Insight into the potential significance of miR-760 and miR-1973 in breast cancer: a comprehensive analysis.

Aberrant expression levels of miR-760 and miR-1973 were observed in different solid tumors; however, their expression levels in breast cancer (BC) remain unclear. This study aimed to evaluate their expression levels, assess their relationship with the clinicopathological features, and explore their molecular mechanisms using bioinformatic analysis. MiRNAs’ expression levels and CA 15.3 concentration were measured in 130 patients and 30 healthy controls. Databases were used to predict their target genes, functional enrichment analyses were carried out, and PPI network was constructed. Additiona

Key hub genes identification and therapeutic target prediction via multi-validation for the senescence-inflammation axis in prostate cancer.

Cellular senescence remodels the microenvironment via SASP, and immune inflammation promotes carcinogenesis through DNA damage and immune remodeling; the “senescence-inflammation” vicious cycle formed by these two processes is a core driver of cancer development and progression, yet its mechanism in prostate cancer progression remains unclear. The regulatory mechanisms of “senescence-inflammation” related genes in prostate cancer were revealed, targeted drugs were predicted, and new insights were provided for the clinical treatment of prostate cancer. In this study, gene expression profile dat

miRSiC: a regulatory-aware machine learning framework for microRNA expression inference across bulk and single-cell transcriptomes.

MicroRNAs (miRNAs) are key post-transcriptional regulators embedded in gene regulatory networks between upstream transcription factors (TFs) and downstream target genes (TGs), yet most computational approaches infer miRNA expression using unstructured transcriptomic features without explicitly modeling their regulatory architecture. In this study, we develop miRSiC, an interpretable machine learning framework that integrates TFs and experimentally validated TGs for regulatory-aware miRNA expression inference. miRSiC formulates prediction as miRNA-specific regression tasks and evaluates three r

Identifying conserved metastatic pathways across cancers through integrated transcriptomic and network analysis.

Metastasis remains the leading cause of cancer-related mortality, yet shared molecular mechanisms across cancer types are poorly understood. Identifying conserved metastatic pathways could offer new therapeutic targets. We performed an integrative cancer analysis across five cancer types (breast, lung, endometrial, prostate, colorectal) using RNA-Seq datasets from the GEO database. Differentially expressed genes (DEGs) between primary and metastatic tumors were identified using limma. Overlapping DEGs across cancers underwent pathway enrichment and protein-protein interaction (PPI) network ana

Screening and predictive analysis of common regulatory genes in diabetes and rectal cancer: transcriptional and drug modulation mechanisms.

BACKGROUND: There is a strong association between type 2 diabetes mellitus (T2DM) and rectal cancer (RC), but a detailed understanding of the potential mechanistic links and gene regulatory interactions between these two diseases remains limited. METHODS: The differential expression analysis and RT-qPCR were performed on the expression data of T2DM and RC to identify shared differentially expressed genes (DEGs) between these diseases. Functional enrichment and protein-protein interaction (PPI) analyses were conducted. Subsequently, the Cytoscape software was used to calculate the protein cent

Transcriptomics-based exploration of ubiquitination-related biomarkers and potential molecular mechanisms in laryngeal squamous cell carcinoma.

BACKGROUND: One of the most common and prevalent cancers is laryngeal squamous cell carcinoma (LSCC), which poses a great threat to the life and health of the patient. Nonetheless, it has been demonstrated that ubiquitination is crucial for the development and course of LSCC. Therefore, it is particularly important to identify biomarkers for ubiquitination-related genes (UbRGs) in LSCC. METHODS: Differentially expressed genes (DEGs) in the LSCC versus controls were obtained by differential expression analysis. Also, key modular genes associated with LSCC were obtained using weighted gene co-e

Integrative transcriptomics and network analysis reveals core genes driving meningioma pathogenesis and clinical outcomes.

Meningiomas are the most common primary CNS tumors, often managed conservatively due to their benign histology. Molecular phenotyping is considered the current frontier in meningioma classification to predict progression and guide clinical management of adjuvant therapies. While several biomarkers have been studied, a definitive molecular prognostic panel has yet to be established-a gap this study seeks to address. Using patient-resected meningioma tumor tissues paired with normal meninges, transcriptomic analysis identified a subset of significantly differentially-expressed-genes(DEG) linked

Identification of potential prognostic markers associated with lung metastasis in breast cancer by weighted gene co-expression network analysis.

Breast cancer (BC) is an aggressive cancer with a high percentage recurrence and metastasis. As one of the most common distant metastasis organ in BC, lung metastasis has a worse prognosis than that of liver and bone. Therefore, it's important to explore some potential prognostic markers associated with the lung metastasis in BC for preventive treatment. In this study, transcriptomic data and clinical information of BC patients were downloaded from The Cancer Genome Atlas (TCGA) database. Co-expression modules constructed by weighted gene co-expression network analysis (WGCNA) found the royal

The Genomic Impact of DNA CpG Methylation on Gene Expression; Relationships in Prostate Cancer.

The process of DNA CpG methylation has been extensively investigated for over 50 years and revealed associations between changing methylation status of CpG islands and gene expression. As a result, DNA CpG methylation is implicated in the control of gene expression in developmental and homeostasis processes, as well as being a cancer-driver mechanism. The development of genome-wide technologies and sophisticated statistical analytical approaches has ushered in an era of widespread analyses, for example in the cancer arena, of the relationships between altered DNA CpG methylation, gene expressi

Bioinformatics Meets Biomedicine: OncoFinder, a Quantitative Approach for Interrogating Molecular Pathways Using Gene Expression Data.

We propose a biomathematical approach termed OncoFinder (OF) that enables performing both quantitative and qualitative analyses of the intracellular molecular pathway activation. OF utilizes an algorithm that distinguishes the activator/repressor role of every gene product in a pathway. This method is applicable for the analysis of any physiological, stress, malignancy, and other conditions at the molecular level. OF showed a strong potential to neutralize background-caused differences between experimental gene expression data obtained using NGS, microarray and modern proteomics techniques. Im

Dysregulation of microRNAs and their association in the pathogenesis of T-cell lymphoma/leukemias.

MicroRNAs (miRNAs) are non-coding regulatory RNAs consisting of 20-24 nucleotides. Over 4,500 miRNAs have been identified in humans, and it is known that nearly all human protein-encoding genes can be controlled by miRNAs in both healthy and malignant cells. Abnormal miRNA expression is known to occur in many cancers, including in malignant lymphomas (MLs). Detailed genome-wide miRNA expression analysis has been performed in various ML subtypes, and these analyses have led to the discovery of subtype-specific miRNA alterations. Actually, in B-cell lymphomas, several miRNAs have been used as pr

Comparison of HER-2 and hormone receptor expression in primary breast cancers and asynchronous paired metastases: impact on patient management.

INTRODUCTION: The assessment of hormone receptors (HRs) and human epidermal growth factor receptor (HER)-2 is necessary to select patients who are candidates for hormonal and anti-HER-2 therapy. The evaluation of these parameters is generally carried out in primary tumors and it is not clear if reassessment in metastatic lesions might have an impact on patient management. The primary aim of this analysis was to compare HER-2 and HR status in primary tumors versus metastatic sites in breast cancer patients. PATIENTS AND METHODS: Seventy-five patients with available samples from primary tumors

Urinary miRNA profiles discriminate between obstruction-induced bladder dysfunction and healthy controls.

Urgency, frequency and incomplete emptying are the troublesome symptoms often shared between benign prostatic obstruction-induced (BLUTD) and neurogenic (NLUTD) lower urinary tract dysfunction. Previously, using bladder biopsies, we suggested a panel of miRNA biomarkers for different functional phenotypes of the bladder. Urine is a good source of circulating miRNAs, but sex- and age-matched controls are important for urinary metabolite comparison. In two groups of healthy subjects (average age 32 and 57 years old, respectively) the total protein and RNA content was very similar between age gro

Profiling estrogen-regulated gene expression changes in normal and malignant human ovarian surface epithelial cells.

Estrogens regulate normal ovarian surface epithelium (OSE) cell functions but also affect epithelial ovarian cancer (OCa) development. Little is known about how estrogens play such opposing roles. Transcriptional profiling using a cDNA microarray containing 2400 named genes identified 155 genes whose expression was altered by estradiol-17beta (E2) in three immortalized normal human ovarian surface epithelial (HOSE) cell lines and 315 genes whose expression was affected by the hormone in three established OCa (OVCA) cell lines. All but 19 of the genes in these two sets were different. Among the

The biology and the genetics of Hurthle cell tumors of the thyroid.

The biology and the genetics of Hürthle cell tumors are reviewed starting from the characterization and differential diagnosis of the numerous benign and malignant, neoplastic and nonneoplastic lesions of the thyroid in which Hürthle cell transformation is frequently observed. The clinicopathologic and molecular evidence obtained from the comparative study of the aforementioned conditions indicate that Hürthle cell appearance represents a phenotype that is superimposed on the genotypic and conventional histopathologic features of the tumors. Hürthle cell tumors differ from their non-Hürthle co

Upregulation of FOXM1 induces genomic instability in human epidermal keratinocytes.

BACKGROUND: The human cell cycle transcription factor FOXM1 is known to play a key role in regulating timely mitotic progression and accurate chromosomal segregation during cell division. Deregulation of FOXM1 has been linked to a majority of human cancers. We previously showed that FOXM1 was upregulated in basal cell carcinoma and recently reported that upregulation of FOXM1 precedes malignancy in a number of solid human cancer types including oral, oesophagus, lung, breast, kidney, bladder and uterus. This indicates that upregulation of FOXM1 may be an early molecular signal required for abe
