Multiple myeloma (MM) is a disease that causes plasma cell growth in the bone marrow and immune globulin buildup in blood and urine. Despite recent advances in MM therapy, many still die due to its high mortality rate. A study using computational simulations analyzed 100 natural ingredients from the SANC database to determine if they inhibited the IgH domain, a known cause of multiple myeloma. Natural component Diospyrin inhibited the IgH enzyme with the best binding energy of -10.3 kcal/mol and three carbon-hydrogen bonds, followed by Parviflorone F complex with a binding energy of -10.1 kcal

Respiratory syncytial virus (RSV) is a major cause of severe lower respiratory tract disease (LRTD) in infants and older adults worldwide. Although vaccines based on the fusion (F) protein have shown progress, their efficacy remains limited by antigenic instability and viral evolution. The metastable transition of the F protein between prefusion (preF) and postF conformations critically determines the exposure of neutralizing epitopes, with most potent antibodies targeting preF-specific sites. In addition, the glycosylated G protein contributes to immune evasion through glycan shielding and CX

C2 domain-containing proteins bind to cellular membranes and mediate diverse cellular processes. Although many of these membrane-interacting proteins have been identified, the molecular mechanisms of protein-membrane interactions and conformational dynamics are often poorly understood and remain to be investigated with appropriate methods. Here, we used attenuated total reflection Fourier-transform infrared (ATR-FTIR) spectroscopy and biomimetic membrane systems to analyse CalB, a yet uncharacterized Arabidopsis C2 domain protein. We studied membrane binding, lipid specificity and calcium depe

Zoonotic arenaviruses can lead to life-threating diseases in humans. These viruses encode a large (L) polymerase that transcribes and replicates the viral genome. At the late stage of replication, the multifunctional Z protein interacts with the L polymerase to shut down RNA synthesis and initiate virion assembly. However, the mechanism by which the Z protein regulates the activity of L polymerase is unclear. Here, we used cryo-electron microscopy to resolve the structures of both Lassa and Machupo virus L polymerases in complex with their cognate Z proteins, and viral RNA, to 3.1-3.9 Å resolu

Cataract is the major reason for human blindness worldwide. α-Crystallin, as a key chaperone of eye lenses, keeps the lenticular tissues in its transparent state over time. In this study, cataract-causing familial mutations, P20R and A171T, were introduced in CRYАB gene. After successful expression in Escherichia coli and subsequent purification, the recombinant proteins were subjected to extensive structural and functional analyses using various spectroscopic techniques, gel electrophoresis, and electron microscopy. The results of fluorescence and Raman assessments suggest important but discr

Angiostrongylus costaricensis is a zoonotic parasite that causes abdominal angiostrongyliasis. This disease poses a significant diagnostic challenge, mainly because of the limited availability of methods with adequate specificity and sensitivity. To contribute to the development of more accurate diagnostic tools, this study employed an in silico approach to identify species-specific proteins with immunogenic potential. A set of 176 proteins previously described as specific to A. costaricensis was used as a starting point. Their subcellular localization was predicted using DeepLoc 2.1, prioriti

Site-Directed Spin Labeling Electron Paramagnetic Resonance (SDSL-EPR) offers a powerful method for the structural analysis of protein folds. This method can be used to test and build secondary, tertiary, and quaternary structural models as well as measure protein conformational changes in solution. Insertion of two cysteine residues into the protein backbone using molecular biology methods and the subsequent labeling of the cysteine residues with a paramagnetic spin label enables the technique of EPR to be used as a molecular spectroscopic ruler. EPR measures the dipolar interaction between p…

An emerging concept in chemical biology is that protein function can be regulated by the redox state of disulfide bonds. This chapter describes the dynamic force spectroscopy method for analyzing the redox regulation of distinct disulfide-bonded protein conformations. The main method described in this chapter is the biomembrane force probe (BFP), in which an ultrasoft human red blood cell is used as an ultrasensitive mechanical force probe. The BFP uses a high-speed camera and real-time imaging tracking techniques to characterize a single molecular bond with ~1 pN (10-12 N), ~3 nm (10-9 m), an…

The ability to predict the three-dimensional structure of a protein from its amino acid sequence has potential to provide insights into its function, and in the context of disease, its pathogenic mechanisms and potential drug targets. Artificial intelligence (AI)-driven algorithms, particularly AlphaFold and RoseTTAFold, have revolutionized the field of protein modelling, enabling rapid, high-confidence predictions of protein structures. In nephrology, these advances have clarified the molecular architecture of key renal systems such as podocyte slit diaphragm complexes, the conformational sta

The exploration of protein structure and folding mechanisms is a cornerstone of molecular biology, with significant implications for understanding biological functions and advancing drug discovery. Traditional computational methods, such as AlphaFold, RoseTTAFold and I-TASSER, have been instrumental in this field. However, these methods are often constrained by extensive challenges in predicting structures for proteins lacking significant homologous sequences in the training data, impacting accuracy in novel or less well-characterized proteins. In contrast, quantum computing offers a promising

The human islet amyloid polypeptide (hIAPP) is an intrinsically disordered protein that can self-assemble into fibrillar aggregates that play a key role in the pathogenesis of the type II diabetes mellitus. hIAPP can transiently adopt α -helix and β -strand conformations that could be important intermediate species on the fibrillization pathway. However, experimental studies of the monomeric peptide conformations are limited due to its high aggregation propensity, and the early steps of the hIAPP association are not clearly characterized. In particular, the question of whether the aggregation-

EmrE is a small multidrug resistance transporter that has been well studied as a model for secondary active transport. Because transport requires the protein to convert between at least two states open to opposite sides of the membrane, it is expected that blocking these conformational transitions will prevent transport activity. We have previously shown that NMR can quantitatively measure the transition between the open-in and open-out states of EmrE in bicelles. Now, we have used the antiparallel EmrE crystal structure to design a cross-link to inhibit this conformational exchange process. W

Favorable steric and electrostatic fit of a ligand to a receptor is of central interest in theoretical drug design. This paper considers the effects of non-protic solvents, in comparison with the gas phase, on the preferred conformation of the XCYCH3 moiety of simple aliphatic esters and heterocyclic methyl ethers with all combinations of the X and Y atoms as oxygen and sulfur. An IEF-PCM/B97D/aug-cc-pv(t+d)z continuum dielectric solvent study in chloroform and acetonitrile explores the through-space polarization effect of the environment on the conformational preference, not affected by possi

The progressive age-related aggregation of soluble α-synuclein into toxic oligomers and insoluble amyloid fibrils causes Parkinson's disease, Lewy body dementia and multiple system atrophy, all of which are neurodegenerative diseases without a cure. Because α-synuclein is a self-antigen, pathogenic α-synuclein aggregates do not elicit a strong immune response. Recent advances in structural biology elucidating the structure of α-synuclein fibrils have allowed us to design engineered protein fibrils that model conformational epitopes present on the surface of α-synuclein fibrils. HET-s is a solu

Actin capping protein (CP) controls actin filament growth by capping the filament barbed end and preventing it from gaining and losing subunits. Proper regulation of barbed-end capping is essential for controlling actin polymerization processes that underlie cell shape and cell motility. In vertebrates, V-1 (myotrophin) and various CP-interacting motif (CPI-motif) proteins bind CP and regulate barbed-end capping both sterically and allosterically. The effect of V-1 and CPI-motif binding has been well studied, but a critical gap exists in understanding the dynamics of apo CP. Here, we employ mo

Intrinsically disordered regions (IDRs) are conserved elements that enable cellular adaptability by mediating rapid responses to environmental cues. Their biophysical properties-disorder-to-order transitions, phase separation, and interaction versatility-are vital for protein localization, signaling, and disease mechanisms. In protein tyrosine phosphatases (PTPs), and notably dual-specificity phosphatases (DUSPs), IDRs serve functional roles beyond passive linkers. Atypical DUSPs (ADUSPs) utilize IDRs instead of rigid domains for substrate recruitment, autoinhibition, and spatiotemporal regula

Drug-resistance-associated mutation in essential proteins of the viral life cycle is a major concern in anti-retroviral therapy. M46I, a non-active site mutation in HIV-1 protease has been clinically associated with saquinavir resistance in HIV patients. A 100 ns molecular dynamics (MD) simulation and MM-PBSA calculations were performed to study the molecular mechanism of M46I-mutation-based saquinavir resistance. In order to acquire deeper insight into the drug-resistance mechanism, the flap curling, closed/semi-open/open conformations, and active site compactness were studied. The M46I mutat

Water-mediated interactions play key roles in drug binding. In protein sites with sparse polar functionality, a small-molecule approach is often viewed as insufficient to achieve high affinity and specificity. Here we show that small molecules can enable potent inhibition by targeting key waters. The M2 proton channel of influenza A is the target of the antiviral drugs amantadine and rimantadine. Structural studies of drug binding to the channel using X-ray crystallography have been limited because of the challenging nature of the target, with the one previously solved crystal structure limite
