Evolution and persistence of influenza A and other diseases.

The evolution of the etiological agents of disease presents one of the greatest challenges for their control, and makes essential complementing standard epidemiological investigations with broader approaches that allow for evolutionary change. Given the stunning genetic diversity that is possible for many such agents, such as the influenza virus, it is impossible to represent all of the diversity manifest at the level of amino acid sequences. We show that drift-variant influenza strains naturally cluster into groups which are associated with functionally important epitopic regions. Dominant cl

On the design of neural networks in the brain by genetic evolution.

Hypotheses are presented of what could be specified by genes to enable the different functional architectures of the neural networks found in the brain to be built during ontogenesis. It is suggested that for each class of neuron (e.g., hippocampal CA3 pyramidal cells) a small number of genes specify the generic properties of that neuron class (e.g., the number of neurons in the class, and the firing threshold), while a larger number of genes specify the properties of the synapses onto that class of neuron from each of the other classes that makes synapses with it. These properties include not

Novel antifungal α-hairpinin peptide from Stellaria media seeds: structure, biosynthesis, gene structure and evolution.

Plant defense against disease is a complex multistage system involving initial recognition of the invading pathogen, signal transduction and activation of specialized genes. An important role in pathogen deterrence belongs to so-called plant defense peptides, small polypeptide molecules that present antimicrobial properties. Using multidimensional liquid chromatography, we isolated a novel antifungal peptide named Sm-AMP-X (33 residues) from the common chickweed (Stellaria media) seeds. The peptide sequence shows no homology to any previously described proteins. The peculiar cysteine arrangeme

Comparative microsatellite typing of new world leishmania infantum reveals low heterogeneity among populations and its recent old world origin.

Leishmania infantum (syn. L. chagasi) is the causative agent of visceral leishmaniasis (VL) in the New World (NW) with endemic regions extending from southern USA to northern Argentina. The two hypotheses about the origin of VL in the NW suggest (1) recent importation of L. infantum from the Old World (OW), or (2) an indigenous origin and a distinct taxonomic rank for the NW parasite. Multilocus microsatellite typing was applied in a survey of 98 L. infantum isolates from different NW foci. The microsatellite profiles obtained were compared to those of 308 L. infantum and 20 L. donovani strain

The historical domestication of a Clostridium botulinum strain used for the industrial production of botulinum neurotoxin.

Laboratory production of botulinum neurotoxin (BoNT) began more than 90 y ago for medical, military, and later pharmaceutical applications, creating one of the longest-running examples of microbial cultivation under sustained human control. A single Clostridium botulinum Group I lineage, Army Hall A (AHA), was established by the US military in 1942 and later gave rise to Hall A-hyper (HAH), the strain widely used for pharmaceutical BoNT production. We analyzed more than 1,000 C. botulinum genomes to identify AHA's closest relatives and to infer the most recent common ancestor (MRCA) shared wit

Decoding the Avian Missing Gene Mystery: Dot Chromosomes Unmask Extensive Gene Loss and Novel Genetic Instability.

The apparent absence of numerous conserved vertebrate genes from avian genomes has puzzled researchers for over a decade. In recent years, a subset of these genes has been identified; however, their sequences are unusually problematic, often evading detection by standard sequencing technologies. This limitation has hindered detailed investigation of the phenomenon-until recent progress in long read technologies, which are more robust against sequencing biases. This enabled us to classify real gene losses extensively, which strikingly revealed that a large number of the genes residing on so-cal

The Phylodynamic Threshold of Measurably Evolving Populations.

The molecular clock is a fundamental tool for understanding the time and pace of evolution, requiring calibration information alongside molecular data. Sampling times are often used for calibration since some organisms accumulate enough mutations over the course of their sampling period. This practice ties together two key concepts: measurably evolving populations and the phylodynamic threshold. Our current understanding suggests that populations meeting these criteria are suitable for molecular clock calibration via sampling times. However, the definitions and implications of these concepts r

Host hybridization enabled the emergence of a reassorted hantavirus lineage.

The exchange of genetic material between individuals is a key driver of evolution and diversification across most branches of life. Segmented viruses can exchange genetic material through reassortment of genomic segments. New viral strains that emerge from reassortments can have greater infection ranges and higher virulence, although concrete examples of the adaptive advantages of reassortants in nature apart from influenza remain rare. We studied here the evolutionary history and consequences of reassortment in Tula orthohantavirus (TULV) in a hybrid zone between evolutionary lineages of its

Examining selection dynamics and limitations in multi-round protein selection of high diversity libraries.

Proteins and peptides underpin essential biological functions and technological applications, from targeting disease-relevant interactions to providing broad enzymatic activities. However, engineering molecules with desired properties remains difficult, owing to complex sequence-structure-function relationships and the lack of data on specific systems. Experimental selection strategies, including directed evolution, phage display, and mRNA display, address this challenge by leveraging high diversity libraries and iterative enrichment under defined selection pressures. This allows for the ident

Big Tau: Structure, Evolutionary Divergence, and Emerging Roles in Cytoskeletal Dynamics and Tauopathies.

Tau proteins are microtubule-associated proteins that regulate axonal structure, dynamics, and transport, and their dysregulation underlies several neurodegenerative diseases. The MAPT gene produces multiple tau isoforms through alternative splicing, including the high-molecular-weight isoform known as Big tau, which contains an insert of the large 4a exon of approximately 250 amino acids. Big tau is predominantly expressed in neurons of the peripheral nervous system (PNS), cranial motor nuclei, and select neurons of the central nervous system (CNS) such as the cerebellum and brainstem. Mining viruses in public databases unveils the diversity within the Deltaflexiviridae family.

Cloud computing platforms aided the scalability and applicability of viral mining in genomic databases. The Serratus project reported SRA accessions that may contain viral sequences. This study analyzed SRA accessions containing sequences similar to Tymovirales members to verify the presence of sequence data derived from viral genomes. All steps in the genome mining analysis were performed by a pipeline running on virtual machines hosted on the Google Cloud Platform. Manual curation of the pipeline output discovered 111 putative genomes in the analyzed SRAs. Among the genomes identified, four

Deciphering pervasive domestication and active "dark matter" of proviruses in prokaryotes via precision border mapping.

Proviruses are widespread components of prokaryotic genomes, yet their characterization is impeded by border identification errors. We developed ProBord (Provirus Border Delimiter), a tool achieving single-base-precision border mapping via cross-genome attB site alignment. Using ProBord, we built a database of 430,134 border-delimited proviruses (BDPs). Our analysis revealed that BDPs carry diverse functional genes, including virulence and antibiotic resistance determinants, as well as defense and antidefense systems, with position-specific distributions. Furthermore, comparing BDPs with borde

Loss of Major Histocompatibility Complex I and II Function in the Genome of Glacier Lanternfish Provides Insight Into Evolution of Vertebrate Immune Systems.

Lanternfishes (Myctophidae) are one of the most abundant and species diverse orders inhabiting the mesopelagic zone. Exploitation of marine resources has recently attracted increased interest. It is therefore essential to improve our understanding of the meso- and deep-pelagic ecosystems with respect to conservation and management strategies. Genomic resources are paramount to enable in-depth studies of population structuring and understanding the inherent genetic diversity, but also to enable studies of processes such as local adaptation and selection. Here, we present a genome assembly of th

Rubisco large and small subunits provide insights into allotetraploidy events from the genus Oryza.

Cytonuclear interactions play a pivotal role in eukaryotic adaptation, particularly in polyploid organisms, which must achieve coordinated expression and functional compatibility between nuclear-encoded and cytoplasmically inherited (e.g., chloroplast- and mitochondrial-encoded) genes. Ribulose-1,5-bisphosphate carboxylase/oxygenase (Rubisco) a hetero-oligomeric enzyme composed of chloroplast-encoded large subunits (rbcL) and nuclear-encoded small subunits (rbcS) provides an ideal model system for investigating the evolutionary dynamics of cytonuclear coadaptation. To elucidate patterns of cyt

Balancing under constraint: Structural insights into norovirus evolution and antigenic innovation.

Norovirus is the leading cause of acute viral gastroenteritis worldwide. While genomic studies have revealed its diversity and evolutionary patterns, the structural mechanisms driving viral adaptation remain poorly understood. Here, we establish a comprehensive structural database of norovirus VP1 P-domains across nine genogroups (GI-GIX) through large-scale AlphaFold2 predictions. By integrating phylogenetic analysis of VP1 sequences and structures, we demonstrate that sequence and structural evolution show overall concordance under purifying selection, yet significant local discrepancies rev

Transition From Land to Sea: Comparative Genomics Illuminates the Adaptive Evolution of the Intertidal Spider.

Spiders are renowned for their ecological versatility and silk-based innovations in materials science, yet marine environments remain virtually uncolonized by this predominantly terrestrial lineage. A striking exception is the obligate intertidal spider genus Desis, whose members have evolved extraordinary physiological and behavioural adaptations to persist in wave-swept, saline habitats that oscillate between land and sea. However, the molecular basis of these adaptations has remained largely unexplored. Here, we present a high-quality, chromosome-scale genome of the intertidal spider Desis

In Vitro Massively Parallel Screening of Human Regulatory Elements Involved in Postcranial Skeletal Development for Differential Activity Compared to Chimpanzee.

Every element of the human skeleton exhibits some differences in comparison to our closest living relatives, chimpanzees. Many of these skeletal modifications underpin key events in human evolution, enabling our species to walk upright, manipulate tools with precision, and support enlarged brains. Identifying the genomic changes that underlie these features remains an outstanding challenge due to the substantial number of differences between the human and chimpanzee genomes. To identify human-chimp sequence differences that modulate gene expression in the developing postcranial skeleton, we us

An evolutionary analysis of lysophospholipid acyltransferases generating membrane phospholipid diversity.

All living organisms are enclosed by biological membranes composed primarily of phospholipids. The diversification of membrane lipids has shaped key membrane functions, including signaling, membrane protein regulation, and immune responses, and may also have driven organismal evolution. In humans, this diversity is mainly generated by lysophospholipid acyltransferases (LPLATs), yet the evolutionary distribution and diversity of LPLATs across organisms remain poorly understood, particularly in pathogens. Here, we systematically identified candidate LPLAT proteins belonging to two major families
