Genome-resolved metagenomics reveals gastrointestinal microbiome adaptations in sheep responding to fiber- and starch-rich diets.

The gastrointestinal tract of ruminants hosts a specialized microbial ecosystem that has evolved to efficiently digest fiber. However, modern intensive farming practices, which often involve reduced dietary fiber and increased grain supplementation, are linked to metabolic disorders in ruminants. Despite this, the understanding of the taxonomic and functional adaptations of the gastrointestinal microbiome to dietary changes remains limited, largely due to the challenges in obtaining high-resolution characterization of microbial communities. This study employed genome-resolved metagenomics to e

[Generation of induced pluripotent stem cells from peripheral blood mononuclear cells of a patient with autosomal recessive Charcot-Marie-Tooth disease type 2S caused by IGHMBP2 mutations].

OBJECTIVES: Charcot-Marie-Tooth disease (CMT) is a group of common monogenic peripheral neuropathies listed in the first National Rare Disease Catalog of China and is characterized by marked clinical and genetic heterogeneity. Immunoglobulin μ-binding protein 2 (IGHMBP2) is a ubiquitously expressed nucleic acid helicase, and mutations in the IGHMBP2 gene can cause autosomal recessive CMT type 2S (AR-CMT2S). However, the underlying pathogenic mechanisms remain unclear. This study aims to generate induced pluripotent stem cells (iPSCs) derived from peripheral blood mononuclear cells (PBMCs) of a

Causal relationship between immunophenotypes and rheumatoid arthritis: A 2-sample Mendelian randomization study.

As previous studies have demonstrated an association between immune inflammation and rheumatoid arthritis (RA), our study aimed to lend novel insight by exploring the potential causal association between RA and different immunophenotypes. Data were obtained from the genome-wide association study (GWAS) from Finn Gen. The dataset of GWAS contains a cohort of 6236 RA cases and 147,221 controls in European population. Data on immune cell traits are publicly available from the GWAS catalog. A total of 731 immunophenotypes were included in this study including absolute cell counts (ACs), median flu

Causal links between congenital malformations, birth weight, and neuroblastoma: insights from Mendelian randomization.

BACKGROUND: While it is commonly observed that congenital malformations (CM), birth weight and neuroblastoma (NB) often co-occur clinically, there is a scarcity of studies investigating their relationship. AIM: To investigate the causal relationship between CM, birth weight and NB using two-sample mendelian randomization (MR) analysis. METHODS: This study utilized data from the Genome-Wide Association Studies (GWAS) database for CM, birth weight, and NB. We identified and analyzed single nucleotide polymorphisms (SNPs) related to CM from various organ systems, ensuring robust instrumental va

Discrepancy between WGS-based genotypic and phenotypic drug susceptibility testing of first and second-line drugs for Mycobacterium tuberculosis: Limited impact of unknown resistance mechanisms.

OBJECTIVES: Accurate detection of Mycobacterium tuberculosis (MTB) drug susceptibility is critical for developing effective treatment regimens. Whole genome sequencing (WGS) based genotypic drug susceptibility testing (gDST) can comprehensively predict MTB drug resistance, but inconsistencies between gDST and phenotypic drug susceptibility tests (pDST) pose a problem for determining drug resistance. METHODS: To investigate the factors underlying the discrepancies, we tested 509 clinical MTB strains against nine anti-TB drugs. Minimum inhibitory concentration assays and proportional method det

Exploring the role of genetic variants in susceptibility to autoimmune Diseases: A molecular genetics approach.

Autoimmune diseases occur when the immune system mistakenly attacks healthy tissues, leading to chronic inflammation and progressive organ damage. These conditions affect millions worldwide and often result in long-term disability. The underlying reasons for increased vulnerability remain uncertain, particularly regarding the combined influence of genetic variations and lifestyle factors on disease risk. The purpose of this study is to identify key genetic variants associated with rheumatoid arthritis, systemic lupus erythematosus, multiple sclerosis, and type 1 diabetes, and to investigate ho

From proteome to pathogenesis: investigating polycystic ovary syndrome with Mendelian randomization analysis.

BACKGROUND: Polycystic ovary syndrome (PCOS) is defined by oligo/anovulation, hyperandrogenism, and polycystic ovaries with uncertain pathogenesis. The proteome represents a substantial source of therapeutic targets, and their coding genes may elucidate the mechanisms underlying PCOS. However, reports on the profiles of the human plasma protein-coding genes and PCOS are limited. Here, we aimed to investigate novel biomarkers or drug targets for PCOS by integrating genetics and the human plasma proteome. METHODS: Our study acquired the protein quantitative trait loci from DECODE Genetics, offe

Effects of Bioprosthetic Valve Fracturing on Valve-in-Valve Transcatheter Aortic Valve Implantation Transvalvular Gradients.

BACKGROUND: Valve-in-valve (ViV) transcatheter aortic valve implantation (TAVI) is quickly becoming a routine and effective means by which to treat degenerated bioprosthetic valves. A known complication of ViV-TAVI is patient-prosthesis mismatch, which substantially affects survival. Bioprosthetic valve fracture is a method by which to reduce the risk of patient-prosthesis mismatch and post-ViV-TAVI transvalvular gradients. This study sought to determine the safety and efficacy of post-ViV-TAVI bioprosthetic valve fracture. METHODS: Patients with a history of surgical aortic valve replacement

Factors associated with initiation of pharmacological therapy and treatment changes in postural orthostatic tachycardia syndrome.

PURPOSE: Postural Orthostatic Tachycardia Syndrome (POTS) is a heterogenous disorder of the autonomic nervous system that is often disabling. There are no FDA-approved therapies for the treatment of this condition. While some patients recover with baseline non-pharmacological intervention, others require repeated trials of off-label pharmacological therapies. The reasoning for this variable treatment response is unknown. The purpose of this work is to identify potential factors that are associated with higher odds of starting pharmacotherapy and/or a higher rate of POTS treatment changes. MET

A Multilayered Post-Genome-Wide Association Study Analysis Pipeline Defines Functional Variants and Target Genes for Systemic Lupus Erythematosus.

OBJECTIVE: Systemic lupus erythematosus (SLE), an autoimmune disease with incompletely understood etiology, has a strong genetic component. Although genome-wide association studies (GWASs) have revealed multiple SLE susceptibility loci and associated single-nucleotide polymorphisms (SNPs), the precise causal variants, target genes, cell types, tissues, and mechanisms of action remain largely unknown. METHODS: Here, we report a comprehensive post-GWAS analysis using extensive bioinformatics, molecular modeling, and integrative functional genomic and epigenomic analyses to optimize fine-mapping

Mass Spectrometry-Based Proteomics of Epithelial Ovarian Cancers: A Clinical Perspective.

Increasing proteomic studies focused on epithelial ovarian cancer (EOC) have attempted to identify early disease biomarkers, establish molecular stratification, and discover novel druggable targets. Here we review these recent studies from a clinical perspective. Multiple blood proteins have been used clinically as diagnostic markers. The ROMA test integrates CA125 and HE4, while the OVA1 and OVA2 tests analyze multiple proteins identified by proteomics. Targeted proteomics has been widely used to identify and validate potential diagnostic biomarkers in EOCs, but none has yet been approved for

Fatty acids and risk of dilated cardiomyopathy: A two-sample Mendelian randomization study.

BACKGROUND: Previous observational studies have shown intimate associations between fatty acids (FAs) and dilated cardiomyopathy (DCM). However, due to the confounding factors and reverse causal association found in observational epidemiological studies, the etiological explanation is not credible. OBJECTIVE: To exclude possible confounding factors and reverse causal associations found in observational epidemiological studies, we used the two-sample Mendelian randomization (MR) analysis to verify the causal relationship between FAs and DCM risk. METHOD: All data of 54 FAs were downloaded fro

Whole-genome sequencing reveals genotypic resistance in phenotypically susceptible Mycobacterium tuberculosis clinical isolates.

BACKGROUND: Whole-genome sequencing (WGS) data of Mycobacterium tuberculosis (MTB) complex strains have revealed insights about genetic variants associated with drug resistance (DR). Rapid genome-based diagnostics are being sought for specific and sensitive identification of DR; however, correct prediction of resistance genotypes requires both informatics tools and understanding of available evidence. We analyzed WGS datasets from phenotypically susceptible MTB strains using MTB resistance identification software. METHODS: WGS data for 1526 MTB isolates classified as phenotypically drug susce

Injectable contraceptive Depo-Provera induces erratic beating patterns in patient-specific induced pluripotent stem cell-derived cardiomyocytes with long QT syndrome type 2.

BACKGROUND: Long QT syndrome type 2 (LQT2) is caused by pathogenic variants in KCNH2. LQT2 may manifest as QT prolongation on an electrocardiogram and present with arrhythmic syncope/seizures and sudden cardiac arrest/death. Progestin-based oral contraceptives may increase the risk of LQT2-triggered cardiac events in women. We previously reported on a woman with LQT2 and recurrent cardiac events temporally related and attributed to the progestin-based contraceptive medroxyprogesterone acetate ("Depo-Provera" [Depo] MilliporeSigma, Catalog# 1378001, St. Louis, MO). Evaluation of readability of patient education materials on lateral epicondylitis (tennis elbow) from the top 25 orthopedic institutions.

HYPOTHESIS: Lateral epicondylitis (LE), also known as "tennis elbow," is a common orthopedic tendinosis of the elbow that affects between 1% and 3% of the overall population. LE occurs due to overuse of the extensor mechanism or muscles of supination in the forearm. The National Institute of Health and the Center for Disease Control suggest that patient education materials (PEMs) be written at a 6th or 8th grade reading level, respectively; however, PEMs are often written far beyond these recommended reading levels. The goal of this study was to assess the readability level of PEMs published b

The transcriptomics profiling of blood CD4 and CD8 T-cells in narcolepsy type I.

BACKGROUND: Narcolepsy Type I (NT1) is a rare, life-long sleep disorder arising as a consequence of the extensive destruction of orexin-producing hypothalamic neurons. The mechanisms involved in the destruction of orexin neurons are not yet elucidated but the association of narcolepsy with environmental triggers and genetic susceptibility (strong association with the HLA, TCRs and other immunologically-relevant loci) implicates an immuno-pathological process. Several studies in animal models and on human samples have suggested that T-cells are the main pathogenic culprits. METHODS: RNA sequen
