Comparative genomics study of multi-drug-resistance mechanisms in the antibiotic-resistant Streptococcus suis R61 strain.

BACKGROUND: Streptococcus suis infections are a serious problem for both humans and pigs worldwide. The emergence and increasing prevalence of antibiotic-resistant S. suis strains pose significant clinical and societal challenges. RESULTS: In our study, we sequenced one multi-drug-resistant S. suis strain, R61, and one S. suis strain, A7, which is fully sensitive to all tested antibiotics. Comparative genomic analysis revealed that the R61 strain is phylogenetically distinct from other S. suis strains, and the genome of R61 exhibits extreme levels of evolutionary plasticity with high levels o

Comparative genomics and proteomics to study tissue-specific response and function in natural Mycobacterium bovis infections.

Bovine tuberculosis (bTB) is an established zoonotic disease which affects cattle and wildlife worldwide and new strategies are required to control and eradicate the disease. The European wild boar (Sus scrofa) is a major reservoir of bTB in Spain. The objective of this paper was to review tissue-specific response and function of mandibular lymph nodes (MLN) and oropharyngeal tonsils (OT) in European wild boar naturally infected with Mycobacterium bovis. Genomics and proteomics data were used to compare differential gene expression and global protein patterns in OT and MLN of M. bovis-infected…

Position-based scanning for comparative genomics and identification of genetic islands in Haemophilus influenzae type b.

Bacteria exhibit extensive genetic heterogeneity within species. In many cases, these differences account for virulence properties unique to specific strains. Several such loci have been discovered in the genome of the type b serotype of Haemophilus influenzae, a human pathogen able to cause meningitis, pneumonia, and septicemia. Here we report application of a PCR-based scanning procedure to compare the genome of a virulent type b (Hib) strain with that of the laboratory-passaged Rd KW20 strain for which a complete genome sequence is available. We have identified seven DNA segments or H. infl

A chemical genomics approach toward understanding the global functions of the target of rapamycin protein (TOR).

The target of rapamycin protein (TOR) is a highly conserved ataxia telangiectasia-related protein kinase essential for cell growth. Emerging evidence indicates that TOR signaling is highly complex and is involved in a variety of cellular processes. To understand its general functions, we took a chemical genomics approach to explore the genetic interaction between TOR and other yeast genes on a genomic scale. In this study, the rapamycin sensitivity of individual deletion mutants generated by the Saccharomyces Genome Deletion Project was systematically measured. Our results provide a global vie…

Complete Genome Sequence and Comparative Genomics of Acetobacter cerevisiae KSO5 (KACC 92352P) Provide Genome-Based Insights into Acid Tolerance.

Acetobacter cerevisiae KSO5 is an indigenous strain isolated from Korean fruit vinegar and is a potential starter candidate for vinegar fermentation. Here, we report the first complete circular genome of KSO5, comprising a 3.3 Mb chromosome and two plasmids encoding 2898 genes. Core-genome phylogeny clearly placed KSO5 within the A. cerevisiae clade, supported by ANI (97%) and dDDH (71%) values. Comparative analysis with seven draft A. cerevisiae genomes identified strain-specific genomic islands, mobile genetic elements, and plasmid-borne modules potentially related to genetic stability. Selective Whole-Genome Amplification as a Tool to Enrich Specimens with Low Treponema pallidum Genomic DNA Copies for Whole-Genome Sequencing.

Downstream next-generation sequencing (NGS) of the syphilis spirochete Treponema pallidum subspecies pallidum (T. pallidum) is hindered by low bacterial loads and the overwhelming presence of background metagenomic DNA in clinical specimens. In this study, we investigated selective whole-genome amplification (SWGA) utilizing multiple displacement amplification (MDA) in conjunction with custom oligonucleotides with an increased specificity for the T. pallidum genome and the capture and removal of 5'-C-phosphate-G-3' (CpG) methylated host DNA using the NEBNext Microbiome DNA enrichment kit follo

Genome-wide analysis of wild-type Epstein-Barr virus genomes derived from healthy individuals of the 1,000 Genomes Project.

Most people in the world (∼90%) are infected by the Epstein-Barr virus (EBV), which establishes itself permanently in B cells. Infection by EBV is related to a number of diseases including infectious mononucleosis, multiple sclerosis, and different types of cancer. So far, only seven complete EBV strains have been described, all of them coming from donors presenting EBV-related diseases. To perform a detailed comparative genomic analysis of EBV including, for the first time, EBV strains derived from healthy individuals, we reconstructed EBV sequences infecting lymphoblastoid cell lines (LCLs)

Pan-genome and comparative genome analyses of propionibacterium acnes reveal its genomic diversity in the healthy and diseased human skin microbiome.

UNLABELLED: Propionibacterium acnes constitutes a major part of the skin microbiome and contributes to human health. However, it has also been implicated as a pathogenic factor in several diseases, including acne, one of the most common skin diseases. Its pathogenic role, however, remains elusive. To better understand the genetic landscape and diversity of the organism and its role in human health and disease, we performed a comparative genome analysis of 82 P. acnes strains, 69 of which were sequenced by our group. This collection covers all known P. acnes lineages, including types IA, IB, II

Comment on "Associations of neighborhood deprivation with breast cancer tumor genomics, targeted treatment use, and survival".

INTRODUCTION: Podany et al. examined associations between Area Deprivation Index (ADI) and tumor genomics, PI3K inhibitor use, and survival in 1,127 patients with metastatic breast cancer. While their multi-institutional, genomically annotated dataset is a valuable contribution, several methodological issues warrant scrutiny. METHODS: We critically reviewed the study's statistical approach, focusing on multiple-comparison handling, potential confounding from ctDNA shedding variability, and the reliability of subgroup survival estimates. RESULTS: Key findings (TP53, AKT1, overall survival, PI…

DrosGB: An integrated multi-omics database for comparative genomics and functional annotation of 35 Drosophila species.

Accurate identification of gene orthology is essential for understanding functional conservation and evolution. However, existing databases mainly focus on Drosophila melanogaster, with limited resource integration of other Drosophila species. To address this gap, we developed the Drosophila Genomics Browser (DrosGB, https://www.drosgb.com), a multi-omics database and analysis platform for the Drosophila genus. The platform is implemented using Python and the Django framework with a MySQL backend and an interactive web interface. DrosGB integrates genomic data, 876 transcriptome datasets, appr…

Population Genomics Refines Population Structure and Individual Stock Assignment in Atlantic and Mediterranean Swordfish (Xiphias gladius).

Swordfish (Xiphias gladius) is managed in the Atlantic Ocean and Mediterranean Sea as three major stocks, although their correspondence with underlying genomic population structure remains uncertain. Here, we combined a newly assembled reference genome with ddRAD sequencing of 575 swordfish from 14 Atlantic and Mediterranean areas to characterize genomic population structure and genetic differentiation relative to the current ICCAT management framework, evaluate individual stock assignment and ancestry across management boundaries, and compare genetic-diversity patterns among stocks and sampli

Comparative Genomics of NGF, NTRK1, and NGFR Across Chordates: Joint Gene Recovery and Region-Specific Constraint.

Nerve growth factor (NGF) is a neurotrophin central to sensory neuron biology and pain signaling. NGF and NTRK1 are gnathostome paralogs within the older neurotrophin and Trk families, respectively, whereas NGFR encodes p75NTR, a member of the tumor necrosis factor receptor superfamily. Orthology assessment of NGF, NTRK1, and NGFR across vertebrates is challenging because mature neurotrophins are short, cysteine-rich ligands, NTRK1 has closely related paralogs, and NGFR lies outside the Trk receptor family. We assessed species-level joint genomic recovery of the three genes and compared evolut

A statistical framework for integrative imaging genomics with biclustering and ensemble penalized regression in Alzheimer's disease.

Imaging genomics provides a powerful paradigm for decoding the complex interplay between molecular variation and brain functional phenotypes in neurodegenerative disorders. In this study, the molecular modality is specifically gene expression data rather than time-invariant genetic variants. However, statistically integrating these high-dimensional modalities remains challenging, as existing methods often rely on incomplete biological priors or overlook the latent modular structure of the data. To address this, we propose BRIDGE (Biclustering and ensemble penalized Regression for Integrative D…

Toward Timely Diagnosis of Pancreatic Cancer: Revolutionizing Early Detection Through Genomics, Artificial Intelligence, and Noninvasive Biomarkers.

BACKGROUND: Pancreatic ductal adenocarcinoma (PDAC) remains one of the most aggressive cancers, typically diagnosed at an advanced stage due to its subtle and often absent early symptoms. Despite representing only 3% of new cancer cases, it is projected to become the second leading cause of cancer-related deaths by 2030. Currently, early diagnosis remains a significant challenge, and survival rates remain poor due to the lack of effective screening tools. METHODS: We conducted a comprehensive literature review to explore the most recent advances in PDAC detection, focusing on novel biomarkers

Single-cell genomics links targeted functional manipulations to efficacy-associated chromatin signatures in CAR T cells.

Chimeric antigen receptor (CAR) T cells produce extraordinary remission rates in some hematologic tumors, results inconsistently replicated across malignancies and/or target antigens. Anti-tumor efficacy can be enhanced by modifying CAR architecture or T cell differentiation state. Pooled screening methods to identify effects of modifications are often restricted to in vitro readouts of abundance or transcriptome, limiting ability to interrogate biology and project long-term T cell fates. We use genetically-encoded barcodes to track the effects of diverse functional manipulations on pooled mur
