Discovering common and population-specific QTLs for leaf rust resistance in different Barley populations.

Multi-population GWAS lead to identification of common and population-specific QTLs for leaf rust resistance in barley. Genome-wide associat … results between populations, a lack of overlapping signals is often interpreted as a lack of common quantitative trait loci (QTLs), although such discrepancies may result from differences in statistical power to detect signals. In barley (Hordeum vulgare L.), where genetic leaf rust resistance is rapidly overcome by evolving pathogens, identification of cross-population …

Causal Relationship Between Plasma Protein-to-Protein Ratios and Rheumatoid Arthritis: A Proteome-wide Mendelian Randomization Study.

INTRODUCTION: The causal relevance of circulating plasma protein-to-protein ratios (PPRs) in Rheumatoid Arthritis (RA) remains unclear. We employed Mendelian Randomization (MR) to investigate this relationship. METHODS: This study utilized summary data of ratio quantitative trait loci (rQTLs) for 2,821 circulating PPRs from the GWAS Catalog and two RA-related GWAS datasets (FinnGen and GWAS Catalog). Causal estimates were obtained using various Mendelian randomization (MR) methods, including IVW and MR-Egger regression. Significant PPRs were further analyzed via protein-protein interaction (P…

Mapping disease loci to biological processes via joint pleiotropic and epigenomic partitioning.

Genome-wide association studies have identified thousands of disease-associated loci, yet their biological interpretation remains limited. We propose joint pleiotropic and epigenomic partitioning (J-PEP), a clustering framework that integrates pleiotropic SNP effects on auxiliary traits and tissue-specific epigenomic data to partition disease-associated loci into biologically distinct clusters. We introduce a metric-pleiotropic and epigenomic prediction accuracy (PEPA)-that evaluates how well the clusters predict SNP-to-trait and SNP-to-tissue associations in off-chromosome data. Analyzing sum

Multiomics Mendelian Randomization Identifies Lactylation-Related Molecular Traits in Type 1 Diabetes.

BACKGROUND: Lactylation is a posttranslational modification involved in cellular metabolic and immune processes. Although dysregulated lactate metabolism has been implicated in type 1 diabetes (T1D), the genetic relevance of lactylation-related molecular traits remains poorly defined. METHODS: Summary-data-based Mendelian randomization (SMR) was applied to integrate blood-derived methylation/expression/protein quantitative trait loci (mQTLs/eQTLs/pQTLs) for 353 lactylation-related genes with a T1D genome-wide association study (7467 cases and 10,218 controls). The HEIDI test evaluated heterog…

Cross-tissue Mendelian randomization prioritizes RAB27B as a brain-derived candidate protein for postpartum depression.

OBJECTIVE: Postpartum depression (PPD) is one of the most common and debilitating complications of childbirth, yet the candidate proteins linking genetic risk to disease remain poorly defined. Building on recent genome-wide association studies (GWAS), we sought to integrate cross-tissue proteogenomic data to identify candidate proteins for PPD and explore therapeutic opportunities. METHODS: We conducted two-sample Mendelian randomization (MR) using genome-wide significant cis-protein QTLs from brain (n = 608 proteins), cerebrospinal fluid (CSF; n = 214), and plasma (n = 612). PPD summary stat

Integrative Principal Component-QTL Mapping Identifies Genetic Modifiers of Tumor and Metabolic Traits in Smad4-Deficient Collaborative Cross Mice.

Genetic background strongly influences the penetrance and phenotypic expression of SMAD4-associated intestinal tumorigenesis, yet the underlying modifier loci remain poorly defined. To investigate the genetic architecture of tumor susceptibility and systemic physiology, we analyzed 260 Smad4+/- × Collaborative Cross (CC)-F1 mice derived from 14 CC lines using 11 quantitative traits, including longitudinal body weight, adjusted organ weights, and intestinal polyp counts across anatomical regions. Principal component analysis reduced these traits to seven components explaining more than 85% of t

Genetically informed prioritization of immune checkpoint-associated genes in head and neck cancer highlights HGF and AKT1.

Immune checkpoint inhibitors are used to treat head and neck cancer (HNC), but clinical responses vary, and systematic genetic evaluation is needed to prioritize candidate susceptibility genes. We applied summary-data-based Mendelian randomization (SMR) and HEIDI testing to screen 624 immune checkpoint-related genes, integrating GWAS data from the Million Veteran Program with blood-derived multi-omics QTLs, and explored replication in FinnGen. Two-sample MR sensitivity analyses (MR-Egger, weighted median, MR-PRESSO) assessed pleiotropy for prioritized candidates, which were further contextuali

Deciphering state-dependent immune features from multi-layer omics data at single-cell resolution.

Current molecular quantitative trait locus catalogs are mostly at bulk resolution and centered on Europeans. Here, we constructed an immune cell atlas with single-cell transcriptomics of >1.5 million peripheral blood mononuclear cells, host genetics, plasma proteomics and gut metagenomics from 235 Japanese persons, including patients with coronavirus disease 2019 (COVID-19) and healthy individuals. We mapped germline genetic effects on gene expression within immune cell types and across cell states. We elucidated cell type- and context-specific human leukocyte antigen (HLA) and genome-wide ass

The genetic architecture of temperature-induced partial fertility restoration in A1 cytoplasm in sorghum (Sorghum bicolor (L.) Moench).

High-temperature-induced partial fertility in CMS sorghum is controlled by multiple genes that are distinct from genes involved in fertility restoration, contributing to reduced diversity in elite females. Cytoplasmic male sterility (CMS) is used for commercial production of hybrid seed in sorghum. CMS-based hybrid breeding systems require female parental lines (CMS lines) to remain male sterile to prevent self-pollination and enable cross-pollination to generate hybrid seed. However, genetic and environmental factors can lead to the loss of male sterility in the pollen-accepting female parent

Trans-eQTL mapping prioritises USP18 as a negative regulator of interferon response at a lupus risk locus.

Although genome-wide association studies have provided valuable insights into the genetic basis of complex traits and diseases, translating these findings to causal genes and their downstream mechanisms remains challenging. We performed trans expression quantitative trait locus (trans-eQTL) meta-analysis in 3734 lymphoblastoid cell line samples, identifying four robust loci that replicated in an independent multi-ethnic dataset of 682 individuals. The trans-eQTL signal at the ubiquitin specific peptidase 18 (USP18) locus colocalised with a GWAS signal for systemic lupus erythematosus (SLE). US

Integrated multi-omics analysis reveals AKR1C1 as a key mediator of intervertebral disc degeneration: protecting against ferroptosis via PI3K/AKT signaling.

Intervertebral disc degeneration (IDD) is a prevalent and multifactorial musculoskeletal disorder driven by complex genetic predispositions and dysregulated molecular pathways. While genetic contributions to IDD are widely recognized, the functional roles and therapeutic potential of specific causal genes remain incompletely characterized. To systematically identify novel and robust therapeutic targets, we performed an integrated multi-omics analysis. This approach integrated Mendelian randomization (MR) using large-scale GWAS summary statistics with QTL data, scRNA-seq, and bulk RNA-seq to pr
