Mitogenomic organization and characteristics of deep-sea pelagic ostracods from both polar regions.

BACKGROUND: Mitochondrial genomes are important markers that enable the study of evolutionary history, population structure, and biogeographic patterns in polar species, offering a framework to understand how polar organisms persist and adapt to extreme environments. However, they remain understudied in ostracods, an ecologically significant group of crustaceans. This study aimed to fill this gap by assembling and annotating the complete mitochondrial genomes of five pelagic ostracod species (Boroecia maxima, B. antipoda, B. borealis, Discoconchoecia elegans, and Obtusoecia obtusata) from the

Dynamic evolution and hierarchical regulation of rDNA in polyploid oat.

Ribosomal DNA (rDNA) encodes the RNA core of ribosomes, yet it remains one of the least understood components of eukaryotic genomes, particularly in complex polyploids. Here, we present a comprehensive analysis of rDNA organization, evolution, and transcription across the Avena genus. We show that rDNA copy number varies extensively across loci and genotypes, and is partially structured by populations. Despite widespread sequence polymorphism, rRNA coding regions exhibit greater sequence conservation than noncoding regions, which retain considerably high levels of sequence diversity. Comparati

Two independent origins of XY sex chromosomes in Asparagus.

The relatively young and repeated evolutionary origins of dioecy (separate sexes) in flowering plants enables the investigation of molecular dynamics occurring at the earliest stages of sex chromosome evolution. With two independently young origins of dioecy, Asparagus is a model genus for studying the genetics of sex-determination and sex chromosome evolution. Dioecy first evolved in Asparagus ∼3 to 4 million years ago (Ma) in the ancestor of a now widespread Eurasian clade including garden asparagus (Asparagus officinalis). A second origin occurred in a smaller, geographically restricted, Me

A plant-centric view of class B flavin-dependent monooxygenase evolution and diversity.

Flavin-dependent monooxygenases (FMOs) are ancient enzymes present throughout all kingdoms of life. FMOs utilize flavin-based cofactors to incorporate an oxygen atom into their substrate, altering its chemical properties. Class B FMOs are enriched throughout the plant kingdom, catalyzing essential reactions for plant development and defense, including auxin biosynthesis and systemic acquired resistance. Despite these essential metabolic roles, class B FMO functional characterization remains relatively limited, with no common evolutionary framework for FMO diversity across the plant kingdom cur

Recurrent evolution of cryptic triploids in cultivated enset increases yield.

The high incidence of polyploidy in crops could be explained if domestication involved the selection of polyploids (cytotypes with more than two sets of chromosomes). Ancestral horticulture could have targeted desirable traits including yield, robustness to stress or disease, rather than requiring knowledge of polyploidy itself. We find evidence for this process underway in enset (Ensete ventricosum, Musaceae), a highly resilient crop constituting the main staple for over 20 million people in Ethiopia, which is clonally propagated and cultivated for its starch-rich corm and pseudostem. Prior t

Divergent evolutionary strategies in spider venoms: A comparative proteomic profiling of four sympatric species from Yunnan.

Spider venoms comprise complex cocktails of bioactive molecules evolved for predation and defense, representing a valuable resource for biological research and pharmaceutical discovery. In this study, we performed a systematic analysis of venom gland extracts from four common spider species indigenous to Yunnan, China: Agelena limbata, Hippasa lycosina, Lycosa grahami, and Sinopoda pengi. Using an integrated transcriptomic and proteomic targeted profiling approach, we successfully annotated 141 distinct toxins. Comparative analysis revealed significant interspecific heterogeneity, suggesting d

Formation and maintenance of genome gigantism.

The phenomenon of genome gigantism, defined as an organism's haploid nuclear DNA content (C-value) exceeding 10 gigabases (Gb), has been demonstrated to exhibit a substantial degree of variability in mutational and selective processes across diverse lineages. Recent studies of the genome and epigenome have highlighted the interplay between the proliferation of transposable elements, DNA loss dynamics, and coevolutionary host-silencing mechanisms in shaping and maintaining these massive genomes. In this review, we synthesize emerging insights into how mutation, drift, and selection collectively

Ancient conservation of androglobin expression reveals its evolutionary link to ciliary processes.

Androglobin (Adgb) is the most distinctive member of the globin superfamily. Its characteristic globin domain is permuted, interrupted by a calmodulin-binding motif, and embedded within a large multidomain protein of ∼1500 amino acids that also contains a calpain protease domain. Initially described as testis-specific in mammals, Adgb is also expressed in ciliated epithelia of the female reproductive tract, lung, and brain, and knockout studies reveal its pivotal role during spermatogenesis. To trace its evolutionary origin, we performed comprehensive phylogenetic analysis across diverse eukar

Genomic Evolution of Myeloproliferative Neoplasms and Therapy-Associated Mutagenesis.

UNLABELLED: Philadelphia-negative myeloproliferative neoplasms are chronic blood neoplasms. Treatments control blood counts, but disease can progress to myelofibrosis or acute myeloid leukemia. We performed longitudinal whole-genome and targeted sequencing in 30 patients, integrating clonal dynamics with 7,986 blood counts and clinical histories. Distinct evolutionary patterns distinguished stable from progressive disease, with leukemic transformation arising via TP53 loss, stepwise driver mutation acquisition within complex clones, or emergence of independent leukemic clones. The Trichinella Super-Pangenome Reveals the Evolution of Encapsulation and Predicted Host-Parasite Protein Interactions.

The muscle capsule of Trichinella is a critical structure that impedes immune attacks and drug penetration, yet the molecular mechanisms underlying its formation remain poorly understood. Using a high-quality super-pangenome comprising 12 Trichinella species, we compared extensive genomic variations between encapsulating and non-encapsulating lineages. Pangenomic analysis revealed an open-genome architecture dominated by dispensable genes, with nonencapsulated lineages exhibiting a high load of structural variation (SV). These findings suggest that the capsule represents an evolutionary innova

Constraints on chromosome evolution revealed by the 229 chromosome pairs of the Atlas blue butterfly.

Chromosomal arrangements are important for processes including genetic recombination, adaptation, and speciation. Related taxa often possess similar numbers of chromosomes, but some groups show remarkable variation in chromosome numbers. Most Lepidoptera, the butterflies and moths, have 31 or 32 chromosomes, but some species deviate from this norm. We present a chromosome-level genome assembly of a heterogametic female Atlas blue butterfly (Polyommatus atlantica; Lycaenidae) and find that it has 227 pairs of autosomes and four sex chromosomes, the highest recorded chromosome number in non-poly

The Spread of Endogenous Retroviruses in Populations Infected by Exogenous Viruses.

Retroviruses insert DNA copies of themselves into the chromosomes of their hosts forming proviruses that can synthesize new transmissible viruses. Exogenous retroviruses (XRVs) insert into the DNA of somatic cells and are transmitted infectiously. Endogenous retroviruses (ERVs) become inserted in the DNA of germline cells and are transmitted genetically. ERVs can spread through the genome by transposition. ERVs originate from an initial copy of an XRV inserted into the genome of an organism infected by the XRV. Many XRVs are transmitted maternally as well as horizontally; therefore, we conside

Remodeling of Staphylococcus epidermidis genome over three decades of nosocomial exposure.

Staphylococcus epidermidis recently emerged as a major cause of medical device-associated infections. However, the role of the nosocomial environment in its evolution remains poorly understood. To investigate the genomic changes underlying S. epidermidis evolutionary history, we compared genomes of 1960s isolates, before its recognition as a human pathogen, to those from the 1990s, when it became prevalent in hospital-acquired infections. We found that S. epidermidis from the 1960s and 1990s shared similar population structures, with the A/C cluster predominating in both periods. Recombination

Comparative mitogenomics reveals evolutionary drivers of Strongyloidea nematodes dwelling in gastrointestinal tract.

BACKGROUND: The nematode superfamily Strongyloidea represents a prevalent group of gastrointestinal parasites in ruminants and livestock, posing substantial veterinary and economic burdens worldwide. Here we present the first mitochondrial genomic investigation for reconstructing Strongyloidea phylogeny and investigating niche-specific selection dynamics across gastrointestinal habitats (abomasum, small intestine, and large intestine). This study presents a preliminary exploration of the evolutionary adaptations of these agriculturally relevant parasites through comprehensive mitogenomic analy

Distinct evolutionary regimes across domains of the Plasmodium falciparum CSP gene.

Malaria disease caused by parasites of genus Plasmodium places an enormous disease burden across tropical regions of the world. The circumsporozoite protein (CSP) of Plasmodium has several key functions in binding and accessing host cells, with functions subdivided across multiple protein regions. While its key roles during infection make the gene a primary target for malaria vaccine development, the evolutionary dynamics that could affect the forecasting of useful strains remain poorly understood. We tested whether the gene undergoes multiple DNA substitution processes and whether these are d

Antiviral Mx proteins have an ancient origin and widespread distribution among eukaryotes.

Mx proteins, first identified in mammals, encode potent antiviral activity against a wide range of viruses. Mx proteins arose within the Dynamin superfamily of proteins (DSP), which mediate critical cellular processes, such as endocytosis and mitochondrial, plastid, and peroxisomal dynamics. Despite their crucial role, the evolutionary origins of Mx proteins are poorly understood. Through comprehensive phylogenomic analyses with progressively expanded taxonomic sampling, we demonstrate that Mx proteins predate the interferon signaling system in vertebrates. Our analyses find an ancient monophy

Comparative Genomics Uncovers Molecular Adaptations for Cetacean Deep-Sea Diving.

Cetaceans show remarkable diversity in diving capability, implying a range of adaptive strategies to hazards such as hydrostatic pressure and oxidative stress, but few studies have considered the evolution of extreme diving. Here, we first examined the relationship between morphological and physiological factors and diving capability and then considered the molecular evolution of candidate deep-sea diving traits in a genomic dataset of cetaceans. Our dataset included six super-divers, sperm whales (families Physeteridae and Kogiidae) and beaked whales (Ziphiidae), species that can dive deeper

Tracing the Origin and Evolution of the Fungal Mycophenolic Acid Biosynthesis Pathway.

Like bacteria and plants, fungi produce a remarkable diversity of small molecules with potent activities for human health known as natural products or secondary metabolites. One such example is mycophenolic acid, a powerful immunosuppressant drug that is administered daily to millions of transplant recipients worldwide. Production of mycophenolic acid is restricted to a very limited number of filamentous fungi, and little is known about its biosynthetic modalities. It is therefore a particular challenge to improve our knowledge of the biosynthesis of this valuable natural compound, as this wou

The genome of Hippophae salicifolia provides new insights into the sexual differentiation of sea buckthorn.

BACKGROUND: Dioecy, a common reproductive strategy in angiosperms, has evolved independently in various plant lineages, and this has resulted in the evolution of diverse sex chromosome systems and sex determination mechanisms. Hippophae is a genus of dioecious plants with an XY sex determination system, but the molecular underpinnings of this process have not yet been clarified. Most previously published sea buckthorn genome data have been derived from females, yet genomic data on males are critically important for clarifying our understanding of sex determination in this genus.
