Network-Based Disease Module Discovery by a Novel Seed Connector Algorithm with Pathobiological Implications.

Understanding the genetic basis of complex diseases is challenging. Prior work shows that disease-related proteins do not typically function in isolation. Rather, they often interact with each other to form a network module that underlies dysfunctional mechanistic pathways. Identifying such disease modules will provide insights into a systems-level understanding of molecular mechanisms of diseases. Owing to the incompleteness of our knowledge of disease proteins and limited information on the biological mediators of pathobiological processes, the key proteins (seed proteins) for many diseases

Identifying dysregulated regions in amyotrophic lateral sclerosis through chromatin accessibility outliers.

The high heritability of amyotrophic lateral sclerosis (ALS) contrasts with its low molecular diagnosis rate post-genetic testing, pointing to potential undiscovered genetic factors. To aid the exploration of these factors, we introduced EpiOut, an algorithm to identify chromatin accessibility outliers that are regions exhibiting divergent accessibility from the population baseline in a single or few samples. Annotation of accessible regions with histone chromatin immunoprecipitation sequencing and Hi-C indicates that outliers are concentrated in functional loci, especially among promoters int

Hydatidiform Moles: Genetic Basis and Precision Diagnosis.

Hydatidiform moles are intriguing pathologic entities representing abnormal placental villous tissue with unique genetic profiles and a wide spectrum of morphologic features, which makes accurate diagnosis challenging. Overrepresentation of the paternal genome in sporadic hydatidiform moles (purely androgenetic in complete hydatidiform moles and diandric triploid in partial hydatidiform moles) is a fundamental genetic event leading to global alteration of imprinting gene expression in the molar trophoblast. Rare familial biparental hydatidiform moles (due to NLRP7 or KHDC3L mutations) share su

Multilocus sequence typing of 102 Burkholderia pseudomallei strains isolated from China.

The phylogenetic and epidemiological relationships of 102 Burkholderia pseudomallei clinical isolates from different geographical and population sources in China were investigated by multilocus sequence typing (MLST). The MLST data were analysed using the e-BURST algorithm, and an unweighted pair-group method with arithmetic mean dendrogram was constructed based on the pair-wise differences in the allelic profiles of the strains. Forty-one sequence types (STs) were identified, of which eight were novel (ST1341, ST1345, ST1346, ST1347, ST1348, ST1349, ST1350, ST1351). No geographical-specific o

Hypescheme: an operational criteria checklist and minimum data set for molecular genetic studies of attention deficit and hyperactivity disorders.

Investigators engaged in mapping the genetic basis of attention deficit hyperactivity disorder (ADHD) currently use a number of measures for the collection of clinical information. This gives rise to difficulties in comparing datasets and research communications between independent groups. This paper describes the development of Hypescheme, which is an operational criteria checklist for ADHD, oppositional defiant disorder (ODD), and conduct disorder (CD), and is proposed as a minimum dataset for those engaged in molecular genetic studies of ADHD. Hypescheme consists of a computerised data chec

Ultrasonic-assisted extraction, purification, identification, and bioactivity evaluation of phlorotannins from Sargassum fusiforme: A comparative study of RSM and SVM-GA.

Sargassum fusiforme is a medicinal and edible species present in China, Korea, and Japan, and its phlorotannins are considered valuable bioactive components. Response surface methodology (RSM) and a support vector machine integrated with a genetic algorithm (SVM-GA) were used in this study to optimize ultrasonic-assisted extraction (UAE) of S. fusiforme phlorotannins (SFP), to compare its efficiency with convenient water bath extraction and ultrasonic-assisted enzymatic extraction, and to conduct pilot-scale experiments. Furthermore, this study explored the effect of ultrasound treatment on th

MOSTPLAS: a self-correction multi-label learning model for plasmid host range prediction.

MOTIVATION: Plasmids play an essential role in horizontal gene transfer, aiding their host bacteria in acquiring beneficial traits like antibiotic and metal resistance. There exist some plasmids that can transfer, replicate, or persist in multiple organisms. Identifying the relatively complete host range of these plasmids provides insights into how plasmids promote bacterial evolution. To achieve this, we can apply multi-label learning models for plasmid host range prediction. However, there are no databases providing the detailed and complete host labels of these broad-host-range plasmids. Wi

Revealing new associations between lncRNAs and diseases through cross attention mechanism and multiple level feature fusion.

Revealing new lncRNA-disease associations (LDAs) is necessary to decipher pathological mechanisms and find new clues of diagnosis and therapy for complex diseases. However, experimental methods for LDA identification need a significant amount of time and cost. Here, we introduce a novel deep learning-based method, LDA-CAMF, to infer LDA candidates. LDA-CAMF first designs a cross-attention mechanism to dynamically decode high-order interdependencies between lncRNAs and diseases, presents a multi-level feature fusion strategy to aggregate hierarchical node representations learned from different

BTS: a scalable Bayesian Tissue Score for prioritizing GWAS variants and their functional contexts across >1000s of omics datasets.

MOTIVATION: statistics from genome-wide association studies (GWAS) are widely used in fine-mapping and colocalization analyses to identify causal variants and their enrichment in functional contexts, such as affected cell types and genomic features. With the expansion of functional genomic (FG) datasets, which now include hundreds of thousands of tracks across various cell and tissue types, it is critical to establish scalable algorithms integrating thousands of diverse FG annotations with GWAS results. RESULTS: We propose BTS (Bayesian Tissue Score), a novel, highly efficient algorithm uniqu

An artificial intelligence model (euploid prediction algorithm) can predict embryo ploidy status based on time-lapse data.

BACKGROUND: For the association between time-lapse technology (TLT) and embryo ploidy status, there has not yet been fully understood. TLT has the characteristics of large amount of data and non-invasiveness. If we want to accurately predict embryo ploidy status from TLT, artificial intelligence (AI) technology is a good choice. However, the current work of AI in this field needs to be strengthened. METHODS: A total of 469 preimplantation genetic testing (PGT) cycles and 1803 blastocysts from April 2018 to November 2019 were included in the study. All embryo images are captured during 5 or 6

Definition and classification of hereditary angioedema.

Hereditary angioedema (HAE) is defined as a rare genetic disease with recurrent episodes of localized bradykinin-mediated swelling of the deep tissues of the skin, respiratory, and gastrointestinal tracts that can be life threatening. Classification of HAE has evolved over time with our further understanding of clinical phenotypes, underlying causes, and available testing. In most cases, HAE is caused by a deficiency of C1-esterase inhibitor (C1-INH) on the Serpin Family G Member 1 (SERPING1) gene, either through decreased amounts of C1-INH protein (C1-INH-HAE, type 1) or decreased function of

MODERN ASPECTS OF ETIOPATHOGENESIS, DIAGNOSIS, CLINICAL COURSE AND TREATMENT OF SPORADIC INCLUSION BODY MYOSITIS.

While it is the most common inflammatory myopathy among middle-aged and elderly people, sporadic inclusion body myositis (IBM) presents as the most challenging disease to diagnose. The prevalence of IBM varies greatly depending on geographical, ethnic and age factors. Frequency of the disease incidence among the general population ranges from 1:1,000,000 to 1:14,000. Over the past 50 years, it has tripled. The etiology and pathogenetic mechanisms of IBM have not yet been fully studied and, therefore, the criteria for diagnosis and treatment have not been fully established. A treatment algorith

Arrhythmic Genotypes in Familial Dilated Cardiomyopathy: Implications for Genetic Testing and Clinical Management.

Cardiac arrhythmias are frequently seen in patients with dilated cardiomyopathy (DCM) and can precipitate heart failure and death. In patients with non-ischaemic DCM, evidence for the benefit of an implantable cardioverter-defibrillator (ICD) for primary prevention of sudden cardiac death has recently been questioned. Algorithms devised to identify high-risk individuals who might benefit most from ICD implantation have focussed on clinical criteria with little attention paid to the underlying aetiology of DCM. Malignant ventricular arrhythmias often occur as a nonspecific consequence of DCM bu

Improved conditional imputation for linear regression with a randomly censored predictor.

This article describes a nonparametric conditional imputation analytic method for randomly censored covariates in linear regression. While some existing methods make assumptions about the distribution of covariates or underestimate standard error due to lack of imputation error, the proposed approach is distribution-free and utilizes resampling to correct for variance underestimation. The performance of the novel method is assessed using simulations, and results are contrasted with methods currently used for a limit of detection censored design, including the complete case approach and other n

The role of haemoglobin A(2) testing in the diagnosis of thalassaemias and related haemoglobinopathies.

The increase in haemoglobin (Hb)A(2) level is the most significant parameter in the identification of beta thalassaemia carriers. However, in some cases the level of HbA(2) is not typically elevated and some difficulties may arise in making the diagnosis. For these reasons the quantification of HbA(2) has to be performed with great accuracy and the results must be interpreted together with other haematological and biochemical evidence. The present document includes comments on the need for accuracy and standardisation, and on the interpretation of the HbA(2) value, reviewing the most crucial a

[Hereditary pancreatic cancer].

An inherited predisposition to pancreatic cancer (PC) is prevalent in about 3% of PC cases and is currently believed to occur in three distinct clinical settings, (1) hereditary tumour predisposition syndromes with an increased risk of PC such as Peutz-Jeghers syndrome and familial atypical multiple mole melanoma, (2) hereditary pancreatitis and cystic fibrosis, in which genetically determined early-age changes of the pancreas can predispose to the development of PC, and (3) familial pancreatic cancer syndrome (FPC). According to a recent consensus conference, high-risk individuals from PC-pro

Metagenes and molecular pattern discovery using matrix factorization.

We describe here the use of nonnegative matrix factorization (NMF), an algorithm based on decomposition by parts that can reduce the dimension of expression data from thousands of genes to a handful of metagenes. Coupled with a model selection mechanism, adapted to work for any stochastic clustering algorithm, NMF is an efficient method for identification of distinct molecular patterns and provides a powerful method for class discovery. We demonstrate the ability of NMF to recover meaningful biological information from cancer-related microarray data. NMF appears to have advantages over other m

A scalable pan-genomic pipeline for annotation-free discovery of species-specific markers: Application to Staphylococcus aureus.

Current bioinformatics approaches for bacterial diagnostic target discovery remain constrained by their reliance on gene annotations and fixed-boundary genome segmentation, which overlook unannotated intergenic regions and introduce sequence-truncation artifacts. Here, we developed an open-source, annotation-independent pan-genomic pipeline featuring an overlapping sliding-window algorithm (500-bp window, 100-bp step) and a three-tier subtractive screening funnel. Using Staphylococcus aureus as a model, the pipeline screened 1629 genomes against 852 non-S. aureus Staphylococcus genomes and >20

Executive summary of the KDIGO 2025 Clinical Practice Guideline for the Management of Nephrotic Syndrome in Children.

The Kidney Disease: Improving Global Outcomes (KDIGO) Clinical Practice Guideline for the Management of Glomerular Diseases was last updated and published in 2021. KDIGO continues to be committed to the nephrology community to provide periodic updates, based on new developments for each of the glomerular diseases. For children with nephrotic syndrome, the updated guideline now contains a treatment algorithm on when to perform a kidney biopsy and/or genetic testing and which immunosuppressive therapy to use in children with a complete response to glucocorticoids (steroid sensitive), who subsequ

Improving data interpretability with new differential sample variance gene set tests.

BACKGROUND: Gene set analysis methods have played a major role in generating biological interpretations of omics data such as gene expression datasets. However, most methods focus on detecting homogenous pattern changes in mean expression while methods detecting pattern changes in variance remain poorly explored. While a few studies attempted to use gene-level variance analysis, such approach remains under-utilized. When comparing two phenotypes, gene sets with distinct changes in subgroups under one phenotype are overlooked by available methods although they reflect meaningful biological diff
