Further characterization of NFIB-associated phenotypes: Report of two new individuals.

Nuclear Factor I B (NFIB) haploinsufficiency has recently been identified as a cause of intellectual disability (ID) and macrocephaly. Here we report on two new individuals carrying a microdeletion in the chromosomal region 9p23-p22.3 containing NFIB. The first is a 7-year 9-month old boy with developmental delays, ID, definite facial anomalies, and brain and spinal cord magnetic resonance imaging findings including periventricular nodular heterotopia, hypoplasia of the corpus callosum, arachnoid cyst in the left middle cranial fossa, syringomyelia in the thoracic spinal cord and distal tract

Novel compound heterozygous CPLANE1 variants identified in a Chinese family with Joubert syndrome.

Joubert syndrome (JS) and JS-related disorders (JSRD) are a group of neurodevelopmental diseases that share the "molar tooth sign" on axial brain magnetic resonance imaging (MRI), accompanied by cerebellar vermis hypoplasia, ataxia, hypotonia, and developmental delay. To identify variants responsible for the clinical symptoms of a Chinese family with JS and to explore the genotype-phenotype associations, we conducted a series of clinical examinations, including blood tests, brain MRI scans, ultrasound imaging, and ophthalmologic examination. Genomic DNA was extracted from the peripheral blood

Chances and challenges of machine learning-based disease classification in genetic association studies illustrated on age-related macular degeneration.

Imaging technology and machine learning algorithms for disease classification set the stage for high-throughput phenotyping and promising new avenues for genome-wide association studies (GWAS). Despite emerging algorithms, there has been no successful application in GWAS so far. We establish machine learning-based phenotyping in genetic association analysis as misclassification problem. To evaluate chances and challenges, we performed a GWAS based on automatically classified age-related macular degeneration (AMD) in UK Biobank (images from 135,500 eyes; 68,400 persons). We quantified misclassi

Identification of missense and synonymous variants in Iranian patients suffering from autosomal dominant polycystic kidney disease.

BACKGROUND: Autosomal dominant polycystic kidney disease (ADPKD), the predominant type of inherited kidney disorder, occurs due to PKD1 and PKD2 gene mutations. ADPKD diagnosis is made primarily by kidney imaging. However, molecular genetic analysis is required to confirm the diagnosis. It is critical to perform a molecular genetic analysis when the imaging diagnosis is uncertain, particularly in simplex cases (i.e. a single occurrence in a family), in people with remarkably mild symptoms, or in individuals with atypical presentations. The main aim of this study is to determine the frequency o

In Vivo and Ex Vivo Imaging Reveals a Long-Lasting Chlamydial Infection in the Mouse Gastrointestinal Tract following Genital Tract Inoculation.

Intravaginal infection with Chlamydia muridarum in mice can ascend to the upper genital tract, resulting in hydrosalpinx, a pathological hallmark for tubal infertility in women infected with C. trachomatis. Here, we utilized in vivo imaging of C. muridarum infection in mice following an intravaginal inoculation and confirmed the rapid ascent of the chlamydial organisms from the lower to upper genital tracts. Unexpectedly, the C. muridarum-derived signal was still detectable in the abdominal area 100 days after inoculation. Ex vivo imaging of the mouse organs revealed that the long-lasting pres

Real-imaging cDNA-AFLP transcript profiling of pancreatic cancer patients: Egr-1 as a potential key regulator of muscle cachexia.

BACKGROUND: Cancer cachexia is a progressive wasting syndrome and the most prevalent characteristic of cancer in patients with advanced pancreatic adenocarcinoma. We hypothesize that genes expressed in wasted skeletal muscle of pancreatic cancer patients may determine the initiation and severity of cachexia syndrome. EXPERIMENTAL DESIGN: We studied gene expression in skeletal muscle biopsies from pancreatic cancer patients with and without cachexia utilizing Real-Imaging cDNA-AFLP-based transcript profiling for genome-wide expression analysis. RESULTS: Our approach yielded 183 cachexia-assoc

Correlation between integration of high-risk HPV genome into human DNA detected by molecular combing and the severity of cervical lesions: first results of the EXPL-HPV-002 study.

OBJECTIVES: The aim of the EXPL-HPV-002 study is to evaluate the integration of 14 high-risk HPV as a biomarker of the severity and the progression of cervical lesions. Such a „triage biomarker“ would help to reduce the number of unnecessary colposcopies, to avoid over-treatment of lesions that spontaneously regress and to better target the lesions requiring treatment. DESIGN: EXPL-HPV-002 is a prospective, open-label, single arm, GCP study conducted at 2 clinical sites in the Czech Republic. Dual INI1-BRG1-Deficient Pericardial Tumor With Rhabdoid Morphology and Clinical Benefit From DNA-Damaging Therapy.

Primary pericardial SMARCB1-deficient tumors with rhabdoid morphology are exceptionally rare. We present an adult case of a primary SMARCB1-deficient pericardial tumor showing concurrent loss of INI1 (SMARCB1) and BRG1 (SMARCA4) expression, representing the third documented tumor with co-loss of these SWI/SNF subunits across tumor sites. Targeted RNA sequencing detected no pathogenic sequence variants or fusion transcripts and showed reduced SMARCB1 and SMARCA4 transcript abundance. DNA-based whole-exome sequencing (WES) identified no pathogenic or likely pathogenic sequence variants in either

Integrative Mendelian Randomization and Pathomics Analysis Using Expression Quantitative Trait Loci and Genome-Wide Association Study Data Identifies Mismatch Repair Genes as Prognostic Biomarkers in Gastric Adenocarcinoma.

BACKGROUND: Mismatch repair (MMR) genes are implicated in stomach adenocarcinoma (STAD). This study assessed their causal role in STAD, prognostic value, and developed a histopathology-based model to predict MutS homolog 2 (MSH2) expression. METHODS: Using data from the IEU OpenGWAS database, five Mendelian randomization (MR) models evaluated causal links between MMR genes and gastric cancer (GC). Prognostic relevance was assessed via survival analysis. A random forest model using TCGA hematoxylin and eosin-stained images was trained to predict MSH2 expression. Biological insights were explor

Sequence-dependent co-condensation of Lsr2 with DNA elucidates the mechanism of genome compaction in Mycobacterium tuberculosis.

The xenogeneic silencer protein Lsr2 from Mycobacterium tuberculosis plays a critical role in its survival and pathogenesis. Lsr2 is a nucleoid-associated protein (NAP) that interacts with DNA in vivo and regulates many genes. Purified Lsr2 forms nucleoprotein filaments with DNA molecules, leading to highly compacted DNA conformations. However, the physical mechanism underlying Lsr2-mediated DNA compaction, resulting in gene regulation, remains elusive. We employed a combination of biochemical assay, single-molecule imaging, and molecular dynamics simulations to investigate the governing princ

Bi-allelic variants in AP5Z1 and AP5B1 lead to retinal degeneration.

Inherited retinal diseases (IRDs) comprise a diverse group of disorders that frequently lead to progressive vision impairment and blindness. Despite advances in genetic testing, a significant number of IRD cases remain genetically unsolved, often due to unidentified disease-associated genes or variants. This study reports additional cases for the newly discovered IRD genes of the AP-5 complex. A comprehensive ophthalmological evaluation was performed for all patients, including retinal imaging (multimodal imaging), visual field testing, and electroretinogram (ERG) testing. Causal Inference and Prognostic Modeling in Colorectal Cancer through Integration of Computational Pathology and Mendelian Randomization.

BACKGROUND: While traditional pathology supports the diagnosis and staging of colorectal cancer (CRC), computational pathology provides novel prognostic insights. Mendelian randomization (MR) is effective in uncovering causal relationships in cancer research; however, studies that integrate MR with pathology to investigate gut microbiota (GM), immune cells, and CRC remain limited. MATERIALS AND METHODS: We analyzed whole-slide images from The Cancer Genome Atlas Colon Adenocarcinoma/Rectal Adenocarcinoma (TCGA-COAD/READ) datasets using ResNet-50 and CellProfiler to extract pathological featur

Exploring the neural mechanisms linking healthy aging and cognitive maintenance: insights from Mendelian randomization and mediation analyses.

As global population ages, maintaining cognitive health in elderly is crucial. Previous studies suggest a positive link between healthy aging and cognition, but the neural mechanisms remain unclear. This study used genome-wide association studydata to investigate neural mechanisms between healthy aging and cognition. We employed 2-sample Mendelian randomization to evaluate causal relationship between healthy aging (indexed by a multivariate genetic predictor, mvAge) and 6 cognitive measurements. We then used a 2-step Mendelian randomization approach and mediation analysis to identify brain ima

Artificial Intelligence-Based Predictive Modeling for Aortic Aneurysms.

Abdominal aortic aneurysms (AAAs) remain a major concern to the global society because of the associated risk of rupture and death. Currently, the management of AAAs entails clinical and imaging risk factors, which are not precise and accurate in terms of patient-specific risk assessment. Over the last decade, the utilization of artificial intelligence (AI) and machine learning (ML) algorithms has transformed the process of decision-making in the field of medicine by allowing for the creation of personalized models based on the patient's characteristics. This review aims to discuss the current
