Simultaneous molecular detection of Mycobacterium tuberculosis and multidrug resistance using CRISPR-AaCas12b-based nucleic acid assay.

OBJECTIVES: To address the unmet need for rapid, accurate diagnosis of Mycobacterium tuberculosis (MTB) and multidrug-resistant tuberculosis (MDR-TB), we developed and validated a clustered regularly interspaced short palindromic repeats-associated protein (CRISPR-Cas)-based diagnostic assay. METHODS: A multiplex-recombinase polymerase amplification (RPA) coupled CRISPR-Alicyclobacillus acidiphilus Cas12b (AaCas12b) assay was established for simultaneous detection of MTB by targeting the specific insertion sequence IS6110 and the two most common drug resistance mutations, rpoB 1349C>T for rif

Improving isolate recovery and identification of the Shiga toxin type in Shiga toxin nucleic acid test-positive feces.

UNLABELLED: Infections caused by Shiga toxin-producing Escherichia coli (STEC) strains carrying Shiga toxin 2 (stx2) are more likely to result in severe complications; however, most nucleic acid amplification tests used for STEC diagnosis do not differentiate between stx1 and stx2. We therefore sought to optimize stx typing and isolate recovery methods to guide clinical and public health management. stx polymerase chain reaction (PCR)-positive feces were cultured using CHROMagar STEC and gram-negative broth, with Stx1 and/or Stx2 antigen detection by enzyme immunoassay (EIA) on colony growth o

Pathway Complexity Defines the Shape of Nucleic Acid-Loaded Polyion Complex Micelles: Spheroids vs. Hexagonal Disks.

(Macro)molecular self-assembling systems are typically subjected to pathway complexity. The final structural outcome is not only determined by the system's composition but also depends on the details and kinetics of the pathway chosen to navigate the energetic landscape during the assembly process. In this study, a distinct manifestation of pathway complexity is presented in the formation of short double-stranded DNA (dsDNA)-loaded polyion complex (PIC) micelles. Besides the conventional assembly pathway of rapidly mixing dsDNA with preformed polycationic block copolymers, compositionally equi

Hybrid Vernier Sensor Based on Fabry-Perot-Assisted Tapered Microfiber for Ultrasensitive Detection of Nucleic Acid Biomarkers.

Ultrasensitive detection of nucleic acid biomarkers is vital for early disease screening and clinical diagnosis. However, conventional tapered microfiber (TMF) interferometers are constrained by limited sensitivity and detection resolution. Here, we present a Fabry-Perot-assisted tapered microfiber (FP-TMF) biosensor that implements a hybrid Vernier architecture exploiting asynchronous phase evolution. In this design, an air-cavity Fabry-Perot interferometer (FPI) serves as a static and dispersion-stable reference, with its frequency intentionally detuned from that of the highly dispersive TMF

Elimination of Carryover Contamination during Nucleic Acid Amplification Based on Damaged Base Excision by DNA Repair Enzymes.

Nucleic acid amplification is a pivotal technology for gene investigation in molecular biology as well as an indispensable tool for nucleic acid-based analyses across various disciplines. However, the aerosolized amplicons render the subsequent reaction susceptible to carryover contamination, leading to serious false positive results, particularly in scenarios involving repeated amplification of identical sequences. Although the uracil-DNA glycosylase-based strategy can address this issue for natural DNA amplification, the uracil-containing DNA required for bisulfite conversion-based DNA methy

CRISPR/Cas-Based Biosensing Strategies for Non-Nucleic Acid Contaminants in Food Safety: Status, Challenges, and Perspectives.

Non-nucleic acid targets (non-NATs), such as heavy metals, toxins, and pesticide residues, pose critical threats to food safety. Although CRISPR/Cas systems were initially developed for nucleic acid detection, recent advances have enabled their adaptation to non-NATs analysis by transducing target recognition into nucleic acid signals. Unlike previous reviews categorized by target type, this work establishes a mechanism-centric framework, systematically classifying non-NAT-to-nucleic acid signal conversion methodologies into three paradigms: (1) aptamer-based systems, (2) catalytic nucleic aci

Intraoperative detection of axillary metastasis of breast cancer using nucleic acid amplification methods: review of advantages and limitations.

INTRODUCTION: In the management of breast cancer, the need for assessment of axillary status has been questionable in recent years. However, it is still applicable for making a decision on adjuvant therapy and evaluating the prognosis. Molecular tests have been widely used for intraoperative detection of axillary lymph node metastases and have prevented a second surgery for dissection of the lymph nodes in at least 20% of the cases. Unlike histopathological examination, molecular tests do not need a specialized technologist to provide the results. AREAS COVERED: We have reviewed recent advanc

A calibration of nucleic acid (PCR) by antibody (IgG) tests in Germany: the course of SARS-CoV-2 infections estimated.

In Germany, a consortium of authority-accredited laboratories (ALM) covered approximately 90% of all severe acute respiratory syndrome coronavirus 2 (SARS-CoV-2) polymerase chain reaction (PCR) tests during the COVID-19 pandemic (March 2020 until January 2023), and they likewise conducted serological mass tests for IgG antibodies until May 2021. We analyzed the ALM-observed week-resolved time courses of test-positive fractions of PCR and IgG tests, by least-squares fitting a simple function of the former to the course of the latter. Specifically, we show that scaling and shifting the cumulativ

Bioresponsive Nucleic Acid Base Pair-Inspired Nanogels for Codelivery of Chemo-/Protein Drugs in Targeted Cancer Therapy.

Codelivery of chemo- and protein drugs enhances efficacy but faces challenges from physicochemical differences and inefficient release. We fabricated dual-responsive and tumor-targeting nucleic acid base-inspired nanogels (DTNANGs) for the in vivo codelivery of gemcitabine (Gem) and cytochrome C (CC). The nanogels were engineered through pH-sensitive base-pairing cross-linking between guanine- and cytosine-modified hyaluronic acid derivatives. DTNANGs achieved high drug-loading efficiency (96.3% for Gem, 94.5% for CC). In vitro and in vivo experiments confirmed that DTNANGs demonstrated superi

Bioimaging With Fluorescent Nucleic-Acid Aptamers for the Specific Detection and Quantification of Pseudomonas aeruginosa Alone and in Heterogeneous Bacterial Populations.

Aptamers, short nucleic acid sequences with high specificity and affinity for their targets, are promising candidates for diagnostic applications due to their ability to detect a wide range of pathogens. We present a fluorescent bioimaging approach for detecting Pseudomonas aeruginosa, based on aptamer F23. Conjugated with fluorescent dye, its detection efficacy was evaluated on 15 Gram-negative and -positive bacteria, including fixed and live cells, as homogeneous and heterogeneous populations. We developed an automated, open-access software for quantifying microscopy images. Its high sensiti

Simultaneous detection of dengue virus serotypes in a dual-serotype-detection nucleic acid based lateral flow assay.

Dengue virus (DENV) is an important arthropod-borne viral disease, with four antigenically and genetically diverse serotypes (DENV-1, DENV-2, DENV-3, and DENV-4). Timely and accurate diagnosis of dengue virus serotypes is crucial for the management of outbreaks. This study focussed on the development of a RT-PCR based lateral flow strip assay to detect DENV serotypes in a dual detection manner without using gel electrophoresis. The assay uses anti-biotin/streptavidin colloidal gold conjugates with fluorescent/enzymatic tagged DENV serotype specific antibodies for the direct detection of DENV i

A single-molecule biosensor based on multiple fluorophore nucleic acid probe and STORM imaging for detection of Hantaan virus.

Hemorrhagic fever with renal syndrome (HFRS), caused by Hantaan virus, poses a serious public health threat. Current diagnostic methods remain limited by low sensitivity, complex procedures, and high sample requirements. To address this, we developed a highly sensitive single-molecule biosensor using multi-fluorophore nucleic acid probes and STORM imaging for the detection of Hantaan virus RNA. The probe was synthesized via PCR incorporating EdUTP, enabling site-specific coupling of multiple Cy5 fluorophores through copper-catalyzed click chemistry. This multi-fluorophore probe, combined with

Development of nucleic acid-based vaccines against dengue and other mosquito-borne flaviviruses: the past, present, and future.

Due to their widespread geographic distribution and frequent outbreaks, mosquito-borne flaviviruses, such as DENV (DENV), Zika virus (ZIKV), Japanese encephalitis virus (JEV), yellow fever virus (YFV), and West Nile virus (WNV), are considered significant global public health threats and contribute to dramatic socioeconomic imbalances worldwide. The global prevalence of these viruses is largely driven by extensive international travels and ecological disruptions that create favorable conditions for the breeding of Aedes and Culex species, the mosquito vectors responsible for the spread of thes

From lab to clinic: A portable and automated microfluidic nucleic acid detection instrument for rapid STI pathogen identification.

Sexually transmitted infections (STIs) remain a significant global public health challenge. The rapid and precise identification of these pathogens is crucial for effective diagnosis and treatment. Current polymerase chain reaction (PCR)-based assays, despite their widespread use, present several limitations in clinical settings, including high costs and technical complexity. To address these challenges, we developed a portable and automated microfluidic nucleic acid detection device for multiplex detection of three sexually transmitted pathogens via the fluorescence quantitative PCR (qPCR) as

Preparation of new organo-ruthenium(II) complexes and their nucleic acid/albumin binding efficiency and in vitro cytotoxicity studies.

Hetero-bimetallic ruthenium(II) complexes (PRAFIZ and PRBFIZ) containing acetyl ferrocene (AFIZ)/benzoyl ferrocene isonicotinic hydrazone ligands (BFIZ) were synthesized and characterized by various spectral and analytical techniques. The structure of acetyl ferrocene isonicotinic hydrazone (AFIZ) and the complex PRBFIZ was confirmed by X-ray crystallography. The hydrazide ligands coordinated in a bidentate monobasic fashion using their N1 hydrazinic nitrogen and enolic oxygen atoms. The binding interactions of the ligands and complexes were examined using Calf-Thymus DNA (CT-DNA) and bovine s

DNA/RNA heteroduplex technology with cationic oligopeptide reduces class-related adverse effects of nucleic acid drugs.

Antisense oligonucleotides (ASOs) are a therapeutic modality for incurable diseases. However, systemic injection of gapmer-type ASOs causes class-related toxicities, including prolongation of activated partial thromboplastin time (aPTT) and thrombocytopenia. We previously reported that cholesterol-conjugated DNA/RNA heteroduplex oligonucleotides (Chol-HDOs) exhibit significantly enhanced gene-silencing effects compared to ASOs, even in the central nervous system, by crossing the blood-brain barrier. In the present study, we initially evaluated the effect of the HDO structure on class-related t

Protein-protein and protein-nucleic acid binding site prediction via interpretable hierarchical geometric deep learning.

Identification of protein-protein and protein-nucleic acid binding sites provides insights into biological processes related to protein functions and technical guidance for disease diagnosis and drug design. However, accurate predictions by computational approaches remain highly challenging due to the limited knowledge of residue binding patterns. The binding pattern of a residue should be characterized by the spatial distribution of its neighboring residues combined with their physicochemical information interaction, which yet cannot be achieved by previous methods. Here, we design GraphRBF,

Electrophoretically Snagging Viral Genomes in Wormlike Micelle Networks Using Peptide Nucleic Acid Amphiphiles and dsDNA Oligomers.

We demonstrate that the attachment of 30-170 bp dsDNA oligomers to ssDNA viral genomes gives a significant additional mobility shift in micelle-tagging electrophoresis (MTE). In MTE, a modified peptide nucleic acid amphiphile is attached to the viral genome to bind drag-inducing micelles present in capillary electrophoresis running buffers. Further attachment of 30-170 bp dsDNA oligomers drastically shifts the mobility of the 5.1 kB ssDNA genome of mouse minute virus (MMV), providing a new mechanism to improve resolution in CE-based analysis of kilobase nucleic acids. A model based on biased-r…
