching oligonucleotides (SSOs) were approved by the FDA. To date, various types of novel artificial nucleic acids have been developed, and their potential for splicing modulations has been demonstrated. To apply these novel chemistries to SSOs, it is necessary to determine the appropriate design for each artificial nucleic acid, such as the length of the SSO and number of modifications. In this protocol, we focus on SSOs modified with 2'-O,4'-methylene-bridged

Alternative pre-mRNA splicing is a tightly controlled process conducted by the spliceosome, with the assistance of several regulators, resulting in the expression of different transcript isoforms from the same gene and increasing both transcriptome and proteome complexity. The differences between alternative isoforms may be subtle but enough to change the function or localization of the translated proteins. A fine control of the isoform balance is, therefore, needed throughout developmental stages and adult tissues or physiological conditions and it does not come as a surprise that several dis…

Hereditary spinocerebellar ataxia (SCA) is a cluster of heterogeneous disorders. At now, 29 dominant loci have been assigned. Responsible genes and mutations are determined in at least 14 of them. In recessive and X-linked SCAs, 15 loci have been mapped, and mutation in each gene is determined by 6 disorders. Molecular mechanism of those SCAs are variable. Generally, deletion, insertion, or substitution in a gene modifies the primary structure of mRNA, subsequently resulting in disturbance of transcription or in translation of mutant proteins showing loss-of-function or dominant negative effec

The process of excising introns from pre-mRNA complexes is directed by specific genomic DNA sequences at intron-exon borders known as splice sites. These regions contain well-conserved motifs which allow the splicing process to proceed in a regulated and structured manner. However, as well as conventional splicing, several genes have the inherent capacity to undergo alternative splicing, thus allowing synthesis of multiple gene transcripts, perhaps with different functional properties. Within the human genome, therefore, through alternative splicing, it is possible to generate over 100,000 phy

Prion diseases or transmissible spongiform encephalopathies are fatal neurodegenerative disorders featured by an aberrant metabolism of a cellular membrane glycoprotein, the prion protein (PrP-C). PrP-C is being related to Cu (II) homeostasis and postulated as candidate for cell signaling and cell adhesion functions. Under pathological conditions PrP-C converts into a conformational isomer (PrP*, PrP-res, PrP-Sc, PrP-Creutzfeldt-Jakob disease, etc.). In addition to divergent biochemical characteristics, the latter form displays the property of recognizing the normal protein and transforming it

Background: Circular RNAs (circRNAs) constitute an emerging research field, as these RNA molecules play a crucial role in cellular functions and the progression of various human pathologies. Little is known about alternative circularization leading to the formation of distinct circRNAs from the same primary transcript, the role of circRNAs with slightly different back-splice junctions (BSJs) resulting in very similar circRNA sequences-called circRNA isoforms-and the extent to which the same primary transcripts produce alternative circRNAs. In this study, we discovered alternative circRNAs prod

BACKGROUND: Hepatitis B virus (HBV) infection represents a major global public health challenge. The covalently closed circular DNA (cccDNA), which serves as the key reservoir for viral persistence, currently requires invasive liver biopsy for clinical monitoring. Recent studies have identified serum HBV pregenomic RNA (pgRNA) and its splicing variants emerging as potential noninvasive and reliable biomarkers for tracking disease progression and forecasting prognosis in chronic HBV infection. Precise detection of pgRNA is therefore essential for informed clinical decision-making and optimized

(1) Background: RNA binding motif 20 (RBM20) regulates mRNA splicing specifically in muscle tissues. Missense mutations in the arginine/serine (RS) domain of RBM20 lead to abnormal gene splicing and have been linked to severe dilated cardiomyopathy (DCM) in human patients and animal models. Interestingly, many of the reported DCM-linked missense mutations in RBM20 are in a highly conserved RSRSP stretch within the RS domain. Recently, it was found that the two Ser residues within this stretch are constitutively phosphorylated, yet the identity of the kinase(s) responsible for phosphorylating t…

CTG repeat expansion (CTGexp) is associated with aberrant alternate splicing that contributes to cardiac dysfunction in myotonic dystrophy type 1 (DM1). Excision of this CTGexp repeat using CRISPR-Cas resulted in the disappearance of punctate ribonuclear foci in cardiomyocyte-like cells derived from DM1-induced pluripotent stem cells (iPSCs). This was associated with correction of the underlying spliceopathy as determined by RNA sequencing and alternate splicing analysis. Certain genes were of particular interest due to their role in cardiac development, maturation, and function (TPM4, CYP2J2,

Autoimmune rheumatic diseases (ARDs), often characterized by pain, constitute a diverse group of autoimmune conditions involving inflammation-mediated injuries to bones, joints, surrounding connective tissues, and occasionally other organs. RNA methylation is a key epitranscriptomic modification that regulates gene expression by influencing stability, splicing, nuclear translocation and degradation. Recent studies have highlighted the crucial role of RNA modification in the pathogenesis and progression of various ARDs. RNA modification affects critical biologic processes of ARDs, such as infla

BACKGROUND: Congenital adrenal hyperplasia (CAH) due to 21-hydroxylase deficiency is an autosomal recessive disease of steroidogenesis that affects 1 in 15,000. Approximately, 10% of the CAH population also suffer from CAH-X, a connective tissue dysplasia consistent with hypermobility type Ehlers-Danlos syndrome (EDS). Most patients with CAH-X carry a contiguous gene deletion involving CYP21A2 encoding 21-hydroxylase and TNXB encoding tenascin-X (TNX), but some are of unknown etiology.
METHODS: We conducted clinical evaluation and medical history review of EDS-related manifestations in subjec

The interaction of RNA helicases and non-canonical G-rich quadruplex (G4) structures in all aspects of RNA metabolism is a rapidly expanding field of study. Both cellular and viral RNA helicases dynamically maintain and disrupt G4 RNA structures in multiple compartments of the cell for efficient trafficking, transcription, splicing, translation, and, in the case of viral RNA genomes, replication. The conserved domains shared by diverse members of the helicase superfamilies for RNA binding and ATP-mediated duplex unwinding suggest that quadruplex disruption is a critical activity for many helic

Repeat expansions of short nucleotide sequences underlie over 40 neuromuscular diseases, including myotonic dystrophy type 1 (DM1). The DM1 CUG repeat RNA is thought to accumulate in RNA nuclear foci that sequester RNA-binding proteins, including muscleblind-like splicing regulator 1 (MBNL1). To understand the composition and formation of such nuclear foci, we employed quantitative imaging in a patient-derived myotube model. We find that most "foci" are comprised of single RNAs and that these single RNA species contribute to the sequestration of MBNL1 protein. Rare foci can contain upwards of

Bartonella bacilliformis, the etiological agent of Carrión's disease, is a Gram-negative, facultative intracellular alphaproteobacterium. Carrión's disease is an emerging but neglected tropical illness endemic to Peru, Colombia, and Ecuador. B. bacilliformis is spread between humans through the bite of female phlebotomine sand flies. As a result, the pathogen encounters significant and repeated environmental shifts during its life cycle, including changes in pH and temperature. In most bacteria, small non-coding RNAs (sRNAs) serve as effectors that may post-transcriptionally regulate the stres
