Fine-mapping analysis revealed complex pleiotropic effect and tissue-specific regulatory mechanism of TNFSF15 in primary biliary cholangitis, Crohn's disease and leprosy.

Genetic polymorphism within the 9q32 locus is linked with increased risk of several diseases, including Crohn's disease (CD), primary biliary cholangitis (PBC) and leprosy. The most likely disease-causing gene within 9q32 is TNFSF15, which encodes the pro-inflammatory cytokine TNF super-family member 15, but it was unknown whether these disparate diseases were associated with the same genetic variance in 9q32, and how variance within this locus might contribute to pathology. Using genetic data from published studies on CD, PBC and leprosy we revealed that bearing a T allele at rs6478108/rs6478

Identifying a polymorphic 'switch' that influences miRNAs' regulation of a myasthenia gravis risk pathway.

The significant roles of genetic variants in myasthenia gravis (MG) pathogenesis have been demonstrated in many studies, and recently it has been revealed that aberrant level/regulation of microRNAs (miRNAs) might contribute to the initiation and progression of MG. However, the dysfunction of miRNA associated with single nucleotide polymorphisms (miRSNPs) has not been well investigated in MG. In this study, we created a contemporary catalog of 89 MG risk genes via manual literature-mining. Based on this risk gene catalog, we obtained 18 MG risk pathways. Furthermore, we identified 93 miRNAs th

PLXNC1 and RDH13 associated with bilateral convergent strabismus with exophthalmus in German Brown cattle.

PURPOSE: We performed an association study for bilateral convergent strabismus with exophthalmus (BCSE) in German Brown cattle using single nucleotide polymorphisms (SNPs) located within six positional candidate genes and additional SNPs from bovine SNP databases surrounding these candidate genes. Mutation analyses included synaptotagmin 3 and 5 (SYT3, SYT5), carnitine palmitoyl-transferase 1C (CPT1C) on bovine chromosome 18 (BTA18), and plexin C1 (PLXNC1), intracellular suppressor of cytokine signaling-2 (SOCS2), and kinesin family member 21A (KIF21A) on BTA5. METHODS: For all six candidate

A bias-reducing pathway enrichment analysis of genome-wide association data confirmed association of the MHC region with schizophrenia.

BACKGROUND: After the recent successes of genome-wide association studies (GWAS), one key challenge is to identify genetic variants that might have a significant joint effect on complex diseases but have failed to be identified individually due to weak to moderate marginal effect. One popular and effective approach is gene set based analysis, which investigates the joint effect of multiple functionally related genes (eg, pathways). However, a typical gene set analysis method is biased towards long genes, a problem that is especially severe in psychiatric diseases. METHODS: A novel approach wa

Multifactorial genesis of pancreatitis in primary hyperparathyroidism: evidence for "protective" (PRSS2) and "destructive" (CTRC) genetic factors.

OBJECTIVE: A relationship between primary hyperparathyroidism (pHPT) and pancreatitis has long been debated and remains a rare epiphenomenon. In a cohort of patients with pHPT and pancreatitis mutations in the serine protease inhibitor Kazal type I (SPINK1) and cystic fibrosis transmembrane conductance regulator (CFTR) genes, that increase the risk for pancreatitis have already been detected. Among the identification of additional pancreatitis-associtated mutations in the Chymotrypsin C gene (CTRC) it became clear that also protective genetic variants exist in the anionic trypsinogen gene (PRS

The FBN2 gene: new mutations, locus-specific database (Universal Mutation Database FBN2), and genotype-phenotype correlations.

Congenital contractural arachnodactyly (CCA) is an extremely rare disease, due to mutations in the FBN2 gene encoding fibrillin-2. Another member of the fibrillin family, the FBN1 gene, is involved in a broad phenotypic continuum of connective-tissue disorders including Marfan syndrome. Identifying not only what is in common but also what differentiates these two proteins should enable us to better comprehend their respective functions and better understand the multitude of diseases in which these two genes are involved. In 1995 we created a locus-specific database (LSDB) for FBN1 mutations wi

Extracting conserved gene expression motifs from gene expression data.

We propose a representation for gene expression data called conserved gene expression motifs or XMOTIFs. A gene's expression level is conserved across a set of samples if the gene is expressed with the same abundance in all the samples. A conserved gene expression motif is a subset of genes that is simultaneously conserved across a subset of samples. We present a computational technique to discover large conserved gene motifs that cover all the samples and classes in the data. When applied to published data sets representing different cancers or disease outcomes, our algorithm constructs XMOTI

The causal and mediated relationships between major depressive disorder (MDD), post-traumatic stress disorder (PTSD), anxiety disorders and premature mortality: Evidence from genome-wide association study.

BACKGROUND: Observational studies have reported that patients with major depressive disorder (MDD), post-traumatic stress disorder (PTSD), and anxiety disorders have significantly higher rates of aging-related illnesses and premature mortality than the general population. However, previous studies have not systematically assessed the possible causal relationship between MDD, PTSD, and anxiety disorders and premature mortality (aging and lifespan) at the genetic level, or searched for possible mediators between them. METHODS: Summary-level GWAS data for MDD (N = 480,359), PTSD (N = 206,655), a

Possible pathophysiologic roles of neurotransmitter systems in men with lifelong premature ejaculation: a scoping review.

INTRODUCTION: Lifelong premature ejaculation (LPE) is a subtype of premature ejaculation. Genetic research on LPE has primarily focused on neurotransmitters such as serotonin, dopamine, and norepinephrine, whereas LPE treatment studies have focused on drugs such as selective serotonin reuptake inhibitors. However, findings from genetic association and pharmacotherapeutic studies have been inconsistent. OBJECTIVES: To provide a quality overview of neurobiological targets that are potentially associated with LPE by investigating genetic association and pharmacotherapeutic studies. METHODS: Thi

Functional link between sarcoidosis-associated gene variants and quantitative levels of bronchoalveolar lavage fluid cell types.

BACKGROUND: Sarcoidosis is an inflammatory disease that affects multiple organs. Cell analysis from bronchoalveolar lavage fluid (BALF) is a valuable tool in the diagnostic workup and differential diagnosis of sarcoidosis. Besides the expansion of lymphocyte expression-specific receptor segments (Vα2.3 and Vβ22) in some patients with certain HLA types, the relation between sarcoidosis susceptibility and BAL cell populations' quantitative levels is not well-understood. METHODS: Quantitative levels defined by cell concentrations of BAL cells and CD4+/CD8+ ratio were evaluated together with gene

Causality between Cholecystectomy, Blood Lipids, and Major Adverse Cardiac and Cerebrovascular Events: A Multimodal Approach Highlighting Lipid Regulation.

Cholecystectomy alters lipid profiles and is associated with the risk of major adverse cardiac and cerebrovascular events (MACCE), yet the results are ambiguous. To assess the causal effects of cholecystectomy on blood lipid levels and risks of MACCE, we performed Mendelian randomization (MR) aiming to reduce confounding. We used genetic data on gallbladder removal, lipid levels, and MACCE from public databases. MR analysis estimated causal effects using genetic variants as instruments. Enrichment analysis identified relevant metabolic pathways, while multivariable MR evaluated specific lipid

The cerebellum in frontotemporal dementia: From neglected bystander to potential neuromodulatory target. A narrative review.

BACKGROUND: Though cortical changes in frontotemporal dementia (FTD) are well-documented, the cerebellum's role, closely linked to these areas, remains unclear. OBJECTIVES: To provide evidence on cerebellar involvement in FTD across clinical, genetic, imaging, neuropathological, and neurophysiological perspectives. Additionally, we sought evidence supporting the application of cerebellar non-invasive brain stimulation (NIBS) in FTD for both diagnostic and therapeutic purposes. METHODS: We performed a literature review using MEDLINE (via PubMed), Scopus, and Web of Science databases. RESULTS

Schizophrenia: What We Know and What We Are Yet to Know.

Schizophrenia is an intricate mental disorder characterized by psychosis. The condition typically emerges during late adolescence and early adulthood, often persisting throughout a lifetime. The condition is understood to arise from a complex interplay of genetic, neurobiological, and environmental factors. This systematic review aimed to synthesize the extant knowledge state on schizophrenia through critical appraisal and integration of evidence from various domains, including neurobiology, genetics, clinical manifestations, therapeutic interventions, and environmental risk factors. We conduc

Adult-Onset Alexander Disease: A Case Report and Literature Review of Glu207 Alterations.

Alexander disease (AxD) is a rare leukodystrophy caused by heterozygous mutations in GFAP. We report the case of a 67-year-old woman with progressive dysarthria, dysphagia, ataxia, and oculomotor dysfunction. MRI revealed medullary and cervical spinal cord atrophy with a periventricular T2/fluid-attenuated inversion recovery (FLAIR) hyperintense rim, findings characteristic of adult-onset AxD. Genetic testing identified a heterozygous GFAP c.620A>T (p.Glu207Val) variant, absent from major population databases. Her symptomatic brother carried the same mutation, and additional maternal relatives

Evolutionary Dynamics of Human Parainfluenza Virus Type 1 Based on the Hemagglutinin-Neuraminidase Gene.

To elucidate the evolutionary dynamics of human parainfluenza virus type 1 (HPIV1), we obtained 78 Chinese HPIV1 hemagglutinin-neuraminidase (HN) gene sequences between 2011 and 2017-2023 and generated two databases: global (482 sequences, 1956-2023) and Chinese HPIV1 (122 sequences, 2011-2023). Our results showed that global HPIV1 circulating since the 1990s could be classified into five genotypes (A, B, C, D, and E) using a genetic distance threshold of 0.02. Among these, genotypes B and C were predominantly prevalent worldwide, including in China, whereas genotype D showed distinct spatial

Modification of the Hi-C Technology for Molecular Genetic Analysis of Formalin-Fixed Paraffin-Embedded Sections of Tumor Tissues.

Molecular genetic analysis of tumor tissues is the most important step towards understanding the mechanisms of cancer development; it is also necessary for the choice of targeted therapy. The Hi-C (high-throughput chromatin conformation capture) technology can be used to detect various types of genomic variants, including balanced chromosomal rearrangements, such as inversions and translocations. We propose a modification of the Hi-C method for the analysis of chromatin contacts in formalin-fixed paraffin-embedded (FFPE) sections of tumor tissues. The developed protocol allows to generate high
