Sarcoidosis and the mTOR, Rac1, and Autophagy Triad.

Sarcoidosis is an enigmatic multisystem disease characterized by the development and accumulation of granulomas: a compact collection of macrophages that have differentiated into epithelioid cells and which are associated with T helper (Th)1 and Th17 cells. Although no single causative factor has been shown to underlie sarcoidosis in humans, its etiology has been related to microbial, environmental, and genetic factors. We examine how these factors play a role in sarcoidosis pathogenesis. Specifically, we propose that dysfunction of mTOR, Rac1, and autophagy-related pathways not only hampers p

The Microbiome as a Modifier of Neurodegenerative Disease Risk.

The gut microbiome is increasingly implicated in modifying susceptibility to and progression of neurodegenerative diseases (NDs). In this review, we discuss roles for the microbiome in aging and in NDs. In particular, we summarize findings from human studies on microbiome alterations in Parkinson's disease, Alzheimer's disease, amyotrophic lateral sclerosis, and Huntington's disease. We assess animal studies of genetic and environmental models for NDs that investigate how manipulations of the microbiome causally impact the development of behavioral and neuropathological endophenotypes of disea

Molecular basis of invasive Haemophilus influenzae type b disease.

The molecular basis of central nervous system invasiveness by Haemophilus influenzae has been studied by using genetically defined mutants and in vivo and in vitro model systems. Capsular polysaccharide and lipopolysaccharide are important microbial determinants of the ability of H. influenzae to traverse the nasopharynx and localize in the cerebrospinal fluid and meninges after bacteremia. The genes for type b capsule confer greater invasive potential than do those for other capsular polysaccharides, although the molecular basis for this is not understood. Mutants have also indicated the role

A systematic review and meta-analysis reveals enrichment of pro-inflammatory and bacterial immunity-modulating taxa in oral squamous cell carcinoma.

INTRODUCTION: Oral squamous cell carcinoma (OSCC) is a major concern due to high recurrence, therapeutic resistance, and mortality. Increasing evidence indicates that oral microbiome dysbiosis contributes to OSCC development, yet comprehensive multi-cohort evaluations are limited. A systematic review and meta-analysis of the oral microbiome was conducted to identify conserved taxa in patients with OSCC. METHODS: A systematic review and meta-analysis was conducted according to PRISMA guidelines, using data from PubMed, Embase, Web of Science, and Google Scholar. Raw 16S rDNA sequences were pro

Identification of hypertension-associated bacterial key genes as potential targets and therapeutic agents through integrated bioinformatics approach.

Hypertension (HTN) is a major global health burden and a leading risk factor for cardiovascular morbidity and mortality. Although numerous studies have explored host genetic factors and molecular mechanisms underlying HTN, increasing evidence indicates that gut microbiota dysbiosis also contributes to disease development. However, the specific microbial genes involved in HTN pathogenesis and their potential therapeutic targeting remain largely unexplored. This study aimed to identify HTN-associated differentially abundant bacterial genes (DAGs), prioritize bacterial key genes (bKGs) from among

Synergistic effects of carbamazepine and antibiotic-resistant bacteria co-exposure on zebrafish gut microbiota, resistome, and host health.

The spread of antibiotic resistance in aquatic ecosystems poses a dual threat to environmental and public health. Pharmaceutical residues and antibiotic-resistant bacteria (ARB) frequently co-occur in surface waters and wastewater effluents, yet their interactive effects on host health and resistance dynamics of aquatic organisms remain poorly understood. We exposed zebrafish larvae from two genetically distinct strains (AB and Tübingen) to the widely detected pharmaceutical carbamazepine (CBZ) and ARB, individually and in combination, and assessed impacts on gut microbiota, resistome dynamics

Genetically informed causal links between gut microbiota and bone mass: pleiotropy and metabolic mediation.

The interplay among host genetic architecture, gut microbiota, metabolites and bone metabolism remains poorly understood. This study aims to comprehensively investigate the shared genetic factors, causal relationships, and the involvement of blood metabolites between gut microbiota and bone mass, based on datasets from European populations. Here, we estimate the polygenic SNP heritability for 1104 gut microbiota taxa, only 96 (8.7%) showed significant polygenic heritability. We identify 14 distinct gut microbiota taxa with pleiotropic effects on estimated heel bone mineral density (eBMD), 11 o

"In vivo biosynthesis of N,N-dimethyltryptamine, 5-MeO-N,N-dimethyltryptamine, and bufotenine in E.coli".

N,N-dimethyltryptamine (DMT), 5-methoxy-N,N-dimethyltryptamine (5-MeO-DMT) and 5-hydroxy-N,N-dimethyltryptamine (bufotenine) are psychedelic tryptamines found naturally in both plants and animals and have shown clinical potential to help treat mental disorders, such as anxiety and depression. Advances in both metabolic and genetic engineering make it possible to engineer microbes as cell factories to produce DMT and its aforementioned derivatives to meet demand for ongoing clinical study. Here, we present the development of a biosynthetic production pathway for DMT, 5-MeO-DMT, and bufotenine i

Regulation of psoriasis, colitis, and the intestinal microbiota by clusterin.

Psoriasis, a chronic and systemic inflammatory disorder characterized by activation of the interleukin (IL)-23/IL-17 axis, may be associated with the intestinal microbiota through the so-called "gut-skin axis." Clusterin is a glycoprotein ubiquitously distributed in mammalian tissues; however, its role in psoriasis is unclear. Therefore, we evaluated the role of clusterin in psoriatic skin inflammation, systemic inflammation, and colitis using a murine model of IMQ-induced psoriasis. In IMQ-treated clusterin-knockout (clusterin-/-) mice, the expressions of inflammatory cytokines in clusterin-s

The importance of differences; On environment and its interactions with genes and immunity in the causation of rheumatoid arthritis.

The current review uses rheumatoid arthritis (RA) as a prominent example for how studies on the interplay between environmental and genetic factors in defined subsets of a disease can be used to formulate aetiological hypotheses that subsequently can be tested for causality using molecular and functional studies. Major discussed findings are that exposures to airways from many different noxious agents including cigarette smoke, silica dust and more interact with major susceptibility genes, mainly HLA-DR genetic variants in triggering antigen-specific immune reactions specific for RA. We also d

The price of survival: comparative adaptation to high altitudes between yaks and cattle.

The yak (Bos grunniens) serves as an exceptional model for studying high-altitude adaptation mechanisms due to its evolutionary success in the hypoxic environment of the Qinghai-Tibet Plateau. Previous research has largely focused on genetic and physiological traits of yaks; however, the interactions between rumen microbiota and host physiology under hypoxic conditions are poorly understood. As the largest digestive organ in ruminants, the rumen and its microbiota play a central role in digestion and host nutrition. In this study, a comparative analysis of digestive metabolism and rumen microb

Spatially resolved hepatic lipid metabolism perturbation and gut microbiota dysbiosis induced by a novel PFOA alternative in zebrafish (Danio rerio).

The distribution of environmental pollutants and their associated metabolic perturbations within tissues is essential for understanding toxicological mechanisms. However, whether hexafluoropropylene oxide tetramer acid (HFPO-TeA), an emerging alternative to legacy PFASs, induces spatially heterogeneous metabolic disruption in aquatic organisms remains unclear. Here, adult zebrafish were exposed to HFPO-TeA to investigate hepatic phospholipid spatial distribution and gut microbial dysfunction. Residual based anomaly detection framework for variant caller dispatch in DNA sequencing data.

Reliable and scalable variant analysis is an enabling component of genomic studies involving microbial communities, host-associated microorganisms, and their hosts, and may support future investigations of genetic heterogeneity within symbiotic systems. Widely used workflows incorporating BWA and GATK provide standardized default processing routes, but their performance may vary across genomic regions containing repetitive sequences, complex structures, or atypical local sequence characteristics. Applying a context-aware software-recommendation procedure to every genomic region, however, can s

Venous Thromboembolism and Gut Dysbiosis: Mechanistic Links Between Endotoxemia, Microbial Metabolites, and Thromboinflammation.

Background: Venous thromboembolism (VTE), including deep vein thrombosis and pulmonary embolism, is increasingly recognized as a thromboinflammatory disorder involving coagulation, innate immunity, endothelial dysfunction, and vascular homeostasis. Emerging evidence suggests that gut microbiome-related inflammatory and metabolic signals may influence pathways potentially relevant to VTE through intestinal barrier dysfunction, microbial translocation, and microbiome-derived metabolites. This review critically examines the direct and indirect evidence relating gut dysbiosis to mechanisms potenti

Identification and characterization of a skin microbiome on Caenorhabditis elegans suggests environmental microbes confer cuticle protection.

UNLABELLED: In the wild, C. elegans are emersed in environments teeming with a veritable menagerie of microorganisms. The C. elegans cuticular surface serves as a barrier and first point of contact with their microbial environments. In this study, we identify microbes from C. elegans natural habitats that associate with its cuticle, constituting a simple "skin microbiome." We rear our animals on a modified CeMbio, mCeMbio, a consortium of ecologically relevant microbes. We first combine standard microbiological methods with an adapted micro skin-swabbing tool to describe the skin-resident bact

Increased fecal ethanol and enriched ethanol-producing gut bacteria Limosilactobacillus fermentum, Enterocloster bolteae, Mediterraneibacter gnavus and Streptococcus mutans in nonalcoholic steatohepatitis.

BACKGROUND: Non-alcoholic steatohepatitis (NASH) has become a major public health issue as one of the leading causes of liver disease and transplantation worldwide. The instrumental role of the gut microbiota is emerging but still under investigation. Endogenous ethanol (EtOH) production by gut bacteria and yeasts is an emerging putative mechanism. Microbial metagenomics and culture studies targeting enterobacteria or yeasts have been reported, but no culturomics studies have been conducted so far. AIM: To assess fecal EtOH and other biochemical parameters, characterize NASH-associated dysbio

TRAF3IP2-IL-17 Axis Strengthens the Gingival Defense against Pathogens.

Recent genome-wide association studies have suggested novel risk loci associated with periodontitis, which is initiated by dysbiosis in subgingival plaque and leads to destruction of teeth-supporting structures. One such genetic locus was the tumor necrosis factor receptor-associated factor 3 interacting protein 2 (TRAF3IP2), a gene encoding the gate-keeping interleukin (IL)-17 receptor adaptor. In this study, we first determined that carriers of the lead exonic variant rs13190932 within the TRAF3IP2 locus combined with a high plaque microbial burden was associated with more severe periodontit

Coeliac disease and the intestinal barrier: mechanisms of disruption and strategies for restoration.

Coeliac disease is characterised by immune-mediated damage to the small intestine in response to dietary gluten in genetically predisposed individuals. Increased intestinal permeability is a central component to its pathophysiology. This review explores the evidence for increased permeability in coeliac disease and the underlying mechanisms, including the roles of zonulin, inflammatory cytokines, microbial alterations and immune responses to gliadin peptides. We also review comprehensively the therapies targeting barrier integrity and normalising intestinal permeability, including particular d

[Advances in biotransformation of methanol into chemicals].

Methanol has become an attractive substrate for the biomanufacturing industry due to its abundant supply and low cost. The biotransformation of methanol to value-added chemicals using microbial cell factories has the advantages of green process, mild conditions and diversified products. These advantages may expand the product chain based on methanol and alleviate the current problem of biomanufacturing, which is competing with people for food. Elucidating the pathways involving methanol oxidation, formaldehyde assimilation and dissimilation in different natural methylotrophs is essential for s
