AHDSN: an attention-enabled hybrid deep sequential network for cancer survivability prediction from multi-omics data.

Cancer is the leading threat to human health and lifespan. Every day, the number of deaths caused by cancer continues to rise. Therefore, accurately predicting survivability from cancer has become an important area in cancer research. In predicting survivability, multi-omics data is advantageous as it provides information from different molecular levels of human biological processes, encompassing different omics such as genomics, epigenomics, transcriptomics, proteomics, and metabolomics. In this article we introduce a novel method called Attention-Enabled Hybrid Deep Sequential Network (AHDSN

Endocrine disruption in metabolic disorders: Biomarkers and therapeutic targets.

Endocrine-disrupting chemicals (EDCs) are external agents that interfere with normal hormone production, release, movement, attachment, activity, and removal. EDCs operate through various mechanisms, including receptor binding, interference with hormone production pathways, modification of hormone-transporting proteins, or disturbance of hormonal metabolic processes. Evidence links EDCs to several health conditions, including insulin resistance, type 2 diabetes mellitus, obesity, and metabolic syndrome. Fortunately, the field of biomarker discovery for metabolic and endocrine disorders is unde

A multi-omic meta-analysis reveals novel mechanisms of insecticide resistance in malaria vectors.

Malaria control faces challenges from widespread insecticide resistance in major Anopheles species. This study, employing a cross-species approach, integrates RNA-Sequencing, whole-genome sequencing, and microarray data to elucidate drivers of insecticide resistance in Anopheles gambiae complex and An. funestus. Here we show an inverse relationship between genetic diversity and gene expression, with highly expressed genes experiencing stronger purifying selection. Gene expression clusters physically in the genome, revealing potential coordinated regulation, and we find that highly over-express

[Current status of multi-omics research on acute respiratory distress syndrome].

Acute respiratory distress syndrome (ARDS) is a clinical syndrome characterized by diffuse alveolar and interstitial edema caused by damage to alveolar-capillary and epithelial cells, often induced by infection, sepsis, trauma, and other factors. It is marked by progressive hypoxemia and respiratory distress. Due to the diverse causes of ARDS, the unclear pathogenesis, and the absence of effective predictive markers or biomarkers, there are no effective treatment measures available, resulting in a high mortality rate. ARDS is increasingly recognized for its heterogeneity, biomarkers, and the e

Multi-omics approaches for drug-response characterization in primary biliary cholangitis and autoimmune hepatitis variant syndrome.

BACKGROUND: Primary biliary cholangitis (PBC) and autoimmune hepatitis (AIH) variant syndrome (VS) exhibit a complex overlap of AIH features with PBC, leading to poorer prognoses than those with PBC or AIH alone. The biomarkers associated with drug response and potential molecular mechanisms in this syndrome have not been fully elucidated. METHODS: Whole-transcriptome sequencing was employed to discern differentially expressed (DE) RNAs within good responders (GR) and poor responders (PR) among patients with PBC/AIH VS. Subsequent gene ontology (GO) analysis and Kyoto Encyclopedia of Genes an

Multi-omics analysis of innate and adaptive responses to BCG vaccination reveals epigenetic cell states that predict trained immunity.

Immune responses are tightly regulated yet highly variable between individuals. To investigate human population variation of trained immunity, we immunized healthy individuals with Bacillus Calmette-Guérin (BCG). This live-attenuated vaccine induces not only an adaptive immune response against tuberculosis but also triggers innate immune activation and memory that are indicative of trained immunity. We established personal immune profiles and chromatin accessibility maps over a 90-day time course of BCG vaccination in 323 individuals. Our analysis uncovered genetic and epigenetic predictors of

Subtype-MGTP: a cancer subtype identification framework based on multi-omics translation.

MOTIVATION: The identification of cancer subtypes plays a crucial role in cancer research and treatment. With the rapid development of high-throughput sequencing technologies, there has been an exponential accumulation of cancer multi-omics data. Integrating multi-omics data has emerged as a cost-effective and efficient strategy for cancer subtyping. While current methods primarily rely on genomics data, protein expression data offers a closer representation of phenotype. Therefore, integrating protein expression data holds promise for enhancing subtyping accuracy. However, the scarcity of pro

The effect of fructose exposure on amino acid metabolism among Chinese community residents and its possible multi-omics mechanisms.

The consumption of fructose has increased dramaticly during the last few decades, inducing a great increase in the risk of intrahepatic lipid accumulation, hypertriglyceridemia, hyperuricemia and cancer. However, the underlying mechanism has not yet been fully elucidated. Amino acid metabolism may play an important role in the process of the diseases caused by fructose, but there is still a lack of corresponding evidence. In present study, we provide an evidence of how fructose affects amino acids metabolism in 1895 ordinary residents in Chinese community using UPLC-QqQMS based amino acid targ

Multi-omic modeling of antidepressant response implicates dynamic immune and inflammatory changes in individuals who respond to treatment.

BACKGROUND: Major depressive disorder (MDD) is a leading cause of disability worldwide, and is commonly treated with antidepressant drugs (AD). Although effective, many patients fail to respond to AD treatment, and accordingly identifying factors that can predict AD response would greatly improve treatment outcomes. In this study, we developed a machine learning tool to integrate multi-omic datasets (gene expression, DNA methylation, and genotyping) to identify biomarker profiles associated with AD response in a cohort of individuals with MDD. MATERIALS AND METHODS: Individuals with MDD (N =

Assessment of local and systemic signature of eosinophilic esophagitis (EoE) in children through multi-omics approaches.

BACKGROUND: Eosinophilic oesophagitis (EoE) is a chronic food allergic disorder limited to oesophageal mucosa whose pathogenesis is still only partially understood. Moreover, its diagnosis and follow-up need repeated endoscopies due to absence of non-invasive validated biomarkers. In the present study, we aimed to deeply describe local immunological and molecular components of EoE in well-phenotyped children, and to identify potential circulating EoE-biomarkers. METHODS: Blood and oesophageal biopsies were collected simultaneously from French children with EoE (n=17) and from control subjects

Combining multi-omics analysis to identify host-targeted targets for the control of Brucella infection.

Human infections caused by Brucella (called brucellosis) are among the most common zoonoses worldwide with an estimated 500,000 cases each year. Since chronic Brucella infections are extremely difficult to treat, there is an urgent need for more effective therapeutics. As a facultative intracellular bacterium, Brucella is strictly parasitic in the host cell. Here, we performed proteomic and transcriptomic and metabolomic analyses on Brucella infected patients, mice and cells that provided an extensive "map" of physiological changes in brucellosis patients and characterized the metabolic pathwa

Multi-omics investigation reveals functional specialization of transcriptional cyclin dependent kinases in cancer biology.

Transcriptional addiction is recognized as a valid therapeutic target in cancer, whereby the dependency of cancer cells on oncogenic transcriptional regulators may be pharmacologically exploited. However, a comprehensive understanding of the key factors within the transcriptional machinery that might afford a useful therapeutic window remains elusive. Herein, we present a cross-omics investigation into the functional specialization of the transcriptional cyclin dependent kinases (tCDKs) through analysis of high-content genetic dependency, gene expression, patient survival, and drug response da

"Necrotizing enterocolitis": a paradigm shift.

Necrotizing enterocolitis (NEC) reveals substantial heterogeneity in presentation and underlying mechanisms. Conventional diagnostic tools, especially radiographic criteria and Bell staging, fail to distinguish between biologically distinct forms of intestinal injury, leading to imprecise management and research practices. The continued search for universal biomarkers is hindered by a lack of NEC mechanistic clarity. This commentary discusses abandoning the monolithic "NEC" label in favor of a data-driven, cluster-based taxonomy that integrates clinical trajectories with multiomic analyses. Su

Targeting modulated vascular smooth muscle cells in atherosclerosis via FAP-directed immunotherapy.

Vascular smooth muscle cell (VSMC) diversification drives atherosclerotic coronary artery disease (CAD). Mechanisms governing these cell state transitions remain unclear. We applied multiomic single-cell profiling, epitope mapping, and spatial transcriptomics across 27 human coronary arteries, identifying fibroblast activation protein (FAP) as a marker of modulated VSMCs. Lineage tracing in mice indicated that FAP+ cells originate from Myh11+ VSMCs, and FAP PET imaging in CAD patients showed plaque uptake. FAP+ cells states resided in the macrophage-rich neo-intima. Therapeutically, we develop

A microenvironment-determined risk continuum refines subtyping in meningioma and reveals determinants of machine learning-based tumor classification.

Classification of tumors in neuro-oncology today relies on molecular patterns (mostly DNA methylation) and their machine learning-supported interpretation. Understanding the process of algorithmic interpretation is essential for safe application in clinical routine. This is paradigmatically true for the most common primary intracranial tumor in adults, meningioma. Here, by applying multiomic profiling and multiple lines of orthogonal computational evaluation in multiple independent datasets, we found that not only tumor cell characteristics but also incremental changes in the tumor microenviro

Single-nucleus analysis reveals oxidative stress in Down syndrome basal forebrain neurons at birth.

INTRODUCTION: Basal forebrain cholinergic neurons (BFCNs) are integral to learning, attention, and memory, and are prone to degeneration in Down syndrome (DS), Alzheimer's disease, and other neurodegenerative diseases. However, the mechanisms that lead to the degeneration of these neurons are not known. METHODS: Single-nucleus gene expression and ATAC sequencing were performed on postmortem human basal forebrain from unaffected control and DS tissue samples at 0-2 years of age (n=4 each). RESULTS: Sequencing analysis of postmortem human basal forebrain identifies gene expression differences

Controlling functional homeostasis of ileal resident macrophages by vitamin B12 during steady state and Salmonella infection in mice.

Dietary micronutrients, particularly vitamin B12 (VB12), profoundly influence the physiological maintenance and function of intestinal cells. However, it is still unclear whether VB12 modulates the transcriptional and metabolic programming of ileal macrophages (iMacs), thereby contributing to intestinal homeostasis. Using multiomic approaches, we demonstrated that VB12 primarily supports the cell cycle activity and mitochondrial metabolism of iMacs, resulting in increased cell frequency compared to VB12 deficiency. VB12 also retained the ability to promote maintenance and metabolic regulation
