Monitoring pharmacodynamic and molecular drug targets in liquid biopsy: Exploratory study in liver cancer with modelling of EGFR Receptor engagement.

AIM: Liquid biopsy is minimally invasive (compared with tissue biopsy) and has previously been used to generate systems data regarding drug elimination via hepatic enzymes and transporters. This study extends quantitative assessment of systems parameters in liquid biopsy to pharmacodynamic (PD) and disease markers relevant to cancer development and therapeutics. METHODS: Plasma extracellular vesicles (EVs) were extracted from 29 liver cancer donors. Cell-free RNA from EVs was subjected to RNAseq, allowing differential expression of PD/disease markers to be investigated relative to healthy bas

Machine Learning-Based Identification of Molecular Signatures in PTOA Cell Subtypes via Single-Cell Transcriptomics in a Mouse Model.

OBJECTIVES: Osteoarthritis (OA) is the most prevalent joint disorder, whereas post-traumatic osteoarthritis (PTOA) denotes a form of arthritis that arises secondary to acute joint injury. METHODS: This was a combined bioinformatics and experimental validation study. We first analyzed single-cell RNA sequencing data (GSE200843) from murine knee joints following anterior cruciate ligament rupture to map granulocyte subpopulations. High-dimensional weighted gene co-expression network analysis (hdWGCNA) was used to identify PTOA-associated gene modules. Three machine learning algorithms (LASSO, SV

Ligand-based pharmacophore modeling and molecular dynamics driven discovery of novel MEK1 inhibitors targeting KRAS signalling pathway.

The KRAS oncogene, which plays a crucial role in numerous human malignancies, remains a significant challenge. It is amongst the most mutated oncogenes within human cancers, specifically in pancreatic, colorectal, and non-small cell lung cancers, where it is a key driver of cancer initiation and growth. Despite its importance, KRAS is difficult to target directly due to the absence of deep binding pockets, its high affinity for GTP/GDP, and rapid cycling between active and inactive states. Thus, an effective strategy will be to target downstream effectors of KRAS, such as MEK, PI3K, and AKT. M

Multiscale Transcriptomic and Molecular Modeling Analyses Suggest DCPMU-Associated Epithelial Remodeling and Tumor Microenvironment Perturbation in Prostate Cancer.

DCPMU, a major demethylated metabolite of diuron, is an environmentally persistent contaminant with potential endocrine-disrupting and carcinogenic relevance, yet its mechanistic association with prostate cancer remains unclear. This study investigated DCPMU-related mechanisms in prostate cancer by integrating network toxicology, molecular modeling, bulk transcriptomics, single-cell and spatial transcriptomics, and virtual perturbation analysis. Differentially expressed genes from TCGA-PRAD were intersected with DCPMU-associated and prostate cancer-related targets. Functional enrichment, machi

Mapping the prevalence of molecular markers of Plasmodium falciparum artemisinin partial resistance in Africa: a systematic review and spatiotemporal modelling study.

BACKGROUND: Plasmodium falciparum kelch13(k13) mutations in Africa signal emerging artemisinin partial resistance (ART-R), endangering malaria control by undermining artemisinin-based combination therapies (ACTs). Sparse surveillance obscures whether rising k13 ART-R prevalence reflects local emergence or geographical expansion. We aimed to model and infer high-resolution spatiotemporal prevalence of k13 ART-R mutations, as well as mdr1 and crt mutations (markers of reduced susceptibility to ACT partner drugs), to inform public health policy. METHODS: For this systematic review and modelling

Molecular analysis and computational modeling reveal temporally separable responses triggered by DENV-induced soluble factors in endothelial cells.

Dengue virus (DENV) represents a growing global health challenge with billions of people at risk. Severe Dengue (SD), a complication of DENV infection that involves generalized hemorrhage, is driven, at least in part, by endothelial dysfunction. Endothelial dysfunction refers to increased permeability due to inflammation, mechanical injury and/or modification of the genetic program of endothelial cells. Previous work showed that exposure of endothelial cells to conditioned media from DENV-infected cells (CMDV) increased permeability and cellular stiffness, repressed endothelial markers and ind

Cellular and Molecular Changes Underpinning the Formation of Intimal Hyperplasia in a Model of Static Human Saphenous Vein Ex Vivo Culture.

OBJECTIVE: Intimal hyperplasia (IH) significantly limits the long term patency of saphenous vein grafts following bypass surgery, with no widely accepted human models that fully capture its complex pathogenesis. Although animal models, primarily murine systems, have provided mechanistic insights into IH, limitations persist in translating these findings to human pathophysiology. This study aimed to evaluate the translational value of a static ex vivo culture model using human saphenous vein segments to study IH. METHODS: Human saphenous vein segments obtained from patients who underwent lower

Structural insights into molecular and cellular level FXR binding potentials of GW4064 and LY2562175 hybrids by multi in silico modelling analyses.

CONTEXT: Non-alcoholic fatty liver disease (NAFLD) has become a significant health concern. Existing farnesoid X receptor (FXR) agonists like GW4064 and LYS2562175 show poor pharmacokinetics, prompting researchers to develop alternative molecules. This study aims to pinpoint the structural features responsible for exhibiting FXR agonism of a series of hybrid structures of GW4064 and LYS2562175 with improved pharmacokinetic properties which supersede the existing parent ligands. Electronegative components were found to critically influence biological activity on the molecular level, supported b

Development, biological evaluation, and molecular modelling of novel isocytosine and guanidine derivatives as BACE1 inhibitors using a fragment growing strategy.

Alzheimer's disease (AD) is a neurodegenerative condition characterized by significant synaptic loss and neuronal death in brain regions critical for cognitive functions. The disease is characterized by the formation of amyloid plaques, which are extracellular constructs consisting mainly of aggregated Aβ42. The latter is a peptide formed by the proteolytic cleavage of β-amyloid precursor protein (APP) by two enzymes, β- and γ-secretase. Therefore, inhibition of the aspartic protease β-secretase (BACE1) is considered a promising therapeutic approach for the treatment and prevention of Alzheime

Molecular insights into prognostic model for meningiomas treated with stereotactic radiosurgery: negative impacts of 1q gain on tumor control and survival.

Molecular classifications enhance prognostic accuracy in meningiomas; however, their predictive significance following stereotactic radiosurgery (SRS) remains unclear. This study aimed to assess whether molecular characteristics identified by whole-exome sequencing (WES), specifically driver mutations and copy number alterations (CNAs), are prognostic indicators of outcomes after SRS. This retrospective cohort study included 95 patients (median age 61; 66% female) with 97 surgically resected meningiomas treated with SRS between 1999 and 2023. Primary outcomes were progression-free survival (PF

Novel benzofuran-conjugated indolin-2-ones as anticancer agents; design, synthesis, biological assessments, and molecular modeling insights.

Poly (ADP-ribose) polymerase (PARP) inhibitors have been authorized for the treatment of breast cancer (BC) and prostate cancer (PC). Recent studies suggest that inhibiting angiogenesis through the vascular endothelial growth factor receptor (VEGFR) enhances cellular sensitivity to PARP inhibitors. This study presents the design, synthesis and full characterization of dual VEGFR-2 and PARP-1 inhibitors obtained by conjugating a PARP-1 inhibitor with VEGFR-2 inhibitor fragments (indole, benzofuran, and piperazine). Four compounds exhibited significant inhibitory activities against human prostat

Design, synthesis, evaluation and molecular modeling of quinazoline derivatives bearing amino acids as small-molecule PD-L1 inhibitors.

Herein, we reported a series of quinazoline derivatives bearing amino acids by introducing a rigid pyrimidine structure between the 2 and 3-positions of the biphenyl and establishing an ionic interaction with Lys124 of PD-L1. Evaluation of the PD-1/PD-L1 inhibitory activity identified compound 7, which exhibited the most potent inhibitory activity with an IC50 value of 7.21 nM. Molecular docking was performed to demonstrate that the carboxyl group of amino acid in the tail established an ionic interaction with the ε-NH3+ of Lys124, enhancing the binding. Importantly, molecular dynamics study r

Curcumin Analogs Containing Pyrazole-Pyridine Hybrids as Novel Anticancer Agents: Synthesis, Cytotoxicity, Apoptosis Induction, and Molecular Modeling.

In recent years, curcumin analogs have not only demonstrated potent anticancer activities but have also addressed several limitations of curcumin itself, thereby remaining a promising focus of research within the scientific community. Building upon the findings of our previous studies, structural modifications of potent curcumin analogs fused with 1H-pyrazole are performed by applying the bioisosteric replacement strategy of a benzene ring with a pyridine ring, to develop a series of novel curcumin analogs containing pyrazole-pyridine hybrids (3a-4h) as promising anticancer agents. Among them,
