Using the linear references from the pangenome to discover missing autism variants.

To better understand large-effect pathogenic variation associated with autism, we generated long-read sequencing (LRS) data to construct phased and near-complete genome assemblies (average contig N50 = 43 Mbp, QV = 56) for 189 individuals from 51 families with unsolved cases. We applied read- and assembly-based strategies to facilitate comprehensive characterization of de novo mutations, structural variants (SVs), and DNA methylation. Using LRS pangenome controls, we efficiently filtered >97% of common SVs exclusive to 87 offspring. We find no evidence of increased autosomal SV burden for prob

A genetic signal at 8q12.3 modulates GGT levels via the Runx1-CYP7B1 axis in female ethnic minorities from Guizhou.

Gamma-glutamyl transferase (GGT) regarded as a biomarker of liver dysfunction or excessive alcohol consumption; however, existing genome-wide association studies (GWAS) have been conducted predominantly in European populations and East Asian populations from Japan and the Taiwan region, with limited investigation in ethnic minorities from Guizhou Province. Previous genetic studies have demonstrated that Guizhou ethnic minorities share an East Asian genetic background while exhibiting specific genetic structures, a pattern that is also confirmed by our principal component analysis (PCA) results

A 6-bp deletion in exon 8 of the TYRP1 gene underlies brown coat colour development in Zhaotong pigs.

Coat colour is among the most distinctive phenotypic traits for pig breed identification. Zhaotong pigs (ZTs), indigenous pigs in China, present two coat colour types: black and brown. However, the key genes and regulatory mechanisms responsible for coat colour variation remain unknown. In this study, we analysed the whole-genome resequencing data of 1110 individuals, including 43 pig breeds, Eurasian wild boars, and an outgroup. Population genetic structure analysis, including principal component analysis (PCA), phylogenetic tree construction, and admixture analysis, revealed that ZTs present

Genomic exploration of the journey of Plasmodium vivax in Latin America.

Plasmodium vivax is the predominant malaria parasite in Latin America. Its colonization history in the region is rich and complex, and is still highly debated, especially about its origin(s). Our study employed cutting-edge population genomic techniques to analyze whole genome variation from 620 P. vivax isolates, including 107 newly sequenced samples from West Africa, Middle East, and Latin America. This sampling represents nearly all potential source populations worldwide currently available. Analyses of the genetic structure, diversity, ancestry, coalescent-based inferences, including demog

ONT in Clinical Diagnostics of Repeat Expansion Disorders: Detection and Reporting Challenges.

While whole-genome sequencing (WGS) using short-read technology has become a standard diagnostic test, this technology has limitations in analyzing certain genomic regions, particularly short tandem repeats (STRs). These repetitive sequences are associated with over 50 diseases, primarily affecting neurological function, including Huntington disease, frontotemporal dementia, and Friedreich's ataxia. We analyzed 2689 cases with movement disorders and dementia-related phenotypes processed at Variantyx in 2023-2024 using a two-tiered approach, with an initial short-read WGS followed by ONT long-r

Genetic exchange networks bridge mobile DNA vehicles in the bacterial pathogen Listeria monocytogenes.

Listeria monocytogenes (Lm) is an opportunistic foodborne pathogen responsible for gastrointestinal illnesses and life-threatening invasive infections. Antimicrobial resistance, virulence, and rapid adaptation to stressful environments in Lm lie in part on its mobile genetic elements (MGE). Here, we aim to characterize the MGE pool of a clinical Lm population using 936 genomes sampled across New York State (USA) from 2000 - 2021. We built a network based on sequence homology among putative MGEs. Within the network are communities of densely interconnected MGEs indicating high genetic similarit

Identification of a new mutation in the ACTL9 gene in men with unexplained infertility.

BACKGROUND: Infertility is defined as the failure to achieve pregnancy after one year of unprotected intercourse within a marital relationship. Approximately 10%-15% of couples worldwide experience infertility issues, with nearly half of these cases attributed to male factors. Among men with unexplained infertility, genetic mutations have been identified as a potential cause. Studies have indicated that mutations affecting the function of the protein encoded by the ACTL9 gene may play a role in male infertility. METHODS: The purpose of this research was to identify mutations in the ACTL9 gene

Using rare genetic mutations to revisit structural brain asymmetry.

Asymmetry between the left and right hemisphere is a key feature of brain organization. Hemispheric functional specialization underlies some of the most advanced human-defining cognitive operations, such as articulated language, perspective taking, or rapid detection of facial cues. Yet, genetic investigations into brain asymmetry have mostly relied on common variants, which typically exert small effects on brain-related phenotypes. Here, we leverage rare genomic deletions and duplications to study how genetic alterations reverberate in human brain and behavior. We designed a pattern-learning

Machine learning models exploring characteristic single-nucleotide signatures in yellow fever virus.

Yellow fever virus (YFV) is the agent of the most severe mosquito-borne disease in the tropics. Recently, Brazil suffered major YFV outbreaks with a high fatality rate affecting areas where the virus has not been reported for decades, consisting of urban areas where a large number of unvaccinated people live. We developed a machine learning framework combining three different algorithms (XGBoost, random forest and regularized logistic regression) to analyze YFV genomic sequences. This method was applied to 56 YFV sequences from human infections and 27 from non-human primate (NHPs) infections t

Genetic Analyses and Genome-Wide Association Studies on Pathogen Resistance of Bos taurus and Bos indicus Cattle Breeds in Cameroon.

Autochthonous taurine and later introduced zebu cattle from Cameroon differ considerably in their resistance to endemic pathogens with little to no reports of the underlying genetic make-up. Breed history and habitat variations are reported to contribute significantly to this diversity worldwide, presumably in Cameroon as well, where locations diverge in climate, pasture, and prevalence of infectious agents. In order to investigate the genetic background, the genotypes of 685 individuals of different Cameroonian breeds were analysed by using the BovineSNP50v3 BeadChip. The variance components

Clonality, Heterogeneity, and Evolution of Synchronous Bilateral Ovarian Cancer.

Synchronous bilateral ovarian cancer (SBOC) represents a relatively frequent occurrence and clinically relevant diagnostic dilemma. Delineation of its clonal architecture, genetic heterogeneity, and evolutionary trajectories may have important implications for prognosis and management of patients with SBOC. Here, we describe the results of next-generation whole-exome or whole-genome sequencing of specimens from 12 SBOC cases and report that bilateral tumors from each individual display a comparable number of genomic abnormalities and similar mutational signatures of single-nucleotide variation

Structural analysis of pathogenic missense mutations in GABRA2 and identification of a novel de novo variant in the desensitization gate.

BACKGROUND: Cys-loop receptors control neuronal excitability in the brain and their dysfunction results in numerous neurological disorders. Recently, six missense variants in GABRA2, a member of this family, have been associated with early infantile epileptic encephalopathy (EIEE). We identified a novel de novo missense variant in GABRA2 in a patient with EIEE and performed protein structural analysis of the seven variants. METHODS: The novel variant was identified by trio whole-genome sequencing. We performed protein structural analysis of the seven variants, and compared them to previously

Complete genomic RNA sequence of western equine encephalitis virus and expression of the structural genes.

The complete nucleotide sequence of the 71V-1658 strain of western equine encephalitis virus (WEE) was determined (minus 25 nucleotides from the 5' end). A 5' RACE reaction was used to sequence the 5' terminus from WEE strain CBA87. The deduced WEE genome was 11508 nucleotides in length, excluding the 5' cap nucleotide and 3' poly(A) tail. The nucleotide composition was 28% A, 25% C, 25% G and 22% U. Comparison with partial WEE sequences of strain 5614 (nsP2-nsP3 of the nonstructural region) and strain BFS1703 (26S structural region) revealed comparatively little variation; a total of 149 nucl

Genomic dynamics and macrolide resistance in Bordetella pertussis: implications for surveillance and rapid visual detection.

BACKGROUND: The post-COVID-19 resurgence of pertussis has raised concerns regarding shifts in circulating Bordetella pertussis populations and increasing macrolide resistance. This study aims to characterize the population dynamics and clinically relevant genomic changes of B. pertussis in China and globally, and to develop a rapid visual assay for detecting the macrolide resistance-associated 23S rRNA A2047G mutation. METHODS: In this cross-sectional genomic epidemiology study, 22 recent clinical isolates were sequenced and analyzed with 7322 publicly available B. pertussis genomes. Global p

Multidrug resistance and genomic characteristics of nontypeable Haemophilus influenzae isolates from the respiratory tract of pediatric patients.

UNLABELLED: Nontypeable Haemophilus influenzae (NTHi) is a common colonizer of the human upper respiratory tract and one of the major pathogens responsible for pediatric respiratory tract infections. Given the increasing severity of its multidrug resistance (MDR), this study comprehensively investigated the genomic characteristics of circulating NTHi isolated from sputum and bronchoalveolar lavage fluid (BALF). A total of 104 H. influenzae isolates (69 from sputum; 35 from BALF) were collected from pediatric patients between January 2024 and January 2025. All isolates underwent whole-genome se

Noninvasive detection and prognostic stratification of biliary tract cancer using cell-free DNA fragmentomics: a model development and validation study.

Biliary tract cancer (BTC) is typically diagnosed at an advanced stage due to the lack of effective screening tools, resulting in limited therapeutic options and poor survival outcomes. Therefore, there is a critical need for non-invasive strategies that enable early detection and risk stratification. Fragmentomic profiling of cell-free DNA (cfDNA) captures genome-wide fragmentation patterns reflecting tumor-associated chromatin structure and genomic instability, providing a promising approach for non-invasive cancer detection. In this study, we developed a low-pass whole-genome sequencing (WG

Genome-Wide and GWAS Dissection of Maize Fibrillin Genes Reveals Plastid Regulators of Drought and Salt Stress Tolerance.

Fibrillins (FBNs) are conserved plastid-associated proteins implicated in plant development and abiotic stress responses; however, their roles in maize remain unclear. In this study, through a genome-wide bioinformatic analysis, we identified 14 ZmFBN genes in the maize genome and characterized their phylogeny, chromosomal distribution, gene structure, conserved motifs, and promoter cis-elements. ZmFBN members were grouped into several subfamilies that all retain a conserved PAP_fibrillin domain, whereas the variation in exon-intron organization, motif composition, and regulatory elements sugg

Human Gut Phageome Analysis Uncovers Thousands of Highly Modular Endolysins.

The escalating threat of antimicrobial resistance has renewed global interest in bacteriophages as precise and powerful tools for controlling bacterial populations in the human gut. These viruses owe much of their antibacterial potential to phage-encoded endolysins, enzymes capable of rapidly degrading bacterial cell walls with high specificity and low potential for resistance development. Despite their therapeutic promise, the overall composition of the gut phageome and the structural modularity of its endolysins remain poorly understood. In this study, we performed a large-scale analysis of
