X-box Binding Protein 1 Regulates Unfolded Protein, Acute-Phase, and DNA Damage Responses During Regeneration of Mouse Liver.

BACKGROUND & AIMS: Liver regeneration after partial hepatectomy (PH) increases the protein folding burden at the endoplasmic reticulum of remnant hepatocytes, resulting in induction of the unfolded protein response. We investigated the role of the core unfolded protein response transcription factor X-box binding protein 1 (XBP1) in liver regeneration using genome-wide chromatin immunoprecipitation analysis. METHODS: We performed studies with C57Bl6-J (control) and interleukin 6-knockout mice. Mice underwent PH or sham surgeries. In some mice, hepatic expression of XBP1 was knocked down by inj

Mild hypothermia facilitates the expression of cold-inducible RNA-binding protein and heat shock protein 70.1 in mouse brain.

An appropriate thermal control system is essential for maintaining brain homeostasis. Hypothermia is a decrease in core body temperature that occurs when the thermoregulatory responses of homeothermic animals are impaired by environmental and situational influences, such as cold ambience and anesthesia. In recent years, hypothermia has been used for medical treatment, i.e., therapeutic hypothermia, for patients with stroke, traumatic brain injury, and heart surgery. However, the target molecules acting during hypothermia have not been identified. To understand the molecular mechanisms, we gene

Effects of insulin-like growth factor binding protein-related protein 1 in mice with hepatic fibrosis induced by thioacetamide.

BACKGROUND: Insulin-like growth factor binding protein-related protein 1 (IGFBPrP1) can activate hepatic stellate cells and increase extracellular matrix (ECM) in vitro. However, the effects of IGFBPrP1 in mice with hepatic fibrosis, and the mechanisms of these effects, are currently unknown. We aim to address these issues in this study. METHODS: Intraperitoneal injection of thioacetamide (TAA) is a classic method for establishing a mouse model of hepatic fibrosis. Using this model, we administered anti-IGFBPrP1 antibody, again via intraperitoneal injection. The morphological changes of liver

Expression of the calcium-binding protein S100P is regulated by bone morphogenetic protein in pancreatic duct epithelial cell lines.

We previously reported that bone morphogenetic protein (BMP)-4 induces epithelial-mesenchymal transition in a pancreatic cancer cell line. To further investigate the detailed molecular mechanism of BMP action in pancreatic cancer, we carried out comprehensive microarray analysis in Panc-1 cells. The microarray analysis elucidated novel BMP target genes, and among them, the calcium-binding protein S100P was identified as an upregulated gene. S100P induction by BMP4 was confirmed by real-time reverse transcription-polymerase chain reaction and western blot analysis in Panc-1 and HPDE cells. Shor

Functional characterization of heterogeneous nuclear ribonuclear protein C1/C2 in vitamin D resistance: a novel response element-binding protein.

Clinically apparent hereditary vitamin D-resistant rickets (HVDRR) usually results from a loss of function mutation in the vitamin D receptor (VDR). We recently described a human with the classical HVDRR phenotype but normal VDR function. Hormone resistance resulted from constitutive overexpression of heterogeneous nuclear ribonucleoprotein (hnRNP) that competed with a normally functioning VDR-retinoid X receptor (RXR) dimer for binding to the vitamin D response element (VDRE). Here we describe the purification, molecular cloning, and expression of this vitamin D resistance-causing, competitiv

Characterization of the autoantibody responses to recombinant E3 binding protein (protein X) of pyruvate dehydrogenase in primary biliary cirrhosis.

Autoantibodies to the pyruvate dehydrogenase complex (PDC) are present in the serum of more than 95% of patients with primary biliary cirrhosis (PBC), the major epitope being the inner lipoyl domain of the E2 component. Immunoblotting suggests a similar prevalence of antibodies to a tightly associated lipoic acid-containing protein, E3 binding protein (E3BP). Attempts to resolve E3BP from E2 have been unsuccessful, restricting study of the nature and significance of antibody responses to the individual proteins. In particular, it is unclear (1) whether there is true cross-reactivity between E3

Tyrosine phosphorylation regulates the SH3-mediated binding of the Wiskott-Aldrich syndrome protein to PSTPIP, a cytoskeletal-associated protein.

Wiskott-Aldrich syndrome is an X-linked hematopoietic disease that manifests itself in platelet deficiency and a compromised immune system. Analysis of hematopoietic cells from affected individuals reveals that mutations in the Wiskott-Aldrich syndrome protein (WASP) result in structural and functional abnormalities in the cell cortex, consistent with the suggestion that WASP is involved with regulation of the actin-rich cortical cytoskeleton. Here we report that WASP interacts with a recently described cytoskeletal-associated protein, PSTPIP, a molecule that is related to the Schizosaccharomy

A monoclonal antibody-based immunoradiometric assay for low molecular weight insulin-like growth factor binding protein/placental protein 12.

We describe a sensitive immunoradiometric assay for insulin-like growth factor binding protein/Placental Protein12 (IGF-BP/PP12) using monoclonal antibodies. This assay has a detection limit of 0.25 micrograms/l IGF-BP/PP12. Parallel dose response curves were obtained with purified IGF-BP/PP12, amniotic fluid, decidual cytosol extract, and serum. The assay is reproducible (intra-assay variation 4.3-8.2% and interassay variation 9.7-11.1%) and fast (less than 5 hours). A crossreactivity of less than 0.01% for all other proteins tested reflects high specificity. Using this method the mean serum

Renal brush border membranes from mice with X-linked hypophosphatemia: protein composition, phosphate binding capacity, and protein kinase activity.

Phosphate uptake by brush-border membrane (BBM) vesicles prepared from hypophosphatemic mice (Hyp) is reduced by half relative to BBM vesicles from normal mice. To investigate this abnormality, we studied the protein composition of BBM, their capacity to bind inorganic phosphate, and their protein kinase activity with and without the addition of exogenous cAMP, in normal and Hyp mice. Gradient polyacrylamide gel electrophoresis of BBM proteins showed 27 bands which were identical in normal and Hyp mice. Incubation of the membranes with ortho[32P]phosphate at 0 degrees C revealed a phosphate bi

Ca2+-dependent hydrophobic-interaction chromatography. Isolation of a novel Ca2+-binding protein and protein kinase C from bovine brain.

Several bovine brain proteins have been found to interact with a hydrophobic chromatography resin (phenyl-Sepharose CL-4B) in a Ca2+-dependent manner. These include calmodulin, the Ca2+/phospholipid-dependent protein kinase (protein kinase C) and a novel Ca2+-binding protein that has now been purified to electrophoretic homogeneity. This latter protein is acidic (pI 5.1) and, like calmodulin and some other high-affinity Ca2+-binding proteins, exhibits a Ca2+-dependent mobility shift on sodium dodecyl sulphate/polyacrylamide-gel electrophoresis, with an apparent Mr of 22 000 in the absence of C

Deciphering the Molecular Basis of Poly(A)-Binding Protein Selectivity for Homopolymeric RNAs.

Protein-RNA interactions are essential for numerous biological processes, including RNA transport, translation, splicing, and gene silencing. Poly(A)-binding proteins (PABPs), a class of RNA-binding proteins, specifically recognize and bind to poly(A) tails, thereby playing a crucial role in mRNA regulation. In this study, we performed molecular dynamics (MD) simulations of PABP complexed with four homopolymeric RNAs, namely, poly(A), poly(G), poly(C), and poly(U), to elucidate the molecular basis underlying PABP's preferential binding toward different RNA analogs. Our simulations of preformed

Mechanistic insights and clinical implications of RNA-binding proteins in prostate cancer.

Prostate cancer (PCa) remains one of the most common cancers and the second leading cause of cancer-related morbidity in men worldwide. RNA-binding proteins (RBPs) have emerged as crucial regulators of gene expression via binding to RNAs and influencing their stability, localization, alternative splicing, and translation. Aberrant expression of RBPs causes various diseases, including cancer. Growing evidence has indicated that RBPs participate in PCa tumorigenesis, progression, and therapeutic resistance. Specifically, RBPs can regulate cancerous behaviors of the cells, including proliferation

Molecular mechanism of hidden matrix-bound deoxynivalenol binding to proteins in wheat.

Protein-bound hidden deoxynivalenol (DON) poses significant health risks during mycotoxin degradation in wheat matrices. This study combined spectroscopic analyses and molecular docking to elucidate DON-gliadin interaction mechanisms. DON induced static fluorescence quenching of gliadin (quenching constant: 0.98 × 103 L·mol-1) and formed a stable 1:1 complex through hydrogen bonding, van der Waals, and hydrophobic interactions (ΔG = -14.07 kJ·mol-1; binding constant = 0.289 × 103 L·mol-1). The interaction altered gliadin secondary structure, reducing α-helices (4.29%) and β-sheets (2.86%) whil

CELLISA - a cell-cell binding assay for evaluation of nanovesicle targeting proteins.

Enhancing targeted delivery of biomedicines improves efficacy and can reduce off-target effects by lowering the effective dose, but achieving targeting is challenging. Extracellular vesicles (EVs) are promising biological nanovesicles which can be targeted by displaying binding proteins and are being developed as therapeutics. Currently, discovering EV targeting constructs is limited by low throughput and resource-intensive EV production and isolation. To accelerate discovery, we developed a screening pipeline to identify EV targeting constructs without requiring EV production. This approach i

The calcium signal regulatory network and the roles of calcium-binding proteins in bacteria.

Calcium ions are ubiquitous second messengers in bacteria that play a pivotal role in their environmental adaptation, pathogenicity, and the regulation of core life activities. Despite lacking the sophisticated calcium buffering pools associated with the endomembrane system in eukaryotic cells, bacteria have evolved a unique and elaborate mechanism to maintain intracellular calcium homeostasis and decode calcium signals. This article innovatively reviews the regulatory networks of calcium signaling and the roles of calcium-binding proteins in bacteria. Various families of bacterial calcium-bin

Protein binding of vancomycin in a large mixed patient population at a university hospital.

Vancomycin remains a key treatment for infections caused by β-lactam-resistant gram-positive cocci. While there is unanimity that only drug not bound to plasma proteins is pharmacologically active, a wide range of values and interdependencies for the unbound fraction (fu) of vancomycin have been reported in the past. In the present study, we evaluated 706 plasma samples from 228 adult in-patients who were sent for therapeutic drug monitoring. Total and free concentrations of vancomycin were analyzed by a validated method using ultrafiltration and HPLC-UV. Covariate effects on fu were assessed

Predicting unknown binding sites for transition-metal-based compounds in proteins.

Transition-metal-based compounds are promising therapeutic agents, particularly in cancer treatment. However, predicting the binding sites of such compounds remains a major challenge. In this work, we investigate the applicability of two tools, Metal3D and Metal1D, for this purpose. Although originally trained to predict zinc ion binding sites only, both predictors correctly identify at least one of the experimentally observed binding sites for transition metal complexes in each of the apo protein structures tested. At the same time, we highlight current limitations, such as the sensitivity to

The RNA binding protein Arid5a is an activator of TNF signaling in rheumatoid arthritis.

Rheumatoid arthritis (RA) is characterized by joint inflammation and bone erosion. Understanding cytokine pathways, particularly those targeting TNF, is crucial for understanding pathology and advancing treatment development. Arid5a is a noncanonical RNA binding protein (RBP) that augments inflammation through stabilizing proinflammatory mRNAs and enhancing protein translation. We examined published datasets for ARID5A in human RA blood, T cells, and synovial tissues. A stromal cell line, epithelial cells, and primary synovial fibroblasts were used to assess the effect of TNF on Arid5a express

Identification and characterization of a novel Plakoglobin-binding protein highly expressed in the testes.

1700020L24Rik was originally identified as one of the numerous mouse genes transcriptionally regulated by MEIOSIN (Meiosis initiator), but the function of its gene product has remained unknown. The human homolog of 1700020L24Rik is C17orf50, and both genes are highly expressed in the testes. In this study, we report that the protein encoded by 1700020L24Rik/C17orf50 is a Plakoglobin-binding protein. As its binding promotes the degradation of Plakoglobin, we named it Plakoglobin binding and degradation factor (PGBDF). PGBDF binds to the armadillo repeat of Plakoglobin via an α-helical region fo
