Genome-wide analysis of genetic pleiotropy and causal genes across three age-related ocular disorders.

Age-related macular degeneration (AMD), cataract, and glaucoma are leading causes of blindness worldwide. Previous genome-wide association studies (GWASs) have revealed a variety of susceptible loci associated with age-related ocular disorders, yet the genetic pleiotropy and causal genes across these diseases remain poorly understood. By leveraging large-scale genetic and observational data from ocular disease GWASs and UK Biobank (UKBB), we found significant pairwise genetic correlations and consistent epidemiological associations among these ocular disorders. Cross-disease meta-analysis unco

Novel immune-related susceptibility loci associated with pediatric steroid-sensitive nephrotic syndrome identified by a transethnic genome-wide association study.

BACKGROUND: Steroid-sensitive nephrotic syndrome (SSNS) is a relatively rare glomerular disease with considerable clinical and genetic heter … ses and 37 041 controls. We evaluated the colocalization probability between single-cell expression quantitative trait loci, plasma protein quantitative trait loci, and the novel loci using the colocalization method. We explored the potential causal effects using Mendelian randomization (MR) and assessed the clinical associations of polygenic risk scores (PRS) for SSNS. …

Ghd7‑triggered transcriptional regulation for synergistically improving rice eating quality and yield.

Improving both eating quality and yield remains a major challenge in rice breeding. Here, we identify Ghd7 as the causal gene underlying the grain amylose content QTL qAC7 and reveal Ghd7-triggered transcriptional regulation that balances starch and protein to coordinate yield and quality. Ghd7 transcriptionally activates PCF3 and exhibits dominant epistasis over it. A natural TA/T variant in PCF3 determines its DNA-binding affinity: the PCF3‑T allele strongly represses OsNF-YC4, increasing starch and reducing protein in grain, whereas PCF3‑TA fails to exert this repressive effect. Haplotype a

Genome-wide integrative dissection of genetic basis of fiber color and whiteness regulation in upland cotton (Gossypium hirsutum).

BACKGROUND: Naturally colored cotton has gained renewed interest due to increasing environmental concerns over synthetic dyes. The genetic regulatory characteristics of fiber color are discovered by two perspectives in this study. RESULTS: Genome-wide association studies (GWAS) identified two major loci D11: 24.3-24.7 Mb and A07: 20.4-22.3 Mb controlling fiber color variation. Integrative QTL mapping and transcriptome profiling revealed three candidate genes Gh_D11G208100, Gh_D11G207100, and Gh_D11G207600 with distinct expression profiles in fiber whiteness on D11. In contrast, the A07 locus

Multi-variant GWAS and genomic prediction dissect the genetic architecture underlying tomato fruit weight.

Tomato fruit weight is primarily controlled by stable genetic effects and domestication-/improvement-associated loci, including prominent chromosome 5 signals, and integrating SNP, INDEL, and SV diversity improves candidate-locus discovery, biological interpretation, and genomic prediction across environments. Tomato fruit weight (fw) is a major breeding target shaped by domestication, crop improvement, and environmental variation. We investigated the genetic architecture and genomic predictability of fw in the Varitome population representing the tomato domestication continuum, including Sola

Natural genetic variations underlying iron and zinc uptake efficiency in rice under direct-seeded cultivation conditions.

Iron (Fe) and zinc (Zn) deficiencies frequently limit nutrient acquisition and grain micronutrient accumulation in rice grown under direct-seeded rice (DSR) systems due to reduced micronutrient availability in aerobic soils. Understanding the genetic architecture controlling micronutrient uptake and its association with root system architecture (RSA) is critical for developing nutrient-efficient rice varieties. In this study, a diverse panel of 290 rice genotypes was evaluated for RSA, agronomic traits, and grain Fe and Zn concentration under DSR conditions across three years. Genome-wide asso

Immune-Related Mendelian Randomization Signals for Anxiety Disorders Highlight the CD40 Locus on Chromosome 20 (chr20:46118-46130 Mb, GRCh38).

BACKGROUND/OBJECTIVES: Although genetic studies have linked immune phenotypes with anxiety, broad Mendelian randomization (MR) screens require explicit multiple-testing control. We reappraised 1753 reported immune-cell-trait-to-anxiety inverse-variance-weighted (IVW) association records available in the analysis tables and assessed the chromosome 20 signal that includes CD40. METHODS: The reported records were derived from the 731-trait Sardinian flow-cytometry GWAS of Orrù et al. and were evaluated across one UK Biobank and three FinnGen anxiety phenotypes; outcome-specific Benjamini-Hochber

The m6A regulatory gene YTHDF3 alleviates acute pancreatitis by modulating CD45RA+ resting treg cells: A novel immunomodulatory biomarker.

Acute pancreatitis (AP) is an inflammatory disorder with a rising global incidence and substantial morbidity and mortality; however, its molecular pathogenesis remains unclear. Epigenetic regulation by N6-methyladenosine (m6A) RNA modification is increasingly being recognized as a key mechanism in immune and inflammatory diseases. However, the causal role of m6A-related genes and their immunological mediators in AP has not been elucidated. We performed 2-sample Mendelian randomization (MR) analysis to assess the causal relationship between m6A gene expression and AP risk using cis-eQTL data fr

Cell type-specific inference from bulk RNA-sequencing data by integrating single-cell reference profiles via EPIC-unmix.

Cell type-specific analysis is crucial for uncovering biological insights hidden in bulk tissue data, yet single-cell or single-nuclei approaches are often cost-prohibitive for large samples. We introduce EPIC-unmix, a novel two-step empirical Bayesian method combining reference single-cell/single-nuclei and bulk RNA-seq data to improve cell type-specific inference, accounting for the difference between reference and target datasets. Under comprehensive simulations, we demonstrate that EPIC-unmix outperforms alternative methods in accuracy. Applied to Alzheimer’s disease brain RNA-seq data, EP
