Dysregulation of circadian clock gene BMAL1 and cell cycle regulator WEE1 in pediatric AML.

BACKGROUND: Growing evidence indicates that dysregulation of circadian clock genes and cell cycle regulators plays a role in the pathogenesis of malignancies. BMAL1, a core circadian clock gene, and WEE1, a key regulator of the G2/M cell cycle checkpoint, are involved in controlling cell proliferation and maintaining genomic stability. The present study aimed to evaluate the expression pattern of these two genes in children with acute myeloid leukemia. METHODS: In this study, bone marrow samples from 40 newly diagnosed pediatric AML patients and 20 non-malignant control subjects were analyzed

A multifaceted model of Entamoeba histolytica KERP2 regulating gene expression and host cell responses.

Entamoeba histolytica causes amoebiasis and damages intestinal epithelium, but how individual parasite factors coordinate parasite gene regulation with host remodeling is unclear. We investigate lysine- and glutamic acid-rich protein 2, a factor linked to the host brush border. Sequence analysis, imaging, and functional assays show that lysine- and glutamic acid-rich protein 2 accumulates in the parasite nucleus, binds AT-rich DNA, and modulates transcriptional programs related to Amoebiasis, including cysteine protease and sulfur metabolism. During parasite-epithelium contact, the protein ent

Clock genes regulate sex pheromone production and male mating ability in Bactrocera dorsalis.

Many animals display physiological and behavioral activities limited to specific times of the day. Certain insects exhibit clear daily rhythms in their mating activities that are regulated by an internal biological clock. However, the specific genetic mechanisms underlying this regulation remain largely unexplored. Mating in the fruit fly Bactrocera dorsalis exhibits a daily rhythm and is dependent on sex pheromones produced in the male rectum. We used transcriptome sequencing and clustered regularly interspaced short palindromic repeats (CRISPR) / CRISPR-associated nuclease 9 techniques to un

ZMYND11 functions in bimodal regulation of latent genes and brain-like splicing to safeguard corticogenesis.

Despite the numerous pathogenic variants linked to neurodevelopmental disorders (NDDs) including autism (ASD) and intellectual disability, our understanding of the underlying mechanisms caused by risk genes remain unclear. Here, we show that mutations in ZMYND11, a newly implicated risk gene, impair human cortical progenitor and neuron production. ZMYND11, known for its tumor suppressor function, encodes a histone-reader that recognizes sites of transcriptional elongation and acts as a co-repressor. ZMYND11-deficient cortical neural stem cells upregulate inappropriate developmental pathways, l

Prioritization of candidate genes regulating the dwarfness in rice by integration of whole-genome and transcriptome analyses.

Dwarfism is a major trait for developing lodging-resistant rice cultivars. Gamma irradiation-induced mutagenesis has proven to be an effective method for generating dwarf rice mutants. In this research, we isolated a dwarf mutant from Anna R (4) in the M2 generation and subsequently stabilized the trait through successive selfing of progeny across the M3-M7 generations. We then employed whole-genome re-sequencing (WGRS) and RNA sequencing (RNA-seq) analyses of Anna R (4) and the mutant (designated as ACM-20001) to elucidate the underlying mechanisms and identify candidate genes associated with

Design of optimized epigenetic regulators for durable gene silencing with application to PCSK9 in nonhuman primates.

Epigenetic editing is a promising strategy for modifying gene expression while avoiding the permanent alterations and potential genotoxicity of genome-editing technologies. Here we designed optimized epigenetic regulators (EpiRegs) by testing combinations of transcription activator-like effector (TALE)-based and catalytically deactivated Cas9 (dCas9)-based epigenetic modification effectors and fusion protein structures. TALE-based EpiReg (EpiReg-T) achieved a final efficiency of 98% in mice, surpassing the initial dCas9-based efficiency of 64%. We demonstrated the approach in macaques by intro

Interactions between the intestinal microbiome and host genes in regulating vibriosis resistance in Cynoglossus semilaevis.

BACKGROUND: Chinese tongue sole (Cynoglossus semilaevis) is now a commercially important flatfish species widely farmed in China. In recent years, frequent outbreak of vibriosis has caused high mortality rates and enormous economic losses to the aquaculture industry of Chinese tongue sole. The intestinal microbiome plays a crucial role in host immunity and protection against pathogen invasion. However, the interactions between the intestinal microbiome and host genes in vibriosis remain poorly understood. METHODS: In this study, we investigated the changes in intestinal histopathology, intest

The DNA Methylation is Involved in Liver Cancer Metastasis via Regulation of E- cadherin Gene.

Over 90% of primary liver tumors are hepatocellular carcinomas (HCCs). In mammalian cells, chromatin remodeling and transcription regulation are significantly influenced by DNA methylation. Many cancers demonstrate both generalized DNA hypomethylation and localized DNA hypermethylation. Epithelial Cadherin (E-cadherin), a critical molecule in cell adhesion and cancer progression, is involved in these processes. This study aimed to investigate the biological role of DNA methyltransferase 1 (DNMT1) in HCC and its association with E-cadherin gene expression in HCC development. The study included

Dysfunction of core clock genes regulates malignant phenotype and gemcitabine sensitivity of cholangiocarcinoma cells.

The circadian clock governs daily rhythms in numerous physiological processes through precise regulation of gene expression and biochemical functions. Dysregulation of the circadian rhythm has been implicated in carcinogenesis and cancer progression. However, the mechanisms by which the circadian clock influences cancer phenotype and chemotherapy resistance, particularly in cholangiocarcinoma (CCA), remain poorly understood. Using cell lines established from primary CCA and metastatic ascites of two male patients, we manipulated core clock genes ( BMAL1 , PER2 , and NR1D1 ) to evaluate their e

Kcnj2 regulates electrical activity-induced gene networks in embryonic mouse palate shelves.

Cleft palate interferes with eating, drinking, breathing, and speech, causing significant human suffering. Fetal exposure to many medications that target ion channels increases the incidence of cleft palate. Cleft palate could be prevented by understanding how ion channels contribute to palatal development. Ion channels regulate the electrical properties of cells. We discovered that the mouse embryonic palate mesenchymal cells are electrically active, like neurons. In neurons, electrical activity regulates transcription cell-autonomously and regulates the secretion of chemical cues. We discove

The NONO protein regulates nonclassical DNA structure: Effects on circadian genes and DNA damage.

The DBHS protein family of Nono, PSPC1, and SFPQ regulates diverse aspects of RNA metabolism. Whether these proteins share similar functions is currently unknown. In mouse embryonic fibroblasts (MEFs), we observed around 2000 circadian and non-circadian genes regulated by Nono and PSPC1, with only 35% in common. Considering specifically circadian genes, up- or downregulation by Nono and PSPC1 depends mainly on the gene phase. We postulated a regulatory role of Nono on R-loops, the class of non-B DNA structures that form during transcription. We confirmed this by showing a broad effect of Nono

Liraglutide upregulates the Cftr gene and regulates the mucus transcriptome profile in Brunner's glands in mice.

BACKGROUND: The metabolic syndrome encompasses a state of inflammation and metabolic dysfunction, possibly mediated via a disturbed intestinal barrier. Glucagon-like peptide-1 receptor agonists (GLP-1RAs), such as liraglutide, have shown promising anti-inflammatory effects beyond glucose lowering and weight loss, but the underlying mechanism remains to be elucidated. We hypothesised that GLP-1RAs improve the intestinal barrier function and overall inflammatory status by direct gene activation in mucus-secreting Brunner's glands in the mouse duodenum, known for their high density of glucagon-li

Stem and progenitor cell proliferation are independently regulated by cell type-specific cyclinD genes.

Regeneration and homeostatic turnover of solid tissues depend on the proliferation of symmetrically dividing adult stem cells, which either remain stem cells or differentiate based on their niche position. Here we demonstrate that in zebrafish lateral line sensory organs, stem and progenitor cell proliferation are independently regulated by two cyclinD genes. Loss of ccnd2a impairs stem cell proliferation during development, while loss of ccndx disrupts hair cell progenitor proliferation but allows normal differentiation. Notably, ccnd2a can functionally replace ccndx, indicating that the resp

Genetics-mediated regulation of intestinal gene expression on microbiome contributes to human disease heritability.

The gut microbiome plays fundamental roles in physiological and pathological processes, yet its interaction with host gene expression and contribution to disease remain underexplored. Here, we integrate the genetic regulatory maps of 116 microbial genera with gene expression quantitative trait loci (eQTLs) and DNA methylation QTLs (mQTLs) in three intestinal tissues to dissect host-microbiome interaction. We identify 6088, 5810, and 2398 gene-to-microbiome regulatory loci in the transverse colon, sigmoid colon, and ileum, respectively. Among these, 13.2% of genes show broad regulatory effects

Epigenetic Regulation of Manganese-Induced Hepatotoxicity Uncovering Histone Demethylation-Associated Gene Networks.

Excessive manganese (Mn) exposure can result in significant liver toxicity in humans and animals. Histone demethylation, a crucial epigenetic modification, is believed to play a pivotal role in liver disease progression. However, the involvement of histone demethylation-associated genes in Mn-induced hepatotoxicity remains poorly understood. This study aimed to identify these genes related to Mn exposure. We analyzed gene expression data, which included liver samples treated with manganese chloride (MnCl2) and control samples. Our analysis revealed 351 differentially expressed genes (DEGs) on

Environmental Changes Drives the Transcriptome and Gene Regulation Plasticity During Sea Lice Infestation.

The sea louse, Caligus rogercresseyi, is one of the main concerns in the Chilean salmon industry. The free-living copepodid stage can recognize the host and initiate the parasitic phase, where environmental factors can shape the host recognition process. This study aimed to explore the ecological influence on the transcriptome of copepodids infesting Atlantic salmon experimentally exposed to different salinity and temperature (S/T) conditions. Herein, 200 salmon were infested with 35 copepodids per fish previously acclimatized to four S/T treatments: 32 and 26 PSU; 8 and 16°C. After 48 h of in

Adenovirus E1B-55K regulates p53-dependent and -independent gene expression during infection.

Human adenoviruses (HAdVs) are widespread pathogens with the capacity to manipulate host cellular pathways, including critical tumor suppressor networks. During oncogenic cell transformation, the adenoviral E1B-55K protein serves as a multifunctional viral regulator that, inter alia, modulates both p53-dependent and -independent pathways - though this function has been disputed in the context of viral infection. Here, we elucidate the dual role of E1B-55K in disrupting host defenses, focusing on its impact on p53 signaling and interferon-stimulated genes (ISGs) during infection. Using RNA-seq
