Cooperative protofilament switching emerges from inter-motor interference in multiple-motor transport.

Within living cells, the transport of cargo is accomplished by groups of molecular motors. Such collective transport could utilize mechanisms which emerge from inter-motor interactions in ways that are yet to be fully understood. Here we combined experimental measurements of two-kinesin transport with a theoretical framework to investigate the functional ramifications of inter-motor interactions on individual motor function and collective cargo transport. In contrast to kinesin's low sidestepping frequency when present as a single motor, with exactly two kinesins per cargo, we observed substan

Modeling the weak hydrogen bonding of pyrrole and dichloromethane through Raman and DFT study.

Raman spectra of neat pyrrole (C(4)H(5)N) and its binary mixtures with dichloromethane (CH(2)Cl(2), DCM) with varying mole fractions of C(4)H(5)N from 0.1 to 0.9 were recorded in order to monitor the influence of molecular interaction on spectral features of selected vibrational bands of pyrrole in the region 600-1600 cm(-1). Only 1369 cm(-1) vibrational band of pyrrole shows a significant change in its peak position in going from neat pyrrole to the complexes. The 1369 cm(-1) band shows (∼6 cm(-1)) blue shift upon dilution and the corresponding linewidth shows the maximum shift at C = 0.5 mol

Resolution of a meningococcal disease outbreak from whole-genome sequence data with rapid Web-based analysis methods.

The increase in the capacity and reduction in cost of whole-genome sequencing methods present the imminent prospect of such data being used routinely in real time for investigations of bacterial disease outbreaks. For this to be realized, however, it is necessary that generic, portable, and robust analysis frameworks be available, which can be readily interpreted and used in real time by microbiologists, clinicians, and public health epidemiologists. We have achieved this with a set of analysis tools integrated into the PubMLST.org website, which can in principle be used for the analysis of an

On the possibility of the amphotericin B-sterol complex formation in cholesterol- and ergosterol-containing lipid bilayers: a molecular dynamics study.

Amphotericin B (AmB) is a well-known membrane-active antibiotic that has been used to treat systemic fungal infections for more than 45 years. Therapeutic application of AmB is based on the fact that it is more active against ergosterol-containing membranes of fungal cells than against mammalian membranes with cholesterol. In this paper, we examine the hypothesis according to which the selectivity of the AmB's membrane action originates from its different ability to form the binary complexes with the relevant sterols. To this end, molecular dynamics simulations were performed for systems conta

Nanocrystal shape and the mechanism of exciton spin relaxation.

The rate of exciton spin relaxation (flips) between the bright exciton states (F = +/-1) of CdSe nanocrystals is reported as a function of shape, for dots and nanorods. The spin relaxation is measured using an ultrafast transient grating method with a crossed linearly polarization sequence. It is found that the spin relaxation rate depends on the radius, not length, of the nanocrystals. That observation is explained by deriving an expression for the electronic coupling matrix element that mixes the bright exciton states.

Conformation biases of amino acids based on tripeptide microenvironment from PDB database.

We have constructed a bank (FTTP) of tendentious factors of three states of three-peptide units from PDB database based on conformational dihedral angle library and demonstrated that amino acid biases toward protein secondary structure are present in natural protein sequences. Our research results reveal that 20 standard amino acids fall into three groups: nine residues inclined to alpha-helix with a common character (e.g. direct side chain aliphatic residues or positive/negative charged residues) arrange in three grades, viz EA, QKRLD, and MN, in turn; seven residues are apt to beta-strand wi

Molecular determinants of ligand recognition and efficacy in the TRPM3 voltage sensor-like domain.

Transient receptor potential melastatin 3 (TRPM3) is a calcium-permeable ion channel implicated in chronic pain and developmental and epileptic encephalopathies. The voltage sensor-like domain (VSLD) is a major site of pharmacological modulation, but the molecular determinants of ligand recognition and efficacy remain incompletely understood. Here we combine cryo-electron microscopy, molecular dynamics simulations, mutagenesis, and medicinal chemistry to investigate the interactions of TRPM3 with the inhibitors isosakuranetin, maprotiline, and diclofenac. We show that structurally diverse liga

From Undruggable to Actionable: Redefining Druggability Through Emerging Therapeutic Modalities.

The concept of "undruggable" targets has long represented a major limitation in medicinal chemistry, referring to proteins and biomolecules that lack well-defined binding pockets or exhibit highly dynamic conformational behavior. However, advances in structural biology, chemical biology, and computational methodologies are rapidly expanding the scope of tractable therapeutic space. Emerging modalities, including targeted protein degradation, molecular glues, macrocycles, RNA-targeting small molecules, covalent ligands, and artificial intelligence-assisted molecular design, enable pharmacologic

Molecular Networking-Guided Discovery of New Calbistrins from Aspergillus japonicus and Integrated Omics Analyses of Their Phytotoxic Mechanism.

Fungal species are a rich source of bioactive metabolites for agrochemical discovery. LC-MS/MS-guided molecular networking of Aspergillus japonicus led to the isolation of eight rare calbistrin-type polyketides (1-8), including three new derivatives, japonidienes J-L (1-3). Their structures were elucidated by spectroscopic analysis and computational methods. Compounds 1, 2, and 5-8 were evaluated for phytotoxicity against Eleusine indica and Amaranthus retroflexus seeds. Compounds 1 and 2 inhibited E. indica radicle elongation by 89.4% and 87.8%, respectively, comparable to glyphosate, while c

Proteomic and Transcriptomic Analyses Define Molecular Subtypes, Identify Biomarkers, and Suggest Potential Therapeutic Agent for Early-Stage HBV-Related Hepatocellular Carcinoma.

Molecular heterogeneity in hepatitis B virus (HBV)-associated hepatocellular carcinoma (HCC) complicates patient stratification. Here, we perform integrative proteomic analysis on 272 early stage HBV-HCC tumors from four East Asian cohorts, uncovering two robust molecular subtypes. Group B (n = 53) is associated with hyperproliferation, oncogenic signaling, and significantly poorer overall (P <0.001) and relapse-free survival (P <0.05). In contrast, group A (n = 219) is enriched in differentiation and metabolic pathways. These findings are validated by matched transcriptomics (n = 108), aligni

Comprehensive Investigations About the Binding Interactions of Sudan Dyes with DNA by Spectroscopy and Docking Methods.

Sudan dyes are recognized as carcinogens, which are strictly determined whether there are them in food for food safety. Hence, in order to understand the mechanism at the molecular level, this work investigated the binding interactions of Sudan I-IV with calfthy mus DNA. The synchronous fluorescence and UV-vis spectral results suggested the complex formation between Sudan I-IV and ct-DNA. EB and Hoechst 33258 displacement experimental results confirmed the binding sites of Sudan I-IV in ct-DNA and the minor groove-binding mode of Sudan I-IV with ct-DNA. The molecular modeling computational met

Evaluation of an internet of things device for isothermal molecular detection.

We describe a low-cost up scalable molecular test platform providing accessibility to frequent testing - the prerequisite to control infectious epidemics. The device uses the Multi-Spectral Digital Sensor AS7341 in a small fluorescence spectrometer which communicates with a Smartphone App via Bluetooth, which passes on the raw data to outsourced computation in the cloud via the internet. This very stable setup allows easy to use on site testing of individual samples and anonymised data analysis while providing the basis for direct result transmission of a rapid isothermal molecular diagnostic

Valorization of crocodile head for anti-inflammatory peptides: In silico screening and cellular validation.

In this study, two novel anti-inflammatory peptides were identified from the hydrolysates of crocodile heads using computer-assisted techniques and in vitro cellular experiments. Their interaction mechanisms were elucidated through molecular docking and molecular dynamics simulations. A total of 67 peptides were identified via LC-MS/MS, with AKLDLEEVIK and DFLDLPSIER emerging as promising candidates for anti-inflammatory activity. Results of in vitro cellular experiments demonstrated that these peptides significantly inhibited LPS-stimulated macrophage hyperactivation, resulting in reduced rel

Scoliosis as a Paradigm of Pathological Spinal Curvature: Molecular Mechanisms and Imaging Innovations : Molecular and Imaging Insights in Scoliosis.

Pathological spinal curvature encompasses a broad spectrum of deformities that arise from a complex interplay of genetic, molecular, and biomechanical factors. This review synthesizes current knowledge on the molecular underpinnings of spinal deformities, with a focus on the dysregulation of non-coding RNAs, aberrant activation of the Wnt signaling pathway, inflammatory cytokine imbalances, and epigenetic modifications. In parallel, the article provides a detailed overview of both conventional and emerging imaging techniques used in the clinical assessment of spinal curvature. Traditional radi

Primary Extraosseous Ewing Sarcoma of the Vulva: Unravelling the Mystery of a Common Tumor in an Uncommon Site.

Primary vulvar Ewing sarcoma (ES) is exceedingly rare, particularly in postmenopausal women. To date, only 14 cases have been confirmed through molecular cytogenetic analysis. We report the case of a 55-year-old woman presenting with a painful, ulcerated vulvar mass. Imaging revealed a 6×7.9×8.5 cm lobulated soft tissue lesion. Contrast-enhanced computed tomography (CECT) demonstrated pulmonary metastases. Histopathology of the vulvar mass showed sheets of malignant small round cells, which were highlighted by strong membranous CD99 expression and NKX2.2 nuclear expression on immunohistochemis

The genomic landscape of tuberous sclerosis complex.

Tuberous sclerosis complex (TSC) is a rare genetic disease causing multisystem growth of benign tumours and other hamartomatous lesions, which leads to diverse and debilitating clinical symptoms. Patients are born with TSC1 or TSC2 mutations, and somatic inactivation of wild-type alleles drives MTOR activation; however, second hits to TSC1/TSC2 are not always observed. Here, we present the genomic landscape of TSC hamartomas. We determine that TSC lesions contain a low somatic mutational burden relative to carcinomas, a subset feature large-scale chromosomal aberrations, and highly conserved m

Ab initio molecular dynamics with noisy forces: validating the quantum Monte Carlo approach with benchmark calculations of molecular vibrational properties.

We present a systematic study of a recently developed ab initio simulation scheme based on molecular dynamics and quantum Monte Carlo. In this approach, a damped Langevin molecular dynamics is employed by using a statistical evaluation of the forces acting on each atom by means of quantum Monte Carlo. This allows the use of an highly correlated wave function parametrized by several variational parameters and describing quite accurately the Born-Oppenheimer energy surface, as long as these parameters are determined at the minimum energy condition. However, in a statistical method both the minim

Simple liquid models with corrected dielectric constants.

Molecular simulations often use explicit-solvent models. Sometimes explicit-solvent models can give inaccurate values for basic liquid properties, such as the density, heat capacity, and permittivity, as well as inaccurate values for molecular transfer free energies. Such errors have motivated the development of more complex solvents, such as polarizable models. We describe an alternative here. We give new fixed-charge models of solvents for molecular simulations--water, carbon tetrachloride, chloroform, and dichloromethane. Normally, such solvent models are parametrized to agree with experime

Homodimeric bis-quaternary heterocyclic ammonium salts as potent acetyl- and butyrylcholinesterase inhibitors: a systematic investigation of the influence of linker and cationic heads over affinity and selectivity.

A molecular library of quaternary ammonium salts (QASs), mainly composed of symmetrical bis-quaternary heterocyclic bromides exhibiting choline kinase (ChoK) inhibitory activity, were evaluated for their ability to inhibit acetyl- and butyrylcholinesterase (AChE and BChE, respectively). The molecular framework of QASs consisted of two positively charged heteroaromatic (pyridinium or quinolinium) or sterically hindered aliphatic (quinuclidinium) nitrogen rings kept at an appropriate distance by lipophilic rigid or semirigid linkers. Many homodimeric QASs showed AChE and BChE inhibitory potency
