LL22NC03-N14H11.1 regulates the m6A modification of MYC and promotes glycolytic activity in hepatocellular carcinoma cells by inhibiting IGF2BP3 ubiquitination degradation.

BACKGROUND: Hepatocellular carcinoma (HCC) is the fifth leading cause of cancer-related mortality globally. Long non-coding RNAs (lncRNAs) are increasingly recognized for their pivotal roles in hepatocarcinogenesis. Specifically, the lncRNA LL22NC03-N14H11.1 (hereafter referred to as LL22NC03) has been characterized as a potent oncogenic factor in certain cancers. Therefore, our research aimed to investigate the involvement of LL22NC03 in HCC progression. METHODS: We analyzed the expression of IGF2BP3 in HCC specimens obtained from The Cancer Genome Atlas (TCGA) dataset. Further investigation

Circular RNA circE2F2 promotes malignant progression of ovarian cancer cells by upregulating the expression of E2F2 protein via binding to HuR protein.

Ovarian cancer (OC) is a gynecological malignancy with a poor prognosis and low survival rate. E2F2 is a transcription activator that plays an indispensable role in cell proliferation and cell cycle progression. The preliminary analysis indicated that the E2F2 gene could produce three circular RNAs (circRNAs). This study aimed to investigate whether these circRNAs would be involved in OC tumorigenesis. The results showed that one of the circRNAs (termed circE2F2) was significantly upregulated in OC tissues and cell lines, and high circE2F2 expression was associated with poor survival in OC pat

The role and mechanisms of RNA-binding proteins in the development of ovarian aging and related diseases.

Ovarian aging is a key factor influencing female fertility and overall health. RNA-binding proteins (RBPs) regulate mRNA stability and translation, playing a significant role in maintaining ovarian function. This review discusses RBPs' involvement in oocyte development, folliculogenesis, and ovarian homeostasis. Additionally, we explore their roles in ovarian aging-related diseases and potential strategies for mitigating ovarian decline by targeting RBP activity. This review highlights RBPs' molecular mechanisms and potential applications for understanding and treating ovarian aging.

Biogenesis, features, and functions of coding transcripts-derived siRNAs in plants.

Plant small RNAs (sRNAs) are pivotal regulators of development, genome stability, and environmental adaptation. In plants, endogenous sRNAs are broadly grouped into microRNAs (miRNAs) and small interfering RNAs (siRNAs). siRNAs can be further subdivided into those derived from noncoding transcripts, such as transposable elements and long noncoding RNAs, and those generated from protein-coding transcripts. Among these, coding transcript-derived siRNAs (ct-siRNAs) represent a critical link between RNA quality control (RQC) and post-transcriptional gene silencing. When RNA decay and RQC pathways

Structural insights into measles virus RNA synthesis regulation and pan-paramyxoviral polymerase inhibition by ERDRP-0519.

Nonsegmented negative-sense RNA viruses (nsNSVs) rely on a multifunctional RNA-dependent RNA polymerase (RdRP) complex for transcription and replication. In measles virus (MeV), the nonstructural protein C has long been implicated in regulating RNA synthesis, yet its precise role remains unclear. Here, we show that the MeV C protein directly associates with the RdRP complex. Using cryoelectron microscopy, we determined atomic-resolution structures of the MeV polymerase with and without C, revealing that C binding stabilizes the C-terminal region of L and locks the complex into a replication-co

Decoding intricate interactions between m6A modification with mRNAs and non-coding RNAs in cervical cancer: Molecular mechanisms and clinical implications.

N6-methyladenosine (m6A) methylation is the most prevalent RNA modification that is regulated by three regulatory factors: "writers", "erasers" and "readers". m6A modification regulates RNA stability and other mechanisms, including translation, cleavage, and degradation. Current research has demonstrated that m6A methylation is involved in the regulation of occurrence and development of cancers by controlling the expression of cancer-related genes. This review summarizes the role of m6A modification on messenger RNAs (mRNAs) and non-coding RNAs (ncRNAs) in cervical cancer (CC). We highlight th…

Rational design of base, sugar and backbone modifications improves ADAR-mediated RNA editing.

AIMers are short, chemically modified oligonucleotides that induce A-to-I RNA editing through interaction with endogenous adenosine deaminases acting on RNA (ADAR) enzymes. Here, we describe the development of new AIMer designs with base, sugar and backbone modifications that improve RNA editing efficiency over our previous design. AIMers incorporating a novel pattern of backbone and 2' sugar modifications support enhanced editing efficiency across multiple sequences. Further efficiency gains were achieved through incorporation of an N-3-uridine (N3U), in place of cytidine (C), in the 'orphan

APOBEC3G is a restriction factor of EV71 and mediator of IMB-Z antiviral activity.

Enterovirus 71 (EV71), a single-stranded positive-sense RNA virus, is the causative agent of hand, foot, and mouth disease (HFMD), for which no effective antiviral therapy is currently available. Apolipoprotein B messenger RNA-editing enzyme catalytic polypeptide-like 3G (APOBEC3G or A3G) is a cytidine deaminase that inhibits the replication of several viruses, such as human immunodeficiency virus-1, hepatitis B virus and hepatitis C virus. In our efforts toward understanding the antiviral spectrum and mechanism of A3G, we found that ectopic expression of A3G inhibited EV71 replication, wherea

Structure of the K-turn U4 RNA: a combined NMR and SANS study.

K-turn motifs are universal RNA structural elements providing a binding platform for proteins in several cellular contexts. Their characteristic is a sharp kink in the phosphate backbone that puts the two helical stems of the protein-bound RNA at an angle of 60°. However, to date no high-resolution structure of a naked K-turn motif is available. Here, we present the first structural investigation at atomic resolution of an unbound K-turn RNA (the spliceosomal U4-Kt RNA) by a combination of NMR and small-angle neutron scattering data. With this study, we wish to address the question whether the

A U508C synonymous mutation in the SARS-CoV-2 deletion hotspot reduces deletion frequency and accelerates viral clearance.

A deletion hotspot within the non-structural protein 1 (NSP1) gene (locus 500-532) has been observed in severe acute respiratory syndrome coronavirus 2 (SARS-CoV-2) genomes analyzed by next-generation sequencing. Deletions in the hotspot have been previously reported to suppress interferon-β expression, suggesting that they constitute a conserved mechanism for SARS-CoV-2 evasion of the immune response. In this study, we introduced a synonymous mutation (U508C) into the SARS-CoV-2 genome using a reverse genetics system. This mutation disrupts both direct and inverted repeat motifs within the de

Polymeric Delivery System for mRNA Therapeutics: Design Principles and Recent Advances.

Messenger RNA (mRNA) therapeutics are redefining treatment approaches in vaccines, cancer immunotherapy, protein replacement, and gene editing. Lipid nanoparticles have enabled early clinical successes, but they can be limited by liver-dominant biodistribution, long-term storage stability, and systemic tolerability. Polymeric delivery systems offer a versatile alternative, with tunable physicochemical properties enabling precise control over mRNA complexation, protection, release, and targeting. This review examines recent progress across polyethyleneimine derivatives, poly(β-amino ester)s, po

RNA methyltransferases involved in 5' cap biosynthesis.

In eukaryotes and viruses that infect them, the 5' end of mRNA molecules, and also many other functionally important RNAs, are modified to form a so-called cap structure that is important for interactions of these RNAs with many nuclear and cytoplasmic proteins. The RNA cap has multiple roles in gene expression, including enhancement of RNA stability, splicing, nucleocytoplasmic transport, and translation initiation. Apart from guanosine addition to the 5' end in the most typical cap structure common to transcripts produced by RNA polymerase II (in particular mRNA), essentially all cap modific…

Evolution of a core ribosomal innovation in octopus.

Much of biology focuses on how genetic changes mediate new functions, but less attention is given to adaptations in other steps of the central dogma. Octopuses exhibit complex nervous systems and sophisticated behaviors that rival vertebrates, but via an entirely divergent evolutionary history. Here, we serendipitously discovered that octopus ribosomes contain a structural break in the core ribosomal RNA that is unique among all animals. This break site enhances translation fidelity to reduce miscoding and subsequent protein aggregation, even when engineered into evolutionarily distant bacteri

RNA transcripts regulate G-quadruplex landscapes through G-loop formation.

G-quadruplexes (G4s) are prevalent DNA structures that regulate transcription but also threaten genome stability. How G4 dynamics are controlled remains poorly understood. Here, we report that RNA transcripts govern G4 landscapes through coordinated G-loop assembly and disassembly. G-loop assembly involves activation of the ATM and ATR kinases, followed by homology-directed invasion of RNA opposite the G4 strand mediated by BRCA2 and RAD51. Disassembly of the G-loop resolves the G4 structure through DHX36-FANCJ-mediated G4 unwinding, which triggers nucleolytic incision and subsequent hybrid st

The Role of m6A in Osteoporosis and the Differentiation of Mesenchymal Stem Cells into Osteoblasts and Adipocytes.

Osteoporosis is a systemic disease in which bone mass decreases, leading to an increased risk of bone fragility and fracture. The occurrence of osteoporosis is believed to be related to the disruption of the differentiation of mesenchymal stem cells into osteoblasts and adipocytes. N6-adenylate methylation (m6A) modification is the most common type of chemical RNA modification and refers to a methylation modification formed by the nitrogen atom at position 6 of adenine (A), which is catalyzed by a methyltransferase. The main roles of m6A are the post-transcriptional level regulation of the sta

The AXH module: an independently folded domain common to ataxin-1 and HBP1.

Ataxin-1 (ATX1), a human protein responsible for spinocerebellar ataxia type 1 in humans, shares a region of homology, named AXH module, with the apparently unrelated transcription factor HBP1. Here, we describe the first characterisation of the AXH module in terms of its structural properties and stability. By producing protein constructs spanning the AXH modules of ATX1 and HBP1 and by comparing their properties, we have identified the minimal region sufficient for forming independently folded units (domains). Knowledge of the AXH domain boundaries allows us to map many of the interactions o

Design and discovery of 'tug-of-war' riboswitches.

Riboswitches are compact regulatory RNAs that modulate gene expression by switching between mutually exclusive structures in response to binding diverse signalling molecules. Riboswitches that regulate transcription have been shown to function through sequence overlap between their ligand binding aptamer domain and their regulatory expression platform, a constraint that limits their engineering for biotechnological applications. Here we describe a new, modular, transcriptional riboswitch architecture, termed "tug-of-war" (TOW), that removes this constraint, based on the discovery that ligand-s

Sm-site containing mRNAs can accept Sm-rings and are downregulated in Spinal Muscular Atrophy.

Sm-ring assembly is important for the biogenesis, stability, and function of uridine-rich small nuclear RNAs (U snRNAs) involved in pre-mRNA splicing and histone pre-mRNA processing. Sm-ring assembly is cytoplasmic and dependent upon the Sm-site sequence and structural motif, ATP, and Survival motor neuron (SMN) protein complex. While RNAs other than U snRNAs were previously shown to associate with Sm proteins, whether this association follows Sm-ring assembly requirements is unknown. We systematically identified Sm-sites within the human and mouse transcriptomes and assessed whether these sit
