Genome-wide transcriptional responses of Escherichia coli K-12 to continuous osmotic and heat stresses.

Osmotic stress is known to increase the thermotolerance and oxidative-stress resistance of bacteria by a mechanism that is not adequately understood. We probed the cross-regulation of continuous osmotic and heat stress responses by characterizing the effects of external osmolarity (0.3 M versus 0.0 M NaCl) and temperature (43 degrees C versus 30 degrees C) on the transcriptome of Escherichia coli K-12. Our most important discovery was that a number of genes in the SoxRS and OxyR oxidative-stress regulons were up-regulated by high osmolarity, high temperature, or a combination of both stresses.

Stepwise activation of gene copies results in higher final titers of subclones compared to immediate integration of the full set of active copies.

The increasing demand for production of therapeutic proteins has encouraged both industrial and academic institutions to pursue the development of mammalian expression platforms with high productivities. While protocols for rapid and efficient integration of multiple transgene copies into the genome are available, they require substantial time and resources for screening numerous clones. A contributing factor is the tendency of high producers to disappear from the selected mini-pools due to the stress caused by high productivity without adequate time for adaptation of cellular capacities. Harnessing scRNA-seq and bulk RNA-seq to identify CD39+ T cell genes for rheumatoid arthritis diagnosis and therapy.

Rheumatoid arthritis is a prevalent autoimmune disorder with an elusive pathogenesis, hindering early detection and therapeutic advancements. This study focuses on CD39+ T cells, which play a significant role in rheumatoid arthritis, to identify diagnostic and therapeutic biomarkers. We analyzed single-cell RNA sequencing data from rheumatoid arthritis patients to identify differentially expressed genes associated with CD39+ T cells. We then cross-referenced these differentially expressed genes with those from normal and rheumatoid arthritis samples to extract a CD39+ T cell gene signature. Fu

Fine-tuning of a CRISPRi screen in the seventh pandemic Vibrio cholerae.

BACKGROUND: Vibrio cholerae O1 El Tor, the etiological agent responsible for the last cholera pandemic, has become a well-established model organism for which some genetic tools are available. While CRISPRi technology has been applied to V. cholerae, improvements were necessary to upscale it and enable pooled screening by high-throughput sequencing in this bacterium. RESULTS: In this study, we present a genome-wide CRISPR-dCas9 screen specifically optimized for the N16961 El Tor model strain of V. cholerae. This approach is characterized by a tight control of dCas9 expression and activity, as

Gene Conversion Explains Elevated Diversity in the Immunity Modulating APL1 Gene of the Malaria Vector Anopheles funestus.

Leucine-rich repeat proteins and antimicrobial peptides are the key components of the innate immune response to Plasmodium and other microbial pathogens in Anopheles mosquitoes. The APL1 gene of the malaria vector Anopheles funestus has exceptional levels of non-synonymous polymorphism across the range of An. funestus, with an average πn of 0.027 versus a genome-wide average of 0.002, and πn is consistently high in populations across Africa. Elevated APL1 diversity was consistent between the independent pooled-template and target-enrichment datasets, however no link between APL1 diversity and

Evidence for Quinol Oxidation Activity of ImoA, a Novel NapC/NirT Family Protein from the Neutrophilic Fe(II)-Oxidizing Bacterium Sideroxydans lithotrophicus ES-1.

Sideroxydans species are important chemolithoautotrophic Fe(II)-oxidizing bacteria in freshwater environments and play a role in biogeochemical cycling of multiple elements. Due to difficulties in laboratory cultivation and genetic intractability, the electron transport proteins required for the growth and survival of this organism remain understudied. In Sideroxydans lithotrophicus ES-1, it is proposed that the Mto pathway transfers electrons from extracellular Fe(II) oxidation across the periplasm to an inner membrane NapC/NirT family protein encoded by Slit_2495 to reduce the quinone pool.

Peripheral CD4+CD28null T-cells as predictors of damage in systemic lupus erythematosus patients.

BACKGROUND: Gene doping is the misuse of genome editing and gene therapy technologies for the purpose of manipulating specific genes or gene functions in order to improve athletic performance. However, a non-invasive detection method for gene doping using recombinant adenoviral (rAdV) vectors containing human follistatin (hFST) genes (rAdV<hFST>) has not yet been developed. Therefore, the aim of this study was to develop a method to detect gene doping using rAdV<hFST>. METHODS: First, we generated rAdV<hFST> and evaluated the overexpression of the hFST gene, FST protein, and muscle protein sy

Cell-Free DNA-Derived Immune Cell Ratios Uncover Cancer-Associated Systemic Changes.

UNLABELLED: Genome-wide coverage patterns of plasma cell-free DNA (cfDNA) fragments reflect nucleosome positioning in the cells of origin, enabling noninvasive inference of cell type contributions and transcriptional activity. Whereas the majority of cfDNA originates from hematopoietic cells, the diagnostic and biological relevance of this fraction remains underexplored. In this study, we performed cfDNA-based deconvolution of blood cell types by integrating transcription start site (TSS) coverage profiles from plasma whole-genome sequencing with single-cell transcriptomic reference data. Corticosteroid-dependent increased expression of CGRP and its receptor subunits within the rodent trigeminal ganglion does not prompt cephalic allodynia.

BackgroundCalcitonin gene-related peptide (CGRP) has a causative role in migraine pathogenesis but its effects on trigeminal afferents are still unclear. Corticosteroids represent a very useful tool in headache therapy with an unknown mechanism of action. Despite the widespread effects of corticosteroids on gene transcription, whether they regulate CGRP expression within the trigeminovascular system remains to be investigated.MethodsThe effects of dexamethasone on expression of CGRP and its receptor subunits receptor activity-modifying protein (RAMP1) and calcitonin receptor-like receptor (CLR

The Role of αvβ3 Integrin in Lamina Cribrosa Cell Mechanotransduction in Glaucoma.

Purpose: Glaucoma, one of the leading causes of irreversible blindness, is a common progressive optic neuropathy characterised by visual field defects and structural changes to the optic nerve head (ONH). There is extracellular matrix (ECM) accumulation and fibrosis of the lamina cribrosa (LC) in the ONH, and consequently increased tissue stiffness of the LC connective tissue. Integrins are cell surface proteins that provide the key molecular link connecting cells to the ECM and serve as bidirectional sensors transmitting signals between cells and their environment to promote cell adhesion, pr

Impact of biochar amendment on the abundance and structure of diazotrophic community in an alkaline soil.

Biological nitrogen (N) fixation contributes to the pool of plant-available N in soil and helps to minimize the use of inorganic N fertilizer in agricultural ecosystems. Although diazotrophs play an important role in the biological fixation of atmospheric N2 in a range of soil types, the knowledge of their response to biochar amendment is still limited. Here, using the nifH gene as a molecular marker, we investigated the short-term effect of biochar application on the abundance, community composition and activity of diazotroph in an alkaline soil. A field trial was established before soybean s

Integrative analysis of dysregulated microRNAs and mRNAs in multiple recurrent synchronized renal tumors from patients with von Hippel-Lindau disease.

Von Hippel-Lindau (VHL) disease is a rare autosomal dominant syndrome that is the main cause of inherited clear-cell renal cell carcinoma (ccRCC), which generally occurs in the form of multiple recurrent synchronized tumors. Affected patients are carriers of a germline mutation in the VHL tumor suppressor gene. Somatic mutations of this gene are also found in sporadic ccRCC and numerous pan-genomic studies have reported a dysregulation of microRNA (miRNA) expression in these sporadic tumors. In order to investigate the molecular mechanisms underlying the pathogenesis of VHL-associated ccRCC, p

An overview of molecular epidemiology of hepatitis B virus (HBV) in India.

Hepatitis B virus (HBV) is one of the major global public health problems. In India, HBsAg prevalence among general population ranges from 2% to 8%, placing India in intermediate HBV endemicity zone and the number of HBV carriers is estimated to be 50 million, forming the second largest global pool of chronic HBV infections. India is a vast country, comprised of multiracial communities with wide variations in ethnicity and cultural patterns, which is attributable to its geographical location, gene influx due to invasion and/or anthropological migrations in the past. Moreover, recent increase i

Molecular identification of Rickettsia spp. in chigger mites in Taiwan.

The genus Rickettsia is the causative agent of several rickettsial diseases that are primarily transmitted by hard ticks. The occurrence of Rickettsia in chigger mites, which are vectors of scrub typhus in the western Pacific region, has been infrequently investigated. We identified Rickettsia spp. in chiggers collected from small mammals in six counties of Taiwan. Moreover, by capitalising on parallel Rickettsia detections on small mammals and their infested ticks and fleas, we were able to identify Rickettsia spp. that suggested more intimate associations with chigger mites. Rickettsia detec

Identification of Brucella suis genes affecting intracellular survival in an in vitro human macrophage infection model by signature-tagged transposon mutagenesis.

Bacteria of the genus Brucella are facultative intracellular pathogens which have developed the capacity to survive and multiply in professional and nonprofessional phagocytes. The genetic basis of this aspect of Brucella virulence is still poorly understood. To identify new virulence factors, we have adapted signature-tagged transposon mutagenesis, which has been used essentially in animal models, to an in vitro human macrophage infection model. A library of 1,152 Brucella suis 1330 tagged mini-Tn5 Km2 mutants, in 12 pools, was screened for intracellular survival and multiplication in vitamin

Microarray analysis of differentially expressed genes in ovarian and fallopian tube epithelium from risk-reducing salpingo-oophorectomies.

Mutations in the BRCA1 and BRCA2 genes confer an increased lifetime risk for breast and ovarian cancer. Ovarian cancer risk can be decreased by risk-reducing salpingo-oophorectomy (RRSO). Studies on RRSO material have altered the paradigm of serous ovarian cancer pathogenesis. The purpose of this study was to identify candidate genes possibly involved in the pathogenesis of serous ovarian cancer by carrying out a microarray analysis of differentially expressed genes in BRCA1/2- mutation positive ovarian and fallopian tube epithelium derived from RRSO surgery. Freshly frozen ovarian and fallopi

Gene profiling of cattle blastocysts derived from nuclear transfer, in vitro fertilization and in vivo development based on cDNA library.

Gene expression analysis of cloned embryos would enable us to better understand the early biological events during preimplantation after NT (nuclear transfer). Routine RT-PCR and Northern-blot were limited because it could not analyze tens of thousands of genes at one time and were impeded by minimum material. Based on the developed RT-PCR methodology, we previously constructed cDNA libraries with equivalent to single embryo from the pooled AI-blastocysts (artificial insemination and in vivo developed blastocysts) of cattle. To identify gene expression profiles in NT- and IVF (in vitro fertili

Mutation of tlyA confers capreomycin resistance in Mycobacterium tuberculosis.

Capreomycin, an important drug for the treatment of multidrug-resistant tuberculosis, is a macrocyclic peptide antibiotic produced by Saccharothrix mutabolis subspecies capreolus. The basis of resistance to this drug was investigated by isolating and characterizing capreomycin-resistant strains of Mycobacterium smegmatis and Mycobacterium tuberculosis. Colonies resistant to capreomycin were recovered from a library of transposon-mutagenized M. smegmatis. The transposon insertion site of one mutant was mapped to an open reading frame in the unfinished M. smegmatis genome corresponding to the tl
