The OSMR Gene Is Involved in Hirschsprung Associated Enterocolitis Susceptibility through an Altered Downstream Signaling.

Hirschsprung (HSCR) Associated Enterocolitis (HAEC) is a common life-threatening complication in HSCR. HAEC is suggested to be due to a loss of gut homeostasis caused by impairment of immune system, barrier defense, and microbiome, likely related to genetic causes. No gene has been claimed to contribute to HAEC occurrence, yet. Genetic investigation of HAEC by Whole-Exome Sequencing (WES) on 24 HSCR patients affected (HAEC) or not affected (HSCR-only) by enterocolitis and replication of results on a larger panel of patients allowed the identification of the HAEC susceptibility variant p.H187Q

Analysis of the complete genome of the tick-borne flavivirus Omsk hemorrhagic fever virus.

Omsk hemorrhagic fever virus (OHF) is a tick-borne flavivirus endemic to Western Siberia. This virus is the only known tick-borne flavivirus to cause hemorrhagic disease in humans in the absence of encephalitis. OHF virus circulates within a small, defined niche in which other tick-borne complex flaviviruses are also present. The objectives of this study were to genetically classify OHF virus based on its complete genome and to identify genetic determinants that might be involved in tissue tropism and viral replication leading to the disease state caused by this virus. The OHF virus genome was

Genomic insights into biosynthetic gene cluster diversity and structural variability in marine bacteria.

Marine bacteria are a rich source of bioactive compounds, many of which are encoded by biosynthetic gene clusters (BGCs). Understanding the diversity and structural variability of these clusters can provide insights into novel natural product discovery. This study analyzed 199 marine bacterial genomes from 21 species, screening for BGCs using antiSMASH 7.0. Phylogenetic relationships were assessed using rpoB gene-based analysis, and BGC clustering was performed using BiG-SCAPE. The study focused on NI-siderophore BGCs encoding vibrioferrin, assessing genetic and structural variations across Vi

Integrative and Conjugative Elements (ICEs) in Pasteurellaceae Species and Their Detection by Multiplex PCR.

Strains of the Pasteurellaceae bacteria Pasteurella multocida and Mannheimia haemolytica are major etiological agents of bovine respiratory disease (BRD). Treatment of BRD with antimicrobials is becoming more challenging due to the increasing occurrence of resistance in infecting strains. In Pasteurellaceae strains exhibiting resistance to multiple antimicrobials including aminoglycosides, beta-lactams, macrolides and sulfonamides, the resistance determinants are often chromosomally encoded within integrative and conjugative elements (ICEs). To gain a more comprehensive picture of ICE structur

Structural Implications of Genotypic Variations in HIV-1 Integrase From Diverse Subtypes.

Human immunodeficiency virus type 1 (HIV-1) integrase (IN) integrates viral DNA into the host genome using its 3'-end processing and strand-transfer activities. Due to the importance of HIV-1 IN, it is targeted by the newest class of approved drugs known as integrase strand transfer inhibitors (INSTIs). INSTIs are efficient in maintaining low viral load; however, as with other approved antivirals, resistance mutations emerge in patients receiving INSTI-containing therapy. As INSTIs are becoming increasingly accessible worldwide, it is important to understand the mechanism(s) of INSTI susceptib

A novel hepacivirus with an unusually long and intrinsically disordered NS5A protein in a wild Old World primate.

GB virus B (GBV-B; family Flaviviridae, genus Hepacivirus) has been studied in New World primates as a model for human hepatitis C virus infection, but the distribution of GBV-B and its relatives in nature has remained obscure. Here, we report the discovery of a novel and highly divergent GBV-B-like virus in an Old World monkey, the black-and-white colobus (Colobus guereza), in Uganda. The new virus, guereza hepacivirus (GHV), clusters phylogenetically with GBV-B and recently described hepaciviruses infecting African bats and North American rodents, and it shows evidence of ancient recombinati

Investigation on the aerobic methanotrophic community and the dominant taxon Methylomarinum in seagrass ecosystem.

BACKGROUND: Methanotrophs are a key biological methane sink, and aerobic methanotrophs critically reduce wetland methane emissions under global climate change. However, despite their ecological significance, investigations on aerobic methanotrophs within seagrass ecosystems remain scant. In this study, microcosmic culture experiments were used to assess aerobic methane oxidation (AMO) potential and its drivers across a vertical gradient of seagrass sediments. Moreover, the methanotrophic community structure was characterized by amplicon sequencing, and the dominant methanotroph's metagenome-as

The impact of diabetes and obesity on the severity and mortality of SARS-CoV-2 infection.

UNLABELLED: Auxin response factors (ARFs) are key transcription factors involved in auxin signaling and play important roles in plant growth and floral development. However, their evolutionary history and potential roles in sex-related floral development in spinach remain unclear. Here, we performed a comparative genomics analysis of ARF gene families across Chenopodium species and Beta vulgaris, together with Spinacia species, to investigate their evolutionary characteristics and potential functional divergence. A total of 269 non-redundant ARFs were identified across 20 genomes and classifie

Six New Cases of 22q13.2 Gain Including TFC20: First Report of Triplication and Smallest Duplication Associated With Neurodevelopmental Delays.

To date, only one study describes three unrelated cases of neurodevelopmental disorders associated with duplications in 22q13.2, which include the TCF20 gene. In contrast, TCF20 variants and deletions are well characterized. Here, we report six new cases of 22q13.2 gain, including TCF20, identified through array-comparative genomic hybridization (array-CGH). Probands exhibited neurodevelopmental delay, and several presented with facial dysmorphism, abnormal growth parameters, and abnormalities affecting the skeletal, respiratory, genitourinary, and/or cardiovascular systems. How copy number variations shape brain developmental disorders: Unraveling the synaptic puzzle.

Neurodevelopmental disorders (NDDs), such as schizophrenia (SCZ), Attention-deficit/hyperactivity disorder (ADHD), autism spectrum disorder (ASD), learning disabilities, and intellectual disabilities (ID), are highly prevalent. One significant genetic factor associated with NDDs is copy number variations (CNVs), which are structural changes in the genome that involve deletions or duplications of DNA segments. CNVs are known to significantly elevate the risk of developing NDDs and are increasingly being studied for their role in these conditions. While CNVs encompass a wide range of genetic alt

The pivotal role of the X-chromosome in the genetic architecture of the human brain.

Genes on the X-chromosome are extensively expressed in the human brain. However, little is known for the X-chromosome's impact on the brain anatomy, microstructure, and functional network. We examined 1,045 complex brain imaging traits from 38,529 participants in the UK Biobank. We unveiled potential autosome-X-chromosome interactions, while proposing an atlas outlining dosage compensation (DC) for brain imaging traits. Through extensive association studies, we identified 72 genome-wide significant trait-locus pairs (including 29 new associations) that share genetic architectures with brain-re

Genome-wide meta-analysis implicates mediators of hair follicle development and morphogenesis in risk for severe acne.

Acne vulgaris is a highly heritable common, chronic inflammatory disease of the skin for which five genetic risk loci have so far been identified. Here, we perform a genome-wide association study of 3823 cases and 16,144 controls followed by meta-analysis with summary statistics from a previous study, with a total sample size of 26,722. We identify 20 independent association signals at 15 risk loci, 12 of which have not been previously implicated in the disease. Likely causal variants disrupt the coding region of WNT10A and a P63 transcription factor binding site in SEMA4B. Risk alleles at the

An extended genotyping framework for Salmonella enterica serovar Typhi, the cause of human typhoid.

The population of Salmonella enterica serovar Typhi (S. Typhi), the causative agent of typhoid fever, exhibits limited DNA sequence variation, which complicates efforts to rationally discriminate individual isolates. Here we utilize data from whole-genome sequences (WGS) of nearly 2,000 isolates sourced from over 60 countries to generate a robust genotyping scheme that is phylogenetically informative and compatible with a range of assays. These data show that, with the exception of the rapidly disseminating H58 subclade (now designated genotype 4.3.1), the global S. Typhi population is highly

OPA1-related disorders: Diversity of clinical expression, modes of inheritance and pathophysiology.

Mutations in the Optic Atrophy 1 gene (OPA1) were first identified in 2000 as the main cause of Dominant Optic Atrophy, a disease specifically affecting the retinal ganglion cells and the optic nerve. Since then, an increasing number of symptoms involving the central, peripheral and autonomous nervous systems, with considerable variations of age of onset and severity, have been reported in OPA1 patients. This variety of phenotypes is attributed to differences in the effects of OPA1 mutations, to the mode of inheritance, which may be mono- or bi-allelic, and eventually to somatic mitochondrial

The genome sequence of Bacillus cereus ATCC 10987 reveals metabolic adaptations and a large plasmid related to Bacillus anthracis pXO1.

We sequenced the complete genome of Bacillus cereus ATCC 10987, a non-lethal dairy isolate in the same genetic subgroup as Bacillus anthracis. Comparison of the chromosomes demonstrated that B.cereus ATCC 10987 was more similar to B.anthracis Ames than B.cereus ATCC 14579, while containing a number of unique metabolic capabilities such as urease and xylose utilization and lacking the ability to utilize nitrate and nitrite. Additionally, genetic mechanisms for variation of capsule carbohydrate and flagella surface structures were identified. Bacillus cereus ATCC 10987 contains a single large pl

Integrated genomic analyses of acral and mucosal melanomas nominate novel driver genes.

BACKGROUND: Acral and mucosal melanomas are aggressive subtypes of melanoma, which have a significantly lower burden of somatic mutations than cutaneous melanomas, but more frequent copy number variations, focused gene amplifications, and structural alterations. The landscapes of their genomic alterations remain to be fully characterized. METHODS: We compiled sequencing data of 240 human acral and mucosal melanoma samples from 11 previously published studies and applied a uniform pipeline to call tumor cell content, ploidy, somatic and germline mutations, as well as CNVs, LOH, and SVs. We ide

Apomixis imposes evolutionary costs by reducing recombination efficiency and disrupting segregation.

Sexual reproduction facilitates the purging of deleterious mutations via recombination. Apomixis, defined by asexual seed formation, involves suppressed meiosis, thereby reducing the efficacy of purifying selection. However, the evolutionary consequences of apomixis remain poorly understood. In this study, we used wild citrus (Citrus hindsii), which has both sexual and apomictic (adventitious embryony) lineages, as a diploid genetic system (2n = 2x = 18). We performed a cross between a sexual and an apomictic individual (pollen donor), generated haplotype-resolved genome assemblies for the two

Fun-sized library prep: Miniaturization is a valid method for per-sample cost reduction in targeted sequencing of angiosperm DNA.

PREMISE: Genomic analysis of population structure is important for understanding plant genetic diversity among and within populations. A limitation to the broader application of genetics in conservation and related fields is the cost of obtaining large datasets. Targeted sequencing and low-volume robotic liquid handlers can reduce library preparation reaction volumes and costs. METHODS: We used targeted sequencing via Angiosperms353 to obtain data for 768 samples, 18 of which were identical, at 0.5× and 0.1× reaction volumes. We calculated quality and quantity control statistics to compare th

Empirical Estimation of Ambient Contamination in Combinatorial Single-Cell Methods Using Multi-Reference Mapping.

Droplet-based microfluidics and combinatorial indexing (scifi-ATAC and scifi-RNA) have made single-cell experiments massively scalable. However, higher-order multiplexing complicates data quality, introduces noise, and affects the potential for biological discovery. Here, we show that ambient chromatin accumulates through the experimental workflow and distorts chromatin profiles, most drastically in low-depth nuclei and in minority populations. Standard cell calling relies heavily on read count thresholds, while existing decontamination methods generally operate on aggregated count matrices ra

Enrichment and comparative metagenomics of microbes involved in biocorrosion of gas transport or storage steel infrastructure.

Biocorrosion, also known as microbiologically influenced corrosion (MIC), is the deterioration of metals caused by microbial activities that compromise the structural integrity, reliability, and safety of steel infrastructure. To identify the genetic determinants that MIC-causing microorganisms may use to attack steel infrastructure, field samples from natural gas infrastructure with a potential history of MIC were collected, enriched for different MIC categories, and subjected to whole-genome shotgun sequencing for metagenomic analysis. Biofilms were grown on carbon steel coupons or glass sli
