Sex-Related Gene Network Revealed by Transcriptome Differentiation of Bisexual and Unisexual Flowers of Orchid Cymbidium tortisepalum.

Despite extensive research on orchid reproductive strategies, the genetic studies of sex differentiation in the orchid family are still lacking. In this study, we compared three sexual phenotypes of Cymbidium tortisepalum bisexual flowers as well as female and male unisexual mutants. Through comparative transcriptomes, we analyzed the sex-biased differentially expressed genes (DEGs) and gene co-expression networks of sex organs (gynostemium and ovary) among them, identified the candidate genes of sex differentiation, and validated their expression by qRT-PCR. The C. tortisepalum unisexual muta

Endoplasmic reticulum stress responses function in the HRT-mediated hypersensitive response in Nicotiana benthamiana.

HRT is a plant coiled-coil, nucleotide-binding and leucine-rich repeat (CC-NB-LRR) disease resistance protein that triggers the hypersensitive response (HR) on recognition of Turnip crinkle virus (TCV) coat protein (CP). The molecular mechanism and significance of HR-mediated cell death for TCV resistance have not been fully elucidated. To identify the genes involved in HRT/TCV CP-mediated HR in Nicotiana benthamiana, we performed virus-induced gene silencing (VIGS) of 459 expressed sequence tags (ESTs) of pathogen-responsive Capsicum annuum genes. VIGS of CaBLP5, which encodes an endoplasmic

Plant MIR156 regulates intestinal growth in mammals by targeting the Wnt/β-catenin pathway.

MicroRNAs (miRNAs) are important negative regulators of genes involved in physiological and pathological processes in plants and animals. Recent studies have shown that miRNAs might regulate gene expression among different species in a cross-kingdom manner. However, the specific roles of plant miRNAs in animals remain poorly understood and somewhat. Herein, we found that plant MIR156 regulates proliferation of intestinal cells both in vitro and in vivo. Continuous administration of a high plant miRNA diet or synthetic MIR156 elevated MIR156 levels and inhibited the Wnt/β-catenin signaling path

A transcriptomic and metabolomic approach to the physiological adaptation of 'Bayushizi' pomegranate fruit to sunburn browning.

BACKGROUND: Sunburn browning is a major physiological disease of the ‘Bayushizi’ pomegranate fruit that significantly affects its appearance and internal quality. At present, the underlying mechanisms of sunburn browning in ‘Baiyushizi’ pomegranates remain unclear. This study aims to elucidate the physiological adaptations, metabolic shifts and potential genetic regulation underlying sunburn browning in ‘Baiyushizi’ pomegranates. RESULTS: Sunburn browning induces pericarp cell shrinkage and lignification, leading to increases in H2O2, O2− and MDA levels, indicating that sunburn browning causes

Convergent and divergent evolution of microRNA-mediated regulation in metazoans.

The evolution of microRNAs (miRNAs) has been studied extensively to understand their roles in gene regulation and evolutionary processes. This review focuses on how miRNA-mediated regulation has evolved in bilaterian animals, highlighting both convergent and divergent evolution. Since animals and plants display significant differences in miRNA biogenesis and target recognition, the 'independent origin' hypothesis proposes that miRNA pathways in these groups independently evolved from the RNA interference (RNAi) pathway, leading to modern miRNA repertoires through convergent evolution. However,

New insights into the regulation of plant metabolism by O-acetylserine: sulfate and beyond.

Under conditions of sulfur deprivation, O-acetylserine (OAS) accumulates, which leads to the induction of a common set of six genes, called OAS cluster genes. These genes are induced not only under sulfur deprivation, but also under other conditions where OAS accumulates, such as shift to darkness and stress conditions leading to reactive oxygen species (ROS) or methyl-jasmonate accumulation. Using the OAS cluster genes as a query in ATTED-II, a co-expression network is derived stably spanning several hundred conditions. This allowed us not only to describe the downstream function of the OAS c

Exploration of the B3 transcription factor superfamily in Aquilaria sinensis reveal their involvement in seed recalcitrance and agarwood formation.

The endangered tree species of the Aquilaria genus produce agarwood, a high value material produced only after wounding; however, conservation of Aquilaria seeds is difficult. The B3 transcription factor family has diverse important functions in plant development, especially in seed development, although their functions in other areas, such as stress responses, remain to be revealed. Here germination tests proved that the seeds of A. sinensis were recalcitrant seeds. To provide insights into the B3 superfamily, the members were identified and characterized by bioinformatic approaches and class

ClNAC100 Is a NAC Transcription Factor of Chinese Fir in Response to Phosphate Starvation.

Phosphate (Pi) deficiency is one of the most limiting factors for Chinese fir growth and production. Moreover, continuous cultivation of Chinese fir for multiple generations led to the reduction of soil nutrients, which hindered the yield of Chinese fir in southern China. Although NAC (NAM, ATAF, and CUC) transcription factors (TFs) play critical roles in plant development and abiotic stress resistance, it is still unclear how they regulate the response of Chinese fir to phosphate (Pi) starvation. Based on Pi-deficient transcriptome data of Chinses fir root, we identified a NAC transcription f

The jasmonate biosynthesis Gene OsOPR7 can mitigate salinity induced mitochondrial oxidative stress.

Salinity poses a serious threat to global agriculture and human food security. A better understanding of plant adaptation to salt stress is, therefore, mandatory. In the non-photosynthetic cells of the root, salinity perturbs oxidative balance in mitochondria, leading to cell death. In parallel, plastids accumulate the jasmonate precursor cis (+)12-Oxo-Phyto-Dienoic Acid (OPDA) that is then translocated to peroxisomes and has been identified as promoting factor for salt-induced cell death as well. In the current study, we probed for a potential interaction between these three organelles that a

Significantly increased amino acid accumulation in a novel albino branch of the tea plant (Camellia sinensis).

A normal tea plant with one albino branch was discovered. RNA sequencing, albinism phenotype and ultrastructural observations provided a valuable understanding of the albino mechanism in tea plants. Tea plants with a specific color (white or yellow) have been studied extensively. A normal tea plant (Camellia sinensis cv. quntizhong) with one albino branch was discovered in a local tea plantation in Huangshan, Anhui, China. The pure albino leaves on this special branch had accumulated a fairly high content of amino acids, especially theanine (45.31 mg/g DW), and had a low concentration of polyp

Production and transcriptional regulation of proanthocyanidin biosynthesis in forage legumes.

Proanthocyanidins (PA), also known as condensed tannins, contribute to important forage legumes traits including disease resistance and forage quality. PA in forage plants has both positive and negative effects on feed digestibility and animal performance. The analytical methods and their applicability in measuring the contents of PA in forage plants are essential to studies on their nutritional effects. In spite of important breakthroughs in our understanding of the PA biosynthesis, important questions still remain to be answered such as the PA polymerization and transport. Recent advances in

Silicon-mediated resistance of Arabidopsis against powdery mildew involves mechanisms other than the salicylic acid (SA)-dependent defence pathway.

On absorption by plants, silicon (Si) offers protection against many fungal pathogens, including powdery mildews. The mechanisms by which Si exerts its prophylactic role remain enigmatic, although a prevailing hypothesis suggests that Si positively influences priming. Attempts to decipher Si properties have been limited to plants able to absorb Si, which excludes the model plant Arabidopsis because it lacks Si influx transporters. In this work, we were able to engineer Arabidopsis plants with an Si transporter from wheat (TaLsi1) and to exploit mutants (pad4 and sid2) deficient in salicylic ac

A functional genomics approach to dissect the mode of action of the Stagonospora nodorum effector protein SnToxA in wheat.

In this study, proteomics and metabolomics were used to study the wheat response to exposure to the SnToxA effector protein secreted by the fungal pathogen Stagonospora nodorum during infection. Ninety-one different acidic and basic proteins and 101 metabolites were differentially abundant when comparing SnToxA- and control-treated wheat leaves during a 72-h time course. Proteins involved in photosynthesis were observed to increase marginally initially after exposure, before decreasing rapidly and significantly. Proteins and metabolites associated with the detoxification of reactive oxygen spe

Characterization, genetic analysis and gene identification of an EMS-mutagenized lesion-mimic mutant with enhanced powdery mildew resistance in bread wheat (Triticum aestivum L.).

Lesion mimic mutants (LMMs) are ideal for dissecting plant immunity mechanisms. Here, we characterized lm10373, a stable LMM isolated from an EMS-induced library of wheat cultivar AK58. lm10373 developed light-dependent lesion spots on leaves from the late tillering stage, accompanied by programmed cell death (PCD) and reactive oxygen species (ROS) accumulation. Phenotypically, lm10373 showed reduced photosynthetic capacity and yield-related traits, but enhanced powdery mildew resistance at the heading stage. Genetic analysis revealed the lesion trait was controlled by a single semi-dominant n

A cooperative regulatory module between TAGL2 and JMJC1 activates specific defense genes against root-knot nematodes in tomato.

Plant-parasitic nematodes (PPNs) threaten global food security. Although epigenetic modifications are crucial for plant immunity, how histone modifiers contribute to root-knot nematodes (RKNs, Meloidogyne incognita) resistance remains unclear. Here, using genetic, molecular and biochemical approaches, we investigated the epigenetic and transcriptional mechanisms underlying RKN resistance mediated by the histone demethylase (HDM) JMJC1 and the MADS-box transcription factor TAGL2 in tomato (Solanum lycopersicum). We identified JMJC1 as an RKN-induced positive defense regulator targeting H3K9me3

L-DOPA elicits iron deficiency response through root-to-shoot signaling and independently of the canonical regulatory pathway.

Iron (Fe) deficiency causes anemia in humans and yield losses in crops. Increasing Fe concentration in plants would be beneficial for agriculture and global health. The allelochemical L-3-(3,4-dihydroxyphenyl)alanine (L-DOPA) can promote Fe accumulation, and its potential use for Fe biofortification was investigated. L-DOPA was exogenously supplied to Arabidopsis thaliana, and the expression of Fe deficiency genes was measured in shoots and roots of the ima8x and bhlh121 mutants defective in Fe deficiency response. L-DOPA and Fe were quantified, and Fe was imaged in leaves. L-DOPA triggers a t

Pangenome-wide identification and analysis of the heat shock transcription factor gene family in tea plant (Camellia sinensis).

Heat shock transcription factors (Hsf) are key regulators of plant responses to environmental stresses, but their intraspecific diversity and evolutionary dynamics in the tea plant remain insufficiently understood. In this study, we performed a pangenome-wide identification and systematic analysis of the Hsf gene family across 22 Camellia sinensis genomes. A total of 536 Hsf genes were identified, with gene numbers ranging from 15 in HD to 33 in SCZ, indicating substantial accession-level copy number variation. Phylogenetic analysis classified these genes into three major subfamilies, includin

CRISPR editing of TERMINAL FLOWER 1 recapitulates perpetual flowering in strawberry, mimicking repression by the PERPETUAL FLOWERING locus.

The development of perpetual flowering (PF) cultivars revolutionized octoploid strawberry (Fragaria  ×  ananassa) cultivation by enabling nearly year-round fruit production and doubling fruit yields compared to historic seasonal flowering (SF) cultivars, which flower in spring. Most commercial PF cultivars result from the introgression of a dominant PERPETUAL FLOWERING (PF) allele at the PERPETUAL FLOWERING RUNNERING (PFRU) locus. PFRU has been genetically and physically mapped to chromosome 4B, but the causal gene(s) remain unknown. Here we used the haplotype-phased "UCD Royal Royce" (PFpf) g

Domains rearranged methyltransferases (DRMs)-mediated DNA methylation plays key roles in modulating gene expression and maintaining transposable element silencing in soybean.

The domains rearranged methyltransferases (DRMs) play a critical role in the RNA-directed DNA methylation (RdDM) pathway in plants. However, the effects of inactivating the RdDM pathway on gene expression, transposable element (TE) activity, and phenotype in soybean remain unexplored. Here, we employed clustered regularly interspaced short palindromic repeats (CRISPR)/CRISPR-associated protein 9 gene editing to generate a quintuple mutant line in soybean (Gmdrm2a-/-2b-/-2c-/-3a-/-3b-/-, designated Gmdrm). Gmdrm exhibited severe developmental abnormalities, including dwarfism and delayed growth

Convergent loss of anthocyanin pigments is controlled by the same MYB gene in cereals.

Loss of anthocyanin pigments is a common transition during cereal domestication, diversification, and improvement. However, the genetic basis for this convergent transition in cereal remains largely unknown. Here, we identified a chromosomal syntenic block across different species that contained R2R3-MYB genes (c1/pl1) responsible for the convergent decoloring of anthocyanins in cereals. Quantitative trait locus (QTL) mapping identified a major QTL for aerial root color corresponding to pl1 and a major QTL for spikelet color corresponding to c1 on maize chromosomes 6 and 9, respectively.
