[Teaching practice of anaerobic digestion microorganisms in Microbiology for Environmental Engineering].

Anaerobic digestion is a process in which organic matter is converted into methane and carbon dioxide through the catalysis of bacteria and archaea under anaerobic conditions. It is of great significance for the natural material cycle and sustainable development. Currently, textbooks of Microbiology for Environmental Engineering provide little information on the functional microorganisms involved in anaerobic digestion. As a result, students have a limited understanding of the complexity and applications of anaerobic microorganisms. To address this issue, we carried out teaching reforms. In th…

Saline mine-water alters the structure and function of prokaryote communities in shallow groundwater below a tropical stream.

Bacteria and archaea (prokaryotes) are vital components for maintaining healthy function of groundwater ecosystems. The prokaryotic community composition and associated putative functional processes were examined in a shallow sandy aquifer in a wet-dry tropical environment. The aquifer had a contaminated gradient of saline mine-water, which primarily consisted of elevated magnesium (Mg2+) and sulfate (SO42-), although other major ions and trace metals were also present. Groundwaters were sampled from piezometers, approximately 2 m in depth, located in the creek channel upstream and downstream …

Archaeal heme a synthase: evolutionary trajectory distinct from bacterial homologs.

Hemes are iron-containing porphyrin compounds that play a crucial role in a wide array of biological processes. Heme a synthase (HAS) is a crucial enzyme that facilitates the biosynthesis of heme a, an essential heme variant that serves as a cofactor in heme-copper terminal oxidases and in some acidophilic archaea's quinol reductases, such as the ba complex. Depending on the length and presence or absence of cysteine residues in the periplasmic loop(s), HAS has been classified into different types. Our manuscript presents a large-scale analysis of the distribution and evolution of HAS in Archa…

A functional and phylogenetic comparison of quorum sensing related genes in Brucella melitensis 16M.

A quorum-sensing (QS) system is involved in Brucella melitensis survival inside the host cell. Two transcriptional regulators identified in B. melitensis, BlxR and VjbR, regulate the expression of virB, an operon required for bacterial intracellular persistence. In this work, 628 genes affected by VjbR and 124 by BlxR were analyzed to gain insights into their functional and taxonomical distributions among the Bacteria and Archaea cellular domains. In this regard, the Cluster of Orthologous Groups (COG) genes and orthologous genes in 789 nonredundant bacterial and archaeal genomes were obtained…

An Asgard archaeon from a modern analog of ancient microbial mats.

One of the most significant events in the evolution of life is the origin of the eukaryotic cell. Despite recent advances, the driving forces behind the emergence of complex eukaryotic attributes remain a gap in our knowledge. One model proposes that eukaryotic cells evolved via symbiosis between sulfate-reducing bacteria and hydrogen-producing archaea in ancient microbial mats. Here, we describe a highly enriched (89%) culture of a novel Asgard archaeon, Nerearchaeum marumarumayae, along with a bacterium Stromatodesulfovibrio nilemahensis from a modern microbial mat. The N. marumarumayae geno…

Novel Extended Tetraether Lipids Found in a High-CO2 Geyser.

The growing research into the archaeal lipidome has uncovered a remarkable structural diversity in isoprenoidal glycerol dialkyl glycerol tetraethers (iGDGTs) and revealed complex membrane adaptations, especially in extreme environments. We performed a comprehensive analysis of the lipidome from the subsurface aquifer of the CO2-rich, cold-water Geyser Andernach (Germany), using ultra-high-resolution mass spectrometry. We detected iGDGT-0, presumably derived from the dominant community member Candidatus Altiarchaeum, providing supporting evidence for its ability to synthesise tetraethers, as p…

Exploring the Archaeome: Detection of Archaeal Signatures in the Human Body.

Due to their fundamentally different biology, archaea are consistently overlooked in conventional microbiome surveys. Using amplicon sequencing, we evaluated methodological set-ups to detect archaea in samples from five different body sites: respiratory tract (nasal cavity), digestive tract (mouth, appendix, and stool) and skin. With optimized protocols, the detection of archaeal ribosomal sequence variants (RSVs) was increased from one (found in currently used, so-called "universal" approach) to 81 RSVs in a representative sample set. The results from this extensive primer-evaluation led to t…

Seasonal and evolutionary patterns of planktonic Hikarchaeia reveal ecological niches of marine rare biosphere constituents.

Members of Marine Group IV, now termed Hikarchaeia, hold an important transitional evolutionary position among Archaea but remain uncultivated, and their ecology remains uncharacterized. Over a 5-year period, we performed monthly profile sampling in the North Atlantic Subtropical Gyre and sequenced V4 16S rRNA gene amplicons, while also collecting additional size-fractionated and metagenomic samples. Hikarchaeal relative abundance annually peaked at ~1% of prokaryotic amplicons. Their relative abundances were significantly higher after deep winter mixing when thermal stratification isolated ex…

Using genome comparisons of wild-type and resistant mutants of Methanococcus maripaludis to help understand mechanisms of resistance to methane inhibitors.

Methane emissions from enteric fermentation in the ruminant digestive system generated by methanogenic archaea are a significant contributor to anthropogenic greenhouse gas emissions. Additionally, methane produced as an end-product of enteric fermentation is an energy loss from digested feed. To control the methane emissions from ruminants, extensive research in the last decades has been focused on developing viable enteric methane mitigation practices, particularly, using methanogen-specific inhibitors. We report here the utilization of two known inhibitors of methanogenic archaea, neomycin …

In search of RNase P RNA from microbial genomes.

A simple procedure has been developed to quickly retrieve and validate the DNA sequence encoding the RNA subunit of ribonuclease P (RNase P RNA) from microbial genomes. RNase P RNA sequences were identified from 94% of bacterial and archaeal complete genomes where previously no RNase P RNA was annotated. A sequence was found in camelpox virus, highly conserved in all orthopoxviruses (including smallpox virus), which could fold into a putative RNase P RNA in terms of conserved primary features and secondary structure. New structure features of RNase P RNA that enable one to distinguish bacteria…

Heavy metal induced shifts in microbial community composition and interactions with dissolved organic matter in coastal sediments.

Heavy metals can impact the structure and function of coastal sediment. The dissolved organic matter (DOM) pool plays an important role in determining both the heavy metal toxicity and microbial community composition in coastal sediments. However, how heavy metals affect the interactions between microbial communities and DOM remains unclear. Here, we investigated the influence of heavy metals on the microbial community structure (including bacteria and archaea) and DOM composition in surface sediments of Beibu Gulf, China. Our results revealed firstly that chromium, zinc, cadmium, and lead wer…

Questioning the radiation limits of life: Ignicoccus hospitalis between replication and VBNC.

Radiation of ionizing or non-ionizing nature has harmful effects on cellular components like DNA as radiation can compromise its proper integrity. To cope with damages caused by external stimuli including radiation, within living cells, several fast and efficient repair mechanisms have evolved. Previous studies addressing organismic radiation tolerance have shown that radiotolerance is a predominant property among extremophilic microorganisms including (hyper-) thermophilic archaea. The analysis of the ionizing radiation tolerance of the chemolithoautotrophic, obligate anaerobic, hyperthermoph…
